We present 48 viral metagenomes and 5,656 viral operational taxonomic units (vOTUs) from Comau Fjord, Patagonia (42°S), to understand viral-mediated processes in coastal and estuarine waters. These data represent a spatial (35-km transect, two depths) and seasonal (winter and fall) data set.

Exploring the Diversity and Antimicrobial Potential of Marine Actinobacteria from the Comau Fjord in Northern Patagonia, Chile.

Project description:Bioprospecting natural products in marine bacteria from fjord environments are attractive due to their unique geographical features. Although, Actinobacteria are well known for producing a myriad of bioactive compounds, investigations regarding fjord-derived marine Actinobacteria are scarce. In this study, the diversity and biotechnological potential of Actinobacteria isolated from marine sediments within the Comau fjord, in Northern Chilean Patagonia, were assessed by culture-based approaches. The 16S rRNA gene sequences revealed that members phylogenetically related to the Micrococcaceae, Dermabacteraceae, Brevibacteriaceae, Corynebacteriaceae, Microbacteriaceae, Dietziaceae, Nocardiaceae, and Streptomycetaceae families were present at the Comau fjord. A high diversity of cultivable Actinobacteria (10 genera) was retrieved by using only five different isolation media. Four isolates belonging to Arthrobacter, Brevibacterium, Corynebacterium and Kocuria genera showed 16S rRNA gene identity <98.7% suggesting that they are novel species. Physiological features such as salt tolerance, artificial sea water requirement, growth temperature, pigmentation and antimicrobial activity were evaluated. Arthrobacter, Brachybacterium, Curtobacterium, Rhodococcus, and Streptomyces isolates showed strong inhibition against both Gram-negative Pseudomonas aeruginosa, Escherichia coli and Salmonella enterica and Gram-positive Staphylococcus aureus, Listeria monocytogenes. Antimicrobial activities in Brachybacterium, Curtobacterium, and Rhodococcus have been scarcely reported, suggesting that non-mycelial strains are a suitable source of bioactive compounds. In addition, all strains bear at least one of the biosynthetic genes coding for NRPS (91%), PKS I (18%), and PKS II (73%). Our results indicate that the Comau fjord is a promising source of novel Actinobacteria with biotechnological potential for producing biologically active compounds.

Seasonal dynamics of meroplankton in a sub-Antarctic fjord (Southern Patagonia, Chile).

Project description:Knowledge of seasonal dynamics and composition of meroplankton (larvae of benthic invertebrates) is rather limited for sub-Antarctic regions. We studied the seasonal dynamics of meroplankton in a sub-Antarctic proglacial basin (Gallegos Sound, Chile), by examining changes in the meroplankton community in relation to hydrographic variables along four sampling cruises between early winter 2010 and late winter 2011. The local meroplankton community was composed of 39 larval morphotypes distributed among 11 major taxa, being polychaetes the best represented (15 larvae morphotypes), and bivalve the most abundant. We found distinct seasonal differences in terms of meroplanktonic composition and abundance, with higher abundance and larval morphotype number during austral spring and late winter, and lower in summer and early winter. The pattern observed for meroplankton was directly related to seasonal variations of fluorescence of chlorophyll a and temperature. We found meroplankton abundances lower than those of other sub- and Polar environments. However, meroplanktonic temporal dynamics showed a common pattern for sub- and Polar fjords, suggesting a strong link between benthic spawning and the occurrence of phytoplankton blooms.Supplementary informationThe online version contains supplementary material available at 10.1007/s00300-021-02823-6.

Bird cestodes from Huinay (Comau Fjord), Chilean Patagonia: several species of the family Dilepididae (Platyhelminthes, Cyclophyllidea), with the erection of two new genera.

Project description:Birds in the Huinay area, Los Lagos region, Chile, were studied for parasites. Here we report 2 new genera and species of the family Dilepididae (Cyclophyllidea) found in common local passerines: Janinelliapeebeehi gen. n., sp. n. was found in Elaeniaalbiceps (Tyrannidae) and Huinaylepiselegans gen. n., sp. n. was found in Aphrasturaspinicauda (Furnariidae). Other dilepidid parasites are reported for the first time from Xolmispyrope (Tyrannidae) and from 2 species of Rhinocryptidae. Cotylorhipissureshi Jadhav & Shinde, 1981 is considered a species inquirenda. The very high diversity and endemism of the observed cestode fauna in the Valdivian temperate rain forests is noted.

