Project description:Rice is a major staple food for nearly half of the world's population and has a considerable contribution to the global agricultural economy. While spaceborne Synthetic Aperture Radar (SAR) data have proved to have great potential to provide rice cultivation area, few studies have been performed to provide practical information that meets the user requirements. In rice growing regions where the inter-field crop calendar is not uniform such as in the Mekong Delta in Vietnam, knowledge of the start of season on a field basis, along with the planted rice varieties, is very important for correct field management (timing of irrigation, fertilization, chemical treatment, harvest), and for market assessment of the rice production. The objective of this study is to develop methods using SAR data to retrieve in addition to the rice grown area, the sowing date, and the distinction between long and short cycle varieties. This study makes use of X-band SAR data from COSMO-SkyMed acquired from 19 August to 23 November 2013 covering the Chau Thanh and Thoai Son districts in An Giang province, Viet Nam, characterized by a complex cropping pattern. The SAR data have been analyzed as a function of rice parameters, and the temporal and polarization behaviors of the radar backscatter of different rice varieties have been interpreted physically. New backscatter indicators for the detection of rice paddy area, the estimation of the sowing date, and the mapping of the short cycle and long cycle rice varieties have been developed and assessed. Good accuracy has been found with 92% in rice grown area, 96% on rice long or short cycle, and a root mean square error of 4.3 days in sowing date. The results have been discussed regarding the generality of the methods with respect to the rice cultural practices and the SAR data characteristics.

Project description:BackgroundThe ostrich (Struthio camelus) is the tallest and heaviest living bird. Ostrich meat is considered a healthy red meat, with an annual worldwide production ranging from 12,000 to 15,000 tons. As part of the avian phylogenomics project, we sequenced the ostrich genome for phylogenetic and comparative genomics analyses. The initial Illumina-based assembly of this genome had a scaffold N50 of 3.59 Mb and a total size of 1.23 Gb. Since longer scaffolds are critical for many genomic analyses, particularly for chromosome-level comparative analysis, we generated optical mapping (OM) data to obtain an improved assembly. The OM technique is a non-PCR-based method to generate genome-wide restriction enzyme maps, which improves the quality of de novo genome assembly.FindingsIn order to generate OM data, we digested the ostrich genome with KpnI, which yielded 1.99 million DNA molecules (>250 kb) and covered the genome at least 500×. The pattern of molecules was subsequently assembled to align with the Illumina-based assembly to achieve sequence extension. This resulted in an OM assembly with a scaffold N50 of 17.71 Mb, which is 5 times as large as that of the initial assembly. The number of scaffolds covering 90% of the genome was reduced from 414 to 75, which means an average of ~3 super-scaffolds for each chromosome. Upon integrating the OM data with previously published FISH (fluorescence in situ hybridization) markers, we recovered the full PAR (pseudoatosomal region) on the ostrich Z chromosome with 4 super-scaffolds, as well as most of the degenerated regions.ConclusionsThe OM data significantly improved the assembled scaffolds of the ostrich genome and facilitated chromosome evolution studies in birds. Similar strategies can be applied to other genome sequencing projects to obtain better assemblies.

Project description:Mapping tropical forest aboveground biomass (AGB) is important for quantifying emissions from land use change and evaluating climate mitigation strategies but remains a challenging problem for remote sensing observations. Here, we evaluate the capability of mapping AGB across a dense tropical forest using tomographic Synthetic Aperture Radar (TomoSAR) measurements at P-band frequency that will be available from the European Space Agency's BIOMASS mission in 2024. To retrieve AGB, we compare three different TomoSAR reconstruction algorithms, back-projection (BP), Capon, and MUltiple SIgnal Classification (MUSIC), and validate AGB estimation from models using TomoSAR variables: backscattered power at 30 m height, forest height (FH), backscatter power metric (Q), and their combination. TropiSAR airborne campaign data in French Guiana, inventory plots, and airborne LiDAR measurements are used as reference data to develop models and calculate the AGB estimation uncertainty. We used univariate and multivariate regression models to estimate AGB at 4-ha grid cells, the nominal resolution of the BIOMASS mission. Our results show that the BP-based variables produced better AGB estimates compared to their counterparts, suggesting a more straightforward TomoSAR processing for the mission. The tomographic FH and AGB estimation have an average relative uncertainty of less than 10% with negligible systematic error across the entire biomass range (~ 200-500 Mg ha-1). We show that the backscattered power at 30 m height at HV polarization is the best single measurement to estimate AGB with significantly better accuracy than the LiDAR height metrics, and combining it with FH improved the accuracy of AGB estimation to less than 7% of the mean. Our study implies that using multiple information from P-band TomoSAR data from the BIOMASS mission provides a new capability to map tropical forest biomass and its changes accurately.

