Project description:Dimorphic fungi have the ability to change morphology during their lifecycle, a crucial feature for the establishment of infection and fungal growth and development in planta. Life cycle of the dimorphic sugarcane smut fungi, Sporisorium scitamineum, involves recognition and mating of compatible saprophytic yeast-like haploid sporidia (MAT-1 and MAT-2) that upon fusion, develop into infective dikaryotic mycelia. Although the dimorphic transition is intrinsically linked with the pathogenicity and virulence of S. scitamineum, it has never been studied using a proteomics approach. In the present study, an iTRAQ-based comparative proteomic analysis of three distinct stages covering the dimorphic transition period - haploid sporidial stage (MAT-1 and MAT-2) to the transition phase (24 hours post co-culturing (hpc)) and dikaryotic mycelial stage (48 hpc) was carried out. Functional categorization showed that the most altered biological processes were energy production, primary metabolism especially carbohydrate, amino acid, fatty acid, followed by translation, post-translation and protein turnover. The identified proteins could be grouped into 8 distinct clusters with different trends in abundance. Enrichment analysis of the clusters showed that biological processes related to energy production through oxidative phosphorylation, citrate cycle, and β-oxidation, transcription, translation and redox homeostasis were specifically altered. In addition, an overall downregulation of carbohydrate metabolism and reprogrammed amino acid metabolism were observed. Several differentially abundant proteins (DAPs), especially in the dikaryotic mycelial stage were predicted as effectors. Taken together, key molecular mechanisms underpinning the dimorphic transition in S. scitamineum at the proteome level were highlighted. A catalogue of stage-specific and dimorphic transition-associated -proteins and potential effectors identified herein are potential candidates for defective mutant screening to elucidate their functional role in the dimorphic transition and pathogenicity in S. scitamineum.

In this study we use microarray technology to study the difference in gene expression between vegetative growth and early reproductive development. Neurospora intermedia FGSC#8882 mat-A and FGSC#8782 mat-a. Solid synthetic crossing medium (SCM) was used as a nutrient regime before sampling and processing. Two different conditions were sampled: vegetative mycelial tissue and young reproductive mycelial tissue.

Project description:In Crohn’s disease (CD) pathology, we observed that: 1) a continuous process of fibrosis includes all the layers of the intestine as well as the surrounding mesenteric adipose tissue (MAT); 2) the amount of fibrosis in the MAT varies between samples even within a single case. To further investigate the molecular features of this fibrosis pattern, we did a paired study using formalin-fixed, paraffin-embedded blocks from ileocolonic resection specimens of seven CD patients. Specifically, one block contained ≥10% fibrosis amount while the other block contained <10% fibrosis amount within the MAT from the same case. MAT was selectively collected from serial histologic sections and total RNA was extracted for the Agilent Microarray analysis.

Project description:We performed repeated endoscopic colon biopsies of C57BL/6J mice weekly and found that the mesenteric adipose tissue (MAT) was enlarged and it wrapped around the colon at wound sites after 4 cycles of biopsy. On histological view, fibrous bands extended from the intestine into the adjacent MAT, mimicking the fibrosis feature in Crohn’s disease. To investigate the gene signature in the MAT, laser capture microdissection was performed to collect the MAT and associated fibrosis in the repeated biopsy mice and controls. Agilent Microarray was used for the transcriptomic analysis.

Project description:Fusarium graminearum (teleomorph Gibberella zeae) is a prominent pathogen that infects major cereal crops, such as wheat, barley, and maize. FSS1 contains a Zn(II)2Cys6 fungal-type DNA-binding domain and localized exclusively to nuclei responding to sodium, suggesting that FSS1 is a TF required for sodium tolerance. By RNA-seq and genetic studies, we found a P-type ATPase pump (FgENA5) that is under control of FSS1 and is responsible for phenotypic defects of fss1 mutants. The wild-type, fss1 deletion, fss1 overexpression mutant strains were incubated in potato dextrose broth (PDB) with or without 1 M NaCl supplementation for an hour. 6 samples examined: 1 h after inoculation of Fusarium graminearum wild-type, Δfss1(Δfss1::gen), and fss1 overexpression mutant (fss1::gen-Pef1a-fss1) strains in potato dextrose broth with or without 1 M NaCl supplementation

