Near-distance raw and reconstructed ground based SAR data.

ABSTRACT: Presented data includes two datasets named RealSAR-RAW and RealSAR-IMG. The first one contains unprocessed (raw) radar data obtained using Ground Based Synthetic Aperture Radar (GBSAR), while the second one contains images reconstructed using Omega-K algorithm applied to raw data from the first set. The GBSAR system moves the radar sensor along the track to virtually extend (synthesize) the antenna aperture and provides imaging data of the area in front of the system. The used sensor was a Frequency Modulated Continuous Wave (FMCW) radar with a central frequency of 24 GHz and a 700 MHz wide bandwidth which in our case covered the observed scene in 30 steps with 1 cm step size. The measured (recorded) scenes were made on combinations of three test objects (bottles) made of different material (aluminum, glass, and plastic) in different positions. The aim was to develop a small dataset of GBSAR data useful for classification applications focused on distinguishing different materials from sparse radar data.

Preprocessing Ground-Based Visible/Near Infrared Imaging Spectroscopy Data Affected by Smile Effects.

Project description:A data set of very high-resolution visible/near infrared hyperspectral images of young Pinus contorta trees was recorded to study the effects of herbicides on this invasive species. The camera was fixed on a frame while the potted trees were moved underneath on a conveyor belt. To account for changing illumination conditions, a white reference bar was included at the edge of each image line. Conventional preprocessing of the images, i.e., dividing measured values by values from the white reference bar in the same image line, failed and resulted in bad quality spectra with oscillation patterns that are most likely due to wavelength shifts across the sensor's field of view (smile effect). An additional hyperspectral data set of a Spectralon white reference panel could be used to characterize and correct the oscillations introduced by the division, resulting in a high quality spectra that document the effects of herbicides on the reflectance characteristics of coniferous trees. While the spectra of untreated trees remained constant over time, there were clear temporal changes in the spectra of trees treated with both herbicides. One herbicide worked within days, the other one within weeks. Ground-based imaging spectroscopy with meaningful preprocessing proved to be an appropriate tool for monitoring the effects of herbicides on potted plants.

Distance versus near visual acuity in amblyopia.

Project description:There are conflicting reports about whether distance and near visual acuity are similar in eyes with amblyopia. The purpose of this study is to compare monocular distance visual acuity with near visual acuity in amblyopic eyes of children.Subjects 2 to 6 years of age were evaluated in a randomized trial of amblyopia therapy for moderate amblyopia (20/40 to 20/80) due to anisometropia, strabismus, or both. Prior to initiating the protocol-prescribed therapy, subjects had best-corrected visual acuity measured with standardized protocols at 3 meters and 0.4 meters using single-surrounded HOTV optotypes.A total of 129 subjects were included. The mean amblyopic eye visual acuity was similar at distance and near (mean, 0.45 logMAR at distance versus 0.45 logMAR at near; mean difference, +0.00, 95% CI, -0.03 to 0.03). Of the 129 subjects, 86 (67%) tested within 1 line at distance and near; 19 (15%) tested more than 1 logMAR line better at distance, and 24 (19%) tested more than 1 logMAR line better at near. The mean visual acuity difference between distance and near did not differ by cause of amblyopia, age, or spherical equivalent refractive error.We found no systematic difference between distance and near visual acuity in 2- to 6-year-old children with moderate amblyopia associated with strabismus and/or anisometropia. Individual differences between distance and near visual acuity are likely due to test-retest variability.

Three-Dimensional Near-Infrared Specimen Mapping Can Identify the Distance from the Tumor to the Surgical Margin During Resection of Pulmonary Ground Glass Opacities.

