Project description:BackgroundSimple phenomenological growth models can be useful for estimating transmission parameters and forecasting epidemic trajectories. However, most existing phenomenological growth models only support single-peak outbreak dynamics whereas real epidemics often display more complex transmission trajectories.MethodsWe develop and apply a novel sub-epidemic modeling framework that supports a diversity of epidemic trajectories including stable incidence patterns with sustained or damped oscillations to better understand and forecast epidemic outbreaks. We describe how to forecast an epidemic based on the premise that the observed coarse-scale incidence can be decomposed into overlapping sub-epidemics at finer scales. We evaluate our modeling framework using three outbreak datasets: Severe Acute Respiratory Syndrome (SARS) in Singapore, plague in Madagascar, and the ongoing Ebola outbreak in the Democratic Republic of Congo (DRC) and four performance metrics.ResultsThe sub-epidemic wave model outperforms simpler growth models in short-term forecasts based on performance metrics that account for the uncertainty of the predictions namely the mean interval score (MIS) and the coverage of the 95% prediction interval. For example, we demonstrate how the sub-epidemic wave model successfully captures the 2-peak pattern of the SARS outbreak in Singapore. Moreover, in short-term sequential forecasts, the sub-epidemic model was able to forecast the second surge in case incidence for this outbreak, which was not possible using the simple growth models. Furthermore, our findings support the view that the national incidence curve of the Ebola epidemic in DRC follows a stable incidence pattern with periodic behavior that can be decomposed into overlapping sub-epidemics.ConclusionsOur findings highlight how overlapping sub-epidemics can capture complex epidemic dynamics, including oscillatory behavior in the trajectory of the epidemic wave. This observation has significant implications for interpreting apparent noise in incidence data where the oscillations could be dismissed as a result of overdispersion, rather than an intrinsic part of the epidemic dynamics. Unless the oscillations are appropriately modeled, they could also give a false positive, or negative, impression of the impact from public health interventions. These preliminary results using sub-epidemic models can help guide future efforts to better understand the heterogenous spatial and social factors shaping sub-epidemic patterns for other infectious diseases.

Project description:BackgroundIndia was one of the countries to institute strict measures for Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) control in the early phase. Since, then, the epidemic growth trajectory was slow before registering an explosion of cases due to local cluster transmissions.MethodsWe estimated the growth rate and doubling time of SARS-CoV-2 for India and high burden states using crowdsourced time series data. Further, we also estimated the Basic Reproductive Number (R0) and Time-dependent Reproductive number (Rt) using serial intervals from the data. We compared the R0 estimated from five different methods and R0 from SB was further used in the analysis. We modified standard Susceptible-Infectious-Recovered (SIR) models to SIR/Death (SIRD) model to accommodate deaths using R0 with the sequential Bayesian method for simulation in SIRD models.ResultsOn average, 2.8 individuals were infected by an index case. The mean serial interval was 3.9 days. The R0 estimated from different methods ranged from 1.43 to 1.85. The mean time to recovery was 14 ± 5.3 days. The daily epidemic growth rate of India was 0.16 [95% CI; 0.14, 0.17] with a doubling time of 4.30 days [95% CI; 3.96, 4.70]. From the SIRD model, it can be deduced that the peak of SARS-CoV-2 in India will be around mid-July to early August 2020 with around 12.5% of the population likely to be infected at the peak time.ConclusionThe pattern of spread of SARS-CoV-2 in India is suggestive of community transmission. There is a need to increase funds for infectious disease research and epidemiologic studies. All the current gains may be reversed if air travel and social mixing resume rapidly. For the time being, these must be resumed only in a phased manner and should be back to normal levels only after we are prepared to deal with the disease with efficient tools like vaccines or medicine.Key points.QuestionWhat are the estimates of infectious disease parameters of early phase of novel SARS-CoV-2 epidemic in India?FindingsIncidence pattern SARS-CoV-2 shows possible evidence of community transmission. However, the estimated Basic Reproductive Number (R0) is relatively lower than those observed in high burden regions (range 1.43-1.85). Our simulation using susceptible-infectious-recovered/death model shows that peak of SARS-CoV-2 in India is farther than currently projected and is likely to affect around 12.5% of population.MeaningThe lower estimated R0 is indicative of the effectiveness of early social distancing measures and lockdown. Premature relaxation of the current control measures may result in large numbers of cases in India.

