Project description:Background:Weeds are plants that, although not specially cultivated, grow and often adapt to growing in arable lands. They form an ecological variant of flora, as a historically-formed set of species growing on cultivated soils. For the rational use of the chemical and biological crop protection products and to produce safe and high-quality food, up-to-date data on the floristic diversity of weeds and the patterns of its geographical change are required. The need for a weeds' database arises that allows many specialists to work together independently. However, the great value of any database lies not in its existence, but in the accumulation of data that can be used to analyse the factors affecting the species diversity of weeds. New information:A dataset of weed species diversity and their distribution in the European part of Russia, based on the results of the authors' own research from 1999 to 2019, has been created.The dataset includes 24,284 observations of occurrences of weed plants, which were obtained on the basis of 2,049 relevés of segetal plant communities in seven regions of the European part of Russia. In total, the dataset includes information about 329 species of vascular plants growing in 65 farmlands: cereals, spring and winter crops, industrial crops, row crops and perennial grasses (Tretyakova et al. 2020).

Project description:The Middle East was a funnel of human expansion out of Africa, a staging area for the Neolithic Agricultural Revolution, and the home to some of the earliest world empires. Post LGM expansions into the region and subsequent population movements created a striking genetic mosaic with distinct sex-based genetic differentiation. While prior studies have examined the mtDNA and Y-chromosome contrast in focal populations in the Middle East, none have undertaken a broad-spectrum survey including North and sub-Saharan Africa, Europe, and Middle Eastern populations. In this study 5,174 mtDNA and 4,658 Y-chromosome samples were investigated using PCA, MDS, mean-linkage clustering, AMOVA, and Fisher exact tests of F(ST)'s, R(ST)'s, and haplogroup frequencies. Geographic differentiation in affinities of Middle Eastern populations with Africa and Europe showed distinct contrasts between mtDNA and Y-chromosome data. Specifically, Lebanon's mtDNA shows a very strong association to Europe, while Yemen shows very strong affinity with Egypt and North and East Africa. Previous Y-chromosome results showed a Levantine coastal-inland contrast marked by J1 and J2, and a very strong North African component was evident throughout the Middle East. Neither of these patterns were observed in the mtDNA. While J2 has penetrated into Europe, the pattern of Y-chromosome diversity in Lebanon does not show the widespread affinities with Europe indicated by the mtDNA data. Lastly, while each population shows evidence of connections with expansions that now define the Middle East, Africa, and Europe, many of the populations in the Middle East show distinctive mtDNA and Y-haplogroup characteristics that indicate long standing settlement with relatively little impact from and movement into other populations.

Project description:The issue of point prevalence, cumulative prevalence (CP), and burden of rare hereditary diseases (RHD), comprising 72-80% of the group of rare diseases, is discussed in many reports and is an urgent problem, which is associated with the rapid progress of genetic technology, the identification of thousands of genes, and the resulting problems in society. This work provides an epidemiological analysis of the groups of the most common RHDs (autosomal dominant, autosomal recessive, and X-linked) and their point prevalence (PP) and describes the structure of RHD diversity by medical areas in 14 spatially remote populations of the European part of Russia. The total size of the examined population is about 4 million. A total of 554 clinical forms of RHDs in 10,265 patients were diagnosed. The CP for all RHDs per sample examined was 277.21/100,000 (1:361 people). It is worth noting that now is the time for characterizing the accumulated data on the point prevalence of RHDs, which will help to systematize our knowledge and allow us to develop a strategy of care for patients with RHDs. However, it is necessary to address the issues of changing current medical classifications and coding systems for nosological forms of RHDs, which have not kept pace with genetic advances.

Project description:The analysis of Y-chromosome variation has provided valuable clues about the paternal history of domestic animal populations. The main goal of the current work was to characterize Y-chromosome diversity in 31 goat populations from Central Eastern (Switzerland and Romania) and Southern Europe (Spain and Italy) as well as in reference populations from Africa and the Near East. Towards this end, we have genotyped seven single nucleotide polymorphisms (SNPs), mapping to the SRY, ZFY, AMELY and DDX3Y Y-linked loci, in 275 bucks from 31 populations. We have observed a low level of variability in the goat Y-chromosome, with just five haplotypes segregating in the whole set of populations. We have also found that Swiss bucks carry exclusively Y1 haplotypes (Y1A: 24%, Y1B1: 15%, Y1B2: 43% and Y1C: 18%), while in Italian and Spanish bucks Y2A is the most abundant haplotype (77%). Interestingly, in Carpathian goats from Romania the Y2A haplotype is also frequent (42%). The high Y-chromosome differentiation between Swiss and Italian/Spanish breeds might be due to the post-domestication spread of two different Near Eastern genetic stocks through the Danubian and Mediterranean corridors. Historical gene flow between Southern European and Northern African goats might have also contributed to generate such pattern of genetic differentiation.

