Project description:BharatSim is an open-source agent-based modelling framework for the Indian population. It can simulate populations at multiple scales, from small communities to states. BharatSim uses a synthetic population created by applying statistical methods and machine learning algorithms to survey data from multiple sources, including the Census of India, the India Human Development Survey, the National Sample Survey, and the Gridded Population of the World. This synthetic population defines individual agents with multiple attributes, among them age, gender, home and work locations, pre-existing health conditions, and socio-economic and employment status. BharatSim's domain-specific language provides a framework for the simulation of diverse models. Its computational core, coded in Scala, supports simulations of a large number of individual agents, up to 50 million. Here, we describe the design and implementation of BharatSim, using it to address three questions motivated by the COVID-19 pandemic in India: (i) When can schools be safely reopened given specified levels of hybrid immunity?, (ii) How do new variants alter disease dynamics in the background of prior infections and vaccinations? and (iii) How can the effects of varied non-pharmaceutical interventions (NPIs) be quantified for a model Indian city? Through its India-specific synthetic population, BharatSim allows disease modellers to address questions unique to this country. It should also find use in the computational social sciences, potentially providing new insights into emergent patterns in social behaviour.

Project description:IntroductionMost interventions aiming to promote leisure-time physical activity (LTPA) at population level showed small or null effects. Approaching the problem from a systems science perspective may shed light on the reasons for these results. We developed an agent-based model to explore how the interactions between psychological attributes and built and social environments may lead to the emergence and evolution of LTPA patterns among adults.MethodsThe modeling process consisted of four stages: (1) conceptual model development, (2) formulation of the agent-based model, (3) parametrization and calibration, and (4) consistency and sensitivity analyses. The model represents a stylized community containing two types of agents: persons and LTPA sites. Persons interact with each other (proximal network and perceived community) and with the built environment (LTPA sites) over time. Decision-making is based on the person's intention to practice LTPA, conditioned to the perceived environment. Each iteration is equivalent to one week and we assessed a period of 10 years.ResultsThe model was able to reproduce population temporal trends of intention and LTPA reported in the literature. Sensitivity analyses indicated that population patterns and trends of intention and LTPA were highly influenced by the relationship between a person's behavior in the preceding week and his current intention, the person's access to built and social environment, and the density of LTPA sites.ConclusionsThe proposed agent-based model is suitable to explore the emergence and evolution of LTPA patterns among adults, considering the dynamic interaction between individuals' psychological attributes and the built and social environments in which they live. Project description:Re-using faecal sludge (FS) to generate value has the potential to contribute towards solving the issue of long term sanitation solutions in growing urban areas across sub-Saharan Africa; however, hitherto, no design tools have been available that are capable of simulating a system involving economic factors, complex social issues and environmental circumstances. We hypothesized that Agent-Based Modelling (ABM), when deployed with appropriate rigour, can provide such a tool. Extensive field work was carried out in a Malawian city, investigating the adoption of Skyloo above-ground composting toilets by households, and the operation of the municipal FS site. 65 semi-structured interviews and 148 household interviews, together with observations, were carried out to characterize these processes, with the data acquired being used to construct two separate ABMs. The Skyloo ABM was run for various scenarios of start-up capital for business and payback of loans against the toilet cost to households. The municipal FS Site ABM was run for different patterns of dumping fee and enforcement structure. The field work demonstrated that there is potential for further expansion of FS reuse, with a market for agricultural application. The Skyloo ABM identified the significance of start-up capital for a business installing the toilet technology; the municipal FS Site ABM showed that existing fees, fines and regulatory structure were insufficient to reduce illegal dumping of FS to any useful degree, but that a monthly permit system would provide enhanced revenue to the city council compared with per-visit charging of disposal companies at the municipal FS site. Whilst each ABM ideally requires some additional data before full application, we have, for the first time, shown that ABM provides a basis for the simulation-based design of FS management systems, including complex social, economic and environmental factors.

Project description:BackgroundIncreasingly complex models have been developed to characterize the transmission dynamics of malaria. The multiplicity of malaria transmission factors calls for a realistic modelling approach that incorporates various complex factors such as the effect of control measures, behavioural impacts of the parasites to the vector, or socio-economic variables. Indeed, the crucial impact of household size in eliminating malaria has been emphasized in previous studies. However, increasing complexity also increases the difficulty of calibrating model parameters. Moreover, despite the availability of much field data, a common pitfall in malaria transmission modelling is to obtain data that could be directly used for model calibration.MethodsIn this work, an approach that provides a way to combine in situ field data with the parameters of malaria transmission models is presented. This is achieved by agent-based stochastic simulations, initially calibrated with hut-level experimental data. The simulation results provide synthetic data for regression analysis that enable the calibration of key parameters of classical models, such as biting rates and vector mortality. In lieu of developing complex dynamical models, the approach is demonstrated using most classical malaria models, but with the model parameters calibrated to account for such complex factors. The performance of the approach is tested against a wide range of field data for Entomological Inoculation Rate (EIR) values.ResultsThe overall transmission characteristics can be estimated by including various features that impact EIR and malaria incidence, for instance by reducing the mosquito-human contact rates and increasing the mortality through control measures or socio-economic factors.ConclusionComplex phenomena such as the impact of the coverage of the population with long-lasting insecticidal nets (LLINs), changes in behaviour of the infected vector and the impact of socio-economic factors can be included in continuous level modelling. Though the present work should be interpreted as a proof of concept, based on one set of field data only, certain interesting conclusions can already be drawn. While the present work focuses on malaria, the computational approach is generic, and can be applied to other cases where suitable in situ data is available.

