Project description:In this study, we have used transcript profiling with microarrays in bone marrow-derived macrophages (BMDMs) to systematically identify genes transcriptionally regulated by IRF8 during ontogeny and maturation of macrophages, and in response of these cells to combined exposure to IFNgamma and Tlr9 ligand (CpG). For this, we used an experimental strategy based on the co-segregation of IRF8-dependent differential gene expression in macrophages from [BALB/c X BXH2] F2 animals selected for homozygosity for either wild type (wt; IRF8R294) or mutant (IRF8C294) IRF8 alleles. The study of IRF8-associated gene expression differences in individual animals of mixed genetic background, allows one to distinguish true IRF8-dependent effects on gene expression from unrelated differences in gene expression associated with intrinsic differences in genetic background but unrelated to IRF8.

Project description:MIXL1-GFP reporter lines were differentiated as Spin EBs in APEL medium supplemented with Wnt3a alone, BMP4 alone or Wnt3a/BMP4 in combination. EBs induced in the absence of growth factors were used as control. EBs induced with BMP4 or Wnt3a/BMP4 were FACS sorted based on E-CADHERIN and GFP expression. Unsorted EBs and sorted fractions were subjected to Illumina microarray processing.

Oct4 affects E-cadherin expression via regulating Rnd1 associated cytoskeleton rearrangement in breast cancer cells

Project description:Oct4, a key transcription factor for maintaining the pluripotency and self-renewal of stem cells has been reported previously. It also plays an important role in tumor proliferation and apoptosis, but the role of Oct4 been in tumor metastasis is still not very clear. Here, we found that ectopic expression of Oct4 in breast cancer cells can inhibit their migration and invasion. Detailed examinations revealed that Oct4 up-regulates expression of E-cadherin, indicative of its inhibitory role in epithelial-mesenchymal transition (EMT). RNA-sequence assay showed that Oct4 down-regulates expression of Rnd1. As an atypical Rho protein, Rnd1 can affect cytoskeleton rearrangement and regulate cadherin-based cell-cell adhesion by antagonizing the typical Rho protein, RhoA. Ectopic expression of Rnd1 in MDA-MB-231 cells changes cell morphology which influences cell adhesion and increases migration. It is reported that EMT is accompanied by cytoskeleton remodeling, we hypothesized that Rnd1 may play a role in regulating EMT. Over-expression of Rnd1 can partly rescue the inhibitory effects induced by Oct4, not only migration and invasion, but also in E-cadherin level and cellular morphology. Furthermore, silencing of Rnd1 can up-regulate the expression of E-cadherin in MDA-MB-231 cells. These results present evidence that ectopic expression of Oct4 increases E-cadherin and inhibits metastasis, effects which may be related to Rnd1 associated cell-cell adhesion in breast cancer cells. Decoding breast cancer tissue-stroma interactions using species-specific sequencing

Project description:Decoding genome-wide effects of experimental tissue-tissue or cell-cell interactions is important, for example, to better understand tumor-stroma interactions after transplantation (xenografting). Transcriptome analysis of intermixed human and mouse cells has frequently relied on the need to separate the two cell populations prior to transcriptome analysis, which introduces confounding effects on gene expression. To circumvent this problem, we perform a bioinformatics-based genome-wide transcriptome analysis technique separating the mouse and human transcriptome part of a dataset, which allows a mixed mouse and human cell population to be sequenced without prior cell sorting. We use the new technology – which we call S3 (“S-cube” for Species-specific sequencing) technology – to provide new insights into the Notch downstream response following Notch ligand-stimulation and to explore transcriptional changes following transplantation of luminal (MCF7) and basal-type (MDA-MB-231) human breast cancer cells into mammary fat pad tissue in mice. Transcription profiling in breast cancer cell lines after Ctet treatment

Project description:Cyclic indole-3-carbinol (I3C) tetrameric derivative (CTet) is an anticancer molecule that has been shown to exert an antiproliferative activity in both MCF-7 and MDA-MB-231 breast cancer cell lines. To characterize the molecular mechanisms leading to the inhibition of the cell proliferation, gene expression analyses were conducted. MCF-7 and MDA-MB-231 breast cancer cells were plated in 6-wells culture plates at density of 150,000 cells/well and cultured overnight. Cellular treatments were conducted at 6uM and 12 uM concentration of CTet, or vehicle control, for 24 h. Cell survival was evaluated by trypan blue dye exclusion assay and, after washing in phosphate buffered saline (PBS), the cells were pelletted by centrifugation and stored at -20M-0C with 300M-5l of RNA-later solution (Sigma-aldrich). Total RNA was purified from treated and control cells using the RNeasy plus kit (Qiagen). Biotin-labeled cRNA was synthesized using the CodeLink iExpress Assay reagent kit (GE Healthcare), following the manufacturerM-^Rs protocols. Biotin-labeled cRNA obtained from each biological sample was fragmented and hybridized against three independent arrays (10 ug each) at 37M-0C for 22 h. After hybridization, the arrays were washed, stained with Cy5-streptavidin and scanned using a ScanArray GX scanner (Perkin Elmer), with a resolution of 5 um. The image files generated by the scanner were processed using the Codelink Expression Analysis software (GE Healthcare). Normalized data from the Codelink software package were analyzed with GeneSifter software (www.genesifter.net; Geospiza Inc., Seattle, WA) for statistical validation and data mining. Normalized data of the two experiments were subjected to analysis of variance (ANOVA) and 5% false discovery rate calculation (Benjamini and Hochberg).
