Hypothesis testing for coefficient alpha: an SEM approach.

ABSTRACT: We show how to test hypotheses for coefficient alpha in three different situations: (1) hypothesis tests of whether coefficient alpha equals a prespecified value, (2) hypothesis tests involving two statistically independent sample alphas as may arise when testing the equality of coefficient alpha across groups, and (3) hypothesis tests involving two statistically dependent sample alphas as may arise when testing the equality of alpha across time or when testing the equality of alpha for two test scores within the same sample. We illustrate how these hypotheses may be tested in a structural equation-modeling framework under the assumption of normally distributed responses and also under asymptotically distribution free assumptions. The formulas for the hypothesis tests and computer code are given for four different applied examples. Testing the Correlated Random Coefficient Model.

Project description:The recent literature on instrumental variables (IV) features models in which agents sort into treatment status on the basis of gains from treatment as well as on baseline-pretreatment levels. Components of the gains known to the agents and acted on by them may not be known by the observing economist. Such models are called correlated random coe cient models. Sorting on unobserved components of gains complicates the interpretation of what IV estimates. This paper examines testable implications of the hypothesis that agents do not sort into treatment based on gains. In it, we develop new tests to gauge the empirical relevance of the correlated random coe cient model to examine whether the additional complications associated with it are required. We examine the power of the proposed tests. We derive a new representation of the variance of the instrumental variable estimator for the correlated random coefficient model. We apply the methods in this paper to the prototypical empirical problem of estimating the return to schooling and nd evidence of sorting into schooling based on unobserved components of gains.

In silico model-based inference: a contemporary approach for hypothesis testing in network biology.

Project description:Inductive inference plays a central role in the study of biological systems where one aims to increase their understanding of the system by reasoning backwards from uncertain observations to identify causal relationships among components of the system. These causal relationships are postulated from prior knowledge as a hypothesis or simply a model. Experiments are designed to test the model. Inferential statistics are used to establish a level of confidence in how well our postulated model explains the acquired data. This iterative process, commonly referred to as the scientific method, either improves our confidence in a model or suggests that we revisit our prior knowledge to develop a new model. Advances in technology impact how we use prior knowledge and data to formulate models of biological networks and how we observe cellular behavior. However, the approach for model-based inference has remained largely unchanged since Fisher, Neyman and Pearson developed the ideas in the early 1900s that gave rise to what is now known as classical statistical hypothesis (model) testing. Here, I will summarize conventional methods for model-based inference and suggest a contemporary approach to aid in our quest to discover how cells dynamically interpret and transmit information for therapeutic aims that integrates ideas drawn from high performance computing, Bayesian statistics, and chemical kinetics.

Testing the hypothesis of tissue selectivity: the intersection-union test and a Bayesian approach.

Project description:MOTIVATION: Finding genes that are preferentially expressed in a particular tissue or condition is a problem that cannot be solved by standard statistical testing procedures. A relatively unknown procedure that can be used is the intersection-union test (IUT). However, two disadvantages of the IUT are that it is conservative and it conveys only the information of the least differing target tissue-other tissue pair. RESULTS: We propose a Bayesian procedure that quantifies how much evidence there is in the overall expression profile for selective over-expression. In a small simulation study, it is shown that the proposed method outperforms the IUT when it comes to finding selectively expressed genes. An application to publicly available data consisting of 22 tissues shows that the Bayesian method indeed selects genes with functions that reflect the specific tissue functions. The proposed method can also be used to find genes that are underexpressed in a particular tissue. Testing the "Grandma Hypothesis": Characterizing Skin Microbiome Diversity as a Project-Based Learning Approach to Genomics.

Project description:The constantly evolving nature of genomics provides new challenges for students in Public Health as they try to understand how genomic information relates to health and disease. As Public Health curricula attempt to keep pace with the most recent advances in genomics, students should gain experience with analyzing genomic data and applying genomic tools to the study of health-related issues. To advance undergraduate and graduate student education and provide a more comprehensive view of genomics, we developed an educational project including both pedagogic and research components to characterize skin microbial communities (microbiomes) using targeted amplicon sequencing of their genomes (metataxonomy). All students completed the lab procedures, analyzed 16S rRNA genomic data (formative assessments), and wrote a five-page scientific report summarizing and discussing their results (summative assessment). Student grades for the summative assessment ranged from 31.5 to 40 (out of 40) points. They also successfully completed two practicums (problem sets) focused on microbiome sequence data and responded to 12 minute-papers related to genomic topics covered in class. In all these exercises the 2019 students outperformed 2018 students, who did not participate in this educational lab project. By fulfilling all the requirements of this project-based learning experience, students better understood the complexity of genomics and acquired a valuable set of marketable experience and skills in molecular technologies, bioinformatics and statistics (quantitative skills). Additionally, students were able to generate new valuable microbial 16S rRNA genomic data and test hypotheses about the composition and diversity of the microbes living on our skin (microbiota).

CONFOUNDER ADJUSTMENT IN MULTIPLE HYPOTHESIS TESTING.

