Project description:Producing gene fusions through genomic structural rearrangements is a major mechanism for tumor evolution. Therefore, accurately detecting gene fusions and the originating rearrangements is of great importance for personalized cancer diagnosis and targeted therapy. We present a tool, BreakTrans, that systematically maps predicted gene fusions to structural rearrangements. Thus, BreakTrans not only validates both types of predictions, but also provides mechanistic interpretations. BreakTrans effectively validates known fusions and discovers novel events in a breast cancer cell line. Applying BreakTrans to 43 breast cancer samples in The Cancer Genome Atlas identifies 90 genomically validated gene fusions. Project description:BackgroundThe global rise in mental health issues calls for a strong psychiatry workforce. Yet, psychiatry training worldwide is facing recruitment challenges, causing unfilled consultant posts and possibly threatening the quality of patient care. An in-depth understanding of trainees' progression through training is warranted to explore what happens to recruited trainees during training.AimsTo uncover current trends in psychiatry trainees' progression through training in the UK.MethodThis national retrospective cohort study with data from the UK Medical Education Database used discrete-time survival analysis to analyse training progression for those trainees who started their core psychiatry post in 2012-2017 (2820 trainees; 59.6% female, 67.6% UK graduates (UKGs)). The impact of sociodemographic characteristics on training progression were also investigated.ResultsThe overall probability of completing training in 6 years (minimum years required to complete psychiatry training in the UK) was 17.2% (ranging from 4.8% for non-UKG females to 29% for UKG males). The probability to not progress was highest (57.1%) from core to specialty training. For UKGs, trainees from ethnicities other than White, trainees with a disability, and trainees who had experienced childhood social deprivation (measured as entitlement to free school meals) had a significantly (P ≤ 0.02) lower probability of completing training in 6 years.ConclusionsLess than one in five psychiatry trainees are likely to complete training in 6 years and this probability varies across groups of doctors. Completing psychiatry training in 6 years is, therefore, the exception rather than the norm and this has important implications for trainees, those planning psychiatry workforces or responsible for psychiatry training.

Project description:OBJECTIVE:Inpatient Hospital Episode Statistics (HES) ethnicity data are available but not always collected and data quality can be unreliable. This may have implications when assessing outcomes by ethnicity. An alternative method for assigning ethnicity is using naming algorithms. We investigate if the association between ethnicity and cancer incidence varied dependent on how ethnic group was assigned. DESIGN:Population-based cancer registry cohort study. SETTING:Yorkshire, UK. PARTICIPANTS:Cancer registrations from 1998 to 2009 in children and young people (0-29 years) from a specialist cancer register in Yorkshire, UK (n=3998) were linked to inpatient HES data to obtain recorded ethnicity. Patients' names, recorded in the cancer register, were matched to an ethnic group using the naming algorithm software Onomap. Each source of ethnicity was categorised as white, South Asian (SA) or Other, and a further two indicators were defined based on the combined ethnicities of HES and Onomap, one prioritising HES results, the other prioritising Onomap. OUTCOMES:Incidence rate ratios (IRR) between ethnic groups were compared using Poisson regression for all cancers combined, leukaemia, lymphoma and central nervous system (CNS) tumours. RESULTS:Depending on the indicator used, 7.1%-8.6% of the study population were classified as SA. For all cancers combined there were no statistically significant differences between white and SA groups using any indicator; however, for lymphomas significant differences were only evident using one of the 'Combined' indicators (IRR=1.36 (95% CI 1.08 to 1.71)), and for CNS tumours incidence was lower using three of the four indicators. For the other ethnic group the IRR for all cancers combined ranged from 0.78 (0.65 to 0.94) to 1.41 (1.23 to 1.62). CONCLUSIONS:Using different methods of assigning ethnicity can result in different estimates of ethnic variation in cancer incidence. Combining ethnicity from multiple sources results in a more complete estimate of ethnicity than the use of one single source.

Project description:The intense interest in dinosaurs through the past 30 years might have led to an increase in poor practice in naming new species. A review of the data shows that the reverse is the case. For 130 years, from the 1820s to the 1950s, most new species of dinosaurs were based on scrappy and incomplete material. After 1960, the majority of new species have been based on complete skulls or skeletons, and sometimes on materials from several individuals. This switch in the quality of type specimens corresponds to the recent explosive renaissance of interest in dinosaurs, during which the number of new species named per year has risen, from three or four in the 1950s, to thirty or more today. The pattern of specimen quality varies by continent, with the highest proportion of new species based on good material in North America, then Asia, then South America, then Africa and finally Europe. This ranking reflects a complex pattern of perhaps overstudy in Europe, immensely rich reserves of new dinosaur materials in North America and Asia, and a relative paucity in South America and Africa.

Project description:Several theories posit that creative people are able to generate more divergent ideas. If this is correct, simply naming unrelated words and then measuring the semantic distance between them could serve as an objective measure of divergent thinking. To test this hypothesis, we asked 8,914 participants to name 10 words that are as different from each other as possible. A computational algorithm then estimated the average semantic distance between the words; related words (e.g., cat and dog) have shorter distances than unrelated ones (e.g., cat and thimble). We predicted that people producing greater semantic distances would also score higher on traditional creativity measures. In Study 1, we found moderate to strong correlations between semantic distance and two widely used creativity measures (the Alternative Uses Task and the Bridge-the-Associative-Gap Task). In Study 2, with participants from 98 countries, semantic distances varied only slightly by basic demographic variables. There was also a positive correlation between semantic distance and performance on a range of problems known to predict creativity. Overall, semantic distance correlated at least as strongly with established creativity measures as those measures did with each other. Naming unrelated words in what we call the Divergent Association Task can thus serve as a brief, reliable, and objective measure of divergent thinking.

