Project description:MicroRNAs (miRNAs) are small non-coding RNAs that associate with Argonaute 2 protein to regulate gene expression at the post-transcriptional level in the cytoplasm. However, recent studies have reported that some miRNAs localize to and function in other cellular compartments. Mitochondria harbour their own genetic system that may be a potential site for miRNA-mediated post-transcriptional regulation. We aimed at investigating whether nuclear-encoded miRNAs can localize to and function in human mitochondria. To enable identification of mitochondrial-enriched miRNAs, we profiled the mitochondrial and cytosolic RNA fractions from the same HeLa cells by miRNA microarray analysis. Mitochondria were purified using a combination of cell fractionation and immunoisolation, and assessed for the lack of protein and RNA contaminants. We found 57 miRNAs differentially expressed in HeLa mitochondria and cytosol. Of these 57, a signature of 13 nuclear-encoded miRNAs was reproducibly enriched in mitochondrial RNA and validated by RT-PCR for hsa-miR-494, hsa-miR-1275 and hsa-miR-1974. This study provides the first comprehensive view of the localization of RNA interference components to the mitochondria. Our data outline the molecular bases for a novel layer of crosstalk between nucleus and mitochondria through a specific subset of human miRNAs that we termed ‘mitomiRs’. To assess whether nuclear-encoded miRNA are detectable in human mitochondria, we performed the following four steps approach. First, cultured HeLa cells were allowed to reach 80-100% confluence and subjected to fractionation in order to isolate the cytosolic fraction. From the same HeLa cells, mitochondria were isolated by immunomagnetic Anti-TOM22 MicroBeads from the Mitochondria Isolation Kit (Miltenyi Biotec). In total, six mitochondria preparations were perfromed, three of these were additionally treated with RNase A. Second, total RNA was extracted from the mitochondrial and cytosolic fractions. Third, mitochondrial and cytosolic RNA were respectively profiled by microRNA microarray analysis. Last, data were analyzed and normalized.Three independent assays were performed.

Project description:Small noncoding RNAs (ncRNAs), particularly miRNAs, play key roles in a plethora of biological processes both in health and disease. Although largely operative in the cytoplasm, emerging data indicate their shuttling in different subcellular compartments. Given the central role of mitochondria in cellular homeostasis, here we systematically profiled their small ncRNAs content across mouse tissues that largely rely on mitochondria functioning. The ubiquitous presence of piRNAs in mitochondria (mitopiRNA) of somatic tissues is reported for the first time, supporting the idea of a strong and general connection between mitochondria biology and piRNA pathways. Then, we found groups of tissue-shared and tissue-specific mitochondrial miRNAs (mitomiRs), potentially related to the “basic” or “cell context dependent” biology of mitochondria. Overall, this large data platform will be useful to deepen the knowledge about small ncRNAs processing and their governed regulatory networks contributing to mitochondria functions.

Project description:Many studies have demonstrated miRNAs as key regulators of inflammatory responses in endothelial cells (Ecs). However, because of the complexity of inflammatory genes and miRNAs, there would be many undiscovered miRNAs involved in inflammatory responses of ECs. Let-7e is an important member of let-7e family and plays key roles in the regulation of inflammation and endothelial cell proliferation. Furthermore, let-7e expression is significantly increased in many cardiovascular diseases including coronary heart disease. Therefore,we speculated that let-7e might play important roles in the regulation of inflammatory responses in endothelial cells by directly or indirectly targeting certain inflammatory genes. In order to reveal the action of let-7e in vascular endothelial cells, the expression profiles of mRNAs and lncRNAs induced by let-7e in human umbilical vein endothelial cells (HUVECs) were investigated using microarray technology.

Project description:Mitochondria are the ‘power-houses’ of all cells, generating ATP to fuel numerous pathways which are vital for cellular form and function (1). Neuronal processes and synapses present a constant demand for ATP to maintain ionic gradients and neurotransmission events (2), promoting sub-populations of mitochondria to be enriched pre- and post-synaptically (3, 4). These mitochondria display unique enzymatic (5), calcium buffering (6, 7) and antioxidant properties (8) and have thus been associated in the pathogenesis of a variety of neurodegenerative diseases where the synapse is the primary target. In this study, we employed label-free proteomics to characterize the proteomes of synaptic and non-synaptic mitochondria following biochemical isolation (5). Discrete proteomic profiles exist between the two subpopulations of mitochondria and a molecular fingerprint of these differences is seemingly conserved between mammalian species. The majority of the constituents of this grouping have been previously associated with diseases of the nervous system. In addition, bioinformatic analysis of this conserved expression pattern indicated that differences in the properties of protein complex I may represent an important specialisation of synaptic mitochondria. Following this, in vivo assays of mitochondrial candidates using Drosophila larval fillet preparations were performed. Our data demonstrates that selective knock-down of intrinsic mitochondrial proteins alter synaptic morphology which may contribute to pathological processes during ageing and disease.

Project description:MicroRNAs (miRNAs) are crucial post-transcriptional regulators that extensively affect protein synthesis. Emerging evidence suggests the presence of miRNAs in mitochondria and important regulatory roles of miRNAs in mitochondrial translation. To investigate whether miRNAs are involved in the CR-induced mitochondrial translational changes, we used small RNA sequencing to profile miRNA expression in whole liver tissue as well as in liver mitochondria. The sequencing results revealed that the number of miRNAs identified in mitochondria was comparable to that found in the whole tissue.

Project description:There is a paucity of data regarding what proteins localize to the mitochondria in the social amoeba Dictyostelium discoideum. Therefore, here, we utilized high-throughput tandem mass tag (TMT)-based protein quantitation to identify proteins in the whole-cell lysate, as well as in crude and purified mitochondrial samples. We then calculated the ratio of a protein’s abundance in the mitochondria isolates, both crude and highly purified, versus its abundance in the whole-cell lysate. The resulting value, indicating its enrichment in mitochondrial preparations, was further normalized to the average enrichment ratio of 47 reference mitochondrial proteins, to compute the relative enrichment ratio. Using this approach, we identified 908 putative mitochondrial proteins. We ultimately combined proteomic and in silico analyses to yield a comprehensive mitochondrial protein compendium. Our compendium lays the foundation for future studies to understand the functions of conserved mitochondrial proteins in health and diseases using D. discoideum as the model. It also provides an entry to study many fascinating mitochondrial processes that are unique in protists. Additionally, through comparative genomics, our compendium will complement mitochondrial protein discovery in other organisms and may shed light on the evolution of mitochondrial proteomes and processes.

Project description:Coenzyme Q (or ubiquinone) is a redox-active lipid, which serves as universal electron carrier in the mitochondrial respiratory chain and antioxidant in the plasma membrane limiting lipid peroxidation and ferroptosis. Mechanisms allowing cellular coenzyme Q distribution after synthesis within mitochondria are not understood. Here, we identify the cytosolic lipid transfer protein STARD7 as a critical and limiting factor of intracellular coenzyme Q transport. Dual localization of STARD7 to the intermembrane space of mitochondria and the cytosol upon cleavage by the rhomboid protease PARL ensures the synthesis of coenzyme Q in mitochondria and its transport to the plasma membrane. While cytosolic STARD7 overexpression protects against ferroptosis, it limits CoQ abundance in mitochondria and respiratory cell growth, illustrating the need to coordinate CoQ synthesis and cellular distribution by PARL-mediated STARD7 processing. Our findings highlight the antioxidant function of mitochondrial CoQ against ferroptosis and identify PARL and STARD7 as promising targets to interfere with ferroptosis.
