Project description:Metagenomics has paved the way for cultivation-independent assessment and exploitation of microbial communities present in complex ecosystems. In recent years, significant progress has been made in this research area. A major breakthrough was the improvement and development of high-throughput next-generation sequencing technologies. The application of these technologies resulted in the generation of large datasets derived from various environments such as soil and ocean water. The analyses of these datasets opened a window into the enormous phylogenetic and metabolic diversity of microbial communities living in a variety of ecosystems. In this way, structure, functions, and interactions of microbial communities were elucidated. Metagenomics has proven to be a powerful tool for the recovery of novel biomolecules. In most cases, functional metagenomics comprising construction and screening of complex metagenomic DNA libraries has been applied to isolate new enzymes and drugs of industrial importance. For this purpose, several novel and improved screening strategies that allow efficient screening of large collections of clones harboring metagenomes have been introduced.

Project description:Genetic adaptation to future environmental conditions is crucial to help species persist as the climate changes. Genome scans are powerful tools to understand adaptive landscapes, enabling us to correlate genetic diversity with environmental gradients while disentangling neutral from adaptive variation. However, low gene flow can lead to both local adaptation and highly structured populations, and is a major confounding factor for genome scans, resulting in an inflated number of candidate loci. Here, we compared candidate locus detection in a marine mollusc (Onithochiton neglectus), taking advantage of a natural geographical contrast in the levels of genetic structure between its populations. O. neglectus is endemic to New Zealand and distributed throughout an environmental gradient from the subtropical north to the subantarctic south. Due to a brooding developmental mode, populations tend to be locally isolated. However, adult hitchhiking on rafting kelp increases connectivity among southern populations. We applied two genome scans for outliers (Bayescan and PCAdapt) and two genotype-environment association (GEA) tests (BayeScEnv and RDA). To limit issues with false positives, we combined results using the geometric mean of q-values and performed association tests with random environmental variables. This novel approach is a compromise between stringent and relaxed approaches widely used before, and allowed us to classify candidate loci as low confidence or high confidence. Genome scans for outliers detected a large number of significant outliers in strong and moderately structured populations. No high-confidence GEA loci were detected in the context of strong population structure. However, 86 high-confidence loci were associated predominantly with latitudinally varying abiotic factors in the less structured southern populations. This suggests that the degree of connectivity driven by kelp rafting over the southern scale may be insufficient to counteract local adaptation in this species. Our study supports the expectation that genome scans may be prone to errors in highly structured populations. Nonetheless, it also empirically demonstrates that careful statistical controls enable the identification of candidate loci that invite more detailed investigations. Ultimately, genome scans are valuable tools to help guide further research aiming to determine the potential of non-model species to adapt to future environments.

Project description:Introduced species interact both directly and indirectly with native species. We examine interactions between the introduced New Zealand mud snail (Potamopyrgus antipodarum) and native estuarine invertebrates and predators through experiments and field studies. A widely held management concern is that when P. antipodarum, which has low nutritional value, becomes abundant, it replaces nutritious prey in fish diets. We tested two key components of this view: (1) that fish consume, but get little direct nutritional value from P. antipodarum; and (2) that P. antipodarum has an indirect negative effect on fish by reducing the energy derived from native prey. We also examined predation by the native signal crayfish, Pacifastacus leniusculus. Laboratory feeding trials showed that both crayfish and fish consume P. antipodarum, a direct effect. Crayfish consumed and successfully digested higher numbers of snails than did fish [Pacific staghorn sculpin (Leptocottus armatus), three spine stickleback (Gasterosteus aculeatus), and juvenile starry flounder (Platicthys stellatus)]. P. antipodarum occurred at low frequencies in the stomachs of wild-caught fish. More interesting were the indirect effects of this invader, which ran counter to predictions. P. antipodarum presence was associated with no change or an increase in the amount of energy derived from native prey by predators. The presence of P. antipodarum also led to increased consumption of and preference for the native amphipod Americorophium salmonis over the native isopod Gnorimosphaeroma insulare. This is an example of short-term, asymmetric, apparent competition, in which the presence of one prey species (snails) increases predation on another prey species (the amphipod).

Project description:Myelofibrosis is often associated with the myeloproliferative neoplasms and expression of oncogenic JAK2 mutants. Patients with myelofibrosis have diminished quality of life due to systemic symptoms arising from fibrotic changes in the bone marrow. The introduction of the JAK2 inhibitor, ruxolitinib, has been of benefit in the treatment of myelofibrosis patients however, it is not curative and there is still a requirement for new targeted therapies to eradicate the cells at the heart of myelofibrosis pathology. Repurposing drugs bypasses many of the hurdles present in drug development, such as toxicity and pharmacodynamic profiling. To this end we undertook a re-analysis of our pre-existing proteomic data sets to identify perturbed biochemical pathways and their associated drugs/inhibitors to potentially target the cells driving myelofibrosis. This approach identified CBL0137 as a candidate for targeting JAK2 mutant driven malignancies. We therefore assessed CBL0137 as a new agent to extinguish JAK2 mutant primitive cells and show its ability to preferentially target cells from MF patients compared to healthy control cells. Further we define its mechanistic action in primary haemopoietic progenitor cells and demonstrate its ability to reduce splenomegaly and reticulocyte number in a transgenic murine model of myeloproliferative neoplasms.

