Project description:Difficulties in reproducing published research findings have garnered a lot of press in recent years. As a funder of biomedical research, the National Institutes of Health (NIH) has taken measures to address underlying causes of low reproducibility. Extensive deliberations resulted in a policy, released in 2015, to enhance reproducibility through rigor and transparency. We briefly explain what led to the policy, describe its elements, provide examples and resources for the biomedical research community, and discuss the potential impact of the policy on translatability with a focus on research using animal models. Importantly, while increased attention to rigor and transparency may lead to an increase in the number of laboratory animals used in the near term, it will lead to more efficient and productive use of such resources in the long run. The translational value of animal studies will be improved through more rigorous assessment of experimental variables and data, leading to better assessments of the translational potential of animal models, for the benefit of the research community and society.

Project description:Harmful algal blooms (HABs) affect both freshwater and marine systems. Laboratory experiments suggest an exudate produced by the bacterium Shewanella sp. IRI-160 could be used to prevent or mitigate dinoflagellate blooms; however, effects on non-target organisms are unknown. The algicide (IRI-160AA) was tested on various ontogenetic stages of the copepod Acartia tonsa (nauplii and adult copepodites), the blue crab Callinectes sapidus (zoea larvae and megalopa postlarvae), and the eastern oyster Crassostrea virginica (pediveliger larvae and adults). Mortality experiments with A. tonsa revealed that the 24-h LC50 was 13.4% v/v algicide for adult females and 5.96% for early-stage nauplii. For C. sapidus, the 24-h LC50 for first-stage zoeae was 16.8%; results were not significant for megalopae or oysters. Respiration rates for copepod nauplii increased in the 11% concentration, and in the 11% and 17% concentrations for crab zoeae; rates of later stages and oysters were unaffected. Activity level was affected for crab zoeae in the 1%, 11%, and 17% treatments, and for oyster pediveliger larvae at the 17% level. Activity of later stages and of adult copepods was unaffected. Smaller, non-target biota with higher surface to volume could be negatively impacted from IRI-160AA dosing, but overall the taxa and stages assayed were tolerant to the algicide at concentrations required for dinoflagellate mortality (EC50 = ~ 1%).

Project description:Soundscapes are multidimensional spaces that carry meaningful information for many species about the location and quality of nearby and distant resources. Because soundscapes are the sum of the acoustic signals produced by individual organisms and their interactions, they can be used as a proxy for the condition of whole ecosystems and their occupants. Ocean acidification resulting from anthropogenic CO2 emissions is known to have profound effects on marine life. However, despite the increasingly recognized ecological importance of soundscapes, there is no empirical test of whether ocean acidification can affect biological sound production. Using field recordings obtained from three geographically separated natural CO2 vents, we show that forecasted end-of-century ocean acidification conditions can profoundly reduce the biological sound level and frequency of snapping shrimp snaps. Snapping shrimp were among the noisiest marine organisms and the suppression of their sound production at vents was responsible for the vast majority of the soundscape alteration observed. To assess mechanisms that could account for these observations, we tested whether long-term exposure (two to three months) to elevated CO2 induced a similar reduction in the snapping behaviour (loudness and frequency) of snapping shrimp. The results indicated that the soniferous behaviour of these animals was substantially reduced in both frequency (snaps per minute) and sound level of snaps produced. As coastal marine soundscapes are dominated by biological sounds produced by snapping shrimp, the observed suppression of this component of soundscapes could have important and possibly pervasive ecological consequences for organisms that use soundscapes as a source of information. This trend towards silence could be of particular importance for those species whose larval stages use sound for orientation towards settlement habitats.

Project description:Scientific research plays a key role in the advancement of human knowledge and pursuit of solutions to important societal challenges. Typically, research occurs within specific institutions where data are generated and subsequently analyzed. Although collaborative science bringing together multiple institutions is now common, in such collaborations the analytical processing of the data is often performed by individual researchers within the team, with only limited internal oversight and critical analysis of the workflow prior to publication. Here, we show how hackathons can be a means of enhancing collaborative science by enabling peer review before results of analyses are published by cross-validating the design of studies or underlying data sets and by driving reproducibility of scientific analyses. Traditionally, in data analysis processes, data generators and bioinformaticians are divided and do not collaborate on analyzing the data. Hackathons are a good strategy to build bridges over the traditional divide and are potentially a great agile extension to the more structured collaborations between multiple investigators and institutions.

Project description:The Register of Antarctic Marine Species (RAMS, De Broyer et al. 2015) is the regional component of the World Register of Marine Species (WoRMS Editorial Board 2015) in the Southern Ocean. It has been operating for the last ten years, with a special effort devoted towards its completion after the International Polar Year (IPY) in 2007-2008, in the framework of the Census of Antarctic Marine Life (CAML, 2005 - 2010). Its objective is to offer free and open access to a complete register of all known species living in the Southern Ocean, building a workbench of the present taxonomic knowledge for that region. The Antarctic zone defined by this dynamic and community-based tool has been investigated with a particular interest. The Sub-Antarctic zone was a secondary objective during the establishment of the RAMS and is still lacking the impulse of the scientific community for some taxa.In the present study, more than 13,000 occurrences records of Asteroidea (Echinodermata) have been compiled within the RAMS area of interest and checked against the RAMS species list of sea stars, using WoRMS Taxon Match tool. Few mismatches (basionym mistakes : i.e. original name misspelled or incorrect) were found within the existing list and 97 unregistered species are actually occurring within the RAMS boundaries. After this update, the number of Asteroidea species was increased by around 50%, now reaching 295 accepted species.