Project description:BACKGROUND:A forecast can be defined as an endeavor to quantitatively estimate a future event or probabilities assigned to a future occurrence. Forecasting stochastic processes such as epidemics is challenging since there are several biological, behavioral, and environmental factors that influence the number of cases observed at each point during an epidemic. However, accurate forecasts of epidemics would impact timely and effective implementation of public health interventions. In this study, we introduce a Dirichlet process (DP) model for classifying and forecasting influenza epidemic curves. METHODS:The DP model is a nonparametric Bayesian approach that enables the matching of current influenza activity to simulated and historical patterns, identifies epidemic curves different from those observed in the past and enables prediction of the expected epidemic peak time. The method was validated using simulated influenza epidemics from an individual-based model and the accuracy was compared to that of the tree-based classification technique, Random Forest (RF), which has been shown to achieve high accuracy in the early prediction of epidemic curves using a classification approach. We also applied the method to forecasting influenza outbreaks in the United States from 1997-2013 using influenza-like illness (ILI) data from the Centers for Disease Control and Prevention (CDC). RESULTS:We made the following observations. First, the DP model performed as well as RF in identifying several of the simulated epidemics. Second, the DP model correctly forecasted the peak time several days in advance for most of the simulated epidemics. Third, the accuracy of identifying epidemics different from those already observed improved with additional data, as expected. Fourth, both methods correctly classified epidemics with higher reproduction numbers (R) with a higher accuracy compared to epidemics with lower R values. Lastly, in the classification of seasonal influenza epidemics based on ILI data from the CDC, the methods' performance was comparable. CONCLUSIONS:Although RF requires less computational time compared to the DP model, the algorithm is fully supervised implying that epidemic curves different from those previously observed will always be misclassified. In contrast, the DP model can be unsupervised, semi-supervised or fully supervised. Since both methods have their relative merits, an approach that uses both RF and the DP model could be beneficial.

Project description:An increasing number of studies are using landscape genomics to investigate local adaptation in wild and domestic populations. Implementation of this approach requires the sampling phase to consider the complexity of environmental settings and the burden of logistical constraints. These important aspects are often underestimated in the literature dedicated to sampling strategies. In this study, we computed simulated genomic data sets to run against actual environmental data in order to trial landscape genomics experiments under distinct sampling strategies. These strategies differed by design approach (to enhance environmental and/or geographical representativeness at study sites), number of sampling locations and sample sizes. We then evaluated how these elements affected statistical performances (power and false discoveries) under two antithetical demographic scenarios. Our results highlight the importance of selecting an appropriate sample size, which should be modified based on the demographic characteristics of the studied population. For species with limited dispersal, sample sizes above 200 units are generally sufficient to detect most adaptive signals, while in random mating populations this threshold should be increased to 400 units. Furthermore, we describe a design approach that maximizes both environmental and geographical representativeness of sampling sites and show how it systematically outperforms random or regular sampling schemes. Finally, we show that although having more sampling locations (between 40 and 50 sites) increase statistical power and reduce false discovery rate, similar results can be achieved with a moderate number of sites (20 sites). Overall, this study provides valuable guidelines for optimizing sampling strategies for landscape genomics experiments.

