A LATENT FACTOR MODEL FOR SPATIAL DATA WITH INFORMATIVE MISSINGNESS.

ABSTRACT: A large amount of data is typically collected during a periodontal exam. Analyzing these data poses several challenges. Several types of measurements are taken at many locations throughout the mouth. These spatially-referenced data are a mix of binary and continuous responses, making joint modeling difficult. Also, most patients have missing teeth. Periodontal disease is a leading cause of tooth loss, so it is likely that the number and location of missing teeth informs about the patient's periodontal health. In this paper we develop a multivariate spatial framework for these data which jointly models the binary and continuous responses as a function of a single latent spatial process representing general periodontal health. We also use the latent spatial process to model the location of missing teeth. We show using simulated and real data that exploiting spatial associations and jointly modeling the responses and locations of missing teeth mitigates the problems presented by these data.

Time-varying latent effect model for longitudinal data with informative observation times.

Project description:In analysis of longitudinal data, it is not uncommon that observation times of repeated measurements are subject-specific and correlated with underlying longitudinal outcomes. Taking account of the dependence between observation times and longitudinal outcomes is critical under these situations to assure the validity of statistical inference. In this article, we propose a flexible joint model for longitudinal data analysis in the presence of informative observation times. In particular, the new procedure considers the shared random-effect model and assumes a time-varying coefficient for the latent variable, allowing a flexible way of modeling longitudinal outcomes while adjusting their association with observation times. Estimating equations are developed for parameter estimation. We show that the resulting estimators are consistent and asymptotically normal, with variance-covariance matrix that has a closed form and can be consistently estimated by the usual plug-in method. One additional advantage of the procedure is that it provides a unified framework to test whether the effect of the latent variable is zero, constant, or time-varying. Simulation studies show that the proposed approach is appropriate for practical use. An application to a bladder cancer data is also given to illustrate the methodology.

Reducing bias of allele frequency estimates by modeling SNP genotype data with informative missingness.

Project description:The presence of missing single-nucleotide polymorphism (SNP) genotypes is common in genetic studies. For studies with low-density SNPs, the most commonly used approach to dealing with genotype missingness is to simply remove the observations with missing genotypes from the analyses. This naïve method is straightforward but is valid only when the missingness is random. However, a given assay often has a different capability in genotyping heterozygotes and homozygotes, causing the phenomenon of "differential dropout" in the sense that the missing rates of heterozygotes and homozygotes are different. In practice, differential dropout among genotypes exists in even carefully designed studies, such as the data from the HapMap project and the Wellcome Trust Case Control Consortium. Under the assumption of Hardy-Weinberg equilibrium and no genotyping error, we here propose a statistical method to model the differential dropout among different genotypes. Compared with the naïve method, our method provides more accurate allele frequency estimates when the differential dropout is present. To demonstrate its practical use, we further apply our method to the HapMap data and a scleroderma data set.

Using Threshold Regression as an Approach to Incorporate Informative Missingness in Long Life Family Study Data

Project description:Abstract Genetics of aging is important since aging is a major risk factor in most diseases. Variables describing physiological state and cognitive functioning that influence morbidity and mortality risks can serve as biomarkers of aging. They change with increasing age and the ways in which these variables change can also influence these risks. Missing data due to dropout or death create problems in longitudinal studies producing biased results especially if the gap between exams is relatively long, as is the case in the Long Life Family Study (LLFS). We applied the threshold regression model to LLFS data to investigate the vitality and its rate, which are conceptualized as latent variables characterizing health and longevity, and to cope with such a problem. We performed genome-wide association study by sex and age groups to discover genetic signals on these phenotypes. We found 11 variants from the DACT2 gene, p-values < 1E-6 and variants rs12151399 (p-value = 8.43E-8, intron variant, gene AGAP1, in females), rs27958 (p-value = 8.39E-8, intron variant, gene ARHGAP26, in males) showing associations with the vitality. Olfactory receptors showed significant enrichment among the group of males over 80 years for the rate of aging phenotype. Results showed that vitality and its rate differ among sex and age groups. This work is an important step toward understanding the processes of aging linking the vitality with individual genetics using data from deceased and living individuals.

A spatial Bayesian latent factor model for image-on-image regression.

Project description:Image-on-image regression analysis, using images to predict images, is a challenging task, due to (1) the high dimensionality and (2) the complex spatial dependence structures in image predictors and image outcomes. In this work, we propose a novel image-on-image regression model, by extending a spatial Bayesian latent factor model to image data, where low-dimensional latent factors are adopted to make connections between high-dimensional image outcomes and image predictors. We assign Gaussian process priors to the spatially varying regression coefficients in the model, which can well capture the complex spatial dependence among image outcomes as well as that among the image predictors. We perform simulation studies to evaluate the out-of-sample prediction performance of our method compared with linear regression and voxel-wise regression methods for different scenarios. The proposed method achieves better prediction accuracy by effectively accounting for the spatial dependence and efficiently reduces image dimensions with latent factors. We apply the proposed method to analysis of multimodal image data in the Human Connectome Project where we predict task-related contrast maps using subcortical volumetric seed maps.

Spatial Bayesian latent factor regression modeling of coordinate-based meta-analysis data.

Project description:Now over 20 years old, functional MRI (fMRI) has a large and growing literature that is best synthesised with meta-analytic tools. As most authors do not share image data, only the peak activation coordinates (foci) reported in the article are available for Coordinate-Based Meta-Analysis (CBMA). Neuroimaging meta-analysis is used to (i) identify areas of consistent activation; and (ii) build a predictive model of task type or cognitive process for new studies (reverse inference). To simultaneously address these aims, we propose a Bayesian point process hierarchical model for CBMA. We model the foci from each study as a doubly stochastic Poisson process, where the study-specific log intensity function is characterized as a linear combination of a high-dimensional basis set. A sparse representation of the intensities is guaranteed through latent factor modeling of the basis coefficients. Within our framework, it is also possible to account for the effect of study-level covariates (meta-regression), significantly expanding the capabilities of the current neuroimaging meta-analysis methods available. We apply our methodology to synthetic data and neuroimaging meta-analysis datasets.