Project description:We consider large-scale studies in which thousands of significance tests are performed simultaneously. In some of these studies, the multiple testing procedure can be severely biased by latent confounding factors such as batch effects and unmeasured covariates that correlate with both primary variable(s) of interest (e.g., treatment variable, phenotype) and the outcome. Over the past decade, many statistical methods have been proposed to adjust for the confounders in hypothesis testing. We unify these methods in the same framework, generalize them to include multiple primary variables and multiple nuisance variables, and analyze their statistical properties. In particular, we provide theoretical guarantees for RUV-4 [Gagnon-Bartsch, Jacob and Speed (2013)] and LEAPP [Ann. Appl. Stat. 6 (2012) 1664-1688], which correspond to two different identification conditions in the framework: the first requires a set of "negative controls" that are known a priori to follow the null distribution; the second requires the true nonnulls to be sparse. Two different estimators which are based on RUV-4 and LEAPP are then applied to these two scenarios. We show that if the confounding factors are strong, the resulting estimators can be asymptotically as powerful as the oracle estimator which observes the latent confounding factors. For hypothesis testing, we show the asymptotic z-tests based on the estimators can control the type I error. Numerical experiments show that the false discovery rate is also controlled by the Benjamini-Hochberg procedure when the sample size is reasonably large.

Hypothesis testing in functional linear models.

Project description:Functional data arise frequently in biomedical studies, where it is often of interest to investigate the association between functional predictors and a scalar response variable. While functional linear models (FLM) are widely used to address these questions, hypothesis testing for the functional association in the FLM framework remains challenging. A popular approach to testing the functional effects is through dimension reduction by functional principal component (PC) analysis. However, its power performance depends on the choice of the number of PCs, and is not systematically studied. In this article, we first investigate the power performance of the Wald-type test with varying thresholds in selecting the number of PCs for the functional covariates, and show that the power is sensitive to the choice of thresholds. To circumvent the issue, we propose a new method of ordering and selecting principal components to construct test statistics. The proposed method takes into account both the association with the response and the variation along each eigenfunction. We establish its theoretical properties and assess the finite sample properties through simulations. Our simulation results show that the proposed test is more robust against the choice of threshold while being as powerful as, and often more powerful than, the existing method. We then apply the proposed method to the cerebral white matter tracts data obtained from a diffusion tensor imaging tractography study.

Testing the sulfotransferase molecular pore hypothesis.

Project description:Human cytosolic sulfotransferases (SULTs) regulate the activities of hundreds of signaling metabolites via transfer of the sulfuryl moiety (-SO3) from activated sulfate (3'-phosphoadenosine 5'-phosphosulfate) to the hydroxyls and primary amines of xeno- and endobiotics. How SULTs select substrates from the scores of competing ligands present in a cytosolic milieu is an important issue in the field. Selectivity appears to be sterically controlled by a molecular pore that opens and closes in response to nucleotide binding. This point of view is fostered by structures showing nucleotide-dependent pore closure and the fact that nucleotide binding induces an isomerization that restricts access to the acceptor-binding pocket. Molecular dynamics models underscore the importance of pore isomerization in selectivity and predict that specific molecular linkages stabilize the closed pore in response to nucleotide binding. To test the pore model, these linkages were disrupted in SULT2A1 via mutagenesis, and the effects on selectivity were determined. The mutations uncoupled nucleotide binding from selectivity and produced enzymes that no longer discriminated between large and small substrates. The mutations did not affect the affinity or turnover of small substrates but resulted in a 183-fold gain in catalytic efficiently toward large substrates. Models predict that an 11-residue "flap" covering the acceptor-binding pocket can open and admit large substrates when nucleotide is bound; a mutant structure demonstrated that this is so. In summary, the model was shown to be a robust, accurate predictor of SULT structure and selectivity whose general features will likely apply to other members of the SULT family.

Hypothesis testing for differentially correlated features.

Project description:In a multivariate setting, we consider the task of identifying features whose correlations with the other features differ across conditions. Such correlation shifts may occur independently of mean shifts, or differences in the means of the individual features across conditions. Previous approaches for detecting correlation shifts consider features simultaneously, by computing a correlation-based test statistic for each feature. However, since correlations involve two features, such approaches do not lend themselves to identifying which feature is the culprit. In this article, we instead consider a serial testing approach, by comparing columns of the sample correlation matrix across two conditions, and removing one feature at a time. Our method provides a novel perspective and favorable empirical results compared with competing approaches.

Cell death and survival pathways in Alzheimer's disease: an integrative hypothesis testing approach utilizing -omic data sets.

Project description:Whether a cell lives or dies is controlled by an array of intercepting and dynamic molecular pathways. Although there is evidence of neuronal loss in Alzheimer's disease (AD) and multiple programmed cell death (PCD) pathways have been implicated in this process, there has been no comprehensive evaluation of the dominant pathway responsible for cell death in AD. Likewise, the relative dominance of survival and PCD pathways in AD remains unclear. Here, we present the results of hypothesis-driven bioinformatic analysis of PCD and survival pathway activation in paired methylation and expression data from the middle temporal gyrus (MTG) as well as expression from laser-captured cells from the MTG and hippocampus. The results not only indicate activation of cell death pathways in AD-of which apoptosis is responsible for the largest fraction of upregulated genes-but also of cell survival pathways. These results are indicative of a complex balance between survival and death pathways in AD that future studies should work to delineate at a single cell level.

CausalTrail: Testing hypothesis using causal Bayesian networks.

Project description:Summary Causal Bayesian Networks are a special class of Bayesian networks in which the hierarchy directly encodes the causal relationships between the variables. This allows to compute the effect of interventions, which are external changes to the system, caused by e.g. gene knockouts or an administered drug. Whereas numerous packages for constructing causal Bayesian networks are available, hardly any program targeted at downstream analysis exists. In this paper we present CausalTrail, a tool for performing reasoning on causal Bayesian networks using the do-calculus. CausalTrail's features include multiple data import methods, a flexible query language for formulating hypotheses, as well as an intuitive graphical user interface. The program is able to account for missing data and thus can be readily applied in multi-omics settings where it is common that not all measurements are performed for all samples.
