Histone modifications along transdifferentiation from B cell to macrophage

ABSTRACT: Transdifferentiation of BLaER1 B cell into macrophages is an appropriate model to understand how chromatin behaves along a dynamic process. With this purpose, we have performed chromatin immunoprecipitation experiments of two histone modifications associated to active enhancer activity along 4 time points of BLaER1 transdifferentiation.

Epigenetics profiling of human BLaER1 pre-B cells transdifferentiation into macrophages

Project description:BLaER1 is a human B cell precursor leukemia cell line derived from the RCH-ACV cells. These cells are stably infected with a construct that overexpresses the transcription factor C/EBPa fused with the estrogen receptor hormone binding domain (ER) and GFP. Upon induction with beta-estradiol, C/EBP is internalized into the nucleus, promoting massive transcriptional changes and inducing the transdifferentiation of these pre-B cells into functional macrophages. This process, that lasts 7 days, can be monitored by the detection of specific B cell and macrophage surface markers by flow cytometry. With the goal of understanding the interplay between chromatin and transcription, we have obtained the epigenetic profile of 9 histone modifications (H3K4me1, H3K4me2, H3K4me3, H3K9ac, H3K27ac, H3K36me3, H4K20me2, H3K9me3 and H3K27me3) by ChIP-Seq in twelve time points along the transdifferentiation process, in two biological replicates.

CRISPR-Cas9 screening of lncRNAs and protein coding genes involved in the transdifferentiation from human pre-B cells into macrophages

Project description:BLaER1 cells are human leukemia pre-B cells able to transdifferentiate into functional and non-tumorigenic macrophages. With the goal of uncovering the genes involved in the transdifferentiation process, we have designed a DECKO (Double Excision CRISPR Knockout) library to knockout lncRNAs and protein coding genes (pc-genes) overexpressed along the seven days the process lasts. We have seen that targeting pc-genes with two gRNAs synergistically enhances the efficiency of knock out, by inducing deletions and/or frameshifts that promote the expression of non-functional proteins. Thus, using the CRISPETa tool, we designed paired guide RNAs targeting either the region surrounding the Transcription Start Site of the 166 lncRNAs or the coding exons of the 874 pc candidate genes. Cas9-expressing BLaER1 cells were infected at low-multiplicity of infection with the combined library and induced transdifferentiation. Delayed and differentiated subpopulations of cells were isolated by Fluorescence-Activated Cell Sorting at 3 days and 6 days after induction, and pgRNAs were sequenced in an Illumina HiSeq2500 instrument. The sequencing reads were mapped and quantified to uncover the enriched pgRNAs found in each subpopulation. Among all genes targeted in the library, we identified twenty pc-genes and six lncRNAs as strong candidates to be involved in the process, as the pgRNAs targeting their loci were enriched in the delayed population compared to the differentiated one, either at 3 days or at 6 days after transdifferentiation induction. From these, we selected two pc-genes and two lncRNAs for deeper characterization.

This data has allowed us to identify candidate enhancer-like signatures in the genome, which we have defined as regions that are enriched in H3K27ac and depleted of H3K4me3.

Alu repeats blocking and CEBPA overexpression in BLaER1 cells, CEBPA ChIP-Seq

Project description:Weaker CEBPA binding in the human than in the mouse genome is a general trait of the human genome across multiple biological conditions. Alu repeats carry strong CEBPA binding motifs, which compete with regulatory regions for CEBPA binding. To directly test this hypothesis, we attempted to overcome Alu competition by using, first, a CRISPR-dCas9 system in BLaER1 cells (Rapino et al. 2013). By promoting the recruitment of the inactive Cas9 to Alu regions with specific gRNAs targeting Alu repeats containing strong CEBPA motifs we protected them, hampering CEBPA binding to these regions. We tested the effect of two different paired gRNA constructs in two replicates and one control paired gRNA in two replicates. Second, we also further overexpressed CEBPA in human BLaER1 cells to overcome Alu competition. We tested two doses of CEBPA overexpression in two replicates and one control experiment in two replicates.

C/EBPÎ± induces highly efficient macrophage transdifferentiation of selected B-lymphoma /leukemia cell lines and impairs their tumorigenicity

Project description:Earlier work demonstrated that the transcription factor C/EBPÎ± can convert immature and mature murine B lineage cells into functional macrophages. Testing >20 human lymphoma and leukemia B-cell lines, we found that most can be transdifferentiated at least partially into macrophage-like cells, provided that C/EBPÎ± is expressed at sufficiently high levels. A tamoxifen-inducible subclone of the Seraphina Burkitt lymphoma line, expressing C/EBPÎ±ER, could be efficiently converted into phagocytic and quiescent cells with a transcriptome resembling normal macrophages. The converted cells retained their phenotype even when C/EBPÎ± was inactivated, a hallmark of cell reprogramming. Interestingly, C/EBPÎ± induction also impaired the cells' tumorigenicity. Likewise, C/EBPÎ± efficiently converted a B- lymphoblastic leukemia cell line into macrophage-like cells, again dramatically impairing their tumorigenicity. Our experiments show that human cancer cells can be induced to transdifferentiate by C/EBPÎ± into seemingly normal cells at high frequencies and provide a proof of principle for a potential new therapeutic strategy to treat B-cell malignancies. Changes in gene expression during transdifferentiation of BLaER1 cells, comparing uninduced (0h) cells with cells treated with E2 for 3h, 6h, 9h, 12h, 18h, 24h, 36h, 48h, 72h, 120h or 168h. Primary human B-cells and macrophages were used as controls. 2 replicates each.

RNA-Seq data - Comparative transcriptomics of B cell transdifferentiation in human and mouse

Here we analyzed the gene expression along transdifferentiation process in human and mouse. Following the original reports (Bussmann et al. 2009; Rapino et al. 2013), human cells were collected at 12 time points during a seven-day period, and mouse cells at 10 time points during a three-day period. Total polyadenylated RNA was extracted from these cells and very deeply sequenced using the Illumina platform.

Bacterial RNA sensing by TLR8 requires RNase 6 processing and is inhibited by RNA 2’O-methylation

Project description:Mechanistic studies have revealed that TLR8 senses single-stranded RNA (ssRNA) fragments, processed via synergistic cleavage by ribonucleases (RNase) T2 and RNase A family members. Processing by these RNases releases uridines and purine-terminated residues resulting in TLR8 activation. Monocytes show high expression of RNase 6, yet this RNase has not been analyzed for its physiological contribution to recognition of bacterial RNA by TLR8. Herein, we characterized molecular RNase 6 cleavage mechanisms. BLaER1 RNASE6-/- cells showed a dampened TLR8-dependent response upon stimulation with isolated bacterial RNA (bRNA) but also upon infection with live whole bacteria. Pretreatment of bacterial RNA with recombinant RNase 6 generated fragments that induced stimulation in RNASE6 knockout cells. 2’O-RNA methyl modification, when introduced at the first uridine in the UA dinucleotide, impaired upstream processing by RNase 6 and dampened TLR8 stimulation. In summary, this data shows that RNase 6 plays a critical role in the processing of bacterial RNA by generating uridine-terminated breakdown products that ultimately activate TLR8.
