Combined SPT and FCS methods reveal a mechanism of RNAP II oversampling in cell nuclei.

ABSTRACT: Gene expression orchestration is a key question in fundamental and applied research. Different models for transcription regulation were proposed, yet the dynamic regulation of RNA polymerase II (RNAP II) activity remains a matter of debate. To improve our knowledge of this topic, we investigated RNAP II motility in eukaryotic cells by combining single particle tracking (SPT) and fluorescence correlation spectroscopy (FCS) techniques, to take advantage of their different sensitivities in order to analyze together slow and fast molecular movements. Thanks to calibrated samples, we developed a benchmark for quantitative analysis of molecular dynamics, to eliminate the main potential instrumental biases. We applied this workflow to study the diffusion of RPB1, the catalytic subunit of RNAP II. By a cross-analysis of FCS and SPT, we could highlight different RPB1 motility states and identifyed a stationary state, a slow diffusion state, and two different modes of subdiffusion. Interestingly, our analysis also unveiled the oversampling by RPB1 of nuclear subdomains. Based on these data, we propose a novel model of spatio-temporal transcription regulation. Altogether, our results highlight the importance of combining microscopy approaches at different time scales to get a full insight into the real complexity of molecular kinetics in cells.

Project description:Drug abuse continues to pose a significant challenge in HIV control efforts. In our investigation, we discovered that cocaine not only upregulates the expression of the DNA-dependent protein kinase (DNA-PK) but also augments DNA-PK activation by enhancing its phosphorylation at S2056. Moreover, DNA-PK phosphorylation triggers the higher localization of the DNA-PK into the nucleus. The finding that cocaine increases the nuclear localization of the DNA-PK provides further support to our observation of enhanced DNA-PK recruitment at the HIV long terminal repeat (LTR) following cocaine exposure. By activating and facilitating the nuclear localization of the DNA-PK, cocaine effectively orchestrates multiple stages of HIV transcription, thereby promoting HIV replication. Additionally, our study demonstrates that the cocaine-induced DNA-PK promotes the hyper-phosphorylation of the RNA polymerase II (RNAP II) carboxyl-terminal domain (CTD) at Ser5 and Ser2 sites, enhancing both the initiation and elongation phases, respectively, of HIV transcription. The cocaine-mediated enhancement of transcriptional initiation is supported by its activation of cyclin-dependent kinase 7 (CDK7). Additionally, the induction of transcriptional elongation is marked by higher LTR recruitment and the increased phosphorylation of CDK9, which indicates the stimulation of positive transcriptional elongation factor b (P-TEFb). We demonstrate for the first time that cocaine, through DNA-PK activation, promotes the specific phosphorylation of TRIM28 at serine 824 (p-TRIM28, S824). This modification converts TRIM28 from a transcriptional inhibitor to a transactivator for HIV transcription. Additionally, we observed that the phosphorylation of TRIM28 (p-TRIM28, S824) promotes the transition from the pausing phase to the elongation phase of HIV transcription, thereby facilitating the production of full-length HIV genomic transcripts. This finding corroborates the previously observed enhanced RNAP II CTD phosphorylation at Ser2, a marker of transcriptional elongation, following cocaine exposure. Accordingly, upon cocaine treatment, we observed the elevated recruitment of p-TRIM28-(S824) at the HIV LTR. Overall, our results unravel the intricate molecular mechanisms underlying cocaine-induced HIV transcription and gene expression. These findings hold promise for the development of highly targeted therapeutics aimed at mitigating the detrimental effects of cocaine in individuals living with HIV.

Project description:Millet protein, as a promising plant-based protein substitute source, is an excellent basis for essential amino acids compared to commonly consumed staple grains. Compared with the traditional extraction process, ultrasound has been used to enhance the extraction efficiency of various plant-based proteins. To reveal the mechanism of ultrasound-enhanced extraction of proteins, adaptive neuro-fuzzy inference system (ANFIS) algorithm and numerical simulation based on Fick's law were applied to illustrate the mass transfer behavior of millet proteins under different ultrasonic conditions including solid-liquid ratios (S/L ratios), pH and acoustic energy density levels (AED). The results showed that AED dominated the changes in effective diffusion coefficient (De), showing a positive correlation relationship (p < 0.05). Specifically, when the AED was 47.07 W/cm2, the De value increased by 95% compared to that of 23.47 W/cm2. Meanwhile, the ANFIS model successfully predicted protein yields across all investigated parameters, achieving a coefficient of determination (R2) greater than 0.97. This model also elucidated the interactions among four critical factors, among which pH and S/L ratios were the main factors affecting protein yield. Concerning the ultrasonic cavitation bubble dynamics, the bubble collapse efficiency enhanced with an increase in AED, and therefore high AED ultrasound can significantly enhance the cavitation effect. Additionally, the results of the yields and physical properties of millet protein also indicated that in contrast with the traditional extraction methods, the ultrasound impactfully improved extraction yield (by 165%), and combined with pH condition, it decreased the protein particle size (from 813.55 nm to 299.30 nm) without altering the molecular weight distribution. This study offers a novel perspective on the mechanism underlying ultrasound-enhanced protein extraction, drawing upon principles of ultrasonics and extraction processes. The insights gained can serve as a foundation for the food industry to upscale the extraction process, potentially enhancing efficiency and yield.
