Spectral technique with convergence analysis for solving one and two-dimensional mixed Volterra-Fredholm integral equation.

ABSTRACT: A numerical approach based on shifted Jacobi-Gauss collocation method for solving mixed Volterra-Fredholm integral equations is introduced. The novel technique with shifted Jacobi-Gauss nodes is applied to reduce the mixed Volterra-Fredholm integral equations to a system of algebraic equations that has an easy solved. The present algorithm is extended to solve the one and two-dimensional mixed Volterra-Fredholm integral equations. Convergence analysis for the present method is discussed and confirmed the exponential convergence of the spectral algorithm. Various numerical examples are approached to demonstrate the powerful and accuracy of the technique.

Constrained Nonlinear and Mixed Effects Integral Differential Equation Models for Dynamic Cell Polarity Signaling.

Project description:Polar cell growth is a process that couples the establishment of cell polarity with growth and is extremely important in the growth, development, and reproduction of eukaryotic organisms, such as pollen tube growth during plant fertilization and neuronal axon growth in animals. Pollen tube growth requires dynamic but polarized distribution and activation of a signaling protein named ROP1 to the plasma membrane via three processes: positive feedback and negative feedback regulation of ROP1 activation and its lateral diffusion along the plasma membrane. In this paper, we introduce a mechanistic integro-differential equation (IDE) along with constrained semiparametric regression to quantitatively describe the interplay among these three processes that lead to the polar distribution of active ROP1 at a steady state. Moreover, we introduce a population variability by a constrained nonlinear mixed model. Our analysis of ROP1 activity distributions from multiple pollen tubes revealed that the equilibrium between the positive and negative feedbacks for pollen tubes with similar shapes are remarkably stable, permitting us to infer an inherent quantitative relationship between the positive and negative feedback loops that defines the tip growth of pollen tubes and the polarity of tip growth.

Thermodynamics and structure of a two-dimensional electrolyte by integral equation theory.

Project description:Monte Carlo simulations and integral equation theory were used to predict the thermodynamics and structure of a two-dimensional Coulomb fluid. We checked the possibility that integral equations reproduce Kosterlitz-Thouless and vapor-liquid phase transitions of the electrolyte and critical points. Integral equation theory results were compared to Monte Carlo data and the correctness of selected closure relations was assessed. Among selected closures hypernetted-chain approximation results matched computer simulation data best, but these equations unfortunately break down at temperatures well above the Kosterlitz-Thouless transition. The Kovalenko-Hirata closure produces results even at very low temperatures and densities, but no sign of phase transition was detected.

Rigorous formulation of space-charge wake function and impedance by solving the three-dimensional Poisson equation.

Project description:In typical numerical simulations, the space-charge force is calculated by slicing a beam into many longitudinal segments and by solving the two-dimensional Poisson equation in each segment. This method neglects longitudinal leakage of the space-charge force to nearby segments owing to its longitudinal spread over 1/γ. By contrast, the space-charge impedance, which is the Fourier transform of the wake function, is typically calculated directly in the frequency-domain. So long as we follow these approaches, the longitudinal leakage effect of the wake function will remain to be unclear. In the present report, the space-charge wake function is calculated directly in the time domain by solving the three-dimensional Poisson equation for a longitudinally Gaussian beam. We find that the leakage effect is insignificant for a bunch that is considerably longer than the chamber radius so long as the segment length satisfies a certain condition. We present a criterion for how finely a bunch should be sliced so that the two-dimensional slicing approach can provide a good approximation of the three-dimensional exact solution.

Integral equation models for solvent in macromolecular crystals.

Project description:The solvent can occupy up to ∼70% of macromolecular crystals, and hence, having models that predict solvent distributions in periodic systems could improve the interpretation of crystallographic data. Yet, there are few implicit solvent models applicable to periodic solutes, and crystallographic structures are commonly solved assuming a flat solvent model. Here, we present a newly developed periodic version of the 3D-reference interaction site model (RISM) integral equation method that is able to solve efficiently and describe accurately water and ion distributions in periodic systems; the code can compute accurate gradients that can be used in minimizations or molecular dynamics simulations. The new method includes an extension of the Ornstein-Zernike equation needed to yield charge neutrality for charged solutes, which requires an additional contribution to the excess chemical potential that has not been previously identified; this is an important consideration for nucleic acids or any other charged system where most or all the counter- and co-ions are part of the "disordered" solvent. We present several calculations of proteins, RNAs, and small molecule crystals to show that x-ray scattering intensities and the solvent structure predicted by the periodic 3D-RISM solvent model are in closer agreement with the experiment than are intensities computed using the default flat solvent model in the refmac5 or phenix refinement programs, with the greatest improvement in the 2 to 4 Å range. Prospects for incorporating integral equation models into crystallographic refinement are discussed.

Mathematical operations and equation solving with reconfigurable metadevices.

