Information set supported deep learning architectures for improving noisy image classification.

ABSTRACT: Deep learning models have been widely used in many supervised learning applications. However, these models suffer from overfitting due to various types of uncertainty with deteriorating performance when facing data biases, class imbalance, or noise propagation. The Information-Set Deep learning (ISDL) architectures with four variants are developed by integrating information set theory and deep learning principles to address the critical problem of the absence of robust deep learning models. There is a description of the ISDL architectures, learning algorithms, and analytic workflows. The performance of the ISDL models and standard architectures is evaluated using a noise-corrupted benchmark dataset. The experimental results show that the ISDL models can efficiently handle noise-dominated uncertainty and outperform peer architectures.

Deep learning model calibration for improving performance in class-imbalanced medical image classification tasks.

Project description:In medical image classification tasks, it is common to find that the number of normal samples far exceeds the number of abnormal samples. In such class-imbalanced situations, reliable training of deep neural networks continues to be a major challenge, therefore biasing the predicted class probabilities toward the majority class. Calibration has been proposed to alleviate some of these effects. However, there is insufficient analysis explaining whether and when calibrating a model would be beneficial. In this study, we perform a systematic analysis of the effect of model calibration on its performance on two medical image modalities, namely, chest X-rays and fundus images, using various deep learning classifier backbones. For this, we study the following variations: (i) the degree of imbalances in the dataset used for training; (ii) calibration methods; and (iii) two classification thresholds, namely, default threshold of 0.5, and optimal threshold from precision-recall (PR) curves. Our results indicate that at the default classification threshold of 0.5, the performance achieved through calibration is significantly superior (p < 0.05) to using uncalibrated probabilities. However, at the PR-guided threshold, these gains are not significantly different (p > 0.05). This observation holds for both image modalities and at varying degrees of imbalance. Deep Ensemble Learning for Retinal Image Classification.

Project description:PurposeVision impairment affects 2.2 billion people worldwide, half of which is preventable with early detection and treatment. Currently, automatic screening of ocular pathologies using convolutional neural networks (CNNs) on retinal fundus photographs is limited to a few pathologies. Simultaneous detection of multiple ophthalmic pathologies would increase clinical usability and uptake.MethodsTwo thousand five hundred sixty images were used from the Retinal Fundus Multi-Disease Image Dataset (RFMiD). Models were trained (n = 1920) and validated (n = 640). Five selected CNN architectures were trained to predict the presence of any pathology and categorize the 28 pathologies. All models were trained to minimize asymmetric loss, a modified form of binary cross-entropy. Individual model predictions were averaged to obtain a final ensembled model and assessed for mean area under the receiver-operator characteristic curve (AUROC) for disease screening (healthy versus pathologic image) and classification (AUROC for each class).ResultsThe ensemble network achieved a disease screening (healthy versus pathologic) AUROC score of 0.9613. The highest single network score was 0.9586 using the SE-ResNeXt architecture. For individual disease classification, the average AUROC score for each class was 0.9295.ConclusionsRetinal fundus images analyzed by an ensemble of CNNs trained to minimize asymmetric loss were effective in detection and classification of ocular pathologies than individual models. External validation is needed to translate machine learning models to diverse clinical contexts.Translational relevanceThis study demonstrates the potential benefit of ensemble-based deep learning methods on improving automatic screening and diagnosis of multiple ocular pathologies from fundoscopy imaging.

Comparing different deep learning architectures for classification of chest radiographs.

Project description:Chest radiographs are among the most frequently acquired images in radiology and are often the subject of computer vision research. However, most of the models used to classify chest radiographs are derived from openly available deep neural networks, trained on large image datasets. These datasets differ from chest radiographs in that they are mostly color images and have substantially more labels. Therefore, very deep convolutional neural networks (CNN) designed for ImageNet and often representing more complex relationships, might not be required for the comparably simpler task of classifying medical image data. Sixteen different architectures of CNN were compared regarding the classification performance on two openly available datasets, the CheXpert and COVID-19 Image Data Collection. Areas under the receiver operating characteristics curves (AUROC) between 0.83 and 0.89 could be achieved on the CheXpert dataset. On the COVID-19 Image Data Collection, all models showed an excellent ability to detect COVID-19 and non-COVID pneumonia with AUROC values between 0.983 and 0.998. It could be observed, that more shallow networks may achieve results comparable to their deeper and more complex counterparts with shorter training times, enabling classification performances on medical image data close to the state-of-the-art methods even when using limited hardware.

Deep Learning Technology Applied to Medical Image Tissue Classification.

Project description:Medical image classification is a novel technology that presents a new challenge. It is essential that pathological images are automatically and correctly classified to enable doctors to provide precise treatment. Convolutional neural networks have demonstrated their effectiveness in classifying images in deep learning, which may have dozens or hundreds of layers, to illustrate the relationship between them in terms of their different neural network features. Convolutional layers consisting of small kernels take weights as input and guide them through an activation function as output. The main advantage of using convolutional neural networks (CNNs) instead of traditional neural networks is that they reduce the model parameters for greater accuracy. However, many studies have simply been focused on finding the best CNN model and classification results from a single medical image classification. Therefore, we applied a common deep learning network model in an attempt to identify the best model framework by training and validating different model parameters to classify medical images. After conducting experiments on six publicly available databases of pathological images, including colorectal cancer tissue, chest X-rays, common skin lesions, diabetic retinopathy, pediatric chest X-ray, and breast ultrasound image datasets, we were able to confirm that the recognition accuracy of the Inception V3 method was significantly better than that of other existing deep learning models.