Project description:BackgroundLung cancers can recur locally due to inadequate resection margins. Achieving adequate margin distances is challenging in pulmonary ground glass opacities (GGOs) because they are not easily palpable. To improve margin assessment during resection of GGOs, we propose a novel technique, three-dimensional near-infrared specimen mapping (3D-NSM).MethodsTwenty patients with a cT1 GGO were enrolled and received a fluorescent tracer preoperatively. After resection, specimens underwent 3D-NSM in the operating room. Margins were graded as positive or negative based upon fluorescence at the staple line. Images were analyzed using ImageJ to quantify the distance from the tumor edge to the nearest staple line. This margin distance calculated by 3D-NSM was compared to the margin distance reported on final pathology several days postoperatively.Results3D-NSM identified 20/20 GGOs with no false positive or false negative diagnoses. Mean fluorescence intensity for lesions was 110.92 arbitrary units (A.U.) (IQR: 77.77-122.03 A.U.) compared to 23.68 A.U. (IQR: 19.60-27.06 A.U.) for background lung parenchyma (p < 0.0001). There were 4 tumor-positive or close margins in the study cohort, and all 4 (100%) were identified by 3D-NSM. 3D-NSM margin distances were nearly identical to margin distances reported on final pathology (R2 = 0.9362). 3D-NSM slightly under-predicted margin distance, and the median difference in margins was 1.9 mm (IQR 0.5-4.3 mm).Conclusions3D-NSM rapidly localizes GGOs by fluorescence and detects tumor-positive or close surgical margins. 3D-NSM can accurately quantify the resection margin distance as compared to formal pathology, which allows surgeons to rapidly determine whether sublobar resection margin distances are adequate.

Multidimensional scaling improves distance-based clustering for microbiome data.

Project description:MotivationClustering patients into subgroups based on their microbial compositions can greatly enhance our understanding of the role of microbes in human health and disease etiology. Distance-based clustering methods, such as partitioning around medoids (PAM), are popular due to their computational efficiency and absence of distributional assumptions. However, the performance of these methods can be suboptimal when true cluster memberships are driven by differences in the abundance of only a few microbes, a situation known as the sparse signal scenario.ResultsWe demonstrate that classical multidimensional scaling (MDS), a widely used dimensionality reduction technique, effectively denoises microbiome data and enhances the clustering performance of distance-based methods. We propose a two-step procedure that first applies MDS to project high-dimensional microbiome data into a low-dimensional space, followed by distance-based clustering using the low-dimensional data. Our extensive simulations demonstrate that our procedure offers superior performance compared to directly conducting distance-based clustering under the sparse signal scenario. The advantage of our procedure is further showcased in several real data applications.Availability and implementationThe R package MDSMClust is available at https://github.com/wxy929/MDS-project.

Surgical outcomes of intermittent exotropia according to exotropia type based on distance/near differences.

Project description:We compare the surgical outcomes of intermittent exotropia of the basic, pseudo-divergence excess (pseudo-DE) and true divergence excess (true DE) types. A study was performed with 342 patients who had undergone surgery for intermittent exotropia of the basic, pseudo-DE or true DE type with a postoperative follow-up period of 6 months or more. The main outcome measures were postoperative angles of deviation at distance and near, and surgical success rates. Surgical success was defined as alignment between exodeviation of 10 PD and esodeviation of 5 PD at distance and near. Additionally, survival curves of recurrence were analyzed by the Kaplan-Meier method. The postoperative angles of deviation at both distance and near in pseudo-DE type were significantly smaller than those in basic type at the final examination (p = 0.003, <0.001). The final surgical success rate in pseudo-DE (70.2%) was better than in basic (46.3%) or true DE (28.6%) (p = 0.003, 0.01). Reoperation for recurrent exotropia was performed in 27% of the basic, 17% of the pseudo-DE, and 35.7% of the true DE cases. According to a survival analysis for recurrence, patients with pseudo-DE showed lower incidence of recurrence than did patients with basic and true DE (p = 0.003, 0.02). In conclusion, the patients with intermittent exotropia of the pseudo-DE type showed better surgical outcomes than those with the basic or true DE type. Pseudo-DE also showed a lower recurrence rate than did the other 2 groups.
