Markerless vision-based functional movement screening movements evaluation with deep neural networks.

ABSTRACT: The functional movement screen (FMS) test is a seven-test battery used to assess fundamental movement abilities of individuals. It is commonly used to predict sports injuries but relies on clinical expertise and is not suitable for self-examination. This study presents an automatic FMS movement assessment framework using a multi-view deep neural network called MVDNN. The framework combines automatic skeleton extraction with manual feature selection to extract 3D trajectory features of human skeleton joints from two different directions. Three mainstream methods of time-series modeling are then used to learn high-level feature representation from skeleton sequences, and motion features from two views are fused to provide complementary information. Results of public FMS movements dataset demonstrate that our MVDNN outperforms current state-of-the-art methods with an average miF1 score of 0.857, maF1 score of 0.768, and Kappa score of 0.640 over ten runs.

Markerless Measurement and Evaluation of General Movements in Infants.

Project description:General movements (GMs), a type of spontaneous movement, have been used for the early diagnosis of infant disorders. In clinical practice, GMs are visually assessed by qualified licensees; however, this presents a difficulty in terms of quantitative evaluation. Various measurement systems for the quantitative evaluation of GMs track target markers attached to infants; however, these markers may disturb infants' spontaneous movements. This paper proposes a markerless movement measurement and evaluation system for GMs in infants. The proposed system calculates 25 indices related to GMs, including the magnitude and rhythm of movements, by video analysis, that is, by calculating background subtractions and frame differences. Movement classification is performed based on the clinical definition of GMs by using an artificial neural network with a stochastic structure. This supports the assessment of GMs and early diagnoses of disabilities in infants. In a series of experiments, the proposed system is applied to movement evaluation and classification in full-term infants and low-birth-weight infants. The experimental results confirm that the average agreement between four GMs classified by the proposed system and those identified by a licensee reaches up to 83.1?±?1.84%. In addition, the classification accuracy of normal and abnormal movements reaches 90.2?±?0.94%.

Using deep neural networks to evaluate object vision tasks in rats.

Project description:In the last two decades rodents have been on the rise as a dominant model for visual neuroscience. This is particularly true for earlier levels of information processing, but a number of studies have suggested that also higher levels of processing such as invariant object recognition occur in rodents. Here we provide a quantitative and comprehensive assessment of this claim by comparing a wide range of rodent behavioral and neural data with convolutional deep neural networks. These networks have been shown to capture hallmark properties of information processing in primates through a succession of convolutional and fully connected layers. We find that performance on rodent object vision tasks can be captured using low to mid-level convolutional layers only, without any convincing evidence for the need of higher layers known to simulate complex object recognition in primates. Our approach also reveals surprising insights on assumptions made before, for example, that the best performing animals would be the ones using the most abstract representations-which we show to likely be incorrect. Our findings suggest a road ahead for further studies aiming at quantifying and establishing the richness of representations underlying information processing in animal models at large.

Real-Time Selective Markerless Tracking of Forepaws of Head Fixed Mice Using Deep Neural Networks.

Project description:Here, we describe a system capable of tracking specific mouse paw movements at high frame rates (70.17 Hz) with a high level of accuracy (mean = 0.95, SD < 0.01). Short-latency markerless tracking of specific body parts opens up the possibility of manipulating motor feedback. We present a software and hardware scheme built on DeepLabCut-a robust movement-tracking deep neural network framework-which enables real-time estimation of paw and digit movements of mice. Using this approach, we demonstrate movement-generated feedback by triggering a USB-GPIO (general-purpose input/output)-controlled LED when the movement of one paw, but not the other, selectively exceeds a preset threshold. The mean time delay between paw movement initiation and LED flash was 44.41 ms (SD = 36.39 ms), a latency sufficient for applying behaviorally triggered feedback. We adapt DeepLabCut for real-time tracking as an open-source package we term DeepCut2RealTime. The ability of the package to rapidly assess animal behavior was demonstrated by reinforcing specific movements within water-restricted, head-fixed mice. This system could inform future work on a behaviorally triggered "closed loop" brain-machine interface that could reinforce behaviors or deliver feedback to brain regions based on prespecified body movements.

