Microarray of heterozygous deletion mutants of yeast ARH1, ATM1, YFH1, and HO (control) genes

ABSTRACT: We investigated the transcriptional response of yeast to the loss of a single copy of ARH1; an oxidoreductase of the mitochondrial inner membrane, which is among the few mitochondrial proteins that is essential for viability in yeast, ATM1; the mitochondrial inner membrane ATP-binding cassette (ABC) transporter, and of YFH1; the mitochondrial matrix iron chaperone, which oxidizes and stores iron, and interacts with Isu1p to promote Fe-S cluster assembly.

Transcriptional responses of yeast cells to the presence of 200 nM Rapamycin or 5 mM caffeine

Project description:To comparatively analyze the transcriptional responses of yeast cells to the presence of rapamycin or caffeine the homozygous hoΔ/hoΔ strain of S. cerevisiae BY4743 were grown in fully controlled fermenters in the presence of 200 nM rapamycin or 5 mM caffeine. Cells were cultured overnight in YPD medium (2% [w/v] D-glucose, 2% [w/v] peptone, 1% [w/v] yeast extract) at 30°C in an orbital shaker at 180 rpm prior to the fermentations. For the cultivations in the fermenters defined synthetic medium was used. The batch cultivations were carried out in duplicates in 2L B-Braun Biostat B Plus fermenters with 1.5L working volume kept at 30°C with the rate of agitation at 800rpm. pH was controlled at 5.5 with 0.5M NaOH and HCl. Sampling was carried out at the mid-exponential phase of growth at an OD range of 0.6-0.8. Samples harvested for the transcriptome analysis were immediately frozen in liquid nitrogen and were stored at -80oC until RNA isolation.

Microarray of Saccharomyces cerevisiae grown by inoculation into 2nM rapamycin against untreated cultures

Project description:Transcriptional adaptation of yeast (BY4743 homozygous deletion mutant of HO) cells to long-term sustained exposure to rapamycin is investigated against the transcriptional profile of untreated cells. Cells were inoculated into 2nM rapamycin containing medium and were grown until mid-exponential phase. Both treated and untreated cells were grown in fermenters where the pH was controlled at 5.5 (pH1) or monitored (pH0), and dissolved oxygen saturation was controlled at >90% (air1) or monitored (air0) in a 2 x 2 factorial design. All experiments were conducted in duplicates (R1 and R2).

Expression profiling of the three clonotypic lineages of Toxoplasma gondii

Project description:Expression profiling of the three clonotypic lineages dominating T. gondii populations in North America and Europe provides a first comprehensive view of the parasite transcriptome. Prugniaud, RH, and VEG strain parasites were cultured in human foreskin fibroblast (HFF) cells as previously described (Roos, Donald et al. 1994). Prior to host cell rupture, cells were scraped from the flask and spun at 300g for 9 min. The resultant pellet was lysed with Buffer RLT from the Qiagen RNeasy Mini Kit (Valencia, CA) and RNA was extracted according to the manufacturerâs instructions. Labeled cRNA was created using the One-Cycle Labeling protocol in the Affymetrix GeneChipÂ® IVT Labeling Kit (Santa Clara, CA). Hybridization, washing, and scanning of arrays was performed using standard Affymetrix instrumentation and protocols for 11 micron, 169 format arrays. Biological triplicates were generated for each strain and expression values computed using the RMA implementation (default parameters) in the affy package from Bioconductor (Gentleman, Carey et al. 2004).

72hr Toxoplasma gondii bradyzoite induction

Project description:Two samples, 0hr and 72hr, were used to generate tachyzoite and bradyzoite transcriptional data from tissue-cultured Toxoplasma gondii strain Prugniaud, respectively. Samples are single replicates, and a subset of a larger timeseries. Non-control sample was exposed to alkaline conditions, media pH 8.2, for 72hr.

Three biological replicates were performed per genotype per time point.

Gene expression data from rat cochlear lateral wall after 3NP damage

Project description:A rat model of acute mitochondrial dysfunction in the cochlea is created by applying an irreversible mitochondrial complex II enzyme inhibitor, 3-NP, directly to the round window membrane. Treatment with 300 mM 3-NP results in temporary hearing loss (temporary threshold shift (TTS) model), whereas treatment with 500 mM 3-NP results in profound and permanent hearing loss (permanent threshold shift (PTS) model. Either treatment results with a primary histological change in the lateral wall spiral ligament. Because local ATP deprivation in the inner ear results from inhibition of inner ear mitochondrial function, this model replicates the etiology of inner ear energy failure caused by ATP deprivation due to inner ear ischemia. We used microarrays to detail the global programme of gene expression in the damaged cochlear lateral wall by 3NP and identified distinct classes of up-regulated/ down-regulated genes during the process. One and three day after administrated either 300 mM of 3-NP (TTS-1d and TTS-3d, respectably) or saline (Ctrl-1d and Ctrl-3d, respectably), rat cochear lateral wall in the apical side of the basal turn was harvested for RNA extraction and hybridization on Affymetrix microarrays.

Transcriptional remodeling in response to transfer upon carbon-limited or metformin-supplemented media in S. cerevisiae and its effect on chronological life span

Project description:The genome-wide transcriptional response of S. cerevisiae cells upon transfer to carbon-limited or metformin supplemented media is investigated. DHO strain (BY4742 background) was cultivated batch-wise in SDC media at 30C and 180 rpm up to mid-exponential phase (OD600 ~ 0.6). The cells of the main culture were divided in three aliquots at the mid-exponential phase, centrifuged at 6000 rpm for 5 min, washed twice with deionized and distilled sterile water prior to their transfer to the treatment media. Treatment media comprised of fresh SDC (2% glucose) for the control case, SDC + 0.25% glucose for the C-lim case and SDC + 1.66% metformin for the Met case. Samples collection for transcriptional profiling was done at the 2nd hour of the transfer. The experiments were carried out in biological triplicates.

Expression data for various strains of Toxoplasma gondii chosen from canonical types (i.e., I,II, and III)

Project description:This study establishes a baseline pattern for RNA expression among canonical strains of Toxoplasma gondii grown in tissue culture without perturbation. Parasites cultured within human foreskin fibroblast (HFF) cells grown with D10 media were scraped and harvested ~8-12 hours prior to host cell lysis. RNA was isolated and applied to a T. gondii Affymetrix array.
