Genome anchored QTLs for biomass productivity in hybrid Populus grown under contrasting environments.

ABSTRACT: Traits related to biomass production were analyzed for the presence of quantitative trait loci (QTLs) in a Populus trichocarpa × P. deltoides F(2) population. A genetic linkage map composed of 841 SSR, AFLP, and RAPD markers and phenotypic data from 310 progeny were used to identify genomic regions harboring biomass QTLs. Twelve intervals were identified, of which BM-1, BM-2, and BM-7 were identified in all three years for both height and diameter. One putative QTL, BM-7, and one suggestive QTL exhibited significant evidence of over-dominance in all three years for both traits. Conversely, QTLs BM-4 and BM-6 exhibited evidence of under-dominance in both environments for height and diameter. Seven of the nine QTLs were successfully anchored, and QTL peak positions were estimated for each one on the P. trichocarpa genome assembly using flanking SSR markers with known physical positions. Of the 3,031 genes located in genome-anchored QTL intervals, 1,892 had PFAM annotations. Of these, 1,313, representing 255 unique annotations, had at least one duplicate copy in a QTL interval identified on a separate scaffold. This observation suggests that some QTLs identified in this study may have shared the same ancestral sequence prior to the salicoid genome duplication in Populus.

Project description:The global concern about the gap between food production and consumption has intensified the research on the genetics, ecophysiology, and breeding of cereal crops. In this sense, several genetic studies have been conducted to assess the effectiveness and sustainability of collections of germplasm accessions of major crops. In this study, a spectral-based classification approach for the assignment of wheat cultivars to genetically differentiated subpopulations (genetic structure) was carried out using a panel of 316 spring bread cultivars grown in two environments with different water regimes (rainfed and fully irrigated). For that, different machine-learning models were trained with foliar spectral and genetic information to assign the wheat cultivars to subpopulations. The results revealed that, in general, the hyperparameters ReLU (as the activation function), adam (as the optimizer), and a size batch of 10 give neural network models better accuracy. Genetically differentiated groups showed smaller differences in mean wavelengths under rainfed than under full irrigation, which coincided with a reduction in clustering accuracy in neural network models. The comparison of models indicated that the Convolutional Neural Network (CNN) was significantly more accurate in classifying individuals into their respective subpopulations, with 92 and 93% of correct individual assignments in water-limited and fully irrigated environments, respectively, whereas 92% (full irrigation) and 78% (rainfed) of cultivars were correctly assigned to their respective classes by the multilayer perceptron method and partial least squares discriminant analysis, respectively. Notably, CNN did not show significant differences between both environments, which indicates stability in the prediction independent of the different water regimes. It is concluded that foliar spectral variation can be used to accurately infer the belonging of a cultivar to its respective genetically differentiated group, even considering radically different environments, which is highly desirable in the context of crop genetic resources management.

Project description:Background and aimsPhenotypic plasticity can affect the geographical distribution of taxa and greatly impact the productivity of crops across contrasting and variable environments. The main objectives of this study were to identify genotype-phenotype associations in key biomass and phenology traits and the strength of phenotypic plasticity of these traits in a short-rotation coppice willow population across multiple years and contrasting environments to facilitate marker-assisted selection for these traits.MethodsA hybrid Salix viminalis ?×?( S. viminalis × Salix schwerinii ) population with 463 individuals was clonally propagated and planted in three common garden experiments comprising one climatic contrast between Sweden and Italy and one water availability contrast in Italy. Several key phenotypic traits were measured and phenotypic plasticity was estimated as the trait value difference between experiments. Quantitative trait locus (QTL) mapping analyses were conducted using a dense linkage map and phenotypic effects of S. schwerinii haplotypes derived from detected QTL were assessed.Key resultsAcross the climatic contrast, clone predictor correlations for biomass traits were low and few common biomass QTL were detected. This indicates that the genetic regulation of biomass traits was sensitive to environmental variation. Biomass QTL were, however, frequently shared across years and across the water availability contrast. Phenology QTL were generally shared between all experiments. Substantial phenotypic plasticity was found among the hybrid offspring, that to a large extent had a genetic origin. Individuals carrying influential S. schwerinii haplotypes generally performed well in Sweden but less well in Italy in terms of biomass production.ConclusionsThe results indicate that specific genetic elements of S. schwerinii are more suited to Swedish conditions than to those of Italy. Therefore, selection should preferably be conducted separately for such environments in order to maximize biomass production in admixed S. viminalis × S. schwerinii populations.

Project description:BackgroundPredicting the adaptability of forest tree populations under future climates requires a better knowledge of both the adaptive significance and evolvability of measurable key traits. Phenotypic plasticity, standing genetic variation and degree of phenotypic integration shape the actual and future population genetic structure, but empirical estimations in forest tree species are still extremely scarce. We analysed 11 maritime pine populations covering the distribution range of the species (119 families and 8 trees/family, ca. 1300 trees) in a common garden experiment planted at two sites with contrasting productivity. We used plant height as a surrogate of fitness and measured five traits (mean and plasticity of carbon isotope discrimination, specific leaf area, needle biomass, Phenology growth index) related to four different strategies (acquisitive economics, photosynthetic organ size, growth allocation and avoidance of water stress).ResultsEstimated values of additive genetic variation would allow adaptation of the populations to future environmental conditions. Overall phenotypic integration and selection gradients were higher at the high productivity site, while phenotypic integration within populations was higher at the low productivity site. Response to selection was related mainly to photosynthetic organ size and drought-avoidance mechanisms rather than to water use efficiency. Phenotypic plasticity of water use efficiency could be maladaptive, resulting from selection for height growth.ConclusionsContrary to the expectations in a drought tolerant species, our study suggests that variation in traits related to photosynthetic organ size and acquisitive investment of resources drive phenotypic selection across and within maritime pine populations. Both genetic variation and evolvability of key adaptive traits were considerably high, including plasticity of water use efficiency. These characteristics would enable a relatively fast micro-evolution of populations in response to the ongoing climate changes. Moreover, differentiation among populations in the studied traits would increase under the expected more productive future Atlantic conditions.

