Background compensation revisited: Conserved phase response curves in frequency controlled homeostats with coherent feedback.

ABSTRACT: Background compensation is the ability of a controlled variable to respond to an applied perturbation in an unchanged manner and independent of different but constant background signals which act in parallel to the perturbation. Background compensation occurs by 'coherent feedback' mechanisms where additional control variables feed directly back to the controlled variable. This paper extends a previous study on background compensation to include phase responses in frequency controlled coherent feedback oscillators. While the frequency resetting amplitude in coherent feedback oscillators is found to be dependent on the inflow/outflow perturbation of the controlled variable and thereby become phase dependent, the frequency resetting itself and the corresponding phase response curves are found to be background compensated. It is speculated that this type of background compensation may be an additional way how ambient noise can be 'ignored' by organisms.

Project description:When in a reaction kinetic integral controller a step perturbation is applied besides a constant background, the concentration of a controlled variable (described as A) will generally respond with decreased response amplitudes ΔA as backgrounds increase. The controller variable E will at the same time provide the necessary compensatory flux to move A back to its set-point. A typical example of decreased response amplitudes at increased backgrounds is found in retinal light adaptation. Due to remarks in the literature that retinal light adaptation would also involve a compensation of backgrounds we became interested in conditions how background compensation could occur. In this paper we describe novel findings how background influences can be robustly eliminated. When such a background compensation is active, oscillatory controllers will respond to a defined perturbation with always the same (damped or undamped) frequency profile, or in the non-oscillatory case, with the same response amplitude ΔA, irrespective of the background level. To achieve background compensation we found that two conditions need to apply: (i) an additional set of integral controllers (here described as I1 and I2) have to be employed to keep the manipulated variable E at a defined set-point, and (ii), I1 and I2 need to feed back to the A-E signaling axis directly through the controlled variable A. In analogy to a similar feedback applied in quantum control theory, we term these feedback conditions as 'coherent feedback'. When analyzing retinal light adaptations in more detail, we find no evidence of the presence of background compensation mechanisms. Although robust background compensation, as described theoretically here, appears to be an interesting regulatory property, relevant biological or biochemical examples still need to be identified.

Phase-coherent lightwave communications with frequency combs.

Project description:Fiber-optical networks are a crucial telecommunication infrastructure in society. Wavelength division multiplexing allows for transmitting parallel data streams over the fiber bandwidth, and coherent detection enables the use of sophisticated modulation formats and electronic compensation of signal impairments. Optical frequency combs can replace the multiple lasers used for the different wavelength channels. Beyond multiplexing, it has been suggested that the broadband phase coherence of frequency combs could simplify the receiver scheme by performing joint reception and processing of several wavelength channels, but an experimental validation in a fiber transmission experiment remains elusive. Here we demonstrate and quantify joint reception and processing of several wavelength channels in a full transmission system. We demonstrate two joint processing schemes; one that reduces the phase-tracking complexity and one that increases the transmission performance.

Alpha-frequency feedback to early visual cortex orchestrates coherent naturalistic vision.

Project description:During naturalistic vision, the brain generates coherent percepts by integrating sensory inputs scattered across the visual field. Here, we asked whether this integration process is mediated by rhythmic cortical feedback. In electroencephalography (EEG) and functional magnetic resonance imaging (fMRI) experiments, we experimentally manipulated integrative processing by changing the spatiotemporal coherence of naturalistic videos presented across visual hemifields. Our EEG data revealed that information about incoherent videos is coded in feedforward-related gamma activity while information about coherent videos is coded in feedback-related alpha activity, indicating that integration is indeed mediated by rhythmic activity. Our fMRI data identified scene-selective cortex and human middle temporal complex (hMT) as likely sources of this feedback. Analytically combining our EEG and fMRI data further revealed that feedback-related representations in the alpha band shape the earliest stages of visual processing in cortex. Together, our findings indicate that the construction of coherent visual experiences relies on cortical feedback rhythms that fully traverse the visual hierarchy.

Conformational analysis of nucleic acids revisited: Curves+.

Project description:We describe Curves+, a new nucleic acid conformational analysis program which is applicable to a wide range of nucleic acid structures, including those with up to four strands and with either canonical or modified bases and backbones. The program is algorithmically simpler and computationally much faster than the earlier Curves approach, although it still provides both helical and backbone parameters, including a curvilinear axis and parameters relating the position of the bases to this axis. It additionally provides a full analysis of groove widths and depths. Curves+ can also be used to analyse molecular dynamics trajectories. With the help of the accompanying program Canal, it is possible to produce a variety of graphical output including parameter variations along a given structure and time series or histograms of parameter variations during dynamics.

Nonstationary Temperature-Duration-Frequency curves.

Project description:Persistent extreme heat events are of growing concern in a climate change context. An increase in the intensity, frequency and duration of heat waves is observed in several regions. Temperature extremes are also influenced by global-scale modes of climate variability. Temperature-Duration-Frequency (TDF) curves, which relate the intensity of heat events of different durations to their frequencies, can be useful tools for the analysis of heat extremes. To account for climate external forcings, we develop a nonstationary approach to the TDF curves by introducing indices that account for the temporal trend and teleconnections. Nonstationary TDF modeling can find applications in adaptive management in the fields of health care, public safety and energy production. We present a one-step method, based on the maximization of the composite likelihood of observed heat extremes, to build the nonstationary TDF curves. We show the importance of integrating the information concerning climate change and climate oscillations. In an application to the province of Quebec, Canada, the influence of Atlantic Multidecadal Oscillations (AMO) on heat events is shown to be more important than the temporal trend.

