Probabilistic reasoning in data analysis.

ABSTRACT: This Teaching Resource provides lecture notes, slides, and a student assignment for a lecture on probabilistic reasoning in the analysis of biological data. General probabilistic frameworks are introduced, and a number of standard probability distributions are described using simple intuitive ideas. Particular attention is focused on random arrivals that are independent of prior history (Markovian events), with an emphasis on waiting times, Poisson processes, and Poisson probability distributions. The use of these various probability distributions is applied to biomedical problems, including several classic experimental studies.

Significance testing as perverse probabilistic reasoning.

Project description:Truth claims in the medical literature rely heavily on statistical significance testing. Unfortunately, most physicians misunderstand the underlying probabilistic logic of significance tests and consequently often misinterpret their results. This near-universal misunderstanding is highlighted by means of a simple quiz which we administered to 246 physicians at two major academic hospitals, on which the proportion of incorrect responses exceeded 90%. A solid understanding of the fundamental concepts of probability theory is becoming essential to the rational interpretation of medical information. This essay provides a technically sound review of these concepts that is accessible to a medical audience. We also briefly review the debate in the cognitive sciences regarding physicians' aptitude for probabilistic inference.

Evidencing How Experience and Problem Format Affect Probabilistic Reasoning Through Interaction Analysis.

Project description:This paper examines the role that lived experience plays in the human capacity to reason about uncertainty. Previous research shows that people are more likely to provide accurate responses in Bayesian tasks when the data are presented in natural frequencies, the problem in question describes a familiar event, and the values of the data are in line with beliefs. Precisely why these factors are important remains open to debate. We elucidate the issue in two ways. Firstly, we hypothesize that in a task that requires people to reason about conditional probabilities, they are more likely to respond accurately when the values of the problem reflect their own lived experience, than when they reflect the experience of the average participant. Secondly, to gain further understanding of the underlying reasoning process, we employ a novel interaction analysis method that tracks mouse movements in an interactive web application and applies transition analysis to model how the approach to reasoning differs depending on whether data are presented using percentages or natural frequencies. We find (1) that the closer the values of the data in the problem are to people's self-reported lived experience, the more likely they are to provide a correct answer, and (2) that the reasoning process employed when data are presented using natural frequencies is qualitatively different to that employed when data are presented using percentages. The results indicate that the benefits of natural frequency presentation are due to a clearer representation of the relationship between sets and that the prior humans acquire through experience has an overwhelming influence on their ability to reason about uncertainty.

Zero-shot visual reasoning through probabilistic analogical mapping.

Project description:Human reasoning is grounded in an ability to identify highly abstract commonalities governing superficially dissimilar visual inputs. Recent efforts to develop algorithms with this capacity have largely focused on approaches that require extensive direct training on visual reasoning tasks, and yield limited generalization to problems with novel content. In contrast, a long tradition of research in cognitive science has focused on elucidating the computational principles underlying human analogical reasoning; however, this work has generally relied on manually constructed representations. Here we present visiPAM (visual Probabilistic Analogical Mapping), a model of visual reasoning that synthesizes these two approaches. VisiPAM employs learned representations derived directly from naturalistic visual inputs, coupled with a similarity-based mapping operation derived from cognitive theories of human reasoning. We show that without any direct training, visiPAM outperforms a state-of-the-art deep learning model on an analogical mapping task. In addition, visiPAM closely matches the pattern of human performance on a novel task involving mapping of 3D objects across disparate categories.

Reasoning in Reference Games: Individual- vs. Population-Level Probabilistic Modeling.

Project description:Recent advances in probabilistic pragmatics have achieved considerable success in modeling speakers' and listeners' pragmatic reasoning as probabilistic inference. However, these models are usually applied to population-level data, and so implicitly suggest a homogeneous population without individual differences. Here we investigate potential individual differences in Theory-of-Mind related depth of pragmatic reasoning in so-called reference games that require drawing ad hoc Quantity implicatures of varying complexity. We show by Bayesian model comparison that a model that assumes a heterogenous population is a better predictor of our data, especially for comprehension. We discuss the implications for the treatment of individual differences in probabilistic models of language use.

Combining temporal planning with probabilistic reasoning for autonomous surveillance missions.

Project description:It is particularly challenging to devise techniques for underpinning the behaviour of autonomous vehicles in surveillance missions as these vehicles operate in uncertain and unpredictable environments where they must cope with little stability and tight deadlines in spite of their restricted resources. State-of-the-art techniques typically use probabilistic algorithms that suffer a high computational cost in complex real-world scenarios. To overcome these limitations, we propose a hybrid approach that combines the probabilistic reasoning based on the target motion model offered by Monte Carlo simulation with long-term strategic capabilities provided by automated task planning. We demonstrate our approach by focusing on one particular surveillance mission, search-and-tracking, and by using two different vehicles, a fixed-wing UAV deployed in simulation and the "Parrot AR.Drone2.0" quadcopter deployed in a physical environment. Our experimental results show that our unique way of integrating probabilistic and deterministic reasoning pays off when we tackle realistic missions.

Probabilistic principal component analysis for metabolomic data.

