Project description:Species occurrence data records the location and time of an encounter with a species, and is valuable for many aspects of ecological and evolutionary analyses. A key distinction within species occurrence data is between (1) collected and preserved specimens that can be taxonomically validated (i.e., natural history collections), and (2) observations, which are more error prone but richer in terms of number and spread of observations. In this study we analyse the distribution in temporal, spatial, taxonomic and environmental coverage of specimen- and observation based species occurrence data for land plants in Norway, a region with strong climatic and human population density gradients. Of 4.8 million species occurrence records, the majority (78%) were observations. However, there was a greater species richness in the specimen record (N = 4691) than in the observation record (N = 3193) and most species were recorded more as specimens than observations. Specimen data was on average older, and collected later during the year. Both record types were highly influenced by a small number of prolific contributors. The species most highly represented in the observation data set were widespread or invasive, while in the specimen records, taxonomically challenging species were overrepresented. Species occurrence records were unevenly spatially distributed. Both specimen and observation records were concentrated in regions of Norway with high human population density and with high temperatures and precipitation, but in different regions within Norway. Observation and specimen records thus differ in taxonomic, temporal, spatial and environmental coverage for a well-sampled group and study region, potentially influencing the ecological inferences made from studies utilizing species occurrence data. The distribution of observation data dominates the dataset, so inferences of species diversity and distributions do not correspond to the evolutionary or physiological knowledge of species, which is based on specimen data. We make recommendations for users of biodiversity data, and collectors to better exploit the complementary strengths of these distinct biodiversity data types.

Project description:Many Margalefidinium species are cosmopolitan harmful algal bloom (HAB) species that have caused huge economic and ecological damage. Despite extensive research on Margalefidinium species, the biodiversity and spatial-temporal dynamics of these species remain obscure. Jiaozhou Bay is an ideal area for HAB research, being one of the earliest marine survey areas in China. In this study, we carried out the first metabarcoding study on the temporal and spatial dynamics of Margalefidinium species using the 18S rDNA V4 region as the molecular marker and samples collected monthly at 12 sampling sites in Jiaozhou Bay in 2019. Two harmful Margalefidinium species (M. polykrikoides and M. fulvescens) were identified with potentially high genetic diversity (although we cannot rule out the possibility of intra-genome sequence variations). Both M. polykrikoides and M. fulvescens demonstrated strong temporal preference with a sharp peak of abundance in early autumn (September), but without showing strong location preference in Jiaozhou Bay. Our results revealed that temperature might be the main driver for their temporal dynamics. Knowledge of biodiversity and spatial-temporal dynamics of the Margalefidinium species may shed light on the understanding of mechanisms underlying strongly biased occurrences of Margalefidinium blooms recorded globally.

Project description:Studying and protecting each and every living species on Earth is a major challenge of the 21st century. Yet, most species remain unknown or unstudied, while others attract most of the public, scientific and government attention. Although known to be detrimental, this taxonomic bias continues to be pervasive in the scientific literature, but is still poorly studied and understood. Here, we used 626 million occurrences from the Global Biodiversity Information Facility (GBIF), the biggest biodiversity data portal, to characterize the taxonomic bias in biodiversity data. We also investigated how societal preferences and taxonomic research relate to biodiversity data gathering. For each species belonging to 24 taxonomic classes, we used the number of publications from Web of Science and the number of web pages from Bing searches to approximate research activity and societal preferences. Our results show that societal preferences, rather than research activity, strongly correlate with taxonomic bias, which lead us to assert that scientists should advertise less charismatic species and develop societal initiatives (e.g. citizen science) that specifically target neglected organisms. Ensuring that biodiversity is representatively sampled while this is still possible is an urgent prerequisite for achieving efficient conservation plans and a global understanding of our surrounding environment.

