Deconvolution Estimation in Measurement Error Models: The R Package decon.

ABSTRACT: Data from many scientific areas often come with measurement error. Density or distribution function estimation from contaminated data and nonparametric regression with errors-in-variables are two important topics in measurement error models. In this paper, we present a new software package decon for R, which contains a collection of functions that use the deconvolution kernel methods to deal with the measurement error problems. The functions allow the errors to be either homoscedastic or heteroscedastic. To make the deconvolution estimators computationally more efficient in R, we adapt the fast Fourier transform algorithm for density estimation with error-free data to the deconvolution kernel estimation. We discuss the practical selection of the smoothing parameter in deconvolution methods and illustrate the use of the package through both simulated and real examples.

Conditional Density Estimation in Measurement Error Problems.

Project description:This paper is motivated by a wide range of background correction problems in gene array data analysis, where the raw gene expression intensities are measured with error. Estimating a conditional density function from the contaminated expression data is a key aspect of statistical inference and visualization in these studies. We propose re-weighted deconvolution kernel methods to estimate the conditional density function in an additive error model, when the error distribution is known as well as when it is unknown. Theoretical properties of the proposed estimators are investigated with respect to the mean absolute error from a "double asymptotic" view. Practical rules are developed for the selection of smoothing-parameters. Simulated examples and an application to an Illumina bead microarray study are presented to illustrate the viability of the methods.

Corruption of the Pearson correlation coefficient by measurement error and its estimation, bias, and correction under different error models.

Project description:Correlation coefficients are abundantly used in the life sciences. Their use can be limited to simple exploratory analysis or to construct association networks for visualization but they are also basic ingredients for sophisticated multivariate data analysis methods. It is therefore important to have reliable estimates for correlation coefficients. In modern life sciences, comprehensive measurement techniques are used to measure metabolites, proteins, gene-expressions and other types of data. All these measurement techniques have errors. Whereas in the old days, with simple measurements, the errors were also simple, that is not the case anymore. Errors are heterogeneous, non-constant and not independent. This hampers the quality of the estimated correlation coefficients seriously. We will discuss the different types of errors as present in modern comprehensive life science data and show with theory, simulations and real-life data how these affect the correlation coefficients. We will briefly discuss ways to improve the estimation of such coefficients.

Measurement error models with interactions.

Project description:An important use of measurement error models is to correct regression models for bias due to covariate measurement error. Most measurement error models assume that the observed error-prone covariate (WW ) is a linear function of the unobserved true covariate (X) plus other covariates (Z) in the regression model. In this paper, we consider models for W that include interactions between X and Z. We derive the conditional distribution of X given W and Z and use it to extend the method of regression calibration to this class of measurement error models. We apply the model to dietary data and test whether self-reported dietary intake includes an interaction between true intake and body mass index. We also perform simulations to compare the model to simpler approximate calibration models.

Clustering in General Measurement Error Models.

Project description:This paper is dedicated to the memory of Peter G. Hall. It concerns a deceptively simple question: if one observes variables corrupted with measurement error of possibly very complex form, can one recreate asymptotically the clusters that would have been found had there been no measurement error? We show that the answer is yes, and that the solution is surprisingly simple and general. The method itself is to simulate, by computer, realizations with the same distribution as that of the true variables, and then to apply clustering to these realizations. Technically, we show that if one uses K-means clustering or any other risk minimizing clustering, and a multivariate deconvolution device with certain smoothness and convergence properties, then, in the limit, the cluster means based on our method converge to the same cluster means as if there is no measurement error. Along with the method and its technical justification, we analyze two important nutrition data sets, finding patterns that make sense nutritionally.

Nonparametric Prediction in Measurement Error Models.

Project description:Predicting the value of a variable Y corresponding to a future value of an explanatory variable X, based on a sample of previously observed independent data pairs (X(1), Y(1)), …, (X(n), Y(n)) distributed like (X, Y), is very important in statistics. In the error-free case, where X is observed accurately, this problem is strongly related to that of standard regression estimation, since prediction of Y can be achieved via estimation of the regression curve E(Y|X). When the observed X(i)s and the future observation of X are measured with error, prediction is of a quite different nature. Here, if T denotes the future (contaminated) available version of X, prediction of Y can be achieved via estimation of E(Y|T). In practice, estimating E(Y|T) can be quite challenging, as data may be collected under different conditions, making the measurement errors on X(i) and X non-identically distributed. We take up this problem in the nonparametric setting and introduce estimators which allow a highly adaptive approach to smoothing. Reflecting the complexity of the problem, optimal rates of convergence of estimators can vary from the semiparametric n(-1/2) rate to much slower rates that are characteristic of nonparametric problems. Nevertheless, we are able to develop highly adaptive, data-driven methods that achieve very good performance in practice.

Error Variance Estimation in Ultrahigh-Dimensional Additive Models.