Project description:BackgroundDespite the key role played by soil organisms in the functioning of terrestrial ecosystems and provisioning of ecosystem services (Barrios 2007, Bardgett and Putten 2014), available open data on soil biodiversity are incongruously scarce (Eisenhauer 2017, Cameron 2018). This is especially true for Russia, but contrasts long traditions of soil zoological research and large volumes of data that were collected during the second half of the 20th century for the territory of the former USSR. Last year, 41,928 georeferenced occurrences of soil-dwelling arthropods Collembola were digitised and published through GBIF.org. This work continues these activities. The article combines descriptions of three new sampling-event datasets about the various types of anthropogenic load on the diversity and the abundance of Collembola, small arthropods involved in the destruction of organic residues in the soil:Collembola of winter wheat fields in the Kaluga Region: conservation treatment versus conventional one (Kuznetsova et al. 2020). The following variants were studied: 1) treatment with organic fertilisers and tillage, without mineral fertilisers and pesticides, 2) the same, but without tillage, only discing; 3) with mineral fertilisers, pesticides and tillage. Special multi-scale sampling design was used. The material was collected on 24-26 July 2019 in Kaluga Region, European part of Russia. Data on 2226 records on 7302 specimens of 32 species in six fields in 486 soil cores are presented.Collembola of broadleaved forests along gradient of urbanisation in Moscow (Kuznetsova and Ageeva 2020). Sampling plots were placed in oak and lime forests located at different distances from the centre of Moscow. The material was collected in different seasons of 1990-1991. Data on 1737 records on 6873 specimens of 64 species (17 series of sampling, 720 soil cores) are presented.Collembola in clear cutting areas of Arkhangelsk Region: spatial and temporal series of the data (Kuznetsova and Klyueva 2020). Sampling plots were in birch forests of different ages with spruce underbrush and in old spruce forest. The study was carried out in July of 1970-1971 and 1984 in Arkhangelsk Region, European part of Russia. In 1970, cores were taken at sites where the forest was restored 15, 30 and 80 years after clear cuttings, as well as in a 180-year-old spruce forest. In 1984, sampling was repeated in two plots. Data on 1468 records on 18788 specimens of 47 species (seven series of sampling, 720 soil cores) are presented.New informationThese datasets contribute to filling gaps in the global biodiversity distribution of the Collembola. All datasets present new information about effects of agricultural treatments, urbanisation and clear cutting on springtail diversity and abundance in ecosystems of the European part of Russia.

Project description:Ulcerative colitis (UC) is an inflammatory disease that affects the colon and rectum. Recently, evidence has emerged about the influence of microbiota on the development of this disease. However, studies on the role of intestinal microbiota in the pathogenesis of UC have been incomplete. In addition, there are no comprehensive studies of the causes of ulcerative colitis and data on the microbiological composition of the intestines of patients with ulcerative colitis in Russia. We carried out a study of the microbiological composition of the intestines of patients with ulcerative colitis and healthy individuals. We found significant changes in the bacteria genera and species in patients with UC compared with the control group using sequencing on the IonTorrent PGM system and subsequent data analysis. In our study we observed a significant increase of the genus Haemophilus, Olsenella, Prevotella, Cedecea, Peptostreptococcus, Faecalibacterium, Lachnospira, Negativibacillus, Butyrivibrio, and the species Bacteroides coprocola, Phascolarctobacterium succinatutens, Dialister succinatiphilus, Sutterella wadsworthensis, Faecalibacterium prausnitzii in patients with ulcerative colitis. In addition, in patients with ulcerative colitis there was a significant decrease in the genus Fusicatenibacter, Butyricimonas, Lactococcus, Eisenbergiella, Coprobacter, Cutibacterium, Falsochrobactrum, Brevundimonas, Yersinia, Leuconostoc and in the species Fusicatenibacter saccharivorans. We found confirmation of our data with literary sources and studies of UC. In addition, we discovered a few taxa such as Negativibacillus spp. and Falsochrobactrum spp. that have not been previously found in human stool samples. Our data confirm that more research is needed to understand the role of microbiome changes in the development of UC in different people populations.

