Joint clinical and molecular subtyping of COPD with variational autoencoders.

ABSTRACT: Chronic Obstructive Pulmonary Disease (COPD) is a complex, heterogeneous disease. Traditional subtyping methods generally focus on either the clinical manifestations or the molecular endotypes of the disease, resulting in classifications that do not fully capture the disease's complexity. Here, we bridge this gap by introducing a subtyping pipeline that integrates clinical and gene expression data with variational autoencoders. We apply this methodology to the COPDGene study, a large study of current and former smoking individuals with and without COPD. Our approach generates a set of vector embeddings, called Personalized Integrated Profiles (PIPs), that recapitulate the joint clinical and molecular state of the subjects in the study. Prediction experiments show that the PIPs have a predictive accuracy comparable to or better than other embedding approaches. Using trajectory learning approaches, we analyze the main trajectories of variation in the PIP space and identify five well-separated subtypes with distinct clinical phenotypes, expression signatures, and disease outcomes. Notably, these subtypes are more robust to data resampling compared to those identified using traditional clustering approaches. Overall, our findings provide new avenues to establish fine-grained associations between the clinical characteristics, molecular processes, and disease outcomes of COPD.

Project description:Unsupervised learning, particularly clustering, plays a pivotal role in disease subtyping and patient stratification, especially with the abundance of large-scale multi-omics data. Deep learning models, such as variational autoencoders (VAEs), can enhance clustering algorithms by leveraging inter-individual heterogeneity. However, the impact of confounders-external factors unrelated to the condition, e.g. batch effect or age-on clustering is often overlooked, introducing bias and spurious biological conclusions. In this work, we introduce four novel VAE-based deconfounding frameworks tailored for clustering multi-omics data. These frameworks effectively mitigate confounding effects while preserving genuine biological patterns. The deconfounding strategies employed include (i) removal of latent features correlated with confounders, (ii) a conditional VAE, (iii) adversarial training, and (iv) adding a regularization term to the loss function. Using real-life multi-omics data from The Cancer Genome Atlas, we simulated various confounding effects (linear, nonlinear, categorical, mixed) and assessed model performance across 50 repetitions based on reconstruction error, clustering stability, and deconfounding efficacy. Our results demonstrate that our novel models, particularly the conditional multi-omics VAE (cXVAE), successfully handle simulated confounding effects and recover biologically driven clustering structures. cXVAE accurately identifies patient labels and unveils meaningful pathological associations among cancer types, validating deconfounded representations. Furthermore, our study suggests that some of the proposed strategies, such as adversarial training, prove insufficient in confounder removal. In summary, our study contributes by proposing innovative frameworks for simultaneous multi-omics data integration, dimensionality reduction, and deconfounding in clustering. Benchmarking on open-access data offers guidance to end-users, facilitating meaningful patient stratification for optimized precision medicine.

Project description:MotivationModeling the structural plasticity of protein molecules remains challenging. Most research has focused on obtaining one biologically active structure. This includes the recent AlphaFold2 that has been hailed as a breakthrough for protein modeling. Computing one structure does not suffice to understand how proteins modulate their interactions and even evade our immune system. Revealing the structure space available to a protein remains challenging. Data-driven approaches that learn to generate tertiary structures are increasingly garnering attention. These approaches exploit the ability to represent tertiary structures as contact or distance maps and make direct analogies with images to harness convolution-based generative adversarial frameworks from computer vision. Since such opportunistic analogies do not allow capturing highly structured data, current deep models struggle to generate physically realistic tertiary structures.ResultsWe present novel deep generative models that build upon the graph variational autoencoder framework. In contrast to existing literature, we represent tertiary structures as 'contact' graphs, which allow us to leverage graph-generative deep learning. Our models are able to capture rich, local and distal constraints and additionally compute disentangled latent representations that reveal the impact of individual latent factors. This elucidates what the factors control and makes our models more interpretable. Rigorous comparative evaluation along various metrics shows that the models, we propose advance the state-of-the-art.