Project description:IntroductionItaly became the second epicenter of the novel coronavirus disease 2019 (COVID-19) pandemic after China, surpassing by far China's death toll. The disease swept through Lombardy, which remained in lockdown for about two months, starting from the 8th of March. As of that day, the isolation measures taken in Lombardy were extended to the entire country. Here, assuming that effectively there was one case "zero" that introduced the virus to the region, we provide estimates for: (a) the day-zero of the outbreak in Lombardy, Italy; (b) the actual number of asymptomatic infected cases in the total population until March 8; (c) the basic (R0)and the effective reproduction number (Re) based on the estimation of the actual number of infected cases. To demonstrate the efficiency of the model and approach, we also provide a tentative forecast two months ahead of time, i.e. until May 4, the date on which relaxation of the measures commenced, on the basis of the COVID-19 Community Mobility Reports released by Google on March 29.MethodsTo deal with the uncertainty in the number of the actual asymptomatic infected cases in the total population Volpert et al. (2020), we address a modified compartmental Susceptible/ Exposed/ Infectious Asymptomatic/ Infected Symptomatic/ Recovered/ Dead (SEIIRD) model with two compartments of infectious persons: one modelling the cases in the population that are asymptomatic or experience very mild symptoms and another modelling the infected cases with mild to severe symptoms. The parameters of the model corresponding to the recovery period, the time from the onset of symptoms to death and the time from exposure to the time that an individual starts to be infectious, have been set as reported from clinical studies on COVID-19. For the estimation of the day-zero of the outbreak in Lombardy, as well as of the "effective" per-day transmission rate for which no clinical data are available, we have used the proposed SEIIRD simulator to fit the numbers of new daily cases from February 21 to the 8th of March. This was accomplished by solving a mixed-integer optimization problem. Based on the computed parameters, we also provide an estimation of the basic reproduction number R0 and the evolution of the effective reproduction number Re. To examine the efficiency of the model and approach, we ran the simulator to "forecast" the epidemic two months ahead of time, i.e. from March 8 to May 4. For this purpose, we considered the reduction in mobility in Lombardy as released on March 29 by Google COVID-19 Community Mobility Reports, and the effects of social distancing and of the very strict measures taken by the government on March 20 and March 21, 2020.ResultsBased on the proposed methodological procedure, we estimated that the expected day-zero was January 14 (min-max rage: January 5 to January 23, interquartile range: January 11 to January 18). The actual cumulative number of asymptomatic infected cases in the total population in Lombardy on March 8 was of the order of 15 times the confirmed cumulative number of infected cases, while the expected value of the basic reproduction number R0 was found to be 4.53 (min-max range: 4.40- 4.65). On May 4, the date on which relaxation of the measures commenced the effective reproduction number was found to be 0.987 (interquartiles: 0.857, 1.133). The model approximated adequately two months ahead of time the evolution of reported cases of infected until May 4, the day on which the phase I of the relaxation of measures was implemented over all of Italy. Furthermore the model predicted that until May 4, around 20% of the population in Lombardy has recovered (interquartile range: ∼10% to ∼30%).

Project description:The ongoing COVID-19 pandemic underscores the importance of developing reliable forecasts that would allow decision makers to devise appropriate response strategies. Despite much recent research on the topic, epidemic forecasting remains poorly understood. Researchers have attributed the difficulty of forecasting contagion dynamics to a multitude of factors, including complex behavioral responses, uncertainty in data, the stochastic nature of the underlying process, and the high sensitivity of the disease parameters to changes in the environment. We offer a rigorous explanation of the difficulty of short-term forecasting on networked populations using ideas from computational complexity. Specifically, we show that several forecasting problems (e.g., the probability that at least a given number of people will get infected at a given time and the probability that the number of infections will reach a peak at a given time) are computationally intractable. For instance, efficient solvability of such problems would imply that the number of satisfying assignments of an arbitrary Boolean formula in conjunctive normal form can be computed efficiently, violating a widely believed hypothesis in computational complexity. This intractability result holds even under the ideal situation, where all the disease parameters are known and are assumed to be insensitive to changes in the environment. From a computational complexity viewpoint, our results, which show that contagion dynamics become unpredictable for both macroscopic and individual properties, bring out some fundamental difficulties of predicting disease parameters. On the positive side, we develop efficient algorithms or approximation algorithms for restricted versions of forecasting problems.