Project description:Statistical approaches for inferring the spatial distribution of taxa (Species Distribution Models, SDMs) commonly rely on available occurrence data, which is often clumped and geographically restricted. Although available SDM methods address some of these factors, they could be more directly and accurately modelled using a spatially-explicit approach. Software to fit models with spatial autocorrelation parameters in SDMs are now widely available, but whether such approaches for inferring SDMs aid predictions compared to other methodologies is unknown. Here, within a simulated environment using 1000 generated species' ranges, we compared the performance of two commonly used non-spatial SDM methods (Maximum Entropy Modelling, MAXENT and boosted regression trees, BRT), to a spatial Bayesian SDM method (fitted using R-INLA), when the underlying data exhibit varying combinations of clumping and geographic restriction. Finally, we tested how any recommended methodological settings designed to account for spatially non-random patterns in the data impact inference. Spatial Bayesian SDM method was the most consistently accurate method, being in the top 2 most accurate methods in 7 out of 8 data sampling scenarios. Within high-coverage sample datasets, all methods performed fairly similarly. When sampling points were randomly spread, BRT had a 1-3% greater accuracy over the other methods and when samples were clumped, the spatial Bayesian SDM method had a 4%-8% better AUC score. Alternatively, when sampling points were restricted to a small section of the true range all methods were on average 10-12% less accurate, with greater variation among the methods. Model inference under the recommended settings to account for autocorrelation was not impacted by clumping or restriction of data, except for the complexity of the spatial regression term in the spatial Bayesian model. Methods, such as those made available by R-INLA, can be successfully used to account for spatial autocorrelation in an SDM context and, by taking account of random effects, produce outputs that can better elucidate the role of covariates in predicting species occurrence. Given that it is often unclear what the drivers are behind data clumping in an empirical occurrence dataset, or indeed how geographically restricted these data are, spatially-explicit Bayesian SDMs may be the better choice when modelling the spatial distribution of target species.

Project description:Biological records are often the data of choice for training predictive species distribution models (SDMs), but spatial sampling bias is pervasive in biological records data at multiple spatial scales and is thought to impair the performance of SDMs. We simulated presences and absences of virtual species as well as the process of recording these species to evaluate the effect on species distribution model prediction performance of (1) spatial bias in training data, (2) sample size (the average number of observations per species), and (3) the choice of species distribution modelling method. Our approach is novel in quantifying and applying real-world spatial sampling biases to simulated data. Spatial bias in training data decreased species distribution model prediction performance, but sample size and the choice of modelling method were more important than spatial bias in determining the prediction performance of species distribution models.

Project description:Anthropogenic changes in the natural environment have led to alarming rates of biodiversity loss, resulting in a more urgent need for conservation. Although there is an increasing cognizance of the importance of incorporating biodiversity data into conservation, the accuracy of the inferences generated from these records can be highly impacted by gaps and biases in the data. Because of the Philippines' status as a biodiversity hotspot, the assessment of potential gaps and biases in biodiversity documentation in the country can be a critical step in the identification of priority research areas for conservation applications. In this study, we systematically assessed biodiversity data on animal and plant taxa found in the Philippines by examining the extent of metadata gaps, taxonomic biases, and spatial biases in DNA barcode data while using species occurrence data as a backdrop of the 'Philippines' biodiversity. These barcode and species occurrence datasets were obtained from public databases, namely: GenBank, Barcode of Life Data System and Global Biodiversity Information Facility. We found that much of the barcode data had missing information on either records and publishing, geolocation, or taxonomic metadata, which consequently, can limit the usability of barcode data for further analyses. We also observed that the amount of barcode data can be directly associated with the amount of species occurrence data available for a particular taxonomic group and location-highlighting the potential sampling biases in the barcode data. While the majority of barcode data came from foreign institutions, there has been an increase in local efforts in recent decades. However, much of the contribution to biodiversity documentation only come from institutions based in Luzon.

Project description:Natural ecosystems are characterized by striking diversity of form and functions and yet exhibit deep symmetries emerging across scales of space, time, and organizational complexity. Species-area relationships and species-abundance distributions are examples of emerging patterns irrespective of the details of the underlying ecosystem functions. Here we present empirical and theoretical evidence for a new macroecological pattern related to the distributions of local species persistence times, defined as the time spans between local colonizations and extinctions in a given geographic region. Empirical distributions pertaining to two different taxa, breeding birds and herbaceous plants, analyzed in a framework that accounts for the finiteness of the observational period exhibit power-law scaling limited by a cutoff determined by the rate of emergence of new species. In spite of the differences between taxa and spatial scales of analysis, the scaling exponents are statistically indistinguishable from each other and significantly different from those predicted by existing models. We theoretically investigate how the scaling features depend on the structure of the spatial interaction network and show that the empirical scaling exponents are reproduced once a two-dimensional isotropic texture is used, regardless of the details of the ecological interactions. The framework developed here also allows to link the cutoff time scale with the spatial scale of analysis, and the persistence-time distribution to the species-area relationship. We conclude that the inherent coherence obtained between spatial and temporal macroecological patterns points at a seemingly general feature of the dynamical evolution of ecosystems.