Project description:BackgroundData from metabolomic studies are typically complex and high-dimensional. Principal component analysis (PCA) is currently the most widely used statistical technique for analyzing metabolomic data. However, PCA is limited by the fact that it is not based on a statistical model.ResultsHere, probabilistic principal component analysis (PPCA) which addresses some of the limitations of PCA, is reviewed and extended. A novel extension of PPCA, called probabilistic principal component and covariates analysis (PPCCA), is introduced which provides a flexible approach to jointly model metabolomic data and additional covariate information. The use of a mixture of PPCA models for discovering the number of inherent groups in metabolomic data is demonstrated. The jackknife technique is employed to construct confidence intervals for estimated model parameters throughout. The optimal number of principal components is determined through the use of the Bayesian Information Criterion model selection tool, which is modified to address the high dimensionality of the data.ConclusionsThe methods presented are illustrated through an application to metabolomic data sets. Jointly modeling metabolomic data and covariates was successfully achieved and has the potential to provide deeper insight to the underlying data structure. Examination of confidence intervals for the model parameters, such as loadings, allows for principled and clear interpretation of the underlying data structure. A software package called MetabolAnalyze, freely available through the R statistical software, has been developed to facilitate implementation of the presented methods in the metabolomics field.

Highly parallel and ultra-low-power probabilistic reasoning with programmable gaussian-like memory transistors.

Project description:Probabilistic inference in data-driven models is promising for predicting outputs and associated confidence levels, alleviating risks arising from overconfidence. However, implementing complex computations with minimal devices still remains challenging. Here, utilizing a heterojunction of p- and n-type semiconductors coupled with separate floating-gate configuration, a Gaussian-like memory transistor is proposed, where a programmable Gaussian-like current-voltage response is achieved within a single device. A separate floating-gate structure allows for exquisite control of the Gaussian-like current output to a significant extent through simple programming, with an over 10000 s retention performance and mechanical flexibility. This enables physical evaluation of complex distribution functions with the simplified circuit design and higher parallelism. Successful implementation for localization and obstacle avoidance tasks is demonstrated using Gaussian-like curves produced from Gaussian-like memory transistor. With its ultralow-power consumption, simplified design, and programmable Gaussian-like outputs, our 3-terminal Gaussian-like memory transistor holds potential as a hardware platform for probabilistic inference computing.

PCAN: Probabilistic correlation analysis of two non-normal data sets.

Project description:Most cancer research now involves one or more assays profiling various biological molecules, e.g., messenger RNA and micro RNA, in samples collected on the same individuals. The main interest with these genomic data sets lies in the identification of a subset of features that are active in explaining the dependence between platforms. To quantify the strength of the dependency between two variables, correlation is often preferred. However, expression data obtained from next-generation sequencing platforms are integer with very low counts for some important features. In this case, the sample Pearson correlation is not a valid estimate of the true correlation matrix, because the sample correlation estimate between two features/variables with low counts will often be close to zero, even when the natural parameters of the Poisson distribution are, in actuality, highly correlated. We propose a model-based approach to correlation estimation between two non-normal data sets, via a method we call Probabilistic Correlations ANalysis, or PCAN. PCAN takes into consideration the distributional assumption about both data sets and suggests that correlations estimated at the model natural parameter level are more appropriate than correlations estimated directly on the observed data. We demonstrate through a simulation study that PCAN outperforms other standard approaches in estimating the true correlation between the natural parameters. We then apply PCAN to the joint analysis of a microRNA (miRNA) and a messenger RNA (mRNA) expression data set from a squamous cell lung cancer study, finding a large number of negative correlation pairs when compared to the standard approaches.

Overestimation of volatility in schizophrenia and autism? A comparative study using a probabilistic reasoning task.

Project description:Background and objectivesA plethora of studies has investigated and compared social cognition in autism and schizophrenia ever since both conditions were first described in conjunction more than a century ago. Recent computational theories have proposed similar mechanistic explanations for various symptoms beyond social cognition. They are grounded in the idea of a general misestimation of uncertainty but so far, almost no studies have directly compared both conditions regarding uncertainty processing. The current study aimed to do so with a particular focus on estimation of volatility, i.e. the probability for the environment to change.MethodsA probabilistic decision-making task and a visual working (meta-)memory task were administered to a sample of 86 participants (19 with a diagnosis of high-functioning autism, 21 with a diagnosis of schizophrenia, and 46 neurotypically developing individuals).ResultsWhile persons with schizophrenia showed lower visual working memory accuracy than neurotypical individuals, no significant group differences were found for metamemory or any of the probabilistic decision-making task variables. Nevertheless, exploratory analyses suggest that there may be an overestimation of volatility in subgroups of participants with autism and schizophrenia. Correlations revealed relationships between different variables reflecting (mis)estimation of uncertainty, visual working memory accuracy and metamemory.LimitationsLimitations include the comparably small sample sizes of the autism and the schizophrenia group as well as the lack of cognitive ability and clinical symptom measures.ConclusionsThe results of the current study provide partial support for the notion of a general uncertainty misestimation account of autism and schizophrenia.

mbDenoise: microbiome data denoising using zero-inflated probabilistic principal components analysis.

Project description:The analysis of microbiome data has several technical challenges. In particular, count matrices contain a large proportion of zeros, some of which are biological, whereas others are technical. Furthermore, the measurements suffer from unequal sequencing depth, overdispersion, and data redundancy. These nuisance factors introduce substantial noise. We propose an accurate and robust method, mbDenoise, for denoising microbiome data. Assuming a zero-inflated probabilistic PCA (ZIPPCA) model, mbDenoise uses variational approximation to learn the latent structure and recovers the true abundance levels using the posterior, borrowing information across samples and taxa. mbDenoise outperforms state-of-the-art methods to extract the signal for downstream analyses.
