Project description:FlyBase (flybase.org) is the primary online database of genetic, genomic, and functional information about Drosophila species, with a major focus on the model organism Drosophila melanogaster. The long and rich history of Drosophila research, combined with recent surges in genomic-scale and high-throughput technologies, mean that FlyBase now houses a huge quantity of data. Researchers need to be able to rapidly and intuitively query these data, and the QuickSearch tool has been designed to meet these needs. This tool is conveniently located on the FlyBase homepage and is organized into a series of simple tabbed interfaces that cover the major data and annotation classes within the database. This unit describes the functionality of all aspects of the QuickSearch tool. With this knowledge, FlyBase users will be equipped to take full advantage of all QuickSearch features and thereby gain improved access to data relevant to their research. © 2016 by John Wiley & Sons, Inc.

Project description:One of the tasks in the iDASH Secure Genome Analysis Competition in 2016 was to demonstrate the feasibility of privacy-preserving queries on homomorphically encrypted genomic data. More precisely, given a list of up to 100,000 mutations, the task was to encrypt the data using homomorphic encryption in a way that allows it to be stored securely in the cloud, and enables the data owner to query the dataset for the presence of specific mutations, without revealing any information about the dataset or the queries to the cloud.We devise a novel string matching protocol to enable privacy-preserving queries on homomorphically encrypted data. Our protocol combines state-of-the-art techniques from homomorphic encryption and private set intersection protocols to minimize the computational and communication cost.We implemented our protocol using the homomorphic encryption library SEAL v2.1, and applied it to obtain an efficient solution to the iDASH competition task. For example, using 8 threads, our protocol achieves a running time of only 4 s, and a communication cost of 2 MB, when querying for the presence of 5 mutations from an encrypted dataset of 100,000 mutations.We demonstrate that homomorphic encryption can be used to enable an efficient privacy-preserving mechanism for querying the presence of particular mutations in realistic size datasets. Beyond its applications to genomics, our protocol can just as well be applied to any kind of data, and is therefore of independent interest to the homomorphic encryption community.

Project description:Previous work [Burgess et al., Med. Phys. 28, 419-437 (2001)] has shown that anatomical noise in projection mammography results in a power spectrum well modeled over a range of frequencies by a power law, and the exponent (beta) of this power law plays a critical role in determining the size at which a growing lesion reaches the threshold for detection. In this study, the authors evaluated the power-law model for breast computed tomography (bCT) images, which can be thought of as thin sections through a three-dimensional (3D) volume. Under the assumption of a 3D power law describing the distribution of attenuation coefficients in the breast parenchyma, the authors derived the relationship between the power-law exponents of bCT and projection images and found it to be betasection=betaproj-1. They evaluated this relationship on clinical images by comparing bCT images from a set of 43 patients to Burgess' findings in mammography. They were able to make a direct comparison for 6 of these patients who had both a bCT exam and a digitized film-screen mammogram. They also evaluated segmented bCT images to investigate the extent to which the bCT power-law exponent can be explained by a binary model of attenuation coefficients based on the different attenuation of glandular and adipose tissue. The power-law model was found to be a good fit for bCT data over frequencies from 0.07 to 0.45 cyc/mm, where anatomical variability dominates the spectrum. The average exponent for bCT images was 1.86. This value is close to the theoretical prediction using Burgess' published data for projection mammography and for the limited set of mammography data available from the authors' patient sample. Exponents from the segmented bCT images (average value: 2.06) were systematically slightly higher than bCT images, with substantial correlation between the two (r=0.84).

Project description:Outsourcing data and computation to cloud server provides a cost-effective way to support large scale data storage and query processing. However, due to security and privacy concerns, sensitive data (e.g., medical records) need to be protected from the cloud server and other unauthorized users. One approach is to outsource encrypted data to the cloud server and have the cloud server perform query processing on the encrypted data only. It remains a challenging task to support various queries over encrypted data in a secure and efficient way such that the cloud server does not gain any knowledge about the data, query, and query result. In this paper, we study the problem of secure skyline queries over encrypted data. The skyline query is particularly important for multi-criteria decision making but also presents significant challenges due to its complex computations. We propose a fully secure skyline query protocol on data encrypted using semantically-secure encryption. As a key subroutine, we present a new secure dominance protocol, which can be also used as a building block for other queries. Furthermore, we demonstrate two optimizations, data partitioning and lazy merging, to further reduce the computation load. Finally, we provide both serial and parallelized implementations and empirically study the protocols in terms of efficiency and scalability under different parameter settings, verifying the feasibility of our proposed solutions.