Microbial life in a fjord: metagenomic analysis of a microbial mat in Chilean patagonia.

Project description:The current study describes the taxonomic and functional composition of metagenomic sequences obtained from a filamentous microbial mat isolated from the Comau fjord, located in the northernmost part of the Chilean Patagonia. The taxonomic composition of the microbial community showed a high proportion of members of the Gammaproteobacteria, including a high number of sequences that were recruited to the genomes of Moritella marina MP-1 and Colwelliapsycherythraea 34H, suggesting the presence of populations related to these two psychrophilic bacterial species. Functional analysis of the community indicated a high proportion of genes coding for the transport and metabolism of amino acids, as well as in energy production. Among the energy production functions, we found protein-coding genes for sulfate and nitrate reduction, both processes associated with Gammaproteobacteria-related sequences. This report provides the first examination of the taxonomic composition and genetic diversity associated with these conspicuous microbial mat communities and provides a framework for future microbial studies in the Comau fjord.

Tentacle: distributed quantification of genes in metagenomes.

Project description:BackgroundIn metagenomics, microbial communities are sequenced at increasingly high resolution, generating datasets with billions of DNA fragments. Novel methods that can efficiently process the growing volumes of sequence data are necessary for the accurate analysis and interpretation of existing and upcoming metagenomes.FindingsHere we present Tentacle, which is a novel framework that uses distributed computational resources for gene quantification in metagenomes. Tentacle is implemented using a dynamic master-worker approach in which DNA fragments are streamed via a network and processed in parallel on worker nodes. Tentacle is modular, extensible, and comes with support for six commonly used sequence aligners. It is easy to adapt Tentacle to different applications in metagenomics and easy to integrate into existing workflows.ConclusionsEvaluations show that Tentacle scales very well with increasing computing resources. We illustrate the versatility of Tentacle on three different use cases. Tentacle is written for Linux in Python 2.7 and is published as open source under the GNU General Public License (v3). Spatially distributed computation in cortical circuits.

Project description:The traditional view of neural computation in the cerebral cortex holds that sensory neurons are specialized, i.e., selective for certain dimensions of sensory stimuli. This view was challenged by evidence of contextual interactions between stimulus dimensions in which a neuron's response to one dimension strongly depends on other dimensions. Here, we use methods of mathematical modeling, psychophysics, and electrophysiology to address shortcomings of the traditional view. Using a model of a generic cortical circuit, we begin with the simple demonstration that cortical responses are always distributed among neurons, forming characteristic waveforms, which we call neural waves. When stimulated by patterned stimuli, circuit responses arise by interference of neural waves. Results of this process depend on interaction between stimulus dimensions. Comparison of modeled responses with responses of biological vision makes it clear that the framework of neural wave interference provides a useful alternative to the standard concept of neural computation.

Spatially distributed infection increases viral load in a computational model of SARS-CoV-2 lung infection.

Project description:A key question in SARS-CoV-2 infection is why viral loads and patient outcomes vary dramatically across individuals. Because spatial-temporal dynamics of viral spread and immune response are challenging to study in vivo, we developed Spatial Immune Model of Coronavirus (SIMCoV), a scalable computational model that simulates hundreds of millions of lung cells, including respiratory epithelial cells and T cells. SIMCoV replicates viral growth dynamics observed in patients and shows how spatially dispersed infections can lead to increased viral loads. The model also shows how the timing and strength of the T cell response can affect viral persistence, oscillations, and control. By incorporating spatial interactions, SIMCoV provides a parsimonious explanation for the dramatically different viral load trajectories among patients by varying only the number of initial sites of infection and the magnitude and timing of the T cell immune response. When the branching airway structure of the lung is explicitly represented, we find that virus spreads faster than in a 2D layer of epithelial cells, but much more slowly than in an undifferentiated 3D grid or in a well-mixed differential equation model. These results illustrate how realistic, spatially explicit computational models can improve understanding of within-host dynamics of SARS-CoV-2 infection.
