An ensemble classifier for eukaryotic protein subcellular location prediction using gene ontology categories and amino acid hydrophobicity.

ABSTRACT: With the rapid increase of protein sequences in the post-genomic age, it is challenging to develop accurate and automated methods for reliably and quickly predicting their subcellular localizations. Till now, many efforts have been tried, but most of which used only a single algorithm. In this paper, we proposed an ensemble classifier of KNN (k-nearest neighbor) and SVM (support vector machine) algorithms to predict the subcellular localization of eukaryotic proteins based on a voting system. The overall prediction accuracies by the one-versus-one strategy are 78.17%, 89.94% and 75.55% for three benchmark datasets of eukaryotic proteins. The improved prediction accuracies reveal that GO annotations and hydrophobicity of amino acids help to predict subcellular locations of eukaryotic proteins.

Project description:BackgroundThe prediction of human gene-abnormal phenotype associations is a fundamental step toward the discovery of novel genes associated with human disorders, especially when no genes are known to be associated with a specific disease. In this context the Human Phenotype Ontology (HPO) provides a standard categorization of the abnormalities associated with human diseases. While the problem of the prediction of gene-disease associations has been widely investigated, the related problem of gene-phenotypic feature (i.e., HPO term) associations has been largely overlooked, even if for most human genes no HPO term associations are known and despite the increasing application of the HPO to relevant medical problems. Moreover most of the methods proposed in literature are not able to capture the hierarchical relationships between HPO terms, thus resulting in inconsistent and relatively inaccurate predictions.ResultsWe present two hierarchical ensemble methods that we formally prove to provide biologically consistent predictions according to the hierarchical structure of the HPO. The modular structure of the proposed methods, that consists in a "flat" learning first step and a hierarchical combination of the predictions in the second step, allows the predictions of virtually any flat learning method to be enhanced. The experimental results show that hierarchical ensemble methods are able to predict novel associations between genes and abnormal phenotypes with results that are competitive with state-of-the-art algorithms and with a significant reduction of the computational complexity.ConclusionsHierarchical ensembles are efficient computational methods that guarantee biologically meaningful predictions that obey the true path rule, and can be used as a tool to improve and make consistent the HPO terms predictions starting from virtually any flat learning method. The implementation of the proposed methods is available as an R package from the CRAN repository.

Project description:Background and objectiveDiabetes is a life-threatening chronic disease with a growing global prevalence, necessitating early diagnosis and treatment to prevent severe complications. Machine learning has emerged as a promising approach for diabetes diagnosis, but challenges such as limited labeled data, frequent missing values, and dataset imbalance hinder the development of accurate prediction models. Therefore, a novel framework is required to address these challenges and improve performance.MethodsIn this study, we propose an innovative pipeline-based multi-classification framework to predict diabetes in three classes: diabetic, non-diabetic, and prediabetes, using the imbalanced Iraqi Patient Dataset of Diabetes. Our framework incorporates various pre-processing techniques, including duplicate sample removal, attribute conversion, missing value imputation, data normalization and standardization, feature selection, and k-fold cross-validation. Furthermore, we implement multiple machine learning models, such as k-NN, SVM, DT, RF, AdaBoost, and GNB, and introduce a weighted ensemble approach based on the Area Under the Receiver Operating Characteristic Curve (AUC) to address dataset imbalance. Performance optimization is achieved through grid search and Bayesian optimization for hyper-parameter tuning.ResultsOur proposed model outperforms other machine learning models, including k-NN, SVM, DT, RF, AdaBoost, and GNB, in predicting diabetes. The model achieves high average accuracy, precision, recall, F1-score, and AUC values of 0.9887, 0.9861, 0.9792, 0.9851, and 0.999, respectively.ConclusionOur pipeline-based multi-classification framework demonstrates promising results in accurately predicting diabetes using an imbalanced dataset of Iraqi diabetic patients. The proposed framework addresses the challenges associated with limited labeled data, missing values, and dataset imbalance, leading to improved prediction performance. This study highlights the potential of machine learning techniques in diabetes diagnosis and management, and the proposed framework can serve as a valuable tool for accurate prediction and improved patient care. Further research can build upon our work to refine and optimize the framework and explore its applicability in diverse datasets and populations.

Project description:Predicting protein subcellular localization is an important and difficult problem, particularly when query proteins may have the multiplex character, i.e., simultaneously exist at, or move between, two or more different subcellular location sites. Most of the existing protein subcellular location predictor can only be used to deal with the single-location or "singleplex" proteins. Actually, multiple-location or "multiplex" proteins should not be ignored because they usually posses some unique biological functions worthy of our special notice. By introducing the "multi-labeled learning" and "accumulation-layer scale", a new predictor, called iLoc-Euk, has been developed that can be used to deal with the systems containing both singleplex and multiplex proteins. As a demonstration, the jackknife cross-validation was performed with iLoc-Euk on a benchmark dataset of eukaryotic proteins classified into the following 22 location sites: (1) acrosome, (2) cell membrane, (3) cell wall, (4) centriole, (5) chloroplast, (6) cyanelle, (7) cytoplasm, (8) cytoskeleton, (9) endoplasmic reticulum, (10) endosome, (11) extracellular, (12) Golgi apparatus, (13) hydrogenosome, (14) lysosome, (15) melanosome, (16) microsome (17) mitochondrion, (18) nucleus, (19) peroxisome, (20) spindle pole body, (21) synapse, and (22) vacuole, where none of proteins included has ?25% pairwise sequence identity to any other in a same subset. The overall success rate thus obtained by iLoc-Euk was 79%, which is significantly higher than that by any of the existing predictors that also have the capacity to deal with such a complicated and stringent system. As a user-friendly web-server, iLoc-Euk is freely accessible to the public at the web-site http://icpr.jci.edu.cn/bioinfo/iLoc-Euk. It is anticipated that iLoc-Euk may become a useful bioinformatics tool for Molecular Cell Biology, Proteomics, System Biology, and Drug Development Also, its novel approach will further stimulate the development of predicting other protein attributes.
