Typically, models with a heterogeneous property are considerably harder to analyze than the corresponding homogeneous models, in which the heterogeneous property is replaced by its average value. In this study we show that any outcome of a heterogeneous model that satisfies the two properties of differentiability and symmetry is O(ε(2)) equivalent to the outcome of the corresponding homogeneous model, where ε is the level of heterogeneity. Project description:BackgroundHepatocellular carcinoma (HCC) is one of the most common cancers worldwide that is particularly refractory to chemotherapy. Several studies have proposed combination chemotherapy regimen for HCC treatment. However, these therapies are not effective in regressing tumor and prolonging survival of patient's suffering from HCC. Therefore, the development of more effective therapeutic tools and new strategies for the treatment of HCC are urgently needed. Over the last decade much attention has been focused on "bystander effect" as a possible therapeutic strategy for the treatment of certain human tumors. Interest in this therapeutic approach originated from numerous reports describing the radiation induced bystander effect. However, the knowledge about chemotherapy induced bystander effect is still limited. Hence, chemotherapy induced bystander phenomenon in hepatoma cells was explored by utilizing Mitomycin C (MMC).ResultsMMC induced bystander killing was observed only in hepatoma cells and it did not occur in cervical cancer cells. MMC induced bystander killing was transferable via medium. It occurred in co-cultured cells indicating the involvement of secreted as well as membrane bound factors. FasL and TRAIL were detected in the conditioned medium from treated cells. In medium transfer experiment, pre-treatment with EDTA (a broad range protease inhibitor) diminished MMC induced bystander killing. Following drug exposure, expression of Fas and TRAIL receptors increased and treatment with neutralizing antibodies against FasL and TRAIL inhibited bystander killing.ConclusionOur results highlight the therapeutic importance of MMC in the treatment of HCC and implicate role of membrane bound and secreted forms of FasL and TRAIL in MMC induced bystander killing.

Project description:The heterogeneous (catalytic) and the hetero-/homogeneous (catalytic and gas-phase) combustion processes of solid oxide fuel cell (SOFC) off-gases with compositions typical of a high cell utilization rate are investigated with high-fidelity 2D simulations in a platinum-coated planar channel using detailed hetero-/homogeneous chemistry. The pressures are 1-8 bar; the reactant streams have volumetric H2 and CO contents 0.7-1.5 and 5.3-9.7%, respectively; H2O and CO2 dilutions are ∼40 and ∼50%, respectively; and the global fuel/air equivalence ratio is 0.90. Water inhibits chemically the catalytic oxidation of H2, as it leads to high H(s) surface coverage that favors the recombinative desorption of H(s) to H2. On the other hand, H2O promotes chemically the catalytic oxidation of CO by creating high OH(s) coverage that in turn accelerates the CO consumption. Strong flames are established at the highest H2 content cases and for pressures p ≥ 3 bar. For all cases with vigorous homogeneous combustion, the catalytic and gas-phase reaction pathways coexist and compete with each other for the consumption of H2 and CO. The large H2O content leads to gas-phase production of H2 via the reaction H2O + H = H2 + OH. However, the gas-phase produced H2 is subsequently consumed by the catalytic pathway, such that nearly complete H2 conversion is attained at the reactor outlet. Gaseous chemistry does not affect the reactor lengths required for complete H2 conversion but substantially reduces the corresponding lengths for CO conversion. The H2 emissions decrease with increasing pressure and are in the range 8-110 ppmv, while the CO emissions increase with rising pressure and span the range 0.3-52 ppmv, thus leading to corrected CO emissions (at 15% O2) of less than 15 ppmv. Finally, the peak wall temperatures are largely acceptable in terms of catalyst thermal stability.

Project description:Clark and colleagues asserted that lower-order factors in second-order models are comparable to specific factors in bifactor models when residualized on the general factor (Clark et al., 2021). Modeling simulated data demonstrated that residualized lower-order factors are correlated with bifactor specific factors only to the extent that factor loadings are proportional. Modeling actual data with violations of proportionality showed that specific and residualized lower-order factors are not always highly correlated and have differential correlations with criterion variables, even when both models fit acceptably. Because proportionality constraints limit only second-order models, bifactor models should be the first option for hierarchical modeling.

