Project description:BackgroundSunflower (Helianthus annuus L.) is widely cultured in globally tropical and subtropical regions, with better resistance to various abiotic stresses as a model crop. Despite the fact that zinc finger-homeodomain (ZF-HD) genes play an important role in responding to plant growth, development and stress resistance across the multiple species, the evolutionary history and abiotic function of the ZF-HD gene family in sunflower remain largely unexplored.ResultsIn this study, we identified 15 HaZF-HD genes (designated as HaZF1-HaZF15) in the sunflower genome, and they were divided into MIF and ZHD subfamilies. The proteins from the same group were similar in conserved motifs and domains, such as motif 1 and motif 3, constituting the ZF domain, were almost existed in 15 HaZF-HD proteins. Motif 2 (HD domain) was specifically presented in the ZHD subfamily. Collinearity analysis revealed that 5 pairs of genes with fragment duplication contributed to the expansion of HaZF-HD gene family. The analysis of cis-acting element demonstrated that the response elements related the hormone response and abiotic/biotic stress were the most prevalent, followed by plant growth and development elements. In the tissue expression profile, HaZF-HD gene family had the highest expression in leaves and floral organs. Additionally, RNA-seq and RT-qPCR analysis revealed HaZF3 responded positively in the initial stage of drought stress, whereas a prompt and significant decrease of relative expression value in response to salt stress was showed in HaZF6 and HaZF9.ConclusionsOverall, this study enhances our comprehension of the function of ZF-HD genes in positive regulation of responsiveness to abiotic stress and provide key candidate genes for sunflower stress resistance breeding.

Project description:Here we report the results of an analysis of variation at 128 EST-based microsatellites in wild Helianthus annuus, using populations from the species' typical plains habitat in Kansas and Colorado, as well as two arid desert and two distinct brackish marsh areas in Utah. The test statistics lnRV and lnRH were used to find regions of the genome that were significantly less variable in one population relative to the others and thus are likely to contain genes under selection. A small but detectable percentage (1.5-6%) of genes showed evidence for selection from both statistics in any particular environment, and a total of 17 loci showed evidence of selection in at least one environment. Distance-based measures provided additional evidence of selection for 15 of the 17 loci. Global F(ST)-values were significantly higher for candidate loci, as expected under divergent selection. However, pairwise F(ST)-values were lower for populations that shared a selective sweep. Moreover, while spatially separated populations undergoing similar selective pressures showed evidence of divergence at some loci, they evolved in concert at other loci. Thus, this study illustrates how selective sweeps might contribute both to the integration of conspecific populations and to the differentiation of races or species.

Project description:The WUSCHEL-related homeobox (WOX) is a family of specific transcription factors involved in plant development and response to stress, characterized by the presence of a homeodomain. This study represents the first comprehensive characterization of the WOX family in a member of the Asteraceae family, the sunflower (H. annuus L.). Overall, we identified 18 putative HaWOX genes divided by phylogenetic analysis in three major clades (i.e., ancient, intermediate, and WUS). These genes showed conserved structural and functional motifs. Moreover, HaWOX has homogeneously distributed on H. annuus chromosomes. In particular, 10 genes originated after whole segment duplication events, underpinning a possible evolution of this family along with the sunflower genome. In addition, gene expression analysis evidenced a specific pattern of regulation of the putative 18 HaWOX during embryo growth and in ovule and inflorescence meristem differentiation, suggesting a pivotal role for this multigenic family in sunflower development. The results obtained in this work improved the understanding of the WOX multigenic family, providing a resource for future study on functional analysis in an economically valuable species such as sunflower.

Project description:BackgroundSunflower is recognized as one of the most important oil plants with strong tolerance to drought in the world. In order to study the response mechanisms of sunflower plants to drought stress, gene expression profiling using high throughput sequencing was performed for seedling leaves and roots (sunflower inbred line R5) after 24 h of drought stress (15% PEG 6000). The transcriptome assembled using sequences of 12 samples was used as a reference.Results805 and 198 genes were identified that were differentially expressed in leaves and roots, respectively. Another 71 genes were differentially expressed in both organs, in which more genes were up-regulated than down-regulated. In agreement with results obtained for other crops or from previous sunflower studies, we also observed that nine genes may be associated with the response of sunflower to drought.ConclusionsThe results of this study may provide new information regarding the sunflower drought response, as well as add to the number of known genes associated with drought tolerance.

Project description:Water scarcity is a major concern for sunflower production in the semi-arid and arid regions of the world. Potassium (K) application has been found effective to alleviate the influence of drought stress; however, the impact of drought stress on seed quality of sunflower has not been reported frequently. Therefore, a field experiment was performed to determine the optimum K requirement for mitigating the adverse effects of water stress and improving growth and seed quality of spring-planted sunflower. Sunflower plants were exposed to water stress at different growth stages, i.e., Io = no stress (normal irrigation), I1 = pre-anthesisi stress (irrigation skipped at pre-anthesis stage), I2 = anthesis stress (irrigation skipped at anthesis stage) and I3 = post-anthesis stress (irrigation skipped at post-anthesis stage). Potassium was applied at four different rates, i.e., Ko = 0, K1 = 50, K2 = 100 and K3 = 150 kg ha-1. The results revealed that water stress at pre- and post-anthesis stages significantly reduced plant height, head diameter, number of achenes, oleic acid contents, and phosphorus (P) uptake. However, pre-anthesis stress improved linoleic acid contents. Treatment IoK3 (stress-free with 150 kg ha-1 K) was optimum combination for 1000-achene weight, biological and achene yields, oil contents, protein contents, and N and P uptake. Results indicated that a higher amount of K and irrigation resulted in higher yield, whereas yield and yield components decreased with early-stage water stress. Nevertheless, potassium application lowered the impacts of waters stress compared to no application. Keeping in view these results, it is recommended that sunflower must be supplied 150 kg ha-1 K in arid and semi-arid regions to achieve higher yield and better seed quality.