Project description:Recent developments in DNA data storage systems have revealed the great potential to store large amounts of data at a very high density with extremely long persistence and low cost. However, despite recent contributions to robust data encoding, current DNA storage systems offer limited support for random access on DNA storage devices due to restrictive biochemical constraints. Moreover, state-of-the-art approaches do not support content-based filter queries on DNA storage. This paper introduces the first encoding for DNA that enables content-based searches on structured data like relational database tables. We provide the details of the methods for coding and decoding millions of directly accessible data objects on DNA. We evaluate the derived codes on real data sets and verify their robustness.

Project description:ObjectiveDiagnoses using imaging-based measures alone offer the hope of improving the accuracy of clinical diagnosis, thereby reducing the costs associated with incorrect treatments. Previous attempts to use brain imaging for diagnosis, however, have had only limited success in diagnosing patients who are independent of the samples used to derive the diagnostic algorithms. We aimed to develop a classification algorithm that can accurately diagnose chronic, well-characterized neuropsychiatric illness in single individuals, given the availability of sufficiently precise delineations of brain regions across several neural systems in anatomical MR images of the brain.MethodsWe have developed an automated method to diagnose individuals as having one of various neuropsychiatric illnesses using only anatomical MRI scans. The method employs a semi-supervised learning algorithm that discovers natural groupings of brains based on the spatial patterns of variation in the morphology of the cerebral cortex and other brain regions. We used split-half and leave-one-out cross-validation analyses in large MRI datasets to assess the reproducibility and diagnostic accuracy of those groupings.ResultsIn MRI datasets from persons with Attention-Deficit/Hyperactivity Disorder, Schizophrenia, Tourette Syndrome, Bipolar Disorder, or persons at high or low familial risk for Major Depressive Disorder, our method discriminated with high specificity and nearly perfect sensitivity the brains of persons who had one specific neuropsychiatric disorder from the brains of healthy participants and the brains of persons who had a different neuropsychiatric disorder.ConclusionsAlthough the classification algorithm presupposes the availability of precisely delineated brain regions, our findings suggest that patterns of morphological variation across brain surfaces, extracted from MRI scans alone, can successfully diagnose the presence of chronic neuropsychiatric disorders. Extensions of these methods are likely to provide biomarkers that will aid in identifying biological subtypes of those disorders, predicting disease course, and individualizing treatments for a wide range of neuropsychiatric illnesses.

Project description:Though there have been many advances in providing access to linked and integrated biomedical data across repositories, developing methods which allow users to specify ambiguous and exploratory queries over disparate sources remains a challenge to extracting well-curated or diversely-supported biological information. In the following work, we discuss the concepts of data coverage and evidence in the context of integrated sources. We address diverse information retrieval via a simple framework for representing coverage and evidence that operates in parallel with an arbitrary schema, and a language upon which queries on the schema and framework may be executed. We show that this approach is capable of answering questions that require ranged levels of evidence or triangulation, and demonstrate that appropriately-formed queries can significantly improve the level of precision when retrieving well-supported biomedical data.

Project description:BackgroundA colonoscopy can detect colorectal diseases, including cancers, polyps, and inflammatory bowel diseases. A computer-aided diagnosis (CAD) system using deep convolutional neural networks (CNNs) that can recognize anatomical locations during a colonoscopy could efficiently assist practitioners. We aimed to construct a CAD system using a CNN to distinguish colorectal images from parts of the cecum, ascending colon, transverse colon, descending colon, sigmoid colon, and rectum.MethodWe constructed a CNN by training of 9,995 colonoscopy images and tested its performance by 5,121 independent colonoscopy images that were categorized according to seven anatomical locations: the terminal ileum, the cecum, ascending colon to transverse colon, descending colon to sigmoid colon, the rectum, the anus, and indistinguishable parts. We examined images taken during total colonoscopy performed between January 2017 and November 2017 at a single center. We evaluated the concordance between the diagnosis by endoscopists and those by the CNN. The main outcomes of the study were the sensitivity and specificity of the CNN for the anatomical categorization of colonoscopy images.ResultsThe constructed CNN recognized anatomical locations of colonoscopy images with the following areas under the curves: 0.979 for the terminal ileum; 0.940 for the cecum; 0.875 for ascending colon to transverse colon; 0.846 for descending colon to sigmoid colon; 0.835 for the rectum; and 0.992 for the anus. During the test process, the CNN system correctly recognized 66.6% of images.ConclusionWe constructed the new CNN system with clinically relevant performance for recognizing anatomical locations of colonoscopy images, which is the first step in constructing a CAD system that will support us during colonoscopy and provide an assurance of the quality of the colonoscopy procedure.
