Properties of Erythritol Tetranitrate from Molecular Dynamics Simulation.

ABSTRACT: The nonpolarizable force field for alkyl nitrates developed by Borodin et al. [J. Phys. Chem. B, 2008, 112, 734-742] has been employed to calculate selected properties of crystalline and liquid erythritol tetranitrate (ETN). The set of partial charges proposed by Borodin for pentaerythritol tetranitrate (PETN) was used except for a small correction to the H atom charges to ensure charge neutrality owing to the absence of the neopentyl carbon in ETN. The force field was used to compute the isothermal compression curve, lattice parameters, heat capacity, thermal expansivity, single crystal elastic constants, and Gruneisen parameters of crystalline ETN. The density- and temperature-dependent viscosities of liquid ETN are also reported. We anticipate that these data will be of some utility to the development of equations of state and thermomechanical models for ETN.

Transport Properties of Liquid Pentaerythritol Tetranitrate (PETN) from Molecular Dynamics Simulations.

Project description:We have used molecular dynamics simulations to determine the transport properties of liquid pentaerythritol tetranitrate (PETN), an important energetic material. The density, ρ, self-diffusion coefficient, D, thermal conductivity, κ, and shear viscosity, μ, have been computed over pressures and temperatures relevant to the subshock regime (up to 1000 K and a few GPa), where PETN is known to melt prior to initiation. We find that the thermal conductivity κ(P, T) can be represented by a simple analytical function that fits the data points with very good accuracy, even beyond the subshock regime, up to 2000 K and 20 GPa. The self-diffusion coefficient, D, exhibits nonmonotonic behavior, with notably the temperature-independent prefactor decreasing by several orders of magnitude between 0 and 2 GPa before remaining nearly constant after, and the activation energy varying little in the subshock regime before increasing linearly beyond. Lastly, the viscosity, μ, is well described by Nahme's law, which is fitted to the MD results and allows us to predict μ(P, T) for temperatures and pressures corresponding to the subshock regime. These results can be used to model the response of PETN to low-velocity impacts, where the material melts prior to the first reactions, and thermal conduction and viscosity play a crucial role.

Mechanical Properties of C3N Nanotubes from Molecular Dynamics Simulation Studies.

Project description:Although the properties of carbon nanotubes (CNTs) are very well-known and are still extensively studied, a thorough understanding of other carbon-based nanomaterials such as C3N nanotubes (C3NNTs) is still missing. In this article, we used molecular dynamics simulation to investigate the effects of parameters such as chirality, diameter, number of walls, and temperature on the mechanical properties of C3N nanotubes, C3N nanobuds, and C3NNTs with various kinds of defects. We also modeled and tested the corresponding CNTs to validate the results and understand how replacing one C atom of CNT by one N atom affects the properties. Our results demonstrate that the Young's modulus of single-walled C3NNTs (SWC3NNTs) increased with diameter, irrespective of the chirality, and was higher in armchair SWC3NNTs than in zigzag ones, unlike double-walled C3NNTs. Besides, adding a second and then a third wall to SWC3NNTs significantly improved their properties. In contrast, the properties of C3N nanobuds produced by attaching an increasing number of C60 fullerenes gradually decreased. Moreover, considering C3NNTs with different types of defects revealed that two-atom vacancies resulted in the greatest reduction of all the properties studied, while Stone-Wales defects had the lowest effect on them.

Mechanical properties of a complete microtubule revealed through molecular dynamics simulation.

Project description:Microtubules (MTs) are the largest type of cellular filament, essential in processes ranging from mitosis and meiosis to flagellar motility. Many of the processes depend critically on the mechanical properties of the MT, but the elastic moduli, notably the Young's modulus, are not directly revealed in experiment, which instead measures either flexural rigidity or response to radial deformation. Molecular dynamics (MD) is a method that allows the mechanical properties of single biomolecules to be investigated through computation. Typically, MD requires an atomic resolution structure of the molecule, which is unavailable for many systems, including MTs. By combining structural information from cryo-electron microscopy and electron crystallography, we have constructed an all-atom model of a complete MT and used MD to determine its mechanical properties. The simulations revealed nonlinear axial stress-strain behavior featuring a pronounced softening under extension, a possible plastic deformation transition under radial compression, and a distinct asymmetry in response to the two senses of twist. This work demonstrates the possibility of combining different levels of structural information to produce all-atom models suitable for quantitative MD simulations, which extends the range of systems amenable to the MD method and should enable exciting advances in our microscopic knowledge of biology.

