Transverse electric field dragging of DNA in a nanochannel.

ABSTRACT: Nanopore analysis is an emerging single-molecule strategy for non-optical and high-throughput DNA sequencing, the principle of which is based on identification of each constituent nucleobase by measuring trans-membrane ionic current blockade or transverse tunnelling current as it moves through the pore. A crucial issue for nanopore sequencing is the fact that DNA translocates a nanopore too fast for addressing sequence with a single base resolution. Here we report that a transverse electric field can be used to slow down the translocation. We find 400-fold decrease in the DNA translocation speed by adding a transverse field of 10?mV/nm in a gold-electrode-embedded silicon dioxide channel. The retarded flow allowed us to map the local folding pattern in individual DNA from trans-pore ionic current profiles. This field dragging approach may provide a new way to control the polynucleotide translocation kinetics.

Transverse electric field-induced deformation of armchair single-walled carbon nanotube.

Project description:The deformation of armchair single-walled carbon nanotube under transverse electric field has been investigated using density functional theory. The results show that the circular cross-sections of the nanotubes are deformed to elliptic ones, in which the tube diameter along the field direction is increased, whereas the diameter perpendicular to the field direction is reduced. The electronic structures of the deformed nanotubes were also studied. The ratio of the major diameter to the minor diameter of the elliptic cross-section was used to estimate the degree of the deformation. It is found that this ratio depends on the field strength and the tube diameter. However, the field direction has little role in the deformation.(See supplementary material 1).

Shielding effects of myelin sheath on axolemma depolarization under transverse electric field stimulation.

Project description:Axonal stimulation with electric currents is an effective method for controlling neural activity. An electric field parallel to the axon is widely accepted as the predominant component in the activation of an axon. However, recent studies indicate that the transverse component to the axolemma is also effective in depolarizing the axon. To quantitatively investigate the amount of axolemma polarization induced by a transverse electric field, we computed the transmembrane potential (Vm) for a conductive body that represents an unmyelinated axon (or the bare axon between the myelin sheath in a myelinated axon). We also computed the transmembrane potential of the sheath-covered axonal segment in a myelinated axon. We then systematically analyzed the biophysical factors that affect axonal polarization under transverse electric stimulation for both the bare and sheath-covered axons. Geometrical patterns of polarization of both axon types were dependent on field properties (magnitude and field orientation to the axon). Polarization of both axons was also dependent on their axolemma radii and electrical conductivities. The myelin provided a significant "shielding effect" against the transverse electric fields, preventing excessive axolemma depolarization. Demyelination could allow for prominent axolemma depolarization in the transverse electric field, via a significant increase in myelin conductivity. This shifts the voltage drop of the myelin sheath to the axolemma. Pathological changes at a cellular level should be considered when electric fields are used for the treatment of demyelination diseases. The calculated term for membrane polarization (Vm) could be used to modify the current cable equation that describes axon excitation by an external electric field to account for the activating effects of both parallel and transverse fields surrounding the target axon.

Stability and conductivity of self assembled wires in a transverse electric field.

Project description:Self assembling wire networks typically evolve to minimize the resistance across electrical contacts which are frequently used in a manner comparable to Hebbian learning. In this work, we demonstrate that electrical fields can also be used to cause an increase in the resistance of the wire network. We show that if such a wire is exposed to a transverse electric field, the wire is deformed in a way that depends on it's tensile strength. We measure the wire resistance as a function of transverse field for several field strengths and show that by deforming the wire, the amplitude of the resulting shape can be modified in a controllable fashion. At a critical value of the transverse field, we show that the wire loses stability. At this point we observe thresholding behavior in that the resistance increases abruptly to a maximum value and the wire is destroyed. This thresholding behavior suggests that self assembled wires may be manipulated via an transverse electric field and demonstrates that a mechanism exists for the destruction of undesirable connections.

The influences of electric field intensity and driving force on the slip behaviour of water flow in a nanochannel.

Project description:In the present work, non-equilibrium molecular dynamics (MD) simulations are used to investigate the flow of liquid water between two metallic solid atomistic smooth walls. The present work focuses on the combined effect of external electric field and driving force on the slip behaviour and structure of liquid water at the solid-water interface. The upper wall of the set model is positively charged, and the lower wall of the model is negatively charged. The simulation results show that as the driving force increases, the slip length also increases. At a given driving force, no matter how the electric field intensity changes, there is almost no change in the slip length, so the slip length is independent of the electric field strength. In addition, the results found that there is a linear relationship between the slip length and the normalised main peak of the static structure factor under different driving forces.

