Project description:A fundamental question in neurolinguistics concerns the brain regions involved in syntactic and semantic processing during speech comprehension, both at the lexical (word processing) and supra-lexical levels (sentence and discourse processing). To what extent are these regions separated or intertwined? To address this question, we introduce a novel approach exploiting neural language models to generate high-dimensional feature sets that separately encode semantic and syntactic information. More precisely, we train a lexical language model, GloVe, and a supra-lexical language model, GPT-2, on a text corpus from which we selectively removed either syntactic or semantic information. We then assess to what extent the features derived from these information-restricted models are still able to predict the fMRI time courses of humans listening to naturalistic text. Furthermore, to determine the windows of integration of brain regions involved in supra-lexical processing, we manipulate the size of contextual information provided to GPT-2. The analyses show that, while most brain regions involved in language comprehension are sensitive to both syntactic and semantic features, the relative magnitudes of these effects vary across these regions. Moreover, regions that are best fitted by semantic or syntactic features are more spatially dissociated in the left hemisphere than in the right one, and the right hemisphere shows sensitivity to longer contexts than the left. The novelty of our approach lies in the ability to control for the information encoded in the models' embeddings by manipulating the training set. These "information-restricted" models complement previous studies that used language models to probe the neural bases of language, and shed new light on its spatial organization.

Project description:BackgroundMultidisciplinary integrated research requires the ability to couple the diverse sets of data obtained from a range of complex experiments and computer simulations. Integrating data requires semantically rich information. In this paper an end-to-end use of semantically rich data in computational chemistry is demonstrated utilizing the Chemical Markup Language (CML) framework. Semantically rich data is generated by the NWChem computational chemistry software with the FoX library and utilized by the Avogadro molecular editor for analysis and visualization.ResultsThe NWChem computational chemistry software has been modified and coupled to the FoX library to write CML compliant XML data files. The FoX library was expanded to represent the lexical input files and molecular orbitals used by the computational chemistry software. Draft dictionary entries and a format for molecular orbitals within CML CompChem were developed. The Avogadro application was extended to read in CML data, and display molecular geometry and electronic structure in the GUI allowing for an end-to-end solution where Avogadro can create input structures, generate input files, NWChem can run the calculation and Avogadro can then read in and analyse the CML output produced. The developments outlined in this paper will be made available in future releases of NWChem, FoX, and Avogadro.ConclusionsThe production of CML compliant XML files for computational chemistry software such as NWChem can be accomplished relatively easily using the FoX library. The CML data can be read in by a newly developed reader in Avogadro and analysed or visualized in various ways. A community-based effort is needed to further develop the CML CompChem convention and dictionary. This will enable the long-term goal of allowing a researcher to run simple "Google-style" searches of chemistry and physics and have the results of computational calculations returned in a comprehensible form alongside articles from the published literature.

Project description:One of the most important developments in bioinformatics over the past few decades has been the observation that short linear peptide sequences (minimotifs) mediate many classes of cellular functions such as protein-protein interactions, molecular trafficking and post-translational modifications. As both the creators and curators of a database which catalogues minimotifs, Minimotif Miner, the authors have a unique perspective on the commonalities of the many functional roles of minimotifs. There is an obvious usefulness in standardizing functional annotations both in allowing for the facile exchange of data between various bioinformatics resources, as well as the internal clustering of sets of related data elements. With these two purposes in mind, the authors provide a proposed syntax for minimotif semantics primarily useful for functional annotation.Herein, we present a structured syntax of minimotifs and their functional annotation. A syntax-based model of minimotif function with established minimotif sequence definitions was implemented using a relational database management system (RDBMS). To assess the usefulness of our standardized semantics, a series of database queries and stored procedures were used to classify SH3 domain binding minimotifs into 10 groups spanning 700 unique binding sequences.Our derived minimotif syntax is currently being used to normalize minimotif covalent chemistry and functional definitions within the MnM database. Analysis of SH3 binding minimotif data spanning many different studies within our database reveals unique attributes and frequencies which can be used to classify different types of binding minimotifs. Implementation of the syntax in the relational database enables the application of many different analysis protocols of minimotif data and is an important tool that will help to better understand specificity of minimotif-driven molecular interactions with proteins.

