VisANT: data-integrating visual framework for biological networks and modules.

ABSTRACT: VisANT is a web-based software framework for visualizing and analyzing many types of networks of biological interactions and associations. Networks are a useful computational tool for representing many types of biological data, such as biomolecular interactions, cellular pathways and functional modules. Given user-defined sets of interactions or groupings between genes or proteins, VisANT provides: (i) a visual interface for combining and annotating network data, (ii) supporting function and annotation data for different genomes from the Gene Ontology and KEGG databases and (iii) the statistical and analytical tools needed for extracting topological properties of the user-defined networks. Users can customize, modify, save and share network views with other users, and import basic network data representations from their own data sources, and from standard exchange formats such as PSI-MI and BioPAX. The software framework we employ also supports the development of more sophisticated visualization and analysis functions through its open API for Java-based plug-ins. VisANT is distributed freely via the web at http://visant.bu.edu and can also be downloaded for individual use.

Project description:Simple Summary The growing evidence suggested that competing endogenous RNAs (ceRNAs) have significant associations with tumor occurrence and progression, yet the regulatory mechanism of them in lung adenocarcinoma remains unclear. Identification of the regulatory modules for lung adenocarcinoma is a critical and fundamental step towards understanding the regulatory mechanisms during carcinogenesis. Deep neural network (DNN) models have become a powerful tool to intelligently recognize the sophisticated relationships of ceRNAs appropriately. In this paper, multiple deep neural network models were constructed using the expression data to identify regulatory modules for lung adenocarcinoma in biological networks. Three identified regulatory modules association with lung adenocarcinoma were validated from three aspects, i.e., literature review, functional enrichment analysis, and an independent dataset. The regulatory relationships between RNAs were validated in various datasets, including CPTAC, TCGA and an expression profile from the GEO database. Our study will contribute to improving the understanding of regulatory mechanisms in the carcinogenesis of lung adenocarcinoma and provide schemes for identifying novel regulatory modules of other cancers. Abstract Lung adenocarcinoma is the most common type of primary lung cancer, but the regulatory mechanisms during carcinogenesis remain unclear. The identification of regulatory modules for lung adenocarcinoma has become one of the hotspots of bioinformatics. In this paper, multiple deep neural network (DNN) models were constructed using the expression data to identify regulatory modules for lung adenocarcinoma in biological networks. First, the mRNAs, lncRNAs and miRNAs with significant differences in the expression levels between tumor and non-tumor tissues were obtained. MRNA DNN models were established and optimized to mine candidate mRNAs that significantly contributed to the DNN models and were in the center of an interaction network. Another DNN model was then constructed and potential ceRNAs were screened out based on the contribution of each RNA to the model. Finally, three modules comprised of miRNAs and their regulated mRNAs and lncRNAs with the same regulation direction were identified as regulatory modules that regulated the initiation of lung adenocarcinoma through ceRNAs relationships. They were validated by literature and functional enrichment analysis. The effectiveness of these regulatory modules was evaluated in an independent lung adenocarcinoma dataset. Regulatory modules for lung adenocarcinoma identified in this study provided a reference for regulatory mechanisms during carcinogenesis.

Project description:Biological systems can be modeled as complex network systems with many interactions between the components. These interactions give rise to the function and behavior of that system. For example, the protein-protein interaction network is the physical basis of multiple cellular functions. One goal of emerging systems biology is to analyze very large complex biological networks such as protein-protein interaction networks, metabolic networks, and regulatory networks to identify functional modules and assign functions to certain components of the system. Network modules do not occur by chance, so identification of modules is likely to capture the biologically meaningful interactions in large-scale PPI data. Unfortunately, existing computer-based clustering methods developed to find those modules are either not so accurate or too slow.We devised a new methodology called SCAN (Structural Clustering Algorithm for Networks) that can efficiently find clusters or functional modules in complex biological networks as well as hubs and outliers. More specifically, we demonstrated that we can find functional modules in complex networks and classify nodes into various roles based on their structures. In this study, we showed the effectiveness of our methodology using the budding yeast (Saccharomyces cerevisiae) protein-protein interaction network. To validate our clustering results, we compared our clusters with the known functions of each protein. Our predicted functional modules achieved very high purity comparing with state-of-the-art approaches. Additionally the theoretical and empirical analysis demonstrated a linear running-time of the algorithm, which is the fastest approach for networks.We compare our algorithm with well-known modularity based clustering algorithm CNM. We successfully detect functional groups that are annotated with putative GO terms. Top-10 clusters with minimum p-value theoretically prove that newly proposed algorithm partitions network more accurately then CNM. Furthermore, manual interpretations of functional groups found by SCAN show superior performance over CNM.
