MB-SupCon: Microbiome-based Predictive Models via Supervised Contrastive Learning.

ABSTRACT: Human microbiome consists of trillions of microorganisms. Microbiota can modulate the host physiology through molecule and metabolite interactions. Integrating microbiome and metabolomics data have the potential to predict different diseases more accurately. Yet, most datasets only measure microbiome data but without paired metabolome data. Here, we propose a novel integrative modeling framework, Microbiome-based Supervised Contrastive Learning Framework (MB-SupCon). MB-SupCon integrates microbiome and metabolome data to generate microbiome embeddings, which can be used to improve the prediction accuracy in datasets that only measure microbiome data. As a proof of concept, we applied MB-SupCon on 720 samples with paired 16S microbiome data and metabolomics data from patients with type 2 diabetes. MB-SupCon outperformed existing prediction methods and achieved high average prediction accuracies for insulin resistance status (84.62%), sex (78.98%), and race (80.04%). Moreover, the microbiome embeddings form separable clusters for different covariate groups in the lower-dimensional space, which enhances data visualization. We also applied MB-SupCon on a large inflammatory bowel disease study and observed similar advantages. Thus, MB-SupCon could be broadly applicable to improve microbiome prediction models in multi-omics disease studies.

Project description:In highly non-linear datasets, attributes or features do not allow readily finding visual patterns for identifying common underlying behaviors. Therefore, it is not possible to achieve classification or regression using linear or mildly non-linear hyperspace partition functions. Hence, supervised learning models based on the application of most existing algorithms are limited, and their performance metrics are low. Linear transformations of variables, such as principal components analysis, cannot avoid the problem, and even models based on artificial neural networks and deep learning are unable to improve the metrics. Sometimes, even when features allow classification or regression in reported cases, performance metrics of supervised learning algorithms remain unsatisfyingly low. This problem is recurrent in many areas of study as, per example, the clinical, biotechnological, and protein engineering areas, where many of the attributes are correlated in an unknown and very non-linear fashion or are categorical and difficult to relate to a target response variable. In such areas, being able to create predictive models would dramatically impact the quality of their outcomes, generating an immediate added value for both the scientific and general public. In this manuscript, we present RV-Clustering, a library of unsupervised learning algorithms, and a new methodology designed to find optimum partitions within highly non-linear datasets that allow deconvoluting variables and notoriously improving performance metrics in supervised learning classification or regression models. The partitions obtained are statistically cross-validated, ensuring correct representativity and no over-fitting. We have successfully tested RV-Clustering in several highly non-linear datasets with different origins. The approach herein proposed has generated classification and regression models with high-performance metrics, which further supports its ability to generate predictive models for highly non-linear datasets. Advantageously, the method does not require significant human input, which guarantees a higher usability in the biological, biomedical, and protein engineering community with no specific knowledge in the machine learning area.

Project description:BackgroundSingle-cell RNA sequencing (scRNA-seq) has emerged has a main strategy to study transcriptional activity at the cellular level. Clustering analysis is routinely performed on scRNA-seq data to explore, recognize or discover underlying cell identities. The high dimensionality of scRNA-seq data and its significant sparsity accentuated by frequent dropout events, introducing false zero count observations, make the clustering analysis computationally challenging. Even though multiple scRNA-seq clustering techniques have been proposed, there is no consensus on the best performing approach. On a parallel research track, self-supervised contrastive learning recently achieved state-of-the-art results on images clustering and, subsequently, image classification.ResultsWe propose contrastive-sc, a new unsupervised learning method for scRNA-seq data that perform cell clustering. The method consists of two consecutive phases: first, an artificial neural network learns an embedding for each cell through a representation training phase. The embedding is then clustered in the second phase with a general clustering algorithm (i.e. KMeans or Leiden community detection). The proposed representation training phase is a new adaptation of the self-supervised contrastive learning framework, initially proposed for image processing, to scRNA-seq data. contrastive-sc has been compared with ten state-of-the-art techniques. A broad experimental study has been conducted on both simulated and real-world datasets, assessing multiple external and internal clustering performance metrics (i.e. ARI, NMI, Silhouette, Calinski scores). Our experimental analysis shows that constastive-sc compares favorably with state-of-the-art methods on both simulated and real-world datasets.ConclusionOn average, our method identifies well-defined clusters in close agreement with ground truth annotations. Our method is computationally efficient, being fast to train and having a limited memory footprint. contrastive-sc maintains good performance when only a fraction of input cells is provided and is robust to changes in hyperparameters or network architecture. The decoupling between the creation of the embedding and the clustering phase allows the flexibility to choose a suitable clustering algorithm (i.e. KMeans when the number of expected clusters is known, Leiden otherwise) or to integrate the embedding with other existing techniques.