Project description:Music and language are human cognitive and neural functions that share many structural similarities. Past theories posit a sharing of neural resources between syntax processing in music and language (Patel, 2003), and a dynamic attention network that governs general temporal processing (Large and Jones, 1999). Both make predictions about music and language processing over time. Experiment 1 of this study investigates the relationship between rhythmic expectancy and musical and linguistic syntax in a reading time paradigm. Stimuli (adapted from Slevc et al., 2009) were sentences broken down into segments; each sentence segment was paired with a musical chord and presented at a fixed inter-onset interval. Linguistic syntax violations appeared in a garden-path design. During the critical region of the garden-path sentence, i.e., the particular segment in which the syntactic unexpectedness was processed, expectancy violations for language, music, and rhythm were each independently manipulated: musical expectation was manipulated by presenting out-of-key chords and rhythmic expectancy was manipulated by perturbing the fixed inter-onset interval such that the sentence segments and musical chords appeared either early or late. Reading times were recorded for each sentence segment and compared for linguistic, musical, and rhythmic expectancy. Results showed main effects of rhythmic expectancy and linguistic syntax expectancy on reading time. There was also an effect of rhythm on the interaction between musical and linguistic syntax: effects of violations in musical and linguistic syntax showed significant interaction only during rhythmically expected trials. To test the effects of our experimental design on rhythmic and linguistic expectancies, independently of musical syntax, Experiment 2 used the same experimental paradigm, but the musical factor was eliminated-linguistic stimuli were simply presented silently, and rhythmic expectancy was manipulated at the critical region. Experiment 2 replicated effects of rhythm and language, without an interaction. Together, results suggest that the interaction of music and language syntax processing depends on rhythmic expectancy, and support a merging of theories of music and language syntax processing with dynamic models of attentional entrainment.

Project description:Previous research indicates that motion-sensitive brain regions are engaged when comprehending motion semantics expressed by words or sentences. Using fMRI, we investigated whether such neural modulation can occur when the linguistic signal itself is visually dynamic and motion semantics is expressed by movements of the hands. Deaf and hearing users of American Sign Language (ASL) were presented with signed sentences that conveyed motion semantics ("The deer walked along the hillside.") or were static, conveying little or no motion ("The deer slept along the hillside."); sentences were matched for the amount of visual motion. Motion-sensitive visual areas (MT+) were localized individually in each participant. As a control, the Fusiform Face Area (FFA) was also localized for the deaf participants. The whole-brain analysis revealed static (locative) sentences engaged regions in left parietal cortex more than motion sentences, replicating previous results implicating these regions in comprehending spatial language for sign languages. Greater activation was observed in the functionally defined MT+ ROI for motion than static sentences for both deaf and hearing signers. No modulation of neural activity by sentence type was observed in the FFA. Deafness did not affect modulation of MT+ by motion semantics, but hearing signers exhibited stronger neural activity in MT+ for both sentence types, perhaps due to differences in exposure and/or use of ASL. We conclude that top down modulation of motion-sensitive cortex by linguistic semantics is not disrupted by the visual motion that is present in sign language sentences.

Project description:Evidence that the motor and the linguistic systems share common syntactic representations would open new perspectives on language evolution. Here, crossing disciplinary boundaries, we explore potential parallels between the structure of simple actions and that of sentences. First, examining Typically Developing (TD) children displacing a bottle with or without knowledge of its weight prior to movement onset, we provide kinematic evidence that the sub-phases of this displacing action (reaching + moving the bottle) manifest a structure akin to linguistic embedded dependencies. Then, using the same motor task, we reveal that children suffering from specific language impairment (SLI), whose core deficit affects syntactic embedding and dependencies, manifest specific structural motor anomalies parallel to their linguistic deficits. In contrast to TD children, SLI children performed the displacing-action as if its sub-phases were juxtaposed rather than embedded. The specificity of SLI's structural motor deficit was confirmed by testing an additional control group: Fragile-X Syndrome patients, whose language capacity, though delayed, comparatively spares embedded dependencies, displayed slower but structurally normal motor performances. By identifying the presence of structural representations and dependency computations in the motor system and by showing their selective deficit in SLI patients, these findings point to a potential motor origin for language syntax.

