Project description:The data is a result of a large laboratory experiment targeting interactive effects of salinity and temperature on the transcriptomic level in algae from two populations of an ecologically relevant kelp species (Laminariales), Saccharina latissima. Research interest in S. latissima has recently been increasing given its importance as ecosystem engineer along temperate rocky shores in the Atlantic Ocean, and its growing potential in industrial applications such as aquaculture, pharmaceutics, food and feed. Young sporophytes of S. latissima were raised from stock cultures of clonal male and female gametophytes at the Alfred-Wegener-Institute Helmholtz Centre for Polar and Marine Research. Cultures originated from sporophyte collected at Kongsfjorden (79°N, 11°E; Spitsbergen, Norway) and at Roscoff (48° 43′ 39″ N, 3° 59′ 13.2″ W; Brittany, France). Sporophytes of both populations were grown aerated in glass beakers at 8°C and under a photon fluence rate of 20 µmol photons m–2 s–1 of photosynthetically active radiation with a 18 h light: 6 h dark photoperiod and were cultivated in sterile seawater enriched with Provasoli (Starr & Zeikus 1993) with an absolute salinity (SA) of ~30 during three months. At the start of the experiment, sporophytes were either kept at 8°C (or transferred to 0°C and 15°C) in temperature controlled rooms. After one week, per each temperature, sporophytes were divided into a low salinity treatment of SA 20 or kept at the control salinity (SA 30).

Project description:The proteome of the gametophytes of Diplazium maximum, a temperate Himalayan Polypoidale fern was studied in response to micro-environmental changes. The study was expected to reveal the key proteins associated with a gametophyte’s response to sucrose mediated changes in osmotic potential. A major aim of the study was to identify proteins that would express differentially under micro-environmental stress and also to gain an understanding of the adaptive responses/competence of D. maximum gametophytes. The genes/proteins identified in the study have potential utility in various crop improvement programs.

Project description:Sporophytes of Saccharina latissima were exposed for two weeks to 12 different combinations of photosynthetically active radiation and UVR at three different temperatures (2,7,12 C). Maximum quantum yield of photosystem II was determined twice a week during the experimental duration for observing the extent of photoinhibition. For investigating molecular mechanisms of acclimation to high photosynthetically radiation, and UVR gene expression profiles were assessed through microarray hybridizations.

Project description:The aim of this experiment was to compare transcript abundances in parthenotes (i.e. organisms derived by parthenogenetic development of gametes) of two life cycle mutants of the brown alga Ectocarpus siliculosus with transcript abundances in the wild type sporophyte and gametophyte generations. This is of interest because the two mutations, immediate upright (imm) and ouroboros (oro), cause partial and almost complete hometic conversion, respectively, of the sporophyte into the gametophyte. imm parthenotes exhibit gametophyte-like morphology during early development but remain sporophytes in functional terms (they do not produce gametes) whereas oro parthenotes behave as functional gametophytes and are morphologically indistinguishable from gametophytes apart from the appearance some minor sporophyte-like features very early in development in some individuals. To minimise genetic background effects the samples for this experiment were derived from a segregating population derived from an imm/IMM oro/ORO sporophyte. Four classes of gametophyte were derived from this sporophyte were IMM/ORO (wild type), imm/ORO, IMM/oro and imm/oro. Parthenomes were bulked to provide a wild type sporophyte sample, samples corresponding to the two individual mutants, plus the double mutant. A wild type gametophyte sample was also compared for comparison. Hybridisations with cDNA derived from these five samples were carried out using a NimbleGen expressed-sequence-tag-(EST-)based microarray carrying probes corresponding to 10,600 of the 16,256 genes identified in the Ectocarpus genome.