Project description:The European Starling (Sturnidae: Sturnus vulgaris L.) is an invasive bird in North America where it is an agricultural pest. In British Columbia (Canada), the starling population increases in orchards and vineyards in autumn, where they consume and damage ripening fruits. Starlings also cause damage in dairy farms and feedlots by consuming and contaminating food and spreading diseases. Damage can be partly mitigated by the use of scare devices, which can disperse flocks until they become habituated. Large-scale trapping and euthanizing before starlings move to fields and farms could be a practical means of preventing damage, but requires knowledge of natal origin. Within a small (20,831 km2), agriculturally significant portion of south-central British Columbia, the Okanagan-Similkameen region, we used 21 trace elements in bone tissue to discriminate the spatial distribution of juvenile starlings and to reveal the geographic origin of the problem birds in fall. Stepwise discriminant analysis of trace elements classified juveniles to their natal origin (minimum discrimination distance of 12 km) with 79% accuracy. In vineyards and orchards, the majority (55%) of problem birds derive from northern portions of the valley; and the remaining 45% of problem birds were a mixture of local and immigrant/unassigned birds. In contrast, problem birds in dairy farms and feedlots were largely immigrants/unassigned (89%) and 11% were local from northern region of the valley. Moreover, elemental signatures can separate starling populations in the Valley yielding a promising tool for identifying the geographic origin of these migratory birds.

Project description:The New Zealand government and agricultural industries recently jointly adopted the goal of nationally eradicating bovine tuberculosis (TB) from livestock and wildlife reservoirs by 2055. Only Australia has eradicated TB from a wildlife maintenance host. Elsewhere the disease is often self-sustaining in a variety of wildlife hosts, usually making eradication an intractable problem. The New Zealand strategy for eradicating TB from wildlife is based on quantitative assessment using a Bayesian "Proof of Freedom" framework. This is used to assess the probability that TB has been locally eradicated from a given area. Here we describe the framework (the concepts, methods and tools used to assess TB freedom and how they are being applied and updated). We then summarize recent decision theory research aimed at optimizing the balance between the risk of falsely declaring areas free and the risk of overspending on disease management when the disease is already locally extinct. We explore potential new approaches for further optimizing the allocation of management resources, especially for places where existing methods are impractical or expensive, including using livestock as sentinels. We also describe how the progressive roll-back of locally eradicated areas scales up operationally and quantitatively to achieve and confirm eradication success over the entire country. Lastly, we review the progress made since the framework was first formally adopted in 2011. We conclude that eradication of TB from New Zealand is feasible, and that we are well on the way to achieving this outcome.

Project description:Nut weight is one of the most important traits that can affect a chestnut grower's returns. Due to the long juvenile phase of chestnut trees, the selection of desired characteristics at early developmental stages represents a major challenge for chestnut breeding. In this study, we identified single nucleotide polymorphisms (SNPs) in transcriptomic regions, which were significantly associated with nut weight in chestnuts (Castanea crenata), using a genome-wide association study (GWAS). RNA-sequencing (RNA-seq) data were generated from large and small nut-bearing trees, using an Illumina HiSeq. 2000 system, and 3,271,142 SNPs were identified. A total of 21 putative SNPs were significantly associated with chestnut weight (false discovery rate [FDR] < 10-5), based on further analyses. We also applied five machine learning (ML) algorithms, support vector machine (SVM), C5.0, k-nearest neighbour (k-NN), partial least squares (PLS), and random forest (RF), using the 21 SNPs to predict the nut weights of a second population. The average accuracy of the ML algorithms for the prediction of chestnut weights was greater than 68%. Taken together, we suggest that these SNPs have the potential to be used during marker-assisted selection to facilitate the breeding of large chestnut-bearing varieties.

Project description:Leptospirosis is a zoonotic disease of global importance. The breadth of Leptospira diversity associated with both human and animal disease poses major logistical challenges to the use of classical diagnostic techniques, and increasingly molecular diagnostic tools are used for their detection. In New Zealand, this has resulted in an increase in positive cases reported nationally that have not been attributed to the infecting serovar or genomospecies. In this study, we used data from all pathogenic Leptospira genomes to identify a partial region of the glmU gene as a suitable locus for the discrimination of the infecting species and serovars of New Zealand-endemic Leptospira. This method can be used in culture and culture-independent scenarios making it flexible for diagnostics in humans, animals, and environmental samples. We explored the use of this locus as a molecular barcoding tool via the Oxford Nanopore Technology (ONT) sequencing platform MinION. Sequences obtained by this method allowed specific identification of Leptospira species in mixed and enriched environmental cultures, however read error inherent in the MinION sequencing system reduced the accuracy of strain/variant identification. Using this approach to characterise Leptospira in enriched environmental cultures, we detected the likely presence of Leptospira genomospecies that have not been reported in New Zealand to date. This included a strain of L. borgpetersenii that has recently been identified in dairy cattle and sequences similar to those of L. mayottensis. L. tipperaryensis, L. dzianensis and L. alstonii.
