Project description:As wearable technologies redefine the way people exchange information, receive entertainment, and monitor health, the development of sustainable power sources that capture energy from the user's everyday activities garners increasing interest. Electric fishes, such as the electric eel and the torpedo ray, provide inspiration for such a power source with their ability to generate massive discharges of electricity solely from the metabolic processes within their bodies. Inspired by their example, the device presented in this work harnesses electric power from ion gradients established by capturing the carbon dioxide (CO2 ) from human breath. Upon localized exposure to CO2 , this novel adaptation of reverse electrodialysis chemically generates ion gradients from a single initial solution uniformly distributed throughout the device instead of requiring the active circulation of two different external solutions. A thorough analysis of the relationship between electrical output and the concentration of carbon capture agent (monoethanolamine, MEA), the amount of CO2 captured, and the device geometry informs device design. The prototype device presented here harvests enough energy from a breath-generated ion gradient to power small electronic devices, such as a light-emitting diode (LED).

Project description:Over the past few years, the advances in technology and methods that have revolutionized cryo-EM are allowing for key insights in a variety of areas in biology, and microbiology is no exception. A wide range of important macromolecular assemblies in prokaryotic and eukaryotic cells, as well as intact viruses, have now become accessible to investigation by new methods in 3D electron microscopy. We focus here on selected examples that illustrate this breadth, and review the application of methods in single particle cryo-EM and cryo-electron tomography to progress in the structural biology of CRISPR systems, visualization of small molecule drugs in membrane proteins, in situ visualization of bacterial nanomachines, and the analysis of antigen-antibody interactions to drive vaccine design.

Project description:Although different fisheries can be tightly linked to each other by human and ecosystem processes, they are often managed independently. Synchronous fluctuations among fish populations or fishery catches can destabilize ecosystems and economies, respectively, but the degree of synchrony around the world remains unclear. We analyzed 1,092 marine fisheries catch time series over 60 yr to test for the presence of coherence, a form of synchrony that allows for phase-lagged relationships. We found that nearly every fishery was coherent with at least one other fishery catch time series globally and that coherence was strongest in the northeast Atlantic, western central Pacific, and eastern Indian Ocean. Analysis of fish biomass and fishing mortality time series from these hotspots revealed that coherence in biomass or fishing mortality were both possible, though biomass coherence was more common. Most of these relationships were synchronous with no time lags, and across catches in all regions, synchrony was a better predictor of regional catch portfolio effects than catch diversity. Regions with higher synchrony had lower stability in aggregate fishery catches, which can have negative consequences for food security and economic wealth.

Project description:In the context of host-pathogen interactions, gram-negative bacterial virulence factors, such as effectors, may be transferred from bacterial to eukaryotic host cytoplasm by multicomponent Type III protein secretion systems (T3SSs). Central to Salmonella enterica serovar Typhimurium (S. Typhimurium) pathogenesis is the secretion of over 40 effectors by two T3SSs encoded within pathogenicity islands SPI-1 and SPI-2. These effectors manipulate miscellaneous host cellular processes, such as cytoskeleton organization and immune signaling pathways, thereby permitting host colonization and bacterial dissemination. Recent research on effector biology provided mechanistic insights for some effectors. However, for many effectors, clearly defined roles and host target repertoires—further clarifying effector interconnectivity and virulence networks—are yet to be uncovered. Here we demonstrate the utility of the recently described viral-like particle trapping technology Virotrap as an effective approach to catalogue S. Typhimurium effector-host protein complexes (EH-PCs). Mass spectrometry-based Virotrap analysis of the novel E3 ubiquitin ligase SspH2 previously shown to be implicated in modulating actin dynamics and immune signaling, exposed known host interactors PFN1 and -2 and several putative novel, interconnected host targets. Network analysis revealed an actin(-binding) cluster among the significantly enriched hits for SspH2, consistent with the known localization of the S-palmitoylated effector with actin cytoskeleton components in the host. We show that Virotrap complements the current state-of-the-art toolkit to study protein complexes and represents a valuable means to screen for effector host targets in a high-throughput manner, thereby bridging the knowledge gap between effector-host interplay and pathogenesis.