Project description:Accurate product price forecasting is helpful for scientific decision-making and precise industrial planning. As a characteristic fruit that drives regional development, mango price prediction is of great significance to several economies. However, owing to the strong volatility of mango prices, forecasting is vulnerable to uncertainties and is very challenging. In this study, a deep-learning combination forecasting model based on a back-propagation (BP) long short-term memory (LSTM) neural network is proposed. Using daily mango price data from a large fruit wholesale trading center in China from January 2nd, 2014, to April 18th, 2022, mango price changes are learned and predicted to support the fruit industry. The results show that the root mean-square error, mean absolute percentage error, and the R2 determination coefficient of the BP-LSTM combination model are 0.0175, 0.14%, and 0.9998, respectively. The prediction results of the combined model are better than those of the separate BP and LSTM models. Furthermore, it best fits the actual price profile and has better generalizability.

Project description:Porcine Epidemic Diarrhea Virus (PEDV) emerged in North America in 2013. The first case of PEDV in Canada was identified on an Ontario farm in January 2014. Surveillance was instrumental in identifying the initial case and in minimizing the spread of the virus to other farms. With recent advances in predictive analytics showing promise for health and disease forecasting, the primary objective of this study was to apply machine learning predictive methods (random forest, artificial neural networks, and classification and regression trees) to provincial PEDV incidence data, and in so doing determine their accuracy for predicting future PEDV trends. Trend was defined as the cumulative number of new cases over a four-week interval, and consisted of four levels (zero, low, medium and high). Provincial PEDV incidence and prevalence estimates from an industry database, as well as temperature, humidity, and precipitation data, were combined to create the forecast dataset. With 10-fold cross validation performed on the entire dataset, the overall accuracy was 0.68 (95% CI: 0.60 - 0.75), 0.57 (95% CI: 0.49 - 0.64), and 0.55 (0.47 - 0.63) for the random forest, artificial neural network, and classification and regression tree models, respectively. Based on the cross-validation approach to evaluating predictive accuracy, the random forest model provided the best prediction.

Project description:This paper presents a predictive analysis of the Chinese economy in the post-epidemic era. Five major public health emergencies historically similar to the COVID-19 epidemic are used as the control group, and a fuzzy mathematical model is applied to forecast and analyze China’s economy after the COVID-19 epidemic. The forecast results show that China’s overall economy will have recovered to the pre-epidemic level in about 1 year, with the fastest recovery in individual economic indicators, followed by government final consumption and imports, then CPI, fiscal revenue, exports and money supply, and the slowest recovery in employment. Finally, a combination of all the parties makes policies and recommendations for China’s economic and social development in the post-epidemic era.

Project description:Understanding how a disease spreads in a population is a first step to preparing for future epidemics, and machine learning models are a useful tool to analyze the spreading process of infectious diseases. For effective predictions of these spreading processes, node embeddings are used to encode networks based on the similarity between nodes into feature vectors, i.e., higher dimensional representations of human contacts. In this work, we evaluated the impact of homophily and structural equivalence on node2vec embedding for disease spread prediction by testing them on real world temporal human contact networks. Our results show that structural equivalence is a useful indicator for the infection status of a person. Embeddings that are balanced towards the preservation of structural equivalence performed better than those that focus on the preservation of homophily, with an average improvement of 0.1042 in the f1-score (95% CI 0.051 to 0.157). This indicates that structurally equivalent nodes behave similarly during an epidemic (e.g., expected time of a disease onset). This observation could greatly improve predictions of future epidemics where only partial information about contacts is known, thereby helping determine the risk of infection for different groups in the population.