Deep neural networks enable quantitative movement analysis using single-camera videos.

Project description:Many neurological and musculoskeletal diseases impair movement, which limits people's function and social participation. Quantitative assessment of motion is critical to medical decision-making but is currently possible only with expensive motion capture systems and highly trained personnel. Here, we present a method for predicting clinically relevant motion parameters from an ordinary video of a patient. Our machine learning models predict parameters include walking speed (r?=?0.73), cadence (r?=?0.79), knee flexion angle at maximum extension (r?=?0.83), and Gait Deviation Index (GDI), a comprehensive metric of gait impairment (r?=?0.75). These correlation values approach the theoretical limits for accuracy imposed by natural variability in these metrics within our patient population. Our methods for quantifying gait pathology with commodity cameras increase access to quantitative motion analysis in clinics and at home and enable researchers to conduct large-scale studies of neurological and musculoskeletal disorders.

Guiding visual attention in deep convolutional neural networks based on human eye movements.

Project description:Deep Convolutional Neural Networks (DCNNs) were originally inspired by principles of biological vision, have evolved into best current computational models of object recognition, and consequently indicate strong architectural and functional parallelism with the ventral visual pathway throughout comparisons with neuroimaging and neural time series data. As recent advances in deep learning seem to decrease this similarity, computational neuroscience is challenged to reverse-engineer the biological plausibility to obtain useful models. While previous studies have shown that biologically inspired architectures are able to amplify the human-likeness of the models, in this study, we investigate a purely data-driven approach. We use human eye tracking data to directly modify training examples and thereby guide the models' visual attention during object recognition in natural images either toward or away from the focus of human fixations. We compare and validate different manipulation types (i.e., standard, human-like, and non-human-like attention) through GradCAM saliency maps against human participant eye tracking data. Our results demonstrate that the proposed guided focus manipulation works as intended in the negative direction and non-human-like models focus on significantly dissimilar image parts compared to humans. The observed effects were highly category-specific, enhanced by animacy and face presence, developed only after feedforward processing was completed, and indicated a strong influence on face detection. With this approach, however, no significantly increased human-likeness was found. Possible applications of overt visual attention in DCNNs and further implications for theories of face detection are discussed.

ProteInfer, deep neural networks for protein functional inference.

Project description:Predicting the function of a protein from its amino acid sequence is a long-standing challenge in bioinformatics. Traditional approaches use sequence alignment to compare a query sequence either to thousands of models of protein families or to large databases of individual protein sequences. Here we introduce ProteInfer, which instead employs deep convolutional neural networks to directly predict a variety of protein functions - Enzyme Commission (EC) numbers and Gene Ontology (GO) terms - directly from an unaligned amino acid sequence. This approach provides precise predictions which complement alignment-based methods, and the computational efficiency of a single neural network permits novel and lightweight software interfaces, which we demonstrate with an in-browser graphical interface for protein function prediction in which all computation is performed on the user's personal computer with no data uploaded to remote servers. Moreover, these models place full-length amino acid sequences into a generalised functional space, facilitating downstream analysis and interpretation. Noise-trained deep neural networks effectively predict human vision and its neural responses to challenging images.

