RNA sequencing of the hepatic stellate cell line LX-2 treated with either DMSO or Aramchol after 24 or 48 hours.

ABSTRACT: To investigate whether Aramchol might reduce liver fibrosis in part directly inhibiting HSCs, we treated LX-2 cells with Aramchol, 10 µM for 24 or 48 hours, then performed RNA sequencing. Sequencing libraries were made with the TruSeq Stranded mRNA Library Prep Kit by manufacturers suggestions. Sequencing parameters are as follows: poly-A RNA enrichment, 175 bp paired reads ran on HiSeq2500 Illumina instrument. Mapping of raw sequencing reads was performed using STAR (2.4.0c) to the UCSC GRCh37/hg19 reference genome.

Project description:We found that the number of tumor-infiltrating myofibroblasts was positively correlated to tumor acidification status in hepatocellular carcinoma (HCC). Hepatic stellate cells (HSCs), the predominant precursors of liver myofibroblasts, were activated and transdifferentiated into myofibroblasts under acidic culture condition. To identify the molecular phenotype of LX-2 cells in acidic culture conditions, we further conducted a gene expression profile analysis. LX-2 cells cultured in pH 7.2 or pH 6.2 medium separately for six days was used in gene expression microarray analysis.

Ribavirin Treated Huh7.5.1 Cells

Project description:The combination of peginterferon and ribavirin is the standard treatment for chronic hepatitis C. Our recent clinical study suggests that ribavirin augments the induction of interferon stimulated genes (ISGs) in patients treated for HCV infection [1]. In order to further characterize the mechanisms of action of ribavirin, we examined the effect of ribavirin treatment on ISG induction in cell culture. In addition, the effect of ribavirin on infectious HCV cell culture systems was also studied. Similar to interferon-alpha, ribavirin potently inhibits JFH-1 infection of Huh7.5.1 cells in a dose-dependent manner, which spans the physiological concentration of ribavirin in vivo. Microarray analysis and subsequent quantitative PCR assays demonstrated that ribavirin treatment resulted in the induction of a distinct set of ISGs. These ISGs, including IRF7 and IRF9 are known to play an important role in anti-HCV responses. When ribavirin is used in conjunction with interferon, induction of specific ISGs is synergistic when compared to either drug applied separately. Direct up-regulation of these antiviral genes by ribavirin is mediated by a novel mechanism different from those associated with interferon signaling and intracellular double stranded RNA sensing pathways such as RIG-I and MDA5. RNA interference studies excluded the activation of the Toll-like receptor and NF-KappaB pathways in the action of ribavirin. In conclusion, our study suggests that ribavirin, acting via a novel innate mechanism, potentiates the anti-HCV effect of interferon. Engineering endochondral ossification using Sonic Hedgehog for bone regeneration

Project description:Endochondral ossification (EO) is the natural route for the regeneration of large and mechanically challenged bone defects. Regeneration occurs via a fibrocartilagenous phase which turns into bone upon vascularization and the formation of a transient collagen type X extra cellular matrix. These two critical initiator of EO are mediated by Hedgehog proteins. We investigated a tissue engineering approach using Sonic Hedgehog (Shh) as a pleiotropic factor regulating the in vitro formation of a vascularized bone tissue precursor for in vivo endochondral bone formation. The tissue engineered graft was formed using human mesenchymal stem cells and prevascularized using human umbilical vein endothelial cells. We show that Shh induced, in vitro, the maturation of the engineered vascular network along with the expression of collagen type X which resulted, in vivo, in an improved vascularization and the rapid formation of large amounts of osteoids through EO. Osteoids further matured into, currently unmatched, clinically relevant amount of lamellar bone including osteoclasts, bone lining cells and bone marrow-like cavities. This result suggests that Hh is a master regulator of EO allowing for the formation of complex tissues with considerable therapeutic potential for bone regeneration. Osteoblast Gene Expression in Response to Bicc1 Knockdown

Project description:We recently identified Bicc1 as a regulator of osteoblast differentiation and bone mass. Bicc1 encodes an RNA-binding protein. Here, we have used siRNA to decrease Bicc1 expression in primary calvarial osteoblasts. Illlumina microarrays were then used to profile global gene expression changes. The experiment consisted of 16 total samples in 4 treatment groups (N=4 replicates per treatment). The treatment groups were osteoblasts treated with 1). control scrambled siRNA, 2) Bicc1_1 siRNA, 3) Bicc1_2 siRNA and 3) Bicc1_3 siRNA. Cells were isolated, transfected and 48 hours later RNA was isolated and hybridized to arrays.

Super-Enhancer-mediated Control of Liver Fibrosis by BET Bromodomain Proteins

Project description:Here, we investigate the role of enhancers in myofibroblasts, a cell type that dominates the pathogenesis and progression of tissue fibrosis. We reveal that bromodomain and extra-terminal family members (BETs), an important group of epigenetic readers, are critical for super-enhancer-mediated pro-fibrotic gene expression in hepatic stellate cells (HSCs, lipid-containing liver-specific pericytes), upon activation during liver fibrogenesis give rise to myofibroblasts2-4. We observe significantly enriched localization of BETs to hundreds of super-enhancers associated with genes involved in multiple pro-fibrotic pathways. This unique loading pattern consequentially serves as a molecular mechanism by which BETs modulate pro-fibrotic gene expression in myofibroblasts. Strikingly, suppression of BET-enhancer interaction using small-molecule inhibitors such as JQ1 dramatically blocks activation of HSCs into myofibroblasts and significantly compromises the proliferation of activated HSCs. Identification of BRD2, BRD3, BRD4, PolII, PolIIs2p and PolIIs5p binding sites in human stellate LX2 cells that were treated with DMSO (0.1%) or JQ1 (500nM) for 16 hrs.

Gene expression data in over expressed Human Fetal Lung Fibroblasts with IPF downregulated miRNAs

Project description:Idiopathic pulmonary fibrosis (IPF) is an untreatable fibrotic lung disease characterized by fibroblast proliferation and epithelial mesenchymal transition.miRNA let-7d and mir30b were found to be signifcantly down regulated in IPF. Compared to control we over expressed these miRNAs in Human Fetal Lung Fibroblast cell line Fetal lung tissues were collected through the University of Pittsburgh Tissue Bank through approved IRB protocol 0506140. The samples were de-identified using an honest broker system and immediately transferred to the IRB exempt protocol PRO09040459 (PI: D. Carlisle). Total RNA was labeled with Cy3 and hybridized on Agilent 8X44K gene expression array (Agilent Technologies, Santa Clara, CA). After 17 hours hybridization, arrays were washed and scanned according to the manufacturer’s protocol.