Project description:PurposeChildren exposed to adversity (e.g., chronic poverty, traumatic events, and maltreatment) are at increased risk for performing below age expectations on norm-referenced language assessments, but it is unknown whether the risk is higher for specific language impairment (SLI). This exploratory study investigated whether adversity exposure is associated with reduced grammar knowledge and SLI.MethodThe syntax subtest of the Diagnostic Evaluation of Language Variation-Norm-Referenced (DELV-NR) assessment was administered to 30 school-age children with known histories of adversity exposure. Their primary caregiver also completed a comprehensive adversity exposure measure, which captured adverse event type, frequency, chronicity, and severity. Analyses included t tests, correlations, Mann-Whitney U tests, and chi-square.ResultsOverall, the sample performed below age expectations on the DELV-NR Syntax subtest, and a higher percentage of participants (20%) met diagnostic criteria for SLI than expected. The SLI and typical language (TL) groups did not significantly differ in adversity dosage, frequency, chronicity, or severity; however, participants in the SLI group were 1.46 times more likely to have experienced physical trauma than the participants in the TL group.ConclusionsChildren with known histories of adversity exposure presented with grammatical deficits and SLI more often than expected based on the DELV-NR normative sample; however, features of the adverse event did not associate with SLI status except for exposure to physical trauma (e.g., physical abuse and victimization). Project description:Bilinguals are better able to perceive speech-in-noise in their native compared to their non-native language. This benefit is thought to be due to greater use of higher-level, linguistic context in the native language. Previous studies showing this have used sentences and do not allow us to determine which level of language contributes to this context benefit. Here, we used a new paradigm that isolates the SEMANTIC level of speech, in both languages of bilinguals. Results revealed that in the native language, a semantically related target word facilitates the perception of a previously presented degraded prime word relative to when a semantically unrelated target follows the prime, suggesting a specific contribution of semantics to the native language context benefit. We also found the reverse in the non-native language, where there was a disadvantage of semantic coext on word recognition, suggesting that such top-down, contextual information results in semantic interference in one's second language.

Project description:To explain how the human brain represents and organizes meaning, many theoretical and computational language models have been proposed over the years, varying in their underlying computational principles and in the language samples based on which they are built. However, how well they capture the neural encoding of lexical semantics remains elusive. We used representational similarity analysis (RSA) to evaluate to what extent three models of different types explained neural responses elicited by word stimuli: an External corpus-based word2vec model, an Internal free word association model, and a Hybrid ConceptNet model. Semantic networks were constructed using word relations computed in the three models and experimental stimuli were selected through a community detection procedure. The similarity patterns between language models and neural responses were compared at the community, exemplar, and word node levels to probe the potential hierarchical semantic structure. We found that semantic relations computed with the Internal model provided the closest approximation to the patterns of neural activation, whereas the External model did not capture neural responses as well. Compared with the exemplar and the node levels, community-level RSA demonstrated the broadest involvement of brain regions, engaging areas critical for semantic processing, including the angular gyrus, superior frontal gyrus and a large portion of the anterior temporal lobe. The findings highlight the multidimensional semantic organization in the brain which is better captured by Internal models sensitive to multiple modalities such as word association compared with External models trained on text corpora.

Project description:The neuroscientific foundation of multilingualism, a unique cognitive capacity, necessitates further elucidation. We conducted an fMRI experiment to evaluate the acquisition of syntactic features in a new language (Kazakh) for multilinguals and bilinguals. Results showed that the multilinguals who were more proficient in their second/third languages needed fewer task trials to acquire Kazakh phonology. Regarding group differences, the reduction in response times during the initial exposure to Kazakh were significantly larger for the multilinguals than the bilinguals. For the multilinguals, activations in the bilateral frontal/temporal regions were maintained at a higher level than the initial level during subsequent new grammar conditions. For the bilinguals, activations in the basal ganglia/thalamus and cerebellum decreased to the initial level each time. Direct group comparisons showed significantly enhanced activations for the multilinguals in the left ventral inferior frontal gyrus. These results indicate that both syntax-related and domain-general brain networks were more enhanced for the multilinguals. We also unexpectedly observed significant activations in the visual areas for the multilinguals, implying the use of visual representation even when listening to speech sounds alone. Because the multilinguals were able to successfully utilize acquired knowledge in an accumulated manner, the results support the cumulative-enhancement model of language acquisition.