Project description:Fungi exhibit a huge diversity in morphology and ecology, and genetic basis of morphological development in sexual reproduction of multi-cellular fungi has not been fully investigated with genome-wide approaches. Model organism Neurospora crassa is the very first sequenced genome for multi-cellular fungi, and well-annotated genome and gene markers characterized for key morphological traits make N. crassa an ideal platform to investigate transcriptome and its regulation during sexual development. RNA sequencing with different priming strategies have been efficient to provide fine-scale transcriptome landscapes for a multiple-staged development process. RNA were sampled for eight time points cross perithecial development, including two points right before and after crossing, for which mat A protoperithecia were fertilized with mat a conidia. Transcription profiles for 9717 genes were achieved for all eight time-points using multi-targeting priming and additional 14 genes for five time-points using random hexmas priming. Majority of the genome showed continually up- or down- regulated expression patterns during the later perithecial development stages after 72 or 96 h. Functionally unclassified proteins were counted for most up-regulated genes, while genes were enriched with different functions for different down-regulation patterns. We observed significant increase in transcription for mat a-1 and for mat A-1 specific pheromone precursor ccg-4 during the perithecial development, and expression of genetic markers for morphological traits in perithecium, ascus, and ascospore, and for development traits in meiosis often showed multiple peaks during the experiment. We also observed different expression patterns in transcription for other transcription factors and for genes involved in Meiotic Silencing and Repeat Induced Point Mutation, and expression of a gene encoding a protein similar to stc-1 in fission yeast, was increased after crossing and reached almost 1000 fold changes at 144h. Different expression patterns were also observed for genes involved in heterokaryotic and vegetative incompatibility and for genes functioning in the heterotrimmeric G protein signalling systems and in the MAP kinase signalling pathways. By sequencing RNAs from different development stages with two priming strategies, this study provided a large amount of data to quantifiably describe the sophisticated transcriptomic landscape in pre-mating, crossing and sexual reproduction of N. crassa. As major expression patterns for genes in different function categories were recognized during this process, our results in general supported previous observation of expression patterns for genetic markers and regulatory genes/pathway. This study provided further evidence for functional correlation among genes involved in same function or pathways, which included mating type genes and pheromones, transcription factors, pigmentation, heterokaryotic incompatibility, singaling pathways, and RNA silencing. Besides, we also disclosed different expression patterns for the regulatory genes/pathways cross the whole sexual development, and functions of some of these genes were also suggested with phenotypic studies of knockouts. Understanding how these different regulatory elements and their function networks adjust genome-wide transcriptomic and proteomic expression will provide detailed insights about morphological development of tissue-differentiated perithecia in N. crassa. Project description:Natural variation in the barley homolog of CENTRORADIALIS (HvCEN), was found to contribute to the expansion of barley cultivation into diverse habitats. It has been shown that induced hvcen mutants, originally designated as praematurum-c/maturity-c (mat-c) mutants, flowered a few days earlier under natural long-day conditions. All hvcen mutants flowered early and showed a reduction in spikelet number per spike, tiller number and yield in the outdoor experiments. Further evaluating development of main shoot apex of hvcen mutants and wild type under controlled long day and short day conditions showed that mutations in hvcen accelerated spikelet initiation and reduced axillary bud number in a photoperiod independent manner, but promoted floret development only under long days. In this project we investigate the pleiotropic effects of HvCEN on developmental timing and shoot and spike morphologies of barley and dependence on these effects on photoperiod. This RNAseq dataset was generated to identify the putative transcriptional targets of HvCEN. To this end, we used global transcriptome profiling in developing shoot apices and inflorescences of two allelic hvcen mutants (mat-c.907 and mat-c.943) and wild-type (Bonus) plants grown under long- and short-day photoperiods.