Project description:The globally fast-spreading novel coronavirus disease (COVID-19) is now testing the abilities of all countries to manage its widespread implications on public health. To effectively contain its impacts, a nation-wide temporary lockdown was enforced in India. The resultant panic buying and stockpiling incidents together with spread of misinformation created a sense of food insecurity at local level. This paper discusses a specific case of Nagpur from the worst affected Maharashtra state of India, wherein the urban-rural food supply chains were reportedly disrupted. Based on formal interviews with local government officials, a month-long timeline of COVID-19 outbreak in Nagpur was studied along with the consequent government initiatives for maintaining public health and food supply. While the city residents were confined to their homes, this study then assessed their perceived food security at household level, along with their "Immediate Concerns" and "Key Information Sources". Through online surveys at two different time intervals, the concerns of "Food and Grocery" were found to be rising, and "Government Apps and Websites" were identified as the most reliable source of information. Based on the research findings, the authors further suggest specific policy recommendations for addressing the immediate and long-term concerns related to food systems in Nagpur.

Project description:BackgroundUnderstanding variations in women's work participation at lower administrative levels, such as districts, is a missing link in identifying trends, patterns and variation that can offer insights into this long-term stagnation. We link data from the 2019-21 Indian National Family Health Survey and the 2011 Indian Population and Housing Census to generate estimates of women's work within 640 districts of India, and to examine the spatial clustering of women's work across these districts. We examine women's work through three outcome variables, namely, district-level estimates of 1) percentage of women who worked in the past 12 months, 2) percentage of women who were self-employed in the past 12 months, and 3) percentage of women who earned cash in the past 12 months.ResultsDiagnostic measures confirm that our model-based estimates are robust enough to provide reliable district-level estimates of women's work in India. Women's work and cash earnings were lowest in the districts of the central, eastern, and northern regions, and highest in the southern region. Self-employment rates for women were generally low in Indian districts, except for districts in Himachal Pradesh and the north-eastern region.ConclusionsConsiderable spatial heterogeneity in women's work has been found across 640 districts of India. Our study demonstrates that estimated percentage of women who worked in the past 12 months, estimated percentage of women who earned cash in the past 12 months and estimated percentage of women who were self-employed in the past 12 months all vary substantially at the district level. Having only state-level estimates may thus be inadequate to inform efforts to remediate low levels of women's work in India. The insights from our current study may help in the formulation and implementation of targeted policies that increase opportunities for women to expand their paid work in India.

Project description:Background & objectivesAn outbreak of acute encephalitis syndrome was reported from Vidarbha region of Maharashtra s0 tate, India, during July 2012. Anti-IgM antibodies against Chandipura virus (CHPV) were detected in clinical samples. Sandfly collections were done to determine their role in CHPV transmission.MethodsTwenty nine pools of Sergentomyia spp. comprising 625 specimens were processed for virus isolation in Vero E6 cell line. Diagnostic RT-PCR targeting N-gene was carried out with the sample that showed cytopathic effects (CPE). The PCR product was sequenced, analysed and the sequences were deposited in Genbank database.ResultsCPE in Vero E6 cell line infected with three pools was detected at 48 h post infection. However, virus could be isolated only from one pool. RT-PCR studies demonstrated 527 nucleotide product that confirmed the agent as CHPV. Sequence analysis of the new isolate showed difference in 10-12 nucleotides in comparison to earlier isolates.Interpretation & conclusionsThis is perhaps the first isolation of CHPV from Sergentomyia spp. in India and virus isolation during transmission season suggests their probable role in CHPV transmission. Further studies need to be done to confirm the precise role of Sargentomyia spp. in CHPV transmission.