Project description:BackgroundItem response theory (IRT; Lord & Novick, 1968) is a psychometric framework that can be used to model the likelihood that an individual will respond correctly to an item. Using archival data (Mirman et al., 2010), Fergadiotis, Kellough, and Hula (2015) estimated difficulty parameters for the Philadelphia Naming Test (PNT; Roach, Schwartz, Martin, Grewal, & Brecher, 1996) using the 1-parameter logistic IRT model. Although the use of IRT in test development is advantageous, its reliance on sample sizes exceeding 200 participants make it difficult to implement in aphasiology. Therefore, alternate means of estimating the item difficulty of confrontation naming test items warrant investigation. In a preliminary study aimed at automatic item calibration, Swiderski, Fergadiotis, and Hula (2016) regressed the difficulty parameters from the PNT on word length, age of acquisition (Kuperman et al., 2012), lexical frequency as quantified by the Log10CD index (Brysbaert & New, 2009), and naming latency (Székely et al., 2003). Although this model successfully explained a substantial proportion of variance in the PNT difficulty parameters, a substantial proportion (20%) of the response time data were missing. Further, only 39% of the picture stimuli from Székely and colleagues (2003) were identical to those on the PNT. Given that the IRT sample size requirements limit traditional calibration approaches in aphasiology and that the initial attempts in predicting IRT difficulty parameters in our pilot study were based on incomplete response time data this study has two specific aims.AimsTo estimate naming latencies for the 175 items on the PNT, and assess the utility of psycholinguistic variables and naming latencies for predicting item difficulty.Methods and proceduresUsing a speeded picture naming task we estimated mean naming latencies for the 175 items of the Philadelphia Naming test in 44 cognitively healthy adults. We then re-estimated the model reported by Swiderski et al (2016) with the new naming latency data.ResultsThe predictor variables described above accounted for a substantial proportion of the variance in the item difficulty parameters (Adj. R 2 = .692).ConclusionsIn this study we demonstrated that word length, age of acquisition, lexical frequency, and naming latency from neurotypical young adults usefully predict picture naming item difficulty in people with aphasia. These variables are readily available or easily obtained and the regression model reported may be useful for estimating confrontation naming item difficulty without the need for collection of response data from large samples of people with aphasia.

Project description:The commitment of germ cells to either oogenesis or spermatogenesis occurs during fetal gonad development: germ cells enter meiosis or mitotic arrest, depending on whether they reside within an ovary or a testis, respectively. Despite the critical importance of this step for sexual reproduction, gene networks underlying germ cell development have remained only partially understood. Taking advantage of the W(v) mouse model, in which gonads lack germ cells, we conducted a microarray study to identify genes expressed in fetal germ cells. In addition to distinguishing genes expressed by germ cells from those expressed by somatic cells within the developing gonads, we were able to highlight specific groups of genes expressed only in female or male germ cells. Our results provide an important resource for deciphering the molecular pathways driving proper germ cell development and sex determination and will improve our understanding of the etiology of human germ cell tumors that arise from dysregulation of germ cell differentiation.

Project description:De novo gene origination has been recently established as an important mechanism for the formation of new genes. In organisms with a large genome, intergenic and intronic regions provide plenty of raw material for new transcriptional events to occur, but little is know about how de novo transcripts originate in more densely-packed genomes. Here, we identify 213 de novo originated transcripts in Saccharomyces cerevisiae using deep transcriptomics and genomic synteny information from multiple yeast species grown in two different conditions. We find that about half of the de novo transcripts are expressed from regions which already harbor other genes in the opposite orientation; these transcripts show similar expression changes in response to stress as their overlapping counterparts, and some appear to translate small proteins. Thus, a large fraction of de novo genes in yeast are likely to co-evolve with already existing genes.

Project description:Visual crowding, as context modulation, reduce the ability to recognize objects in clutter, sets a fundamental limit on visual perception and object recognition. It's considered that crowding does not exist in the fovea and extensive efforts explored crowding in the periphery revealed various models that consider several aspects of spatial processing. Studies showed that spatial and temporal crowding are correlated, suggesting a tradeoff between spatial and temporal processing of crowding. We hypothesized that limiting stimulus availability should decrease object recognition in clutter. Here we show, for the first time, that robust contour interactions exist in the fovea for much larger target-flanker spacing than reported previously: participants overcome crowded conditions for long presentations times but exhibit contour interaction effects for short presentation times. Thus, by enabling enough processing time in the fovea, contour interactions can be overcome, enabling object recognition. Our results suggest that contemporary models of context modulation should include both time and spatial processing.

Project description:In 2013, Sweihan Healthcare Center, one of several government clinics in Abu Dhabi, catered to 19,349 patients or an average of 52 patients in a day. During the weekdays, close to 80 patients are seen per day, a relatively huge number for a small town clinic. In 2011, the clinic only saw 16,816 patients, which amounts to a 15% increase in two years. Circumstances called for a search for gaps in the system in order to ease the workflow of a steadily increasing patient influx. The focus was mainly on patient identification due to a considerable number of patients having the same name. Data extraction was simplified by the advent of electronic medical records and, as the names of the patients were filtered, one name stood out: "Baby of". The goal of this project was to track the patients using the name "Baby of", and change their names in their respective medical records and thus be able to comply with the International Patient Safety Goals (IPSG) of both Joint Commission International [1] and the Health Authority of Abu Dhabi [2].