Project description:The response to disease outbreaks, such as SARS-CoV-2, can be constrained by a limited ability to measure disease prevalence early at a localized level. Wastewater based epidemiology is a powerful tool identifying disease spread from pooled community sewer networks or at influent to wastewater treatment plants. However, this approach is often not applied at a granular level that permits detection of local hot spots. This study examines the spatial patterns of SARS-CoV-2 in sewage through a spatial sampling strategy across neighborhood-scale sewershed catchments. Sampling was conducted across the Reno-Sparks metropolitan area from November to mid-December of 2020. This research utilized local spatial autocorrelation tests to identify the evolution of statistically significant neighborhood hot spots in sewershed sub-catchments that were identified to lead waves of infection, with adjacent neighborhoods observed to lag with increasing viral RNA concentrations over subsequent dates. The correlations between the sub-catchments over the sampling period were also characterized using principal component analysis. Results identified distinct time series patterns, with sewersheds in the urban center, outlying suburban areas, and outlying urbanized districts generally following unique trends over the sampling period. Several demographic parameters were identified as having important gradients across these areas, namely population density, poverty levels, household income, and age. These results provide a more strategic approach to identify disease outbreaks at the neighborhood level and characterized how sampling site selection could be designed based on the spatial and demographic characteristics of neighborhoods.

Project description:Background. Oligonucleotide microarrays allow for high-throughput gene expression profiling assays. The technology relies on the fundamental assumption that observed hybridization signal intensities (HSIs) for each intended target, on average, correlate with their target's true concentration in the sample. However, systematic, nonbiological variation from several sources undermines this hypothesis. Background hybridization signal has been previously identified as one such important source, one manifestation of which appears in the form of spatial autocorrelation. Results. We propose an algorithm, pyn, for the elimination of spatial autocorrelation in HSIs, exploiting the duality of desirable mutual information shared by probes in a common probe set and undesirable mutual information shared by spatially proximate probes. We show that this correction procedure reduces spatial autocorrelation in HSIs; increases HSI reproducibility across replicate arrays; increases differentially expressed gene detection power; and performs better than previously published methods. Conclusions. The proposed algorithm increases both precision and accuracy, while requiring virtually no changes to users' current analysis pipelines: the correction consists merely of a transformation of raw HSIs (e.g., CEL files for Affymetrix arrays). A free, open-source implementation is provided as an R package, compatible with standard Bioconductor tools. The approach may also be tailored to other platform types and other sources of bias.

Project description:The Arctic region is experiencing drastic climatic changes bringing about potential ecological shifts. Here, we explored marine biodiversity and potential species associations across eight Arctic marine areas between 2000 and 2019. We compiled species occurrences for a subset of 69 marine taxa (i.e., 26 apex predators and 43 mesopredators) and environmental factors to predict taxon-specific distributions using a multi-model ensemble approach. Arctic-wide temporal trends of species richness increased in the last 20 years and highlighted potential emerging areas of species accrual due to climate-driven species redistribution. Further, regional species associations were dominated by positive co-occurrences among species pairs with high frequencies in the Pacific and Atlantic Arctic areas. Comparative analyses of species richness, community composition, and co-occurrence between high and low summer sea ice concentrations revealed contrasting impacts of and detected areas vulnerable to sea ice changes. In particular, low (high) summer sea ice generally resulted in species gains (loss) in the inflow and loss (gains) in the outflow shelves, accompanied by substantial changes in community composition and therefore potential species associations. Overall, the recent changes in biodiversity and species co-occurrences in the Arctic were driven by pervasive poleward range shifts, especially for wide-ranging apex predators. Our findings highlight the varying regional impacts of warming and sea ice loss on Arctic marine communities and provide important insights into the vulnerability of Arctic marine areas to climate change.