Project description:History matters when individual prior conditions contain important information about the fate of individuals. We present a general framework for demographic models which incorporates the effects of history on population dynamics. The framework incorporates prior condition into the i-state variable and includes an algorithm for constructing the population projection matrix from information on current state dynamics as a function of prior condition. Three biologically motivated classes of prior condition are included: prior stages, linear functions of current and prior stages, and equivalence classes of prior stages. Taking advantage of the matrix formulation of the model, we show how to calculate sensitivity and elasticity of any demographic outcome. Prior condition effects are a source of inter-individual variation in vital rates, i.e., individual heterogeneity. As an example, we construct and analyze a second-order model of Lathyrus vernus, a long-lived herb. We present population growth rate, the stable population distribution, the reproductive value vector, and the elasticity of λ to changes in the second-order transition rates. We quantify the contribution of prior conditions to the total heterogeneity in the stable population of Lathyrus using the entropy of the stable distribution.

Project description:MotivationParameter estimation methods for ordinary differential equation (ODE) models of biological processes can exploit gradients and Hessians of objective functions to achieve convergence and computational efficiency. However, the computational complexity of established methods to evaluate the Hessian scales linearly with the number of state variables and quadratically with the number of parameters. This limits their application to low-dimensional problems.ResultsWe introduce second order adjoint sensitivity analysis for the computation of Hessians and a hybrid optimization-integration-based approach for profile likelihood computation. Second order adjoint sensitivity analysis scales linearly with the number of parameters and state variables. The Hessians are effectively exploited by the proposed profile likelihood computation approach. We evaluate our approaches on published biological models with real measurement data. Our study reveals an improved computational efficiency and robustness of optimization compared to established approaches, when using Hessians computed with adjoint sensitivity analysis. The hybrid computation method was more than 2-fold faster than the best competitor. Thus, the proposed methods and implemented algorithms allow for the improvement of parameter estimation for medium and large scale ODE models.Availability and implementationThe algorithms for second order adjoint sensitivity analysis are implemented in the Advanced MATLAB Interface to CVODES and IDAS (AMICI, https://github.com/ICB-DCM/AMICI/). Project description:Recently, a method based on non-equilibrium continuum thermodynamics which derives thermodynamically consistent reaction rate models together with thermodynamic constraints on their parameters was analyzed using a triangular reaction scheme. The scheme was kinetically of the first order. Here, the analysis is further developed for several first and second order schemes to gain a deeper insight into the thermodynamic consistency of rate equations and relationships between chemical thermodynamic and kinetics. It is shown that the thermodynamic constraints on the so-called proper rate coefficient are usually simple sign restrictions consistent with the supposed reaction directions. Constraints on the so-called coupling rate coefficients are more complex and weaker. This means more freedom in kinetic coupling between reaction steps in a scheme, i.e., in the kinetic effects of other reactions on the rate of some reaction in a reacting system. When compared with traditional mass-action rate equations, the method allows a reduction in the number of traditional rate constants to be evaluated from data, i.e., a reduction in the dimensionality of the parameter estimation problem. This is due to identifying relationships between mass-action rate constants (relationships which also include thermodynamic equilibrium constants) which have so far been unknown.