Genomic pan-cancer classification using image-based deep learning.

Project description:Accurate cancer type classification based on genetic mutation can significantly facilitate cancer-related diagnosis. However, existing methods usually use feature selection combined with simple classifiers to quantify key mutated genes, resulting in poor classification performance. To circumvent this problem, a novel image-based deep learning strategy is employed to distinguish different types of cancer. Unlike conventional methods, we first convert gene mutation data containing single nucleotide polymorphisms, insertions and deletions into a genetic mutation map, and then apply the deep learning networks to classify different cancer types based on the mutation map. We outline these methods and present results obtained in training VGG-16, Inception-v3, ResNet-50 and Inception-ResNet-v2 neural networks to classify 36 types of cancer from 9047 patient samples. Our approach achieves overall higher accuracy (over 95%) compared with other widely adopted classification methods. Furthermore, we demonstrate the application of a Guided Grad-CAM visualization to generate heatmaps and identify the top-ranked tumor-type-specific genes and pathways. Experimental results on prostate and breast cancer demonstrate our method can be applied to various types of cancer. Powered by the deep learning, this approach can potentially provide a new solution for pan-cancer classification and cancer driver gene discovery. Improving Sentiment Classification Performance through Coaching Architectures.

Project description:Intelligent systems have been developed for years to solve specific tasks automatically. An important issue emerges when the information used by these systems exhibits a dynamic nature and evolves. This fact adds a level of complexity that makes these systems prone to a noticeable worsening of their performance. Thus, their capabilities have to be upgraded to address these new requirements. Furthermore, this problem is even more challenging when the information comes from human individuals and their interactions through language. This issue happens more easily and forcefully in the specific domain of Sentiment Analysis, where feelings and opinions of humans are in constant evolution. In this context, systems are trained with an enormous corpus of textual content, or they include an extensive set of words and their related sentiment values. These solutions are usually static and generic, making their manual upgrading almost unworkable. In this paper, an automatic and interactive coaching architecture is proposed. It includes a ML framework and a dictionary-based system both trained for a specific domain. These systems converse about the outcomes obtained during their respective learning stages by simulating human interactive coaching sessions. This leads to an Active Learning process where the dictionary-based system acquires new information and improves its performance. More than 800, 000 tweets have been gathered and processed for experiments. Outstanding results were obtained when the proposed architecture was used. Also, the lexicon was updated with the prior and new words related to the corpus used which is important to reach a better sentiment analysis classification.

Improving Image-Based Plant Disease Classification With Generative Adversarial Network Under Limited Training Set.

Project description:Traditionally, plant disease recognition has mainly been done visually by human. It is often biased, time-consuming, and laborious. Machine learning methods based on plant leave images have been proposed to improve the disease recognition process. Convolutional neural networks (CNNs) have been adopted and proven to be very effective. Despite the good classification accuracy achieved by CNNs, the issue of limited training data remains. In most cases, the training dataset is often small due to significant effort in data collection and annotation. In this case, CNN methods tend to have the overfitting problem. In this paper, Wasserstein generative adversarial network with gradient penalty (WGAN-GP) is combined with label smoothing regularization (LSR) to improve the prediction accuracy and address the overfitting problem under limited training data. Experiments show that the proposed WGAN-GP enhanced classification method can improve the overall classification accuracy of plant diseases by 24.4% as compared to 20.2% using classic data augmentation and 22% using synthetic samples without LSR.

Interpretable deep learning architectures for improving drug response prediction performance: myth or reality?

Project description:MotivationInterpretable deep learning (DL) models that can provide biological insights, in addition to accurate predictions, are of great interest to the biomedical community. Recently, interpretable DL models that incorporate signaling pathways have been proposed for drug response prediction (DRP). While these models improve interpretability, it is unclear whether this comes at the cost of less accurate DRPs, or a prediction improvement can also be obtained.ResultsWe comprehensively and systematically assessed four state-of-the-art interpretable DL models using three pathway collections to assess their ability in making accurate predictions on unseen samples from the same dataset, as well as their generalizability to an independent dataset. Our results showed that models that explicitly incorporate pathway information in the form of a latent layer perform worse compared to models that incorporate this information implicitly. However, in most evaluation setups, the best performance was achieved using a black-box multilayer perceptron, and the performance of a random forests baseline was comparable to those of the interpretable models. Replacing the signaling pathways with randomly generated pathways showed a comparable performance for the majority of the models. Finally, the performance of all models deteriorated when applied to an independent dataset. These results highlight the importance of systematic evaluation of newly proposed models using carefully selected baselines. Deep learning-based image classification of turtles imported into Korea.

Project description:Although turtles play a key role in maintaining healthy and balanced environments, these are endangered due to global trade to meet the high demand for food, medicine, and pets in Asia. In addition, imported non-native turtles have been controlled as alien invasive species in various countries, including Korea. Therefore, a rapid and accurate classification of imported turtles is needed to conserve and detect those in native ecosystems. In this study, eight Single Shot MultiBox Detector (SSD) models using different backbone networks were used to classify 36 imported turtles in Korea. The images of these species were collected from Google and were identified using morphological features. Then, these were divided into 70% for training, 15% for validation, and 15% for test sets. In addition, data augmentation was applied to the training set to prevent overfitting. Among the eight models, the Resnet18 model showed the highest mean Average Precision (mAP) at 88.1% and the fastest inference time at 0.024 s. The average correct classification rate of 36 turtles in this model was 82.8%. The results of this study could help in management of the turtle trade, specifically in improving detection of alien invasive species in the wild.