Rotating Motion of an Oil Droplet in a Circular Channel Subjected to a Transverse Alternating Electric Field.

Project description:The transient behavior of a silicone oil droplet passing through a circular channel in which castor oil passes as a surrounding fluid is investigated in both a periodically intermittent alternating electric field and a sinusoidal alternating electric field. When a periodically intermittent electric field with a low frequency and medium strength is applied, the droplet first undergoes ellipsoidal deformation where the major axis is oriented in the direction between the electric field direction and the direction normal to the electric field and electrorotation occurs. The inclined major axis tilts away from the electric field direction and then approaches it. For the case where a sinusoidal alternating electric field with medium strength is applied, electrorotation occurs when the frequency of the alternating sinusoidal electric field is low, whereas the droplet periodically deforms between a prolate and an oblate ellipsoid at certain frequencies. When the frequency of the electric field applied is high, the droplet remains spherical or undergoes deformation to a quasi-steady prolate ellipsoid with an aspect ratio of almost unity.

Electric field-enhanced electrochemical CRISPR biosensor for DNA detection.

Project description:DNA detection plays an important role in the rapid screening of cancers and early diagnosis of infectious diseases. Here, we developed a simple, versatile, electric field-enhanced (EFE), electrochemical CRISPR biosensor to detect DNA targets in a homogeneous solution phase. To improve the detection sensitivity, we applied a pulsed electric field to enrich nucleic acids on the electrode surface. The EFE electrochemical CRISPR biosensor takes advantage of the diffusivity difference between electrochemical oligonucleotide probes and CRISPR-cleaved probes toward a negatively charged working electrode, enabling simple and sensitive electrochemical detection of DNA without the need for complicated immobilization processing of electrochemical probes. Our developed CRISPR biosensor directly detects unamplified human papillomavirus-16 (HPV-16) DNA with a sensitivity of 1 pM. Further, the EFE electrochemical CRISPR biosensor coupled with recombinase polymerase amplification (RPA) successfully detects HPV-16 DNA in clinical samples. Thus, the EFE electrochemical CRISPR biosensor provides a simple, robust, and sensitive detection method for nucleic acid-based molecular diagnostics.

Compression and self-entanglement of single DNA molecules under uniform electric field.

Project description:We experimentally study the effects of a uniform electric field on the conformation of single DNA molecules. We demonstrate that a moderate electric field (~200 V/cm) strongly compresses isolated DNA polymer coils into isotropic globules. Insight into the nature of these compressed states is gained by following the expansion of the molecules back to equilibrium after halting the electric field. We observe two distinct types of expansion modes: a continuous molecular expansion analogous to a compressed spring expanding, and a much slower expansion characterized by two long-lived metastable states. Fluorescence microscopy and stretching experiments reveal that the metastable states are the result of intramolecular self-entanglements induced by the electric field. These results have broad importance in DNA separations and single molecule genomics, polymer rheology, and DNA-based nanofabrication.

Spin annihilations of and spin sifters for transverse electric and transverse magnetic waves in co- and counter-rotations.

Project description:This study is motivated in part to better understand multiplexing in wireless communications, which employs photons carrying varying angular momenta. In particular, we examine both transverse electric (TE) and transverse magnetic (TM) waves in either co-rotations or counter-rotations. To this goal, we analyze both Poynting-vector flows and orbital and spin parts of the energy flow density for the combined fields. Consequently, we find not only enhancements but also cancellations between the two modes. To our surprise, the photon spins in the azimuthal direction exhibit a complete annihilation for the counter-rotational case even if the intensities of the colliding waves are of different magnitudes. In contrast, the orbital flow density disappears only if the two intensities satisfy a certain ratio. In addition, the concepts of spin sifters and enantiomer sorting are illustrated.

Detection of DNA sequences using an alternating electric field in a nanopore capacitor.

Project description:Molecular dynamics simulations revealed that back-and-forth motion of DNA strands through a 1 nm diameter pore exhibits sequence-specific hysteresis that arises from the reorientation of the DNA bases in the nanopore constriction. Such hysteresis of the DNA motion results in detectable changes of the electrostatic potential at the electrodes of the nanopore capacitor and in a sequence-specific drift of the DNA strand under an oscillating transmembrane bias. A strategy is suggested for sequencing DNA in a nanopore using the electric field that alternates periodically in time.