Project description:In this study we have tried to utilize the unique aspects of the T. ruralis response to desiccation and rehydration to design a strategy to identify rehydrins that are of low abundance and perhaps completely novel to the desiccated or rehydration transcriptomes. We have constructed two Subtractive Suppression Hybridization (SSH) libraries (Diatchenko et al., 1996) that are designed to enrich for differentially expressed low-abundance transcripts contained within gametophytic cells either in the slow-dried state (mRNP sequestrated rehydrin transcripts) or cells that have been rapidly dried, rehydrated and sampled at 2h of hydration (rehydrin and recovery transcripts) when the translational change in gene expression is at its peak (Oliver 1991). To achieve this aim we constructed SSH libraries using PolyA RNA isolated from the polysomal (mRNP) fractions from the slow-dried and 2h rehydrated rapid dried gametophytes selected against PolyA RNA from hydrated control gametophytes as the source for driver cDNA. Collections of cDNA clones from each library were sequenced and used to generate a small T. ruralis SSH cDNA microarray for expression profiling of both total RNA extracts for transcript accumulation assessments and polysomal RNA extracts for transcript sequestration and recruitment assessments. To assess the expression characteristics of the transcripts represented by the SSH contigs we established a cDNA microarray containing the inserts (PCR derived fragment) from each of the 768 individual SSH ESTs, with the exception of thirteen that failed to generate a PCR fragment. Twelve of the missing thirteen SSH EST cDNAs were replaced with PCR fragments from previously isolated T. ruralis cDNAs four of which, representing the ribosomal proteins S14, S16, L23 and L15 (Wood et al., 2000, Zeng and Wood 2000), were previously reported to be constitutively expressed and were added to serve as normalization genes. The remaining eight clones, Tr155, Tr217, Tr403, Tr416, Tr421 (described by Scott and Oliver, 1994), and TrCDPK (U82087) were added as either positive â??up-regulatedâ?? (Tr155, Tr403, Tr421), negative â??down-regulated (Tr217, Tr416), or neutral (TrCDPK) controls based on previous northern analyses. The cDNAs were printed from two 384 well plates in 12 blocks (two columns of 6) of 24 x 8 spots such that each SSH EST and controls were represented in triplicate. Each of the triplicate cDNAs was separated within the blocks to eliminate possible spatial hybridization bias. All hybridizations were duplicated as dye swaps with two separate RNA preparations, from large populations of individual gametophytes (isolated from a minimum of three separate clumps), serving as the source for the sscDNA Cy3 and Cy5 labeled probes. The RNA preparations for the Total polyA RNA were by necessity separate samples from those used to isolate Polysomal poly A RNA.

Project description:The study of natural genetic variation for plant disease resistance responses is a complementary approach to utilizing mutants to elucidate genetic pathways. While some key genes involved in pathways controlling disease resistance, and signaling intermediates such as salicylic acid (SA) and jasmonic acid (JA), have been identified through mutational analyses, the use of genetic variation in natural populations permits the identification of change-of-function alleles, which likely act in a quantitative manner. Whole genome microarrays, such as Affymetrix GeneChips, allow for molecular characterization of the disease response at a genomics level and characterization of differences in gene expression due to natural variation. Differences in the level of gene expression, or expression level polymorphisms (ELPs), can be mapped in a segregating population to identify regulatory quantitative trait loci (expression QTLs, e-QTLs) affecting host resistance responses. We assessed Arabidopsis accessions Bayreuth-0 (Bay-0) and Shahdara (Sha) for natural variation in the response to JA. We treated vegetatively grown plants with either JA or a control solution (Silwet), and harvested the plants 4, 28, or 52 hours after chemical treatment. We present Affymetrix GeneChip microarray expression data for 2 biological replications of the JA-treated samples for Bay-0 and Sha. The GeneChip microarray expression data for the control (Silwet) samples was submitted as E-TABM-60. Normalized data is not provided here as the normalization step was included in the data statistical analsyses - for more information please contact the experiment provider.

Project description:To identify and characterize genes required for tissue-specific phytochrome responses during hypocotyl development in far-red-light grown bvr lines, we performed gene transcriptional profiling using bvr lines with mesophyll-specific phytochrome inactivation (cab3: :pBVR2). We identified several candidate genes whose expression is significantly altered in lines with mesophyll tissue-specific BVR expression (Cab3::pBVR2), compared to constitutive phytochrome inactivation lines, i.e. 35S-driven BVR lines (35S::pBVR3). No-0 is used as wild-type (WT) Seeds of No-0 WT, 35S::pBVR3 and CAB3::pBVR2 on MS plates were exposed to Red (R) light of 75 M-BM-5mol m-2 s-1 for 5 min and imbibing seeds were cold-stratified at 4 M-BM-0C in darkness for 3 d. Seedlings were grown under continuous far-red illumination for 7 d. Seven-day-old vegetative whole seedlings (300 M-bM-^@M-^S 500 mg) were quickly (<1 min) harvested and immediately frozen in liquid nitrogen inside the FR chamber. Seedlings were grown under continuous far-red illumination for 7 d.