Frequency multiplexed coherent φ-OTDR.

Project description:We present a comprehensive analysis of a frequency multiplexed phase-measuring φ-OTDR sensor platform. The system uses a train of frequency-shifted pulses to increase the average power injected into the fiber and provide a diversity of uncorrelated Rayleigh backscattering measurements. Through a combination of simulations, numerical analysis, and experimental measurements, we show that this approach not only enables lower noise and mitigates interference fading, but also improves the sensor linearity. We investigate the sensor dependence on the length of the pulse train and characterize the sensor performance as a function of range, demonstrating operation from 1 to 50 km. Despite its relative simplicity, this platform enables state-of-the-art performance, including low crosstalk, high linearity, and a minimum detectable strain of only 0.6 p[Formula: see text] in a 10 km fiber with 10 m spatial resolution and a bandwidth of 5 kHz.

Background frequencies for residue variability estimates: BLOSUM revisited.

Project description:BackgroundShannon entropy applied to columns of multiple sequence alignments as a score of residue conservation has proven one of the most fruitful ideas in bioinformatics. This straightforward and intuitively appealing measure clearly shows the regions of a protein under increased evolutionary pressure, highlighting their functional importance. The inability of the column entropy to differentiate between residue types, however, limits its resolution power.ResultsIn this work we suggest generalizing Shannon's expression to a function with similar mathematical properties, that, at the same time, includes observed propensities of residue types to mutate to each other. To do that, we revisit the original construction of BLOSUM matrices, and re-interpret them as mutation probability matrices. These probabilities are then used as background frequencies in the revised residue conservation measure.ConclusionWe show that joint entropy with BLOSUM-proportional probabilities as a reference distribution enables detection of protein functional sites comparable in quality to a time-costly maximum-likelihood evolution simulation method (rate4site), and offers greater resolution than the Shannon entropy alone, in particular in the cases when the available sequences are of narrow evolutionary scope.

Coherent microwave generation by spintronic feedback oscillator.

Project description:The transfer of spin angular momentum to a nanomagnet from a spin polarized current provides an efficient means of controlling the magnetization direction in nanomagnets. A unique consequence of this spin torque is that the spontaneous oscillations of the magnetization can be induced by applying a combination of a dc bias current and a magnetic field. Here we experimentally demonstrate a different effect, which can drive a nanomagnet into spontaneous oscillations without any need of spin torque. For the demonstration of this effect, we use a nano-pillar of magnetic tunnel junction (MTJ) powered by a dc current and connected to a coplanar waveguide (CPW) lying above the free layer of the MTJ. Any fluctuation of the free layer magnetization is converted into oscillating voltage via the tunneling magneto-resistance effect and is fed back into the MTJ by the CPW through inductive coupling. As a result of this feedback, the magnetization of the free layer can be driven into a continual precession. The combination of MTJ and CPW behaves similar to a laser system and outputs a stable rf power with quality factor exceeding 10,000.

The Power of Feedback Revisited: A Meta-Analysis of Educational Feedback Research.

Project description:A meta-analysis (435 studies, k = 994, N > 61,000) of empirical research on the effects of feedback on student learning was conducted with the purpose of replicating and expanding the Visible Learning research (Hattie and Timperley, 2007; Hattie, 2009; Hattie and Zierer, 2019) from meta-synthesis. Overall results based on a random-effects model indicate a medium effect (d = 0.48) of feedback on student learning, but the significant heterogeneity in the data shows that feedback cannot be understood as a single consistent form of treatment. A moderator analysis revealed that the impact is substantially influenced by the information content conveyed. Furthermore, feedback has higher impact on cognitive and motor skills outcomes than on motivational and behavioral outcomes. We discuss these findings in the light of the assumptions made in The power of feedback (Hattie and Timperley, 2007). In general, the results suggest that feedback has rightly become a focus of teaching research and practice. However, they also point toward the necessity of interpreting different forms of feedback as independent measures.

Ohno's "peril of hemizygosity" revisited: gene loss, dosage compensation, and mutation.

Project description:We explore the evolutionary origins of dosage compensation (DC) in sex chromosomes in the context of metabolic control theory. We consider first the cost of gene loss (hemizygosity) per se in reducing flux, and examine two relationships between flux and fitness (linear and Gaussian) to calculate a fitness cost of hemizygosity. Recognizing that new sex chromosomes are derived from autosomes, we also calculate the cost of unmasking deleterious mutations segregating on the nascent sex chromosomes as loci become hemizygous. The importance of deleterious mutations to the fitness cost of hemizygosity depends on their frequency, and on the relative costs of halving gene dose for wild-type alleles. We then consider the evolution of DC in response to gene loss, and include a cost of overexpression (i.e., DC such that expression exceeds the wild-type homozygote). Even with costs to excess flux, hypomorphic mutations can cause the optimal level of DC to be higher than 2-fold when the absolute cost of hemizygosity is small. Finally, we propose a three-step model of DC evolution: 1) once recombination ceases and the Y begins to deteriorate, genes from longer metabolic pathways should be lost first, as halving these genes does not drastically reduce flux or, thereby, fitness; 2) both the cost of hemizygosity and the presence of hypomorphic mutations will drive an increase in expression, that is, DC; 3) existing DC will now permit loss of genes in short pathways.
