Conditional generative learning for medical image imputation.

ABSTRACT: Image imputation refers to the task of generating a type of medical image given images of another type. This task becomes challenging when the difference between the available images, and the image to be imputed is large. In this manuscript, one such application is considered. It is derived from the dynamic contrast enhanced computed tomography (CECT) imaging of the kidneys: given an incomplete sequence of three CECT images, we are required to impute the missing image. This task is posed as one of probabilistic inference and a generative algorithm to generate samples of the imputed image, conditioned on the available images, is developed, trained, and tested. The output of this algorithm is the "best guess" of the imputed image, and a pixel-wise image of variance in the imputation. It is demonstrated that this best guess is more accurate than those generated by other, deterministic deep-learning based algorithms, including ones which utilize additional information and more complex loss terms. It is also shown that the pixel-wise variance image, which quantifies the confidence in the reconstruction, can be used to determine whether the result of the imputation meets a specified accuracy threshold and is therefore appropriate for a downstream task.

Project description:BackgroundIn the medical imaging domain, deep learning-based methods have yet to see widespread clinical adoption, in part due to limited generalization performance across different imaging devices and acquisition protocols. The deviation between estimated brain age and biological age is an established biomarker of brain health and such models may benefit from increased cross-site generalizability.PurposeTo develop and evaluate a deep learning-based image harmonization method to improve cross-site generalizability of deep learning age prediction.Study typeRetrospective.PopulationEight thousand eight hundred and seventy-six subjects from six sites. Harmonization models were trained using all subjects. Age prediction models were trained using 2739 subjects from a single site and tested using the remaining 6137 subjects from various other sites.Field strength/sequenceBrain imaging with magnetization prepared rapid acquisition with gradient echo or spoiled gradient echo sequences at 1.5 T and 3 T.AssessmentStarGAN v2, was used to perform a canonical mapping from diverse datasets to a reference domain to reduce site-based variation while preserving semantic information. Project description:PurposeThis study proposed an end-to-end unsupervised medical fusion generative adversarial network, MedFusionGAN, to fuse computed tomography (CT) and high-resolution isotropic 3D T1-Gd Magnetic resonance imaging (MRI) image sequences to generate an image with CT bone structure and MRI soft tissue contrast to improve target delineation and to reduce the radiotherapy planning time.MethodsWe used a publicly available multicenter medical dataset (GLIS-RT, 230 patients) from the Cancer Imaging Archive. To improve the models generalization, we consider different imaging protocols and patients with various brain tumor types, including metastases. The proposed MedFusionGAN consisted of one generator network and one discriminator network trained in an adversarial scenario. Content, style, and L1 losses were used for training the generator to preserve the texture and structure information of the MRI and CT images.ResultsThe MedFusionGAN successfully generates fused images with MRI soft-tissue and CT bone contrast. The results of the MedFusionGAN were quantitatively and qualitatively compared with seven traditional and eight deep learning (DL) state-of-the-art methods. Qualitatively, our method fused the source images with the highest spatial resolution without adding the image artifacts. We reported nine quantitative metrics to quantify the preservation of structural similarity, contrast, distortion level, and image edges in fused images. Our method outperformed both traditional and DL methods on six out of nine metrics. And it got the second performance rank for three and two quantitative metrics when compared with traditional and DL methods, respectively. To compare soft-tissue contrast, intensity profile along tumor and tumor contours of the fusion methods were evaluated. MedFusionGAN provides a more consistent, better intensity profile, and a better segmentation performance.ConclusionsThe proposed end-to-end unsupervised method successfully fused MRI and CT images. The fused image could improve targets and OARs delineation, which is an important aspect of radiotherapy treatment planning.

Project description:ObjectivesA well-known drawback to the implementation of Convolutional Neural Networks (CNNs) for image-recognition is the intensive annotation effort for large enough training dataset, that can become prohibitive in several applications. In this study we focus on applications in the agricultural domain and we implement Deep Learning (DL) techniques for the automatic generation of meaningful synthetic images of plant leaves, which can be used as a virtually unlimited dataset to train or validate specialized CNN models or other image-recognition algorithms.MethodsFollowing an approach based on DL generative models, we introduce a Leaf-to-Leaf Translation (L2L) algorithm, able to produce collections of novel synthetic images in two steps: first, a residual variational autoencoder architecture is used to generate novel synthetic leaf skeletons geometry, starting from binarized skeletons obtained from real leaf images. Second, a translation via Pix2pix framework based on conditional generator adversarial networks (cGANs) reproduces the color distribution of the leaf surface, by preserving the underneath venation pattern and leaf shape.ResultsThe L2L algorithm generates synthetic images of leaves with meaningful and realistic appearance, indicating that it can significantly contribute to expand a small dataset of real images. The performance was assessed qualitatively and quantitatively, by employing a DL anomaly detection strategy which quantifies the anomaly degree of synthetic leaves with respect to real samples. Finally, as an illustrative example, the proposed L2L algorithm was used for generating a set of synthetic images of healthy end diseased cucumber leaves aimed at training a CNN model for automatic detection of disease symptoms.ConclusionsGenerative DL approaches have the potential to be a new paradigm to provide low-cost meaningful synthetic samples. Our focus was to dispose of synthetic leaves images for smart agriculture applications but, more in general, they can serve for all computer-aided applications which require the representation of vegetation. The present L2L approach represents a step towards this goal, being able to generate synthetic samples with a relevant qualitative and quantitative resemblance to real leaves.
