Single cell RNA-seq of limb tissue from regeneration-competent, -restricted and -incompetent Xenopus laevis tadpoles

ABSTRACT: Xenopus laevis tadpoles display a decreasing capacity to regenerate their limbs following injury according to developmental stage. By comparing the regenerative response during the naturally occurring regeneration-competent, -restricted and -incompetent stages, scRNAseq can reveal cell type changes that are required for successful regeneration.

Single-cell RNA-seq of Endometrial organoids treated with NOTCH or WNT inhibitors in a time course of Estrogen and Progesterone stimulation

Project description:We performed single-cell RNA-sequencing of 3D endometrial organoid cultures in order to dissect the signaling pathways that determine cell fate of epithelial lineages. Every time course was obtained in a background that either included or did not include ovarian hormones stimulation, which emulates dynamic regulations associated with the menstrual cycle. These inductions show that in vitro downregulation of WNT or NOTCH pathways increases the differentiation efficiency along the secretory and ciliated lineages, respectively.

Proteomic analysis of extracellular matrix remodeling during zebrafish heart regeneration

Project description:Adult zebrafish, in contrast to mammals, are able to regenerate their hearts in response to injury or experimental amputation. Our understanding of the cellular and molecular bases that underlie this process, although fragmentary, has increased significantly over the last years. However, the role of the extracellular matrix (ECM) during zebrafish heart regeneration has been comparatively rarely explored. Here, we set out to characterize the ECM protein composition in adult zebrafish hearts, and whether it changed during the regenerative response. For this purpose, we first established a decellularization protocol of adult zebrafish ventricles that significantly enriched the yield of ECM proteins. We then performed proteomic analyses of decellularized control hearts and at different times of regeneration. Our results show a dynamic change in ECM protein composition, most evident at the earliest (7 days post-amputation) time-point analyzed. Regeneration associated with sharp increases in specific ECM proteins, and with an overall decrease in collagens and cytoskeletal proteins. We finally tested by atomic force microscopy that the changes in ECM composition translated to decreased ECM stiffness. Our cumulative results identify changes in the protein composition and mechanical properties of the zebrafish heart ECM during regeneration.

iTRAQ-Based Quantitative Proteomic Analysis of the Initiation of Head Regeneration in Planarians

Project description:The planarian Dugesia japonica has amazing ability to regenerate a head from the anterior ends of the amputated stump with maintenance of the original anterior-posterior polarity. Although planarians present an attractive system for molecular investigation of regeneration and research has focused on clarifying the molecular mechanism of regeneration initiation in planarians, but proteomic studies are still in the early stages. Here, a global proteomics analysis of regenerating head fragments in planarians at 0h, 2h and 6h after amputation was performed using isobaric tags for relative and absolute quantitation (iTRAQ)-based quantitative proteomics coupled with LC-MS/MS strategy. Then the significantly changed proteins were identified. The correlation betwwen protein expression profiles and signaling pathways/biological processes was analyzed by bioinformatics and systems biology.