Project description:Error variance estimation plays an important role in statistical inference for high dimensional regression models. This paper concerns with error variance estimation in high dimensional sparse additive model. We study the asymptotic behavior of the traditional mean squared errors, the naive estimate of error variance, and show that it may significantly underestimate the error variance due to spurious correlations which are even higher in nonparametric models than linear models. We further propose an accurate estimate for error variance in ultrahigh dimensional sparse additive model by effectively integrating sure independence screening and refitted cross-validation techniques (Fan, Guo and Hao, 2012). The root n consistency and the asymptotic normality of the resulting estimate are established. We conduct Monte Carlo simulation study to examine the finite sample performance of the newly proposed estimate. A real data example is used to illustrate the proposed methodology.

Functional multiple indicators, multiple causes measurement error models.

Project description:Objective measures of oxygen consumption and carbon dioxide production by mammals are used to predict their energy expenditure. Since energy expenditure is not directly observable, it can be viewed as a latent construct with multiple physical indirect measures such as respiratory quotient, volumetric oxygen consumption, and volumetric carbon dioxide production. Metabolic rate is defined as the rate at which metabolism occurs in the body. Metabolic rate is also not directly observable. However, heat is produced as a result of metabolic processes within the body. Therefore, metabolic rate can be approximated by heat production plus some errors. While energy expenditure and metabolic rates are correlated, they are not equivalent. Energy expenditure results from physical function, while metabolism can occur within the body without the occurrence of physical activities. In this manuscript, we present a novel approach for studying the relationship between metabolic rate and indicators of energy expenditure. We do so by extending our previous work on MIMIC ME models to allow responses that are sparsely observed functional data, defining the sparse functional multiple indicators, multiple cause measurement error (FMIMIC ME) models. The mean curves in our proposed methodology are modeled using basis splines. A novel approach for estimating the variance of the classical measurement error based on functional principal components is presented. The model parameters are estimated using the EM algorithm and a discussion of the model's identifiability is provided. We show that the defined model is not a trivial extension of longitudinal or functional data methods, due to the presence of the latent construct. Results from its application to data collected on Zucker diabetic fatty rats are provided. Simulation results investigating the properties of our approach are also presented.

MALMEM: model averaging in linear measurement error models.

Project description:We develop model averaging estimation in the linear regression model where some covariates are subject to measurement error. The absence of the true covariates in this framework makes the calculation of the standard residual-based loss function impossible. We take advantage of the explicit form of the parameter estimators and construct a weight choice criterion. It is asymptotically equivalent to the unknown model average estimator minimizing the loss function. When the true model is not included in the set of candidate models, the method achieves optimality in terms of minimizing the relative loss, whereas, when the true model is included, the method estimates the model parameter with root n rate. Simulation results in comparison with existing Bayesian information criterion and Akaike information criterion model selection and model averaging methods strongly favour our model averaging method. The method is applied to a study on health.

Population Size Estimation using Zero-truncated Poisson Regression with Measurement Error.

Project description:Population size estimation is an important research field in biological sciences. In practice, covariates are often measured upon capture on individuals sampled from the population. However, some biological measurements, such as body weight may vary over time within a subject's capture history. This can be treated as a population size estimation problem in the presence of covariate measurement error. We show that if the unobserved true covariate and measurement error are both normally distributed, then a naïve estimator without taking into account measurement error will under-estimate the population size. We then develop new methods to correct for the effect of measurement errors. In particular, we present a conditional score and a nonparametric corrected score approach that are both consistent for population size estimation. Importantly, the proposed approaches do not require the distribution assumption on the true covariates, furthermore the latter does not require normality assumptions on the measurement errors. This is highly relevant in biological applications, as the distribution of covariates is often non-normal or unknown. We investigate finite sample performance of the new estimators via extensive simulated studies. The methods are applied to real data from a capture-recapture study.

Robustness of Adaptive Measurement of Change to Item Parameter Estimation Error.

Project description:Adaptive measurement of change (AMC) is a psychometric method for measuring intra-individual change on one or more latent traits across testing occasions. Three hypothesis tests-a Z test, likelihood ratio test, and score ratio index-have demonstrated desirable statistical properties in this context, including low false positive rates and high true positive rates. However, the extant AMC research has assumed that the item parameter values in the simulated item banks were devoid of estimation error. This assumption is unrealistic for applied testing settings, where item parameters are estimated from a calibration sample before test administration. Using Monte Carlo simulation, this study evaluated the robustness of the common AMC hypothesis tests to the presence of item parameter estimation error when measuring omnibus change across four testing occasions. Results indicated that item parameter estimation error had at most a small effect on false positive rates and latent trait change recovery, and these effects were largely explained by the computerized adaptive testing item bank information functions. Differences in AMC performance as a function of item parameter estimation error and choice of hypothesis test were generally limited to simulees with particularly low or high latent trait values, where the item bank provided relatively lower information. These simulations highlight how AMC can accurately measure intra-individual change in the presence of item parameter estimation error when paired with an informative item bank. Limitations and future directions for AMC research are discussed.