Project description:UNLABELLED: Simple and concise representations of protein-folding patterns provide powerful abstractions for visualizations, comparisons, classifications, searching and aligning structural data. Structures are often abstracted by replacing standard secondary structural features-that is, helices and strands of sheet-by vectors or linear segments. Relying solely on standard secondary structure may result in a significant loss of structural information. Further, traditional methods of simplification crucially depend on the consistency and accuracy of external methods to assign secondary structures to protein coordinate data. Although many methods exist automatically to identify secondary structure, the impreciseness of definitions, along with errors and inconsistencies in experimental structure data, drastically limit their applicability to generate reliable simplified representations, especially for structural comparison. This article introduces a mathematically rigorous algorithm to delineate protein structure using the elegant statistical and inductive inference framework of minimum message length (MML). Our method generates consistent and statistically robust piecewise linear explanations of protein coordinate data, resulting in a powerful and concise representation of the structure. The delineation is completely independent of the approaches of using hydrogen-bonding patterns or inspecting local substructural geometry that the current methods use. Indeed, as is common with applications of the MML criterion, this method is free of parameters and thresholds, in striking contrast to the existing programs which are often beset by them. The analysis of results over a large number of proteins suggests that the method produces consistent delineation of structures that encompasses, among others, the segments corresponding to standard secondary structure. Project description:To compare the estimate of normalized glandular dose in mammography and breast CT imaging obtained using the actual glandular tissue distribution in the breast to that obtained using the homogeneous tissue mixture approximation.Twenty volumetric images of patient breasts were acquired with a dedicated breast CT prototype system and the voxels in the breast CT images were automatically classified into skin, adipose, and glandular tissue. The breasts in the classified images underwent simulated mechanical compression to mimic the conditions present during mammographic acquisition. The compressed thickness for each breast was set to that achieved during each patient's last screening cranio-caudal (CC) acquisition. The volumetric glandular density of each breast was computed using both the compressed and uncompressed classified images, and additional images were created in which all voxels representing adipose and glandular tissue were replaced by a homogeneous mixture of these two tissues in a proportion corresponding to each breast's volumetric glandular density. All four breast images (compressed and uncompressed; heterogeneous and homogeneous tissue) were input into Monte Carlo simulations to estimate the normalized glandular dose during mammography (compressed breasts) and dedicated breast CT (uncompressed breasts). For the mammography simulations the x-ray spectra used was that used during each patient's last screening CC acquisition. For the breast CT simulations, two x-ray spectra were used, corresponding to the x-ray spectra with the lowest and highest energies currently being used in dedicated breast CT prototype systems under clinical investigation. The resulting normalized glandular dose for the heterogeneous and homogeneous versions of each breast for each modality was compared.For mammography, the normalized glandular dose based on the homogeneous tissue approximation was, on average, 27% higher than that estimated using the true heterogeneous glandular tissue distribution (Wilcoxon Signed Rank Test p = 0.00046). For dedicated breast CT, the overestimation of normalized glandular dose was, on average, 8% (49 kVp spectrum, p = 0.00045) and 4% (80 kVp spectrum, p = 0.000089). Only two cases in mammography and two cases in dedicated breast CT with a tube voltage of 49 kVp resulted in lower dose estimates for the homogeneous tissue approximation compared to the heterogeneous tissue distribution.The normalized glandular dose based on the homogeneous tissue mixture approximation results in a significant overestimation of dose to the imaged breast. This overestimation impacts the use of dose estimates in absolute terms, such as for risk estimates, and may impact some comparative studies, such as when modalities or techniques with different x-ray energies are used. The error introduced by the homogeneous tissue mixture approximation in higher energy x-ray modalities, such as dedicated breast CT, although statistically significant, may not be of clinical concern. Further work is required to better characterize this overestimation and potentially develop new metrics or correction factors to better estimate the true glandular dose to breasts undergoing imaging with ionizing radiation.

Project description:The interplay of modern molecular simulation and high-quality nuclear magnetic resonance (NMR) experiments has reached a fruitful stage for quantitative characterization of structural ensembles of disordered peptides. Amyloid-? 1-42 (A?42), the primary peptide associated with Alzheimer's disease, and fragments such as A?21-30 are both classified as intrinsically disordered peptides (IDPs). We use a variety of NMR observables to validate de novo molecular dynamics simulations in explicit water to characterize the tertiary structure ensemble of A?42 and A?21-30 from the perspective of their classification as IDPs. Unlike the A?21-30 fragment that conforms to expectations of an IDP that is primarily extended, we find that A?42 samples conformations reflecting all possible secondary structure categories and spans the range of IDP classifications from collapsed structured states to highly extended conformations, making it an IDP with a far more heterogeneous tertiary ensemble.