Project description:Zebrafish have distinctive black stripes and yellow interstripes that form owing to the interaction of different pigment cells. We present a two-population agent-based model for the development and regeneration of these stripes and interstripes informed by recent experimental results. Our model describes stripe pattern formation, laser ablation and mutations. We find that fish growth shortens the necessary scale for long-range interactions and that iridophores, a third type of pigment cell, help align stripes and interstripes.

Project description:OBJECTIVE: Maternal mortality ratio due to postpartum haemorrhage (PPH) is higher in France than in Canada. We explored this difference by comparing PPH features between these two countries. METHODS: Using data between 2004 and 2006, we compared the incidence, risk factors, causes and use of second-line treatments, of PPH between France (N?=?6,660 PPH) and Canada (N?=?9,838 PPH). We assessed factors associated with PPH through multivariate logistic models. RESULTS: PPH incidence, overall (4.8% (95% CI 4.7-4.9) in Canada and 4.5% (95% CI 4.4-4.7) in France), and after vaginal delivery (5.3% (95%CI 5.2-5.4) in Canada and 4.8 (95%CI 4.7-4.9) in France), were significantly higher in Canada than in France, but not after caesarean delivery. Women delivering without PPH were similar between the two populations, except for macrosomia (11% in Canada, 7% in France, p<0.001), caesarean delivery (27% in Canada, 18% in France, p<0.001), and episiotomy (17% in Canada, 34% in France, p<0.001). After vaginal delivery, factors strongly associated with PPH were multiple pregnancy, operative delivery and macrosomia in both populations, and episiotomy only in France (Odds Ratio 1.39 (95% CI 1.23-1.57)). The use of second-line treatments for PPH management was significantly more frequent in France than in Canada after both vaginal and caesarean delivery. CONCLUSION: PPH incidence was not higher in France than in Canada and there was no substantial difference in PPH risk factors between the 2 countries. Greater use of second-line treatments in PPH management in France suggests a more frequent failure of first-line treatments and a higher rate of severe PPH, which may be involved in the higher maternal mortality ratio due to PPH.

Project description:BackgroundTraditional epidemiological models tend to oversimplify the transmission dynamics of Mycobacterium tuberculosis (M.tb) to replicate observed tuberculosis (TB) epidemic patterns. This has led to growing interest in advanced methodologies like agent-based modelling (ABM), which can more accurately represent the complex heterogeneity of TB transmission.ObjectivesTo better understand the use of agent-based models (ABMs) in this context, we conducted a systematic review with two main objectives: (1) to examine how ABMs have been employed to model the intricate heterogeneity of M.tb transmission, and (2) to identify the challenges and opportunities associated with implementing ABMs for M.tb.Search methodsWe conducted a systematic search following PRISMA guidelines across four databases (MEDLINE, EMBASE, Global Health, and Scopus), limiting our review to peer-reviewed articles published in English up to December 2022. Data were extracted by two investigators using a standardized extraction tool. Prospero registration: CRD42022380580.Selection criteriaOur review included peer-reviewed articles in English that implement agent-based, individual-based, or microsimulation models of M.tb transmission. Models focusing solely on in-vitro or within-host dynamics were excluded. Data extraction targeted the methodological, epidemiological, and computational characteristics of ABMs used for TB transmission. A risk of bias assessment was not conducted as the review synthesized modelling studies without pooling epidemiological data.ResultsOur search initially identified 5,077 studies, from which we ultimately included 26 in our final review after exclusions. These studies varied in population settings, time horizons, and model complexity. While many incorporated population heterogeneity and household structures, some lacked essential features like spatial structures or economic evaluations. Only eight studies provided publicly accessible code, highlighting the need for improved transparency.Authors' conclusionsABMs are a versatile approach for representing complex disease dynamics, particularly in cases like TB, where they address heterogeneous mixing and household transmission often overlooked by traditional models. However, their advanced capabilities come with challenges, including those arising from their stochastic nature, such as parameter tuning and high computational expense. To improve transparency and reproducibility, open-source code sharing, and standardised reporting are recommended to enhance ABM reliability in studying epidemiologically complex diseases like TB.