Project description:Yam (Dioscorea spp.) is of great importance to food security, especially in West Africa. However, the loss of soil fertility due to dwindling fallow lands with indigenous nutrient supply poses a challenge for yam cultivation. This study aimed to determine shoot and tuber biomass and nutrient use efficiency of white Guinea yam (Dioscorea rotundata) grown under low- and high-NPK conditions. Six white Guinea yam genotypes were used in field experiments conducted at Ibadan, Nigeria. Experiments were conducted with low soil NPK conditions with zero fertilizer input and high soil NPK conditions with mineral fertilizer input. Differences in response to soil NPK conditions, nutrient uptake, and nutrient use efficiency (apparent nutrient recovery efficiency) were observed among the tested genotypes. The genotypes TDr1499 and TDr1649, with high soil fertility susceptibility index (SFSI>1) and an increase in shoot and tuber biomass with fertilizer input, were recognized as susceptible to soil NPK conditions. There was a marked difference in apparent nutrient recovery efficiency; however, there was no varietal difference in physiological efficiency. Differences in apparent nutrient recovery efficiency among genotypes affected the fertilizer response (or susceptibility to soil NPK conditions) and the nutrient uptake. In contrast, the genotype TDr2029, with SFSI<1 and low reduction in shoot and tuber production between non-F and +F conditions, was recognized as a less susceptible genotype to soil NPK status. It was revealed that NPK fertilization did not reduce tuber dry matter content, regardless of genotype differences in susceptibility to soil NPK conditions. Hence, this could be helpful to farmers because it implies that yield can be increased without reducing tuber quality through a balanced application of soil nutrients. Our results highlight genotypic variation in sensitivity to the soil NPK availability, nutrient uptake, and nutrient use efficiency white Guinea yam. Differences in susceptibility to soil NPK conditions could be due to the genotypic variations in nutrient recovery efficiency white Guinea yam. Our findings could contribute to breeding programs for the development of improved white Guinea yam varieties that enhance productivity in low soil fertility conditions with low and high-input farming systems.

Project description:Forage plants are valuable because they maintain wild and domesticated herbivores, and sustain the delivery of meat, milk and other commodities. Forage plants contain different quantities of fibre, lignin, minerals and protein, and vary in the proportion of their tissue that can be digested by herbivores. These nutritive components are important determinants of consumer growth rates, reproductive success and behaviour. A dataset was compiled to quantify variation in forage plant nutritive values within- and between-plant species, and to assess variation between plant functional groups and bioclimatic zones. 1255 geo-located records containing 3774 measurements of nutritive values for 136 forage plant species grown in 30 countries were obtained from published articles. Spatial variability in forage nutritive values indicated that climate modified plant nutritive values. Forage plants grown in arid and equatorial regions generally contained less digestible material than those grown in temperate and tundra regions; containing more fibre and lignin, and less protein. These patterns may reveal why herbivore body sizes, digestion and migration strategies are different in warmer and drier regions. This dataset also revealed the capacity for variation in the nutrition provided by forage plants, which may drive consumer species coexistence. The proportion of the plant tissue that was digestible ranged between species from 2 to 91%. The amount of fibre contained within plant material ranged by 23-90%, protein by 2-36%, lignin by 1-21% and minerals by 2-22%. On average, grasses and tree foliage contained the most fibre, whilst herbaceous legumes contained the most protein and tree foliage contained the most lignin. However, there were individual species within each functional group that were highly nutritious. This dataset may be used to identify forage plant species or mixtures of species from different functional groups with useful nutritional traits which can be cultivated to enhance livestock productivity and inform wild herbivore conservation strategies.

Project description:Microbial ammonia oxidation is the first and usually rate limiting step in nitrification and is therefore an important step in the global nitrogen cycle. Ammonia-oxidizing archaea (AOA) play an important role in nitrification. Here, we report a comprehensive analysis of biomass productivity and the physiological response of Nitrososphaera viennensis to different ammonium and carbon dioxide (CO2) concentrations aiming to understand the interplay between ammonia oxidation and CO2 fixation of N. viennensis. The experiments were performed in closed batch in serum bottles as well as in batch, fed-batch, and continuous culture in bioreactors. A reduced specific growth rate (μ) of N. viennensis was observed in batch systems in bioreactors. By increasing CO2 gassing μ could be increased to rates comparable to that of closed batch systems. Furthermore, at a high dilution rate (D) in continuous culture (≥ 0.7 of μmax) the biomass to ammonium yield (Y(X/NH3)) increased up to 81.7% compared to batch cultures. In continuous culture, biofilm formation at higher D prevented the determination of D crit. Due to changes in Y(X/NH3) and due to biofilm, nitrite concentration becomes an unreliable proxy for the cell number in continuous cultures at D towards μmax. Furthermore, the obscure nature of the archaeal ammonia oxidation prevents an interpretation in the context of Monod kinetics and thus the determination of K S. Our findings indicate that the physiological response of N. viennensis might be regulated with different enzymatic make-ups, according to the ammonium catalysis rate. We reveal novel insights into the physiology of N. viennensis that are important for biomass production and the biomass yield of AOA. Moreover, our study has implications to the field of archaea biology and microbial ecology by showing that bioprocess technology and quantitative analysis can be applied to decipher environmental factors affecting the physiology and productivity of AOA.