Transport Properties of Waxy Crude Oil: A Molecular Dynamics Simulation Study.

Project description:To study the effects of paraffin on viscosity of waxy crude oil and transport properties of small molecules, light and waxy crude oil models were investigated at atmospheric pressure and 293-323 K temperature range using atomistic molecular dynamics simulations. The optimized parameters for liquid simulations all-atom (OPLS-AA) and atomistic polarizable potential for liquids, electrolytes, and polymers (APPLE&P) force fields were employed. The self-diffusion coefficients, viscosity, and paraffin configurations were compared for two oil models and between the two employed force fields. However, the behavior of paraffin molecules predicted by two force fields was quite different. Simulations using the OPLS-AA force field showed crystallization of longer paraffin molecules below 323 K, while simulations with the APPLE&P force field demonstrated a homogeneous mixture down to 293 K. To provide additional validation of the employed force fields, the density, diffusion coefficient, and crystallization of pure alkanes were compared with experimental data. The density and diffusion coefficients of n-C6 and n-C14 simulated with the APPLE&P force field were found to be in much closer agreement with the experimental data. The OPLS-AA force field was found to overestimate the crystallization temperature of pure alkanes. Therefore, simulations with the APPLE&P provide more realistic description of the waxy oil structure and transport properties. In this temperature range, the paraffin molecules are homogeneously distributed in the mixture, and viscosity of the system increased by a factor of two compared to light oil. Crystallization of paraffins requires lower temperatures or/and the presence of other components such as nanoparticles or asphaltene molecules to facilitate nucleation.

Molecular Dynamics Simulation of the Oil Sequestration Properties of a Nonionic Rhamnolipid.

Project description:A detailed molecular dynamics simulation study is presented on the behavior of aggregates composed of the nonionic monorhamnolipid α-rhamnopyranosyl-β-hydroxydecanoyl-β-hydroxydecanoate (Rha-C10-C10) and decane in bulk water. A graph theoretical approach was utilized to characterize the size and composition of the many aggregates generated in our simulations. Overall, we observe that the formation of oil in Rha-C10-C10 aggregates is a favorable process. Detailed analysis on the surfactant/oil aggregate shows that larger aggregates are stable. The shape and size of the aggregates are widely distributed, with the majority of the aggregates preferring ellipsoidal or cylindrical structures. Irrespective of the decane concentration in the system, we did not observe free decane in any of the simulations. Further insights into the binding energy of decane were carried out using free-energy perturbation calculations. The results showed that the trapped decane molecules provide stability to the Rha-C10-C10 aggregates of size N = 50 which are shown to be unstable in our previous study and allow for the growth of larger aggregates than pure Rha-C10-C10 in water. The density profile plots show that decane molecules encapsulated inside the aggregate preferred to remain closer to the center of mass. This study points to the feasibility of using this biosurfactant as an environmental remediation agent.

Molecular Dynamics Simulation on Mechanical and Piezoelectric Properties of Boron Nitride Honeycomb Structures.

Project description:Boron nitride honeycomb structure is a new three-dimensional material similar to carbon honeycomb, which has attracted a great deal of attention due to its special structure and properties. In this paper, the tensile mechanical properties of boron nitride honeycomb structures in the zigzag, armchair and axial directions are studied at room temperature by using molecular dynamics simulations. Effects of temperature and strain rate on mechanical properties are also discussed. According to the observed tensile mechanical properties, the piezoelectric effect in the zigzag direction was analyzed for boron nitride honeycomb structures. The obtained results showed that the failure strains of boron nitride honeycomb structures under tensile loading were up to 0.83, 0.78 and 0.55 in the armchair, zigzag and axial directions, respectively, at room temperature. These findings indicated that boron nitride honeycomb structures have excellent ductility at room temperature. Moreover, temperature had a significant effect on the mechanical and tensile mechanical properties of boron nitride honeycomb structures, which can be improved by lowering the temperature within a certain range. In addition, strain rate affected the maximum tensile strength and failure strain of boron nitride honeycomb structures. Furthermore, due to the unique polarization of boron nitride honeycomb structures, they possessed an excellent piezoelectric effect. The piezoelectric coefficient e obtained from molecular dynamics was 0.702   C / m 2 , which was lower than that of the monolayer boron nitride honeycomb structures, e = 0.79   C / m 2 . Such excellent piezoelectric properties and failure strain detected in boron nitride honeycomb structures suggest a broad prospect for the application of these new materials in novel nanodevices with ultrahigh tensile mechanical properties and ultralight-weight materials.