Project description:BackgroundSuicide is a significant public health issue. Many risk prediction tools have been developed to estimate an individual's risk of suicide. Risk prediction models can go beyond individual risk assessment; one important application of risk prediction models is population health planning. Suicide is a result of the interaction among the risk and protective factors at the individual, health care system, and community levels. Thus, policy and decision makers can play an important role in suicide prevention. However, few prediction models for the population risk of suicide have been developed.ObjectiveThis study aims to develop and validate prediction models for the population risk of suicide using health administrative data, considering individual-, health system-, and community-level predictors.MethodsWe used a case-control study design to develop sex-specific risk prediction models for suicide, using the health administrative data in Quebec, Canada. The training data included all suicide cases (n=8899) that occurred from January 1, 2002, to December 31, 2010. The control group was a 1% random sample of living individuals in each year between January 1, 2002, and December 31, 2010 (n=645,590). Logistic regression was used to develop the prediction models based on individual-, health care system-, and community-level predictors. The developed model was converted into synthetic estimation models, which concerted the individual-level predictors into community-level predictors. The synthetic estimation models were directly applied to the validation data from January 1, 2011, to December 31, 2019. We assessed the performance of the synthetic estimation models with four indicators: the agreement between predicted and observed proportions of suicide, mean average error, root mean square error, and the proportion of correctly identified high-risk regions.ResultsThe sex-specific models based on individual data had good discrimination (male model: C=0.79; female model: C=0.85) and calibration (Brier score for male model 0.01; Brier score for female model 0.005). With the regression-based synthetic models applied in the validation data, the absolute differences between the synthetic risk estimates and observed suicide risk ranged from 0% to 0.001%. The root mean square errors were under 0.2. The synthetic estimation model for males correctly predicted 4 of 5 high-risk regions in 8 years, and the model for females correctly predicted 4 of 5 high-risk regions in 5 years.ConclusionsUsing linked health administrative databases, this study demonstrated the feasibility and the validity of developing prediction models for the population risk of suicide, incorporating individual-, health system-, and community-level variables. Synthetic estimation models built on routinely collected health administrative data can accurately predict the population risk of suicide. This effort can be enhanced by timely access to other critical information at the population level.

Project description:IntroductionThere is increasing interest in the control and elimination of schistosomiasis. Little is known, however, about the likely effects of increasing water-body temperatures on transmission.MethodsWe have developed an agent-based model of the temperature-sensitive stages of the Schistosoma and intermediate host snail life-cycles, parameterised using data from S. mansoni and Biomphalaria pfeifferi laboratory and field-based observations. Infection risk is calculated as the number of cercariae in the model, adjusted for their probability of causing infection.ResultsThe number of snails in the model is approximately constant between 15-31°C. Outside this range, snail numbers drop sharply, and the snail population cannot survive outside the range 14-32°C. Mean snail generation time decreases with increasing temperature from 176 days at 14°C to 46 days at 26°C. Human infection risk is highest between 16-18°C and 1pm and 6-10pm in calm water, and 20-25°C and 12-4pm in flowing water. Infection risk increases sharply when temperatures increase above the minimum necessary for sustained transmission.ConclusionsThe model suggests that, in areas where S. mansoni is already endemic, warming of the water at transmission sites will have differential effects on both snails and parasites depending on abiotic properties of the water-body. Snail generation times will decrease in most areas, meaning that snail populations will recover faster from natural population reductions and from snail-control efforts. We suggest a link between the ecological properties of transmission sites and infection risk which could significantly affect the outcomes of interventions designed to alter water contact behaviour--proposing that such interventions are more likely to reduce infection levels at river locations than lakes, where infection risk remains high for longer. In cooler areas where snails are currently found, increasing temperatures may significantly increase infection risk, potentially leading to new, high-intensity foci of infection.

Project description:BackgroundWest Nile Virus (WNV) was first isolated in 1937. Since the 1950s, many outbreaks have occurred in various countries. The first appearance of infected birds in Manitoba, Canada was in 2002.ObjectiveThis paper describes the data preparation phase of setting up a geographic information system (GIS) simulation environment for WNV Agent-Based Modelling in Manitoba.MethodsThe main technology used in this protocol is based on AnyLogic and ArcGIS software. A diverse variety of topics and techniques regarding the data collection phase are presented, as modelling WNV has many disparate attributes, including landscape and weather impacts on mosquito population dynamics and birds' roosting locations, population count, and movement patterns.ResultsDifferent maps were combined to create a grid land cover map of Manitoba, Canada in a shapefile format compatible with AnyLogic, in order to modulate mosquito parameters. A significant amount of data regarding 152 bird species, along with their population estimates and locations in Manitoba, were gathered and assembled. Municipality shapefile maps were converted to built-in AnyLogic GIS regions for better compatibility with census data and initial placement of human agents. Accessing shapefiles and their databases in AnyLogic are also discussed.ConclusionsAnyLogic simulation software in combination with Esri ArcGIS provides a powerful toolbox for developers and modellers to simulate almost any GIS-based environment or process. This research should be useful to others working on a variety of mosquito-borne diseases (eg, Zika, dengue, and chikungunya) by demonstrating the importance of data relating to Manitoba and/or introducing procedures to compile such data.