Project description:Deep neural networks (DNNs) for object classification have been argued to provide the most promising model of the visual system, accompanied by claims that they have attained or even surpassed human-level performance. Here, we evaluated whether DNNs provide a viable model of human vision when tested with challenging noisy images of objects, sometimes presented at the very limits of visibility. We show that popular state-of-the-art DNNs perform in a qualitatively different manner than humans-they are unusually susceptible to spatially uncorrelated white noise and less impaired by spatially correlated noise. We implemented a noise training procedure to determine whether noise-trained DNNs exhibit more robust responses that better match human behavioral and neural performance. We found that noise-trained DNNs provide a better qualitative match to human performance; moreover, they reliably predict human recognition thresholds on an image-by-image basis. Functional neuroimaging revealed that noise-trained DNNs provide a better correspondence to the pattern-specific neural representations found in both early visual areas and high-level object areas. A layer-specific analysis of the DNNs indicated that noise training led to broad-ranging modifications throughout the network, with greater benefits of noise robustness accruing in progressively higher layers. Our findings demonstrate that noise-trained DNNs provide a viable model to account for human behavioral and neural responses to objects in challenging noisy viewing conditions. Further, they suggest that robustness to noise may be acquired through a process of visual learning.

Spiking neural networks for computer vision.

Project description:State-of-the-art computer vision systems use frame-based cameras that sample the visual scene as a series of high-resolution images. These are then processed using convolutional neural networks using neurons with continuous outputs. Biological vision systems use a quite different approach, where the eyes (cameras) sample the visual scene continuously, often with a non-uniform resolution, and generate neural spike events in response to changes in the scene. The resulting spatio-temporal patterns of events are then processed through networks of spiking neurons. Such event-based processing offers advantages in terms of focusing constrained resources on the most salient features of the perceived scene, and those advantages should also accrue to engineered vision systems based upon similar principles. Event-based vision sensors, and event-based processing exemplified by the SpiNNaker (Spiking Neural Network Architecture) machine, can be used to model the biological vision pathway at various levels of detail. Here we use this approach to explore structural synaptic plasticity as a possible mechanism whereby biological vision systems may learn the statistics of their inputs without supervision, pointing the way to engineered vision systems with similar online learning capabilities.

Evaluation of Mixed Deep Neural Networks for Reverberant Speech Enhancement.

Project description:Speech signals are degraded in real-life environments, as a product of background noise or other factors. The processing of such signals for voice recognition and voice analysis systems presents important challenges. One of the conditions that make adverse quality difficult to handle in those systems is reverberation, produced by sound wave reflections that travel from the source to the microphone in multiple directions. To enhance signals in such adverse conditions, several deep learning-based methods have been proposed and proven to be effective. Recently, recurrent neural networks, especially those with long short-term memory (LSTM), have presented surprising results in tasks related to time-dependent processing of signals, such as speech. One of the most challenging aspects of LSTM networks is the high computational cost of the training procedure, which has limited extended experimentation in several cases. In this work, we present a proposal to evaluate the hybrid models of neural networks to learn different reverberation conditions without any previous information. The results show that some combinations of LSTM and perceptron layers produce good results in comparison to those from pure LSTM networks, given a fixed number of layers. The evaluation was made based on quality measurements of the signal's spectrum, the training time of the networks, and statistical validation of results. In total, 120 artificial neural networks of eight different types were trained and compared. The results help to affirm the fact that hybrid networks represent an important solution for speech signal enhancement, given that reduction in training time is on the order of 30%, in processes that can normally take several days or weeks, depending on the amount of data. The results also present advantages in efficiency, but without a significant drop in quality.

Protein docking model evaluation by 3D deep convolutional neural networks.

Project description:MotivationMany important cellular processes involve physical interactions of proteins. Therefore, determining protein quaternary structures provide critical insights for understanding molecular mechanisms of functions of the complexes. To complement experimental methods, many computational methods have been developed to predict structures of protein complexes. One of the challenges in computational protein complex structure prediction is to identify near-native models from a large pool of generated models.ResultsWe developed a convolutional deep neural network-based approach named DOcking decoy selection with Voxel-based deep neural nEtwork (DOVE) for evaluating protein docking models. To evaluate a protein docking model, DOVE scans the protein-protein interface of the model with a 3D voxel and considers atomic interaction types and their energetic contributions as input features applied to the neural network. The deep learning models were trained and validated on docking models available in the ZDock and DockGround databases.