Project description:Performing analog computations with metastructures is an emerging wave-based paradigm for solving mathematical problems. For such devices, one major challenge is their reconfigurability, especially without the need for a priori mathematical computations or computationally-intensive optimization. Their equation-solving capabilities are applied only to matrices with special spectral (eigenvalue) distribution. Here we report the theory and design of wave-based metastructures using tunable elements capable of solving integral/differential equations in a fully-reconfigurable fashion. We consider two architectures: the Miller architecture, which requires the singular-value decomposition, and an alternative intuitive direct-complex-matrix (DCM) architecture introduced here, which does not require a priori mathematical decomposition. As examples, we demonstrate, using system-level simulation tools, the solutions of integral and differential equations. We then expand the matrix inverting capabilities of both architectures toward evaluating the generalized Moore-Penrose matrix inversion. Therefore, we provide evidence that metadevices can implement generalized matrix inversions and act as the basis for the gradient descent method for solutions to a wide variety of problems. Finally, a general upper bound of the solution convergence time reveals the rich potential that such metadevices can offer for stationary iterative schemes.

Two-dimensional core-softened model with water like properties: Monte Carlo and integral equation study.

Project description:Monte Carlo simulations and integral equation theory were used to study the thermodynamics and structure of particles interacting through the smooth version of Stell-Hemmer interaction. We checked the possibility that a fluid with a core-softened potential reproduces anomalies of liquid water such as the density anomaly, the minimum in the isothermal compressibility as a function of temperature, and others. Critical points of the fluid were also determined. We showed that a potential with two characteristic distances is sufficient for the system to exhibit water-like behavior and anomalies, including the famous density maximum. We also showed that some versions of the integral equation theory completely fail to predict structure of such system, while others only predict it qualitatively.

Neural network approaches for solving Schrodinger equation in arbitrary quantum wells.

Project description:In this work we approach the Schrödinger equation in quantum wells with arbitrary potentials, using the machine learning technique. Two neural networks with different architectures are proposed and trained using a set of potentials, energies, and wave functions previously generated with the classical finite element method. Three accuracy indicators have been proposed for testing the estimates given by the neural networks. The networks are trained by the gradient descent method and the training validation is done with respect to a large training data set. The two networks are then tested for two different potential data sets and the results are compared. Several cases with analytical potential have also been solved.

Neurobiological models of two-choice decision making can be reduced to a one-dimensional nonlinear diffusion equation.

Project description:The response behaviors in many two-alternative choice tasks are well described by so-called sequential sampling models. In these models, the evidence for each one of the two alternatives accumulates over time until it reaches a threshold, at which point a response is made. At the neurophysiological level, single neuron data recorded while monkeys are engaged in two-alternative choice tasks are well described by winner-take-all network models in which the two choices are represented in the firing rates of separate populations of neurons. Here, we show that such nonlinear network models can generally be reduced to a one-dimensional nonlinear diffusion equation, which bears functional resemblance to standard sequential sampling models of behavior. This reduction gives the functional dependence of performance and reaction-times on external inputs in the original system, irrespective of the system details. What is more, the nonlinear diffusion equation can provide excellent fits to behavioral data from two-choice decision making tasks by varying these external inputs. This suggests that changes in behavior under various experimental conditions, e.g. changes in stimulus coherence or response deadline, are driven by internal modulation of afferent inputs to putative decision making circuits in the brain. For certain model systems one can analytically derive the nonlinear diffusion equation, thereby mapping the original system parameters onto the diffusion equation coefficients. Here, we illustrate this with three model systems including coupled rate equations and a network of spiking neurons.

Modified Margin Convergence: Over-Under Lacing Suture Technique.

Project description:The principle of margin convergence can be applied to rotator cuff repair to enhance the security of fixation by decreasing the mechanical strain at the margins of the tear. We describe a suture technique, over-under lacing, that reproduces the same margin convergence, with equal tissue tension across the entire surface area of the cuff. A consecutive series of patients affected by massive U-shaped rotator cuff tears were treated by this repair technique. Preoperative diagnosis, tear assessment, and grading of fatty infiltration of the cuff muscles were based on arthro-computed tomography evaluation. The technique passes 2 sutures from the medial to lateral margin of the tear, with a knotless suture anchor for tendon-to-bone fixation. The proposed technique seems to reduce tensile strain on the repaired tendon, can reconstruct the rotator cuff cable, and can attain the balanced pull of the tendon in a medial-to-lateral fashion. The over-under lacing suture technique is both simple and reproducible. This technique may achieve the goals of margin convergence with satisfactory preliminary clinical results for patients with massive rotator cuff tears.

Case-specific three-dimensional hologram with a mixed reality technique for tumor resection in otolaryngology.

Project description:ObjectiveWe report our first experience of using a case-specific three-dimensional (3D) hologram for tumor resection in otolaryngology to show the proof of concept. In addition, a questionnaire was administered to assess the usefulness of the mixed reality technique in otolaryngology.MethodsA case-specific 3D hologram was developed from enhanced images of dynamic computed tomography, with reference to contrast-enhanced magnetic resonance images, and used for preoperative planning and intraoperative image reference. To evaluate the usefulness of the 3D hologram with head mount displays (HMDs), 18 attendings and resident otolaryngologists completed a questionnaire with the Likert scale.ResultsThe case-specific 3D hologram on HMDs was successfully used by means of easy gesture-handling without any monitors preoperatively and intraoperatively. The experience of picturing the tumor localization and evaluating the surgical approach was statistically better using the 3D hologram on HMDs than using the computer images (P < .01). Similarly, the holograms were observed to be better for intraoperative application and surgical education than computer images (P < .01).ConclusionWe demonstrated the use of a case-specific 3D hologram for tumor resection in otolaryngology. The technology may be useful for preoperative planning and intraoperative image reference, especially for challenging cases, and surgical education.Level of evidenceNA.