Informative missingness: What can we learn from patterns in missing laboratory data in the electronic health record?

Project description:BackgroundIn electronic health records, patterns of missing laboratory test results could capture patients' course of disease as well as reflect clinician's concerns or worries for possible conditions. These patterns are often understudied and overlooked. This study aims to identify informative patterns of missingness among laboratory data collected across 15 healthcare system sites in three countries for COVID-19 inpatients.MethodsWe collected and analyzed demographic, diagnosis, and laboratory data for 69,939 patients with positive COVID-19 PCR tests across three countries from 1 January 2020 through 30 September 2021. We analyzed missing laboratory measurements across sites, missingness stratification by demographic variables, temporal trends of missingness, correlations between labs based on missingness indicators over time, and clustering of groups of labs based on their missingness/ordering pattern.ResultsWith these analyses, we identified mapping issues faced in seven out of 15 sites. We also identified nuances in data collection and variable definition for the various sites. Temporal trend analyses may support the use of laboratory test result missingness patterns in identifying severe COVID-19 patients. Lastly, using missingness patterns, we determined relationships between various labs that reflect clinical behaviors.ConclusionIn this work, we use computational approaches to relate missingness patterns to hospital treatment capacity and highlight the heterogeneity of looking at COVID-19 over time and at multiple sites, where there might be different phases, policies, etc. Changes in missingness could suggest a change in a patient's condition, and patterns of missingness among laboratory measurements could potentially identify clinical outcomes. This allows sites to consider missing data as informative to analyses and help researchers identify which sites are better poised to study particular questions.

Bayesian integrative model for multi-omics data with missingness.

Project description:MotivationIntegrative analysis of multi-omics data from different high-throughput experimental platforms provides valuable insight into regulatory mechanisms associated with complex diseases, and gains statistical power to detect markers that are otherwise overlooked by single-platform omics analysis. In practice, a significant portion of samples may not be measured completely due to insufficient tissues or restricted budget (e.g. gene expression profile are measured but not methylation). Current multi-omics integrative methods require complete data. A common practice is to ignore samples with any missing platform and perform complete case analysis, which leads to substantial loss of statistical power.MethodsIn this article, inspired by the popular Integrative Bayesian Analysis of Genomics data (iBAG), we propose a full Bayesian model that allows incorporation of samples with missing omics data.ResultsSimulation results show improvement of the new full Bayesian approach in terms of outcome prediction accuracy and feature selection performance when sample size is limited and proportion of missingness is large. When sample size is large or the proportion of missingness is low, incorporating samples with missingness may introduce extra inference uncertainty and generate worse prediction and feature selection performance. To determine whether and how to incorporate samples with missingness, we propose a self-learning cross-validation (CV) decision scheme. Informative missingness in electronic health record systems: the curse of knowing.

Project description:Electronic health records provide a potentially valuable data source of information for developing clinical prediction models. However, missing data are common in routinely collected health data and often missingness is informative. Informative missingness can be incorporated in a clinical prediction model, for example by including a separate category of a predictor variable that has missing values. The predictive performance of such a model depends on the transportability of the missing data mechanism, which may be compromised once the model is deployed in practice and the predictive value of certain variables becomes known. Using synthetic data, this phenomenon is explained and illustrated.

Spatial and latent memory data in PS2Tg2576 alzheimer's disease mouse model after memantine treatment.

Project description:We herein present behavioral data on whether memantine, an adamantane derivative and medical NMDA-receptor antagonist, improves spatial and latent learning deficits in amyloid precursor protein/presenilin 2 double-transgenic mice (PS2Tg2576 mice). In PS2Tg2576 mice, early amyloid-β protein (Aβ) deposition at 2-3 months of age and progressive accumulation at about 5 months of age has been shown. Thus, PS2Tg2576 mice were subjected to Morris water maze (MWM) test for spatial memory and the water-finding test for latent memory testing at ages 3 and 5-6 months. In addition, memantine (30 mg/kg/day, p.o.) was administered 3-4 weeks before commencing the behavioral tasks to check for effects on cognitive function. The information provided in this paper adds to the literature and can be used for the selection of animal models and behavioral paradigms for Alzheimer's disease (AD) research.

Hui and Walter's latent-class model extended to estimate diagnostic test properties from surveillance data: a latent model for latent data.

Project description:Diagnostic test sensitivity and specificity are probabilistic estimates with far reaching implications for disease control, management and genetic studies. In the absence of 'gold standard' tests, traditional Bayesian latent class models may be used to assess diagnostic test accuracies through the comparison of two or more tests performed on the same groups of individuals. The aim of this study was to extend such models to estimate diagnostic test parameters and true cohort-specific prevalence, using disease surveillance data. The traditional Hui-Walter latent class methodology was extended to allow for features seen in such data, including (i) unrecorded data (i.e. data for a second test available only on a subset of the sampled population) and (ii) cohort-specific sensitivities and specificities. The model was applied with and without the modelling of conditional dependence between tests. The utility of the extended model was demonstrated through application to bovine tuberculosis surveillance data from Northern and the Republic of Ireland. Simulation coupled with re-sampling techniques, demonstrated that the extended model has good predictive power to estimate the diagnostic parameters and true herd-level prevalence from surveillance data. Our methodology can aid in the interpretation of disease surveillance data, and the results can potentially refine disease control strategies.
