Global gene transcription analysis in response to changes in chromosome supercoiling in Streptomyces coelicolor

ABSTRACT: We address the transcriptional response to both novobiocin-induced rapid chromosome relaxation or long-term topological imbalance, both increased and decreased supercoiling, in environmental antibiotic-producing bacteria belonging to the Streptomyces genus.

Project description:We addressed the transcriptional changes in strains with mutations of satKR (sco3390-3389) genes to elucidate which genes are engaged in restoration of sporulation in non-sporulating Streptomyces coelicolor PS04 strain. Our experiments show that SatR can regulate growth and spore formation in Streptomyces and its activity is independent to DNA supercoiling.

The immediate effect of high-intensity green LED stimulation on the gene expression profile of S. coelicolor A3(2)

Project description:We investigated a novel, simple approach to induce the production of cryptic secondary metabolites in actinomycetes by stimulating the organism with high-intensity monochromatic green light (180 radiation unit). Streptomyces coelicolor A3(2) produces blue antibiotic actinorhodin (ACT) and red antibiotic undecylprodigiosin (RED). Using these two pigment antibiotics as indicators, we found that sporulation acceleration and regulation of the antibiotic production pathways can be induced by using high-intensity monochromatic green LEDs. Therefore, we investigated the immediate response of S. coelicolor A3(2) gene expression to the strong green LED stimulation.

Project description:The differential RNA-seq data contained within this entry is complemented by global RNA-seq. S. coelicolor and E. coli reference strains were grown in batch culture with shaking. The E. coli sample was extracted during mid-exponential growth, while the S. coelicolor sample was extracted at the start of pigmented antibiotic production. Each of the two samples was incubated with or without TAP (tobacco acid pyrophosphatase) before library construction. Thus, 4 libraries were analysed. TAP treatment allows the cloning and sequencing of 5' ends that were originally triphosphorylated.

Response of Streptomyces coelicolor to treatment with the antibiotics vancomycin bacitracin and moenomycin A

Project description:To determine the response at the transcriptional level of S. coelicolor cells to treatment with 3 antibiotics that target distinct stages of cell wall biosynthesis, biological triplicate cultures of strain M600 were treated with sub-lethal concentrations (10 µg/ml) of vancomycin, bacitracin or moenomycin A. Samples were taken 0, 30, 60, 90 minutes after addition of the antibiotic. A negative control which received no drug treatment was also performed.

sRNA scr5239 involved in important feedback loop of S. coelicolor central metabolism

Project description:The project is focused on the highly conserved sRNA scr5329 in Streptomyces coelicolor. A proteomics approach revealed that the sRNA regulates several metabolic enzymes, among them the Phosphoenolpyruvate-Carboxykinase (PEPCK), a key enzyme of the central carbon metabolism. The sRNA scr5239 promotes its degradation on the post-transcriptional level. The expression itself is dependent on the global transcriptional regulator DasR, which is N-acetylglucosamine-responsive thereby creating a feedback regulation. By post-transcriptional regulation of PEPCK and likely more targets, scr5239 adds an additional layer to the DasR regulatory network, providing a tool to control the metabolism in dependency to the carbon source.

Streptomyces coelicolor A3(2) strain M600 wild type transcriptome ChIP-chip with the bldC null mutant

Project description:Global regulation by the Streptomyces coelicolor atypical MerR-like transcription factor BldC. BldC is a transcriptional regulator essential for morphological development and antibiotic production in Streptomyces coelicolor. Here we identify the BldC regulon by means of chromatin immunoprecipitation (ChIP) microarray analysis. The BldC regulon encompasses at least 201 transcriptional units, which include many genes that play key roles in Streptomyces development (e.g., bldC itself, bldB, bldM, whiB, whiD, whiI, sigF, smeA-sffA, hupS), antibiotic production (e.g., afsK) and stress response (e.g., clpB, nsrR, sigE, sigF). All BldC-binding sites identified by ChIP-chip are present in the promoters of the target genes. In vitro DNA-binding experiments show that BldC is capable of binding DNA specifically in the absence of other proteins and suggest that BldC is a minor-groove DNA-binding protein. The regulon of BldC partially overlaps with that of the pleiotropic regulator BldD. BldC and BldD bind to distinct sites in the promoter region of smeA, where they simultaneously repress its transcription. ChIP-chip experiment using an anti-BldC antibody and a total DNA control. Comparison of IP in wild-type strain vs. IP in a bldC null mutant strain.
