Transcriptome responses to phosphate supply in grafted grapevine

Transcription profiling by array of Vitis rootstock roots to investigate the effects of N supply on different rootstock/scion genotype combinations

Project description:Because nitrogen (N) nutrition is a key determinant of plant growth, we explored the role of N availability in grafted grapevine development. Vitis vinifera cv. Cabernet Sauvignon was grafted on two rootstock genotypes known to confer high (1103 Paulsen, 1103P) and low (Riparia Gloire de Montpellier, RGM) vigour. One-year-old plants were cultivated in sand-filled pots in a greenhouse and irrigated with the control nutrient solution for 15 days of acclimation (1.6 mM N). At the end of the acclimation period (0 days post treatment (dpt)), the plants were divided in two groups of 5 plants per combination and irrigated with nutrient solutions varying only in their nitrate concentration (0.8 mM (Nitrate -) and 2.45 mM (Nitrate +)). Roots were harvested at 15 and 60 dpt. Gene expression profiling was done using the Nimblegen whole genome array with 3 biological replicates per condition to analyze the combined effect of N treatment and rootstock genotype on gene expression.

2.45 GHz Radiofrequency fields alter gene expression in cultured human cells

Project description:The biological effect of radiofrequency (RF) fields remains controversial. We address this issue by examining whether RF fields can cause changes in gene expression. We observed that 221 genes altered their expression after a 2-hour exposure. The number of affected genes increased to 759 after a 6-hour exposure. Functional classification of the affected genes reveals that apoptosis-related genes were among the up-regulated ones and the cell cycle genes among the down-regulated ones. We observed no significant increase in the expression of heat shock genes. These results indicate that the RF fields at 2.45 GHz can alter gene expression in cultured human cells through non-thermal mechanism. We used the SAGE (serial analysis of gene expression) method to measure the RF effect on gene expression at the genome level.

Project description:Provided data came from a detailed study on Nicotiana benthamiana 16c plants where we use Tobacco Rattle Virus (TRV) as a molecular switch to change the chromatin state of a reporter gene (P35S::GFP) from an actively transcribed to a transcriptionally silenced state. Our approach enables us to interrogate different chromatin states of the same locus with the same set of CRISPR/Cas9 genome editing reagents and systematically describe the effect of chromatin state on the frequency and type of mutations induced at various Cas9 targets in a huge set of independently edited cells.

eXtreme Array Mapping (XAM) for the low leaf Cd phenotype in Arabidopsis thaliana accession CS28181

Project description:Understanding the mechanism of cadmium (Cd) accumulation in plants is important to help reduce its potential toxicity to both plants and humans through dietary and environmental exposure. Here, we report on a study to uncover the genetic basis underlying natural variation in Cd accumulation in a world-wide collection of 349 wild collected Arabidopsis thaliana accessions. We identified a 4-fold variation (0.5 M-bM-^@M-^S 2 M-NM-<g Cd g-1 dry weight) in leaf Cd accumulation when these accessions were grown in a controlled common garden. By combining genome-wide association mapping, linkage mapping in an experimental F2 population and transgenic complementation, we reveal that HMA3 is the sole major locus responsible for the variation in leaf Cd accumulation we observe in this diverse population of A. thaliana accessions. Analysis of the predicted amino acid sequence of HMA3 from 149 A. thaliana accessions reveals the existence of 10 major natural protein haplotypes. Association of these haplotypes with leaf Cd accumulation and genetics complementation experiments indicate that 5 of these haplotypes are active and 5 are inactive, and that elevated leaf Cd accumulation is associated with the reduced function of HMA3 caused by a nonsense mutation and polymorphisms that change two specific amino acids. Genomic DNA from two F2 progeny pools (low leaf Cd pool and high leaf Cd pool) of CS28181 x Col-0 was labelled and hybridized separately to the Affymetrix SNP-tiling array AtSNPtile. The signal intensity difference between the two pools for all probes were analyzed using R scripts that are available at http://ars.usda.gov/mwa/bsasnp .

Quantitative proteomics reveals the flooding tolerant mechanism in soybean mutant and ABA treated soybean

Project description:Soybean, which provides abundant proteins and edible oil, is an important crop; however, it is very sensitive to flooding stress. The growth and grain yields of soybean are seriously reduced by flooding stress. To explore the initial flooding-tolerant mechanism of soybean, flooding-tolerant mutant line and ABA treated soybean were used. Because both material and treatment showed the flooding tolerance, the commonly changed proteins in plants under initial flooding stress were identified. To identify the common proteins, gel free/label free proteomic technique was used.

Identification and quantification of small proteins and peptides in Staphylococcus aureus

Project description:Very small proteins with less than 100 amino acids (SP100) of Staphylococcus aureuse are underrepresented in proteomic analyses so far. However, in the last few years a variety of such small proteins with regulatory and virulence associated functions have been detected in several bacteria. The introduction of a new open source command line tool (Pepper) that provides a fully automated proteogenomic workflow enabled us to identify proteins encoded by non-annotated open reading frames based on identified peptides. Altogether, 185 soluble proteins with up to 100 amino acids have been detected of which 69 were not covered by the used gene annotation. Of these, 83 % were identified by at least two methods.