Project description:BackgroundBirds are the most numerous and widespread group of higher vertebrates. Due to the peculiarities of their biology, birds play an important role in nature and in human life.Ornithological studies described in this publication were conducted in seven regions of the Middle Volga Region (Chuvashia, Mordovia, Tatarstan, Samara, Nizhny Novgorod, Ulyanovsk and Penza Regions) from 1978 to 2021. Visual and acoustic methods were used to study the species composition during field studies. In total, 5065 birdoccurrences belonging to 157 species, 48 families and 19 orders were registered. All occurrences have a geographical reference. The large volume of data collected, the wide geographical coverage and the long-term nature of the observations determined the value of their inclusion in the GBIF and the need for publication in the Biodiversity Data Journal.New informationWe are publishing our original data on the coordinates of bird occurrences in the Middle Volga Region for the first time. Most of the original information about bird occurrences was contained in field diaries and was not available to a wide range of researchers. All 5065 occurrences are new to GBIF.

Project description:A central tenet of evolutionary social science holds that behaviors, such as those associated with social dominance, produce fitness effects that are subject to cultural selection. However, evidence for such selection is inconclusive because it is based on short-term statistical associations between behavior and fertility. Here, we show that the evolutionary effects of dominance at the population level can be detected using noncoding regions of DNA. Highly variable polymorphisms on the nonrecombining portion of the Y chromosome can be used to trace lines of descent from a common male ancestor. Thus, it is possible to test for the persistence of differential fertility among patrilines. We examine haplotype distributions defined by 12 short tandem repeats in a sample of 1269 men from 41 Indonesian communities and test for departures from neutral mutation-drift equilibrium based on the Ewens sampling formula. Our tests reject the neutral model in only 5 communities. Analysis and simulations show that we have sufficient power to detect such departures under varying demographic conditions, including founder effects, bottlenecks, and migration, and at varying levels of social dominance. We conclude that patrilines seldom are dominant for more than a few generations, and thus traits or behaviors that are strictly paternally inherited are unlikely to be under strong cultural selection.

Project description:Haplotypes constructed from Y-chromosome markers were used to trace the paternal origins of the Jewish Diaspora. A set of 18 biallelic polymorphisms was genotyped in 1,371 males from 29 populations, including 7 Jewish (Ashkenazi, Roman, North African, Kurdish, Near Eastern, Yemenite, and Ethiopian) and 16 non-Jewish groups from similar geographic locations. The Jewish populations were characterized by a diverse set of 13 haplotypes that were also present in non-Jewish populations from Africa, Asia, and Europe. A series of analyses was performed to address whether modern Jewish Y-chromosome diversity derives mainly from a common Middle Eastern source population or from admixture with neighboring non-Jewish populations during and after the Diaspora. Despite their long-term residence in different countries and isolation from one another, most Jewish populations were not significantly different from one another at the genetic level. Admixture estimates suggested low levels of European Y-chromosome gene flow into Ashkenazi and Roman Jewish communities. A multidimensional scaling plot placed six of the seven Jewish populations in a relatively tight cluster that was interspersed with Middle Eastern non-Jewish populations, including Palestinians and Syrians. Pairwise differentiation tests further indicated that these Jewish and Middle Eastern non-Jewish populations were not statistically different. The results support the hypothesis that the paternal gene pools of Jewish communities from Europe, North Africa, and the Middle East descended from a common Middle Eastern ancestral population, and suggest that most Jewish communities have remained relatively isolated from neighboring non-Jewish communities during and after the Diaspora.

Project description:Yellow (stripe) rust, caused by Puccinia striiformis Westend. (Pst), is a major disease of cereals worldwide. We studied Pst virulence phenotypes on Triticum aestivum, Triticum durum, and triticale in three geographically distant regions of the European part of Russia (Dagestan and Krasnodar in North Caucasus, and Northwest) with different climate and environmental conditions. Based on the set of twenty differential lines, a relatively high level of population diversity was determined with 67 different Pst pathotypes identified among 141 isolates. Only seven pathotypes were shared by at least two hosts or occurred in the different regions. No significant differentiation was found between regional Pst collections of pathotypes either from T. aestivum or from T. durum. A set of Pst pathotypes from triticale was subdivided into two groups. One of them was indistinguishable from most durum and common wheat pathotypes, whereas the second group differed greatly from all other pathotypes. All sampled Pst isolates were avirulent on lines with Yr5, Yr10, Yr15, and Yr24 genes. Significant variation in virulence frequency among all Pst collections was observed on lines containing Yr1, Yr3, Yr17, Yr27, and YrSp genes and cvs Strubes Dickkopf, Carstens V, and Nord Desprez. Relationships between Russian regional collections of Pst from wheat did not conform to those for P. triticina.
