Resource partitioning and amino acid assimilation in a terrestrial geothermal spring.

ABSTRACT: High-temperature geothermal springs host simplified microbial communities; however, the activities of individual microorganisms and their roles in the carbon cycle in nature are not well understood. Here, quantitative stable isotope probing (qSIP) was used to track the assimilation of ¹³C-acetate and ¹³C-aspartate into DNA in 74 °C sediments in Gongxiaoshe Hot Spring, Tengchong, China. This revealed a community-wide preference for aspartate and a tight coupling between aspartate incorporation into DNA and the proliferation of aspartate utilizers during labeling. Both ¹³C incorporation into DNA and changes in the abundance of taxa during incubations indicated strong resource partitioning and a significant phylogenetic signal for aspartate incorporation. Of the active amplicon sequence variants (ASVs) identified by qSIP, most could be matched with genomes from Gongxiaoshe Hot Spring or nearby springs with an average nucleotide similarity of 99.4%. Genomes corresponding to aspartate primary utilizers were smaller, near-universally encoded polar amino acid ABC transporters, and had codon preferences indicative of faster growth rates. The most active ASVs assimilating both substrates were not abundant, suggesting an important role for the rare biosphere in the community response to organic carbon addition. The broad incorporation of aspartate into DNA over acetate by the hot spring community may reflect dynamic cycling of cell lysis products in situ or substrates delivered during monsoon rains and may reflect N limitation.

Project description:BACKGROUND:Coexistence is enabled by ecological differentiation of the co-occurring species. One possible mechanism thereby is resource partitioning, where each species utilizes a distinct subset of the most limited resource. This resource partitioning is difficult to investigate using empirical research in nature, as only few species are primarily limited by solely one resource, rather than a combination of multiple factors. One exception are the shell-dwelling hermit crabs, which are known to be limited under natural conditions and in suitable habitats primarily by the availability of gastropod shells. In the present study, we used two co-occurring terrestrial hermit crab species, Coenobita rugosus and C. perlatus, to investigate how resource partitioning is realized in nature and whether it could be a driver of coexistence. RESULTS:Field sampling of eleven separated hermit crab populations showed that the two co-occurring hermit crab species inhabit the same beach habitat but utilize a distinct subset of the shell resource. Preference experiments and principal component analysis of the shell morphometric data thereby revealed that the observed utilization patterns arise out of different intrinsic preferences towards two distinct shell shapes. While C. rugosus displayed a preference towards a short and globose shell morphology, C. perlatus showed preferences towards an elongated shell morphology with narrow aperture. CONCLUSION:The two terrestrial hermit crab species occur in the same habitat but have evolved different preferences towards distinct subsets of the limiting shell resource. Resource partitioning might therefore be the main driver of their ecological differentiation, which ultimately allowed these co-occurring species to coexist in their environment. As the preferred shell morphology of C. rugosus maximizes reproductive output at the expense of protection, while the preferred shell morphology of C. perlatus maximizes protection against predation at the expense of reproductive output, shell resource partitioning might reflect different strategies to respond to the same set of selective pressures occurring in beach habitats. This work offers empirical support for the competitive exclusion principle-hypothesis and demonstrates that hermit crabs are an ideal model organism to investigate resource partitioning in natural populations.

Project description:Extant anoxygenic phototrophs are taxonomically, physiologically, and metabolically diverse and include examples from all seven bacterial phyla with characterized phototrophic members. pH, temperature, and sulfide are known to constrain phototrophs, but how these factors dictate the distribution and activity of specific taxa of anoxygenic phototrophs has not been reported. Here, we hypothesized that within the known limits of pH, temperature, and sulfide, the distribution, abundance, and activity of specific anoxygenic phototrophic taxa would vary due to key differences in the physiology of these organisms. To test this hypothesis, we examined the distribution, abundance, and potential activity of anoxygenic phototrophs in filaments, microbial mats, and sediments across geochemical gradients in geothermal features of Yellowstone National Park, which ranged in pH from 2.2 to 9.4 and in temperature from 31.5°C to 71.0°C. Indeed, our data indicate putative aerobic anoxygenic phototrophs within the Proteobacteria are more abundant at lower pH and lower temperature, while phototrophic Chloroflexi are prevalent in circumneutral to alkaline springs. In contrast to previous studies, our data suggest sulfide is not a key determinant of anoxygenic phototrophic taxa. Finally, our data underscore a role for photoheterotrophy (or photomixotrophy) across geochemical gradients in terrestrial geothermal ecosystems.IMPORTANCE There is a long and rich history of literature on phototrophs in terrestrial geothermal springs. These studies have revealed sulfide, pH, and temperature are the main constraints on phototrophy. However, the taxonomic and physiological diversity of anoxygenic phototrophs suggests that, within these constraints, specific geochemical parameters determine the distribution and activity of individual anoxygenic phototrophic taxa. Here, we report the recovery of sequences affiliated with characterized anoxygenic phototrophs in sites that range in pH from 2 to 9 and in temperature from 31°C to 71°C. Transcript abundance indicates anoxygenic phototrophs are active across this temperature and pH range. Our data suggest sulfide is not a key determinant of anoxygenic phototrophic taxa and underscore a role for photoheterotrophy in terrestrial geothermal ecosystems. These data provide the framework for high-resolution sequencing and in situ activity approaches to characterize the physiology of specific anoxygenic phototrophic taxa across a broad range of temperatures and pH.