Insight into the Self-Assembling Properties of Peptergents: A Molecular Dynamics Simulation Study.

Project description:By manipulating the various physicochemical properties of amino acids, the design of peptides with specific self-assembling properties has been emerging for more than a decade. In this context, short peptides possessing detergent properties (so-called "peptergents") have been developed to self-assemble into well-ordered nanostructures that can stabilize membrane proteins for crystallization. In this study, the peptide with "peptergency" properties, called ADA8 and extensively described by Tao et al., is studied by molecular dynamic simulations for its self-assembling properties in different conditions. In water, it spontaneously forms beta sheets with a ? barrel-like structure. We next simulated the interaction of this peptide with a membrane protein, the bacteriorhodopsin, in the presence or absence of a micelle of dodecylphosphocholine. According to the literature, the peptergent ADA8 is thought to generate a belt of ? structures around the hydrophobic helical domain that could help stabilize purified membrane proteins. Molecular dynamic simulations are here used to image this mechanism and provide further molecular details for the replacement of detergent molecules around the protein. In addition, we generalized this behavior by designing an amphipathic peptide with beta propensity, which was called ABZ12. Both peptides are able to surround the membrane protein and displace surfactant molecules. To our best knowledge, this is the first molecular mechanism proposed for "peptergency".

Molecular dynamics simulation of dimeric and monomeric forms of human prion protein: insight into dynamics and properties.

Project description:A central theme in prion protein research is the detection of the process that underlies the conformational transition from the normal cellular prion form (PrP(C)) to its pathogenic isoform (PrP(Sc)). Although the three-dimensional structures of monomeric and dimeric human prion protein (HuPrP) have been revealed by NMR spectroscopy and x-ray crystallography, the process underlying the conformational change from PrP(C) to PrP(Sc) and the dynamics and functions of PrP(C) remain unknown. The dimeric form is thought to play an important role in the conformational transition. In this study, we performed molecular dynamics (MD) simulations on monomeric and dimeric HuPrP at 300 K and 500 K for 10 ns to investigate the differences in the properties of the monomer and the dimer from the perspective of dynamic and structural behaviors. Simulations were also undertaken with Asp178Asn and acidic pH, which is known as a disease-associated factor. Our results indicate that the dynamics of the dimer and monomer were similar (e.g., denaturation of helices and elongation of the beta-sheet). However, additional secondary structure elements formed in the dimer might result in showing the differences in dynamics and properties between the monomer and dimer (e.g., the greater retention of dimeric than monomeric tertiary structure).

Classical Molecular Dynamics Simulation of Glyonic Liquids: Structural Insights and Relation to Conductive Properties.

Project description:Rhamnolipids are biosurfactants that have obtained wide industrial and environmental interests with their biodegradability and great surface activity. Besides their important roles as surfactants, they are found to function as a new type of glycolipid-based protic ionic liquids (ILs)─glyonic liquids (GLs). GLs are reported to have impressive physicochemical properties, especially superionic conductivity, and it was reported in experiments that specific ion selections and the fraction of water content have a strong effect on the conductivity. Also, the shape of the conductivity curve as a function of water fraction in GLs is interesting with a sharp increase first and a long plateau. We related the conductivities to the three-dimensional (3D) networks composed of -OH inside the GLs utilizing classical molecular dynamics (MD) simulations. The amount and size of these networks vary with both ion species and water fractions. Before reaching the first hydration layer, the -OH networks with higher projection/box length ratios indicate better conductivity; after reaching the first hydration layer and forming continuous structures, the conductivity retains with more water molecules participating in the continuous networks. Therefore, networks are found to be a qualitative predictor of actual conductivity. This is explained by the analysis of the atomic structures, including radial distribution function, fraction free volume, anion conformations, and hydrogen bond occupancies, of GLs and their water mixtures under different chemical conditions.
