Accurate classification of major brain cell types using in vivo imaging and neural network processing.

ABSTRACT: Comprehensive analysis of tissue cell type composition using microscopic techniques has primarily been confined to ex vivo approaches. Here, we introduce NuCLear (Nucleus-instructed tissue composition using deep learning), an approach combining in vivo two-photon imaging of histone 2B-eGFP-labeled cell nuclei with subsequent deep learning-based identification of cell types from structural features of the respective cell nuclei. Using NuCLear, we were able to classify almost all cells per imaging volume in the secondary motor cortex of the mouse brain (0.25 mm3 containing approximately 25,000 cells) and to identify their position in 3D space in a noninvasive manner using only a single label throughout multiple imaging sessions. Twelve weeks after baseline, cell numbers did not change yet astrocytic nuclei significantly decreased in size. NuCLear opens a window to study changes in relative density and location of different cell types in the brains of individual mice over extended time periods, enabling comprehensive studies of changes in cell type composition in physiological and pathophysiological conditions.

Project description:BackgroundThe International Classification of Headache Disorders provides criteria for the diagnosis and subclassification of migraine. Since there is no objective gold standard by which to test these diagnostic criteria, the criteria are based on the consensus opinion of content experts. Accurate migraine classifiers consisting of brain structural measures could serve as an objective gold standard by which to test and revise diagnostic criteria. The objectives of this study were to utilize magnetic resonance imaging measures of brain structure for constructing classifiers: (1) that accurately identify individuals as having chronic vs episodic migraine vs being a healthy control; and (2) that test the currently used threshold of 15 headache days/month for differentiating chronic migraine from episodic migraine.MethodsStudy participants underwent magnetic resonance imaging for determination of regional cortical thickness, cortical surface area, and volume. Principal components analysis combined structural measurements into principal components accounting for 85% of variability in brain structure. Models consisting of these principal components were developed to achieve the classification objectives. Tenfold cross validation assessed classification accuracy within each of the 10 runs, with data from 90% of participants randomly selected for classifier development and data from the remaining 10% of participants used to test classification performance. Headache frequency thresholds ranging from 5-15 headache days/month were evaluated to determine the threshold allowing for the most accurate subclassification of individuals into lower and higher frequency subgroups.ResultsParticipants were 66 migraineurs and 54 healthy controls, 75.8% female, with an average age of 36 +/- 11 years. Average classifier accuracies were: (1) 68% for migraine (episodic + chronic) vs. healthy controls; (2) 67.2% for episodic migraine vs healthy controls; (3) 86.3% for chronic migraine vs. healthy controls; and (4) 84.2% for chronic migraine vs episodic migraine. The classifiers contained principal components consisting of several structural measures, commonly including the temporal pole, anterior cingulate cortex, superior temporal lobe, entorhinal cortex, medial orbital frontal gyrus, and pars triangularis. A threshold of 15 headache days/month allowed for the most accurate subclassification of migraineurs into lower frequency and higher frequency subgroups.ConclusionsClassifiers consisting of cortical surface area, cortical thickness, and regional volumes were highly accurate for determining if individuals have chronic migraine. Furthermore, results provide objective support for the current use of 15 headache days/month as a threshold for dividing migraineurs into lower frequency (i.e., episodic migraine) and higher frequency (i.e., chronic migraine) subgroups.

Project description:The Brain Tumor presents a highly critical situation concerning the brain, characterized by the uncontrolled growth of an abnormal cell cluster. Early brain tumor detection is essential for accurate diagnosis and effective treatment planning. In this paper, a novel Convolutional Neural Network (CNN) based Graph Neural Network (GNN) model is proposed using the publicly available Brain Tumor dataset from Kaggle to predict whether a person has brain tumor or not and if yes then which type (Meningioma, Pituitary or Glioma). The objective of this research and the proposed models is to provide a solution to the non-consideration of non-Euclidean distances in image data and the inability of conventional models to learn on pixel similarity based upon the pixel proximity. To solve this problem, we have proposed a Graph based Convolutional Neural Network (GCNN) model and it is found that the proposed model solves the problem of considering non-Euclidean distances in images. We aimed at improving brain tumor detection and classification using a novel technique which combines GNN and a 26 layered CNN that takes in a Graph input pre-convolved using Graph Convolution operation. The objective of Graph Convolution is to modify the node features (data linked to each node) by combining information from nearby nodes. A standard pre-computed Adjacency matrix is used, and the input graphs were updated as the averaged sum of local neighbor nodes, which carry the regional information about the tumor. These modified graphs are given as the input matrices to a standard 26 layered CNN with Batch Normalization and Dropout layers intact. Five different networks namely Net-0, Net-1, Net-2, Net-3 and Net-4 are proposed, and it is found that Net-2 outperformed the other networks namely Net-0, Net-1, Net-3 and Net-4. The highest accuracy achieved was 95.01% by Net-2. With its current effectiveness, the model we propose represents a critical alternative for the statistical detection of brain tumors in patients who are suspected of having one.
