RNA-seq of Streptococcus thermophilus N4L grown in two different yeast extracts

ABSTRACT: In the present work, we aimed at investigating how the respective composition (especially the peptide content) of two different yeast extracts influenced Streptococcus metabolism during growth. To reach that goal, we used one strain of S. thermophilus (N4L) and two yeast extract-based growth media leading to similar fermentation kinetics and yields that differed by their peptide content. Three replicate cultures were performed for each yeast extract-based growth medium, under pH control. Samples were collected after 3, 4 and 5 h of growth, cells were harvested

Project description:To identify RNAs specifically associated with potential RBPs, yeast cells expressing TAP-tagged RBP or the wild-type strain BY4741 (mock control) were grown to mid-log phase in rich medium and harvested by centrifugation. RNA affinity isolations were essentially performed as described (Gerber et al. 2004 PLoS Biol.; see protocol). In brief, TAP-tagged protein were captured from cell extracts with IgG coupled agarose beads (Sigma) and released by incubation with a site-specific protease (AcTEV, Sigma). from the extract (input) and from the affinity isolates was purified with the RNeasy Mini/ Micro Kit (Qiagen). RNAs were reverse transcribed using a mixture of oligo-dT and random nonamer oligos in the presence of amino-allyl dUTP/dNTP mixture. cDNAs were fluorescently labeled and hybridized on yeast oligo microarrays over night at 42 degrees in formamide-based hybridization buffer. Antigenic peptide used in IP: TAP-tag An all pairs experiment design type is where all labeled extracts are compared to every other labeled extract.

SWATH mass spectrometry performance using extended ion assay libraries

Project description:The use of data-independent acquisition methods such as SWATH for mass spectrometry based proteomics is usually performed using peptide MS/MS reference ion assay libraries which enable identification and quantitation of peptide peak areas. Reference assay libraries can be generated locally through information dependent acquisition, or obtained from shared data repositories for commonly studied organisms. However, there have been no studies performed to systematically evaluate how locally-generated or repository-based assay libraries affect SWATH performance for proteomic studies. To undertake this analysis we developed a software workflow, SwathXtend, which generates extended peptide assay libraries using a local seed library and delivers statistical analysis of SWATH-based sample comparisons. We designed test samples using peptides from a yeast extract spiked into peptides from human K562 cell lysates at different ratios to simulate common protein abundance change comparisons. SWATH-MS data with 2, 5 and 10% of yeast peptides spiked into the human cell lysate were assessed using several local and repository-based assay libraries of different complexities and proteome compositions. We evaluated detection specificity and accuracy to detect differentially abundant proteins and reporting thresholds for statistical analyses. We demonstrate that extended assay libraries integrated with local seed libraries achieve better performance than local limited assay libraries alone from the aspects of the number of peptides and proteins identified and the specificity to detect differentially abundant proteins; the performance of extended assay libraries heavily depend on the similarity of the seed and add-on libraries; statistical analysis with multiple testing correction can improve the statistical rigor needed when using large, extended assay libraries.

Transcription profiling by array of Burkholderia ambifaria during four growth conditions which modulated enacyloxin secretion

Project description:Gene expression was examined during four growth conditions which modulated antimicrobial secretion in B. ambifaria AMMD. A minimal salts medium (BSM; Hareland et al. 1975. J Bacteriol 121:272-85) with 0.05% yeast extract was used for all comparisons with the carbon source (4 g/L) and growth condition varied as follows: (i) liquid culture with glucose; (ii) liquid culture with glycerol; (iii) growth on agar with glucose, and (iv) growth on agar with glycerol. For the liquid cultures, 25 ml of growth medium was placed a 250 ml conical flask and inoculated with 0.5 ml of a starter culture of strain AMMD which had been optically adjusted to O.D. 1 at 600 nm and corresponded to a viable count of 10 million colony forming units per ml. After growth with shaking (150 rpm) for 30 h at 30 degrees Celcius, the O.D. 600 nm of the cultures was measured to enable an estimation of cell density to be made, they were then snap-chilled and harvested as previously described (Drevinek et al. 2008. BMC Infect Dis 8:121), and frozen at -80 degrees Celcius. Growth on agar was performed by laying a sterile 47 mm nitrocellulose filter (0.22 ?m) onto a plate of the BSM agar and the same starter culture of AMMD as used for the liquid growth spread over a 2 cm diameter circular area using a sterile cotton swab. The agar cultures were incubated for 30 h at 30 degrees Celcius, the filters removed to sterile 50 ml conical tubes and the bacteria washed off by gentle pipeting using 2 ml ice cold BSM (without any carbon source or yeast extract). This resuspension of surface grown bacteria was processed prior to RNA extraction in an exactly the same way as the liquid cultures