Project description:In order to understand biotic patterns and their changes in nature there is an obvious need for high-quality seamless measurements of such patterns. If remote sensing methods have been applied with reasonable success in terrestrial environment, their use in aquatic ecosystems still remained challenging. In the present study we combined hyperspectral remote sensing and boosted regression tree modelling (BTR), an ensemble method for statistical techniques and machine learning, in order to test their applicability in predicting macrophyte and invertebrate species cover in the optically complex seawater of the Baltic Sea. The BRT technique combined with remote sensing and traditional spatial modelling succeeded in identifying, constructing and testing functionality of abiotic environmental predictors on the coverage of benthic macrophyte and invertebrate species. Our models easily predicted a large quantity of macrophyte and invertebrate species cover and recaptured multitude of interactions between environment and biota indicating a strong potential of the method in the modelling of aquatic species in the large variety of ecosystems.

Project description:Retroviral-like elements (RL elements) include retroviruses and long terminal repeat (LTR)-containing retrotransposons. We report the presence of sea urchin RL elements (termed SURL) in eight species of sea urchins and find that these RL elements belong to several subfamilies. The complete DNA sequence of one SURL element in Tripneustes gratilla is 5266 base pairs long, including 254-nucleotide-long identical long terminal repeats (LTRs). It contains a single open reading frame nearly 4 kilobases long including the gag and pol genes. Comparison of conserved DNA sequences of RL elements from different sea urchin species indicates that active elements have been inserting copies into echinoid genomes for at least 200 million years.

Project description:Insufficient energy reserves are widely considered to be a primary factor contributing to high rates of early benthic phase mortality among benthic marine invertebrates, but this hypothesis has been based mostly on indirect, observational evidence, and remains largely untested. We therefore examined the role of initial energy reserves in regulating survivorship and growth during the early benthic phase. Recently settled or hatched individuals of six invertebrate species were collected from natural populations, maintained without food, and their survivorship was monitored. Contrary to expectations, starved individuals of all six species had high survivorship through the critical first 10 days of the early benthic phase, with half of the species experiencing <2% mortality, and the remaining three species experiencing only 6%-12% mortality. For five of the six species, 50% mortality was reached only after ≥50 days of starvation. Additionally, no difference in short-term survivorship was detected among starved individuals of three different size classes (a proxy for energy reserves) of N. ostrina hatchlings. Finally, the effect of different durations of delayed feeding (0-50 days) on recovery (i.e., growth and survivorship) once food was made available revealed that duration of starvation prior to feeding can nevertheless have significant longer-term impacts on the proportion of individuals that survive or their ability to grow. Together, these findings suggest that depleted energy reserves are not a primary cause of high mortality at the start of the early benthic phase, as had previously been hypothesized. Levels of energy reserves did influence growth, however, suggesting a possible indirect influence on performance by leaving individuals vulnerable for longer periods.

Project description:Microalgae are currently considered an attractive source of highly valuable metabolites potentially exploitable as anticancer agents, nutraceuticals and cosmeceuticals and for bioenergy purposes. Their ease of culturing and their high growth rates further promote their use as raw material for the production of specialty products. In the present paper, we focused our attention on specific glycerol-based lipid compounds, monoacylglycerols (MAGs), which displayed in our previous studies a selective cytotoxic activity against the haematological U-937 and the colon HCT-116 cancer cell lines. Here, we performed a quali/quantitative analysis of MAGs and total fatty acids (FAs) along with a profiling of the main lipid classes in a panel of 12 microalgal species, including diatoms and dinoflagellates. Our results highlight an inter- and intraspecific variability of MAG profile in the selected strains. Among them, Skeletonema marinoi (strain FE7) has emerged as the most promising source for possible biotechnological production of MAGs.

Project description:Increased atmospheric CO2 is driving ocean acidification (OA), and potential changes in marine ecosystems. Research shows that both planktonic and benthic communities are affected, but how these changes are linked remains unresolved. Here we show experimentally that decreasing seawater pH (from pH 8.1 to 7.8 and 7.4) leads to reduced biofilm formation and lower primary producer biomass within biofilms. These changes occurred concurrently with a re-arrangement of the biofilm microbial communities. Changes suggest a potential shift from autotrophic to heterotrophic dominated biofilms in response to reduced pH. In a complimentary experiment, biofilms reared under reduced pH resulted in altered larval settlement for a model species (Galeolaria hystrix). These findings show that there is a potential cascade of impacts arising from OA effects on biofilms that may drive important community shifts through altered settlement patterns of benthic species.