Project description:BackgroundIn India, private pharmacies are ubiquitous yet critical establishments that facilitate community access to medicines. These are often the first points of treatment seeking in parts of India and other low income settings around the world. The characteristics of these pharmacies including their location, drug availability, human resources and infrastructure have not been studied before. Given the ubiquity and popularity of private pharmacies in India, such information would be useful to harness the potential of these pharmacies to deliver desirable public health outcomes, to facilitate regulation and to involve in initiatives pertaining to rational drug use. This study was a cross sectional survey that mapped private pharmacies in one district on a geographic information system and described relevant characteristics of these units.MethodsThis study of pharmacies was a part of larger cross sectional survey carried out to map all the health care providers in Ujjain district (population 1.9 million), Central India, on a geographic information system. Their location vis-à-vis formal providers of health services were studied. Other characteristics like human resources, infrastructure, clients and availability of tracer drugs were also surveyed.ResultsA total 475 private pharmacies were identified in the district. Three-quarter were in urban areas, where they were concentrated around physician practices. In rural areas, pharmacies were located along the main roads. A majority of pharmacies simultaneously retailed medicines from multiple systems of medicine. Tracer parenteral antibiotics and injectable steroids were available in 83.7% and 88.7% pharmacies respectively. The proportion of clients without prescription was 39.04%. Only 11.58% of staff had formal pharmacist qualifications. Power outages were a significant challenge.ConclusionThis is the first mapping of pharmacies & their characteristics in India. It provides evidence of the urban dominance and close relationship between healthcare provider location and pharmacy location. The implications of this relationship are discussed. The study reports a lack of qualified staff in the presence of a high proportion of clients attending without a prescription. The study highlights the need for the better implementation of regulation. Besides facilitating regulation & partnerships, the data also provides a sampling frame for future interventional studies on these pharmacies.

Project description:India is among the countries that uses a significant fraction of available water for irrigation. Irrigated area in India has increased substantially after the Green revolution and both surface and groundwater have been extensively used. Under warming climate projections, irrigation frequency may increase leading to increased irrigation water demands. Water resources planning and management in agriculture need spatially-explicit irrigated area information for different crops and different crop growing seasons. However, annual, high-resolution irrigated area maps for India for an extended historical record that can be used for water resources planning and management are unavailable. Using 250 m normalized difference vegetation index (NDVI) data from Moderate Resolution Imaging Spectroradiometer (MODIS) and 56 m land use/land cover data, high-resolution irrigated area maps are developed for all the agroecological zones in India for the period of 2000-2015. The irrigated area maps were evaluated using the agricultural statistics data from ground surveys and were compared with the previously developed irrigation maps. High resolution (250 m) irrigated area maps showed satisfactory accuracy (R2=0.95) and can be used to understand interannual variability in irrigated area at various spatial scales.

Project description:BackgroundNext-generation sequencing (NGS) enables rapid production of billions of bases at a relatively low cost. Mapping reads from next-generation sequencers to a given reference genome is an important first step in many sequencing applications. Popular read mappers, such as Bowtie and BWA, are optimized to return top one or a few candidate locations of each read. However, identifying all mapping locations of each read, instead of just one or a few, is also important in some sequencing applications such as ChIP-seq for discovering binding sites in repeat regions, and RNA-seq for transcript abundance estimation.ResultsHere we present Hobbes2, a software package designed for fast and accurate alignment of NGS reads and specialized in identifying all mapping locations of each read. Hobbes2 efficiently identifies all mapping locations of reads using a novel technique that utilizes additional prefix q-grams to improve filtering. We extensively compare Hobbes2 with state-of-the-art read mappers, and show that Hobbes2 can be an order of magnitude faster than other read mappers while consuming less memory space and achieving similar accuracy.ConclusionsWe propose Hobbes2 to improve the accuracy of read mapping, specialized in identifying all mapping locations of each read. Hobbes2 is implemented in C++, and the source code is freely available for download at http://hobbes.ics.uci.edu.

Project description:Satellite imagery has been used to provide global and regional estimates of forest cover. Despite increased availability and accessibility of satellite data, approaches for detecting forest degradation have been limited. We produce a very-high resolution 3-meter (m) land cover dataset and develop a normalized index, the Bare Ground Index (BGI), to detect and map exposed bare ground within forests at 90 m resolution in central India. Tree cover and bare ground was identified from Planet Labs Very High-Resolution satellite data using a Random Forest classifier, resulting in a thematic land cover map with 83.00% overall accuracy (95% confidence interval: 61.25%-90.29%). The BGI is a ratio of bare ground to tree cover and was derived by aggregating the land cover. Results from field data indicate that the BGI serves as a proxy for intensity of forest use although open areas occur naturally. The BGI is an indicator of forest health and a baseline to monitor future changes to a tropical dry forest landscape at an unprecedented spatial scale.