Project description:Nucleotide Binding Site-Leucine-Rich Repeat (NBS-LRR) genes encode disease resistance proteins involved in plants' defense against their pathogens. Although sunflower is affected by many diseases, only a few molecular details have been uncovered regarding pathogenesis and resistance mechanisms. Recent availability of sunflower whole genome sequences in publicly accessible databases allowed us to accomplish a genome-wide identification of Toll-interleukin-1 receptor-like Nucleotide-binding site Leucine-rich repeat (TNL), Coiled Coil (CC)-NBS-LRR (CNL), Resistance to powdery mildew 8 (RPW8)-NBS-LRR (RNL) and NBS-LRR (NL) protein encoding genes. Hidden Markov Model (HMM) profiling of 52,243 putative protein sequences from sunflower resulted in 352 NBS-encoding genes, among which 100 genes belong to CNL group including 64 genes with RX_CC like domain, 77 to TNL, 13 to RNL, and 162 belong to NL group. We also identified signal peptides and nuclear localization signals present in the identified genes and their homologs. We found that NBS genes were located on all chromosomes and formed 75 gene clusters, one-third of which were located on chromosome 13. Phylogenetic analyses between sunflower and Arabidopsis NBS genes revealed a clade-specific nesting pattern in CNLs, with RNLs nested in the CNL-A clade, and species-specific nesting pattern for TNLs. Surprisingly, we found a moderate bootstrap support (BS = 50%) for CNL-A clade being nested within TNL clade making both the CNL and TNL clades paraphyletic. Arabidopsis and sunflower showed 87 syntenic blocks with 1049 high synteny hits between chromosome 5 of Arabidopsis and chromosome 6 of sunflower. Expression data revealed functional divergence of the NBS genes with basal level tissue-specific expression. This study represents the first genome-wide identification of NBS genes in sunflower paving avenues for functional characterization and potential crop improvement.

Project description:Salinity is a major abiotic stress that affects plant growth and development and leads to crop yield loss. Many crop species are more sensitive to salinity stress at the seed germination stage than at other developmental stages. Some studies have shown that sunflower is tolerant to salinity to a certain degree. However, no systematic screening data for sunflower germplasms are available for salinity stress. In this study, 552 sunflower germplasms with different genetic backgrounds were evaluated for salt tolerance. Among them, 30 and 53 sunflower germplasms were identified as highly salt-tolerant and salt-tolerant germplasms, respectively, while 80 and 23 were grouped as salt-sensitive and highly salt-sensitive materials, respectively. Of all the traits tested, the germination index and the germination vigor index were the two most reliable traits, showing the highest correlation with salt tolerance during the seed germination stage of sunflower. Thus, a highly efficient and reliable method for evaluating salinity tolerance of sunflower seed germination was established. These results provided a good foundation for studying salt-tolerance mechanisms and breeding highly salt-tolerant sunflower cultivars.

Project description:SPL (SQUAMOSA promoter binding proteins-like) are plant-specific transcription factors that play essential roles in a variety of developmental processes as well as the ability to withstand biotic and abiotic stresses. To date, numerous species have been investigated for the SPL gene family, but so far, no SPL family genes have been thoroughly identified and characterized in the sunflower (Helianthus annuus). In this study, 25 SPL genes were identified in the sunflower genome and were unevenly distributed on 11 chromosomes. According to phylogeny analysis, 59 SPL genes from H. annuus, O. sativa, and A. thaliana were clustered into seven groups. Furthermore, the SPL genes in groups-I and II were demonstrated to be potential targets of miR156. Synteny analysis showed that 7 paralogous gene pairs exist in HaSPL genes and 26 orthologous gene pairs exist between sunflower and rice, whereas 21 orthologous gene pairs were found between sunflower and Arabidopsis. Segmental duplication appears to have played a vital role in the expansion processes of sunflower SPL genes, and because of selection pressure, all duplicated genes have undergone purifying selection. Tissue-specific gene expression analysis of the HaSBP genes proved their diverse spatiotemporal expression patterns, which were predominantly expressed in floral organs and differentially expressed in stem, axil, and root tissues. The expression pattern of HaSPL genes under water stress showed broad involvement of HaSPLs in the response to flood and drought stresses. This genome-wide identification investigation provides detailed information on the sunflower SPL transcription factor gene family and establishes a strong platform for future research on sunflower responses to abiotic stress tolerance.

Project description:Evolutionary analyses aimed at detecting the molecular signature of selection during crop domestication and/or improvement can be used to identify genes or genomic regions of likely agronomic importance. Here, we describe the DNA sequence-based characterization of a pool of candidate genes for crop-related traits in sunflower. These genes, which were identified based on homology to genes of known effect in other study systems, were initially sequenced from a panel of improved lines. All genes that exhibited a paucity of sequence diversity, consistent with the possible effects of selection during the evolution of cultivated sunflower, were then sequenced from a panel of wild sunflower accessions an outgroup. These data enabled formal tests for the effects of selection in shaping sequence diversity at these loci. When selection was detected, we further sequenced these genes from a panel of primitive landraces, thereby allowing us to investigate the likely timing of selection (i.e., domestication vs. improvement). We ultimately identified seven genes that exhibited the signature of positive selection during either domestication or improvement. Genetic mapping of a subset of these genes revealed co-localization between candidates for genes involved in the determination of flowering time, seed germination, plant growth/development, and branching and QTL that were previously identified for these traits in cultivated × wild sunflower mapping populations.