Project description:Mixed fisheries are the dominant type of fishery worldwide. Overexploitation in mixed fisheries occurs when catches continue for available quota species while low quota species are discarded. As EU fisheries management moves to count all fish caught against quota (the "landing obligation"), the challenge is to catch available quota within new constraints, else lose productivity. A mechanism for decoupling exploitation of species caught together is spatial targeting, which remains challenging due to complex fishery and population dynamics. How far spatial targeting can go to practically separate species is often unknown and anecdotal. We develop a dimension-reduction framework based on joint dynamic species distribution modelling to understand how spatial community and fishery dynamics interact to determine species and size composition. In application to the highly mixed fisheries of the Celtic Sea, clear common spatial patterns emerge for three distinct assemblages. While distribution varies interannually, the same species are consistently found in higher densities together, with more subtle differences within assemblages, where spatial separation may not be practically possible. We highlight the importance of dimension reduction techniques to focus management discussion on axes of maximal separation and identify spatiotemporal modelling as a scientific necessity to address the challenges of managing mixed fisheries.

Project description:Ocean warming is already affecting global fisheries with an increasing dominance of catches of warmer water species at higher latitudes and lower catches of tropical and subtropical species in the tropics. Tuna distributions are highly conditioned by sea temperature, for this reason and their worldwide distribution, their populations may be a good indicator of the effect of climate change on global fisheries. This study shows the shift of tuna catches in subtropical latitudes on a global scale. From 1965 to 2011, the percentage of tropical tuna in longliner catches exhibited a significantly increasing trend in a study area that included subtropical regions of the Atlantic and western Pacific Oceans and partially the Indian Ocean. This may indicate a movement of tropical tuna populations toward the poles in response to ocean warming. Such an increase in the proportion of tropical tuna in the catches does not seem to be due to a shift of the target species, since the trends in Atlantic and Indian Oceans of tropical tuna catches are decreasing. Our results indicate that as populations shift towards higher latitudes the catches of these tropical species did not increase. Thus, at least in the Atlantic and Indian Oceans, tropical tuna catches have reduced in tropical areas.

Project description:Hemagglutinin (HA) is a protein located on the surface of the influenza virus that mediates viral fusion to the host cellular membrane. During the fusion process the HA fusion peptide (HAfp), formed by the first 23 N-terminal residues of HA and structurally characterized by two alpha helices (Helix A and Helix B) tightly packed in a hairpin-like arrangement, is the only part of the virus in direct contact with the host membrane. After encountering the host cell, HAfp is believed to insert into the membrane, thereby initiating the fusion of the viral and host membranes. Detailed characterization of the interactions between the HAfp and cellular membrane is therefore of high relevance to the mechanism of viral entry into the host cell. Employing HMMM membrane representation with enhanced lipid mobility, we have performed a large set of independent simulations of unbiased membrane binding of HAfp. We have been able to capture spontaneous binding and insertion of HAfp consistently in nearly all the simulations. A reproducible membrane-bound configuration emerges from these simulations, despite employing a diverse set of initial configurations. Extension of several of the simulations into full membrane systems confirms the stability of the membrane-bound form obtained from HMMM binding simulations. The resulting model allows for the characterization of important interactions between the peptide and the membrane and the details of the binding process of the peptide for the first time. Upon membrane binding, Helix A inserts much deeper into the membrane than Helix B, suggesting that the former is responsible for hydrophobic anchoring of the peptide into the membrane. Helix B, in contrast, is found to establish major amphipathic interactions at the interfacial region thereby contributing to binding strength of HAfp.

Project description:We identified seasonal human coronaviruses, influenza viruses and rhinoviruses in exhaled breath and coughs of children and adults with acute respiratory illness. Surgical face masks significantly reduced detection of influenza virus RNA in respiratory droplets and coronavirus RNA in aerosols, with a trend toward reduced detection of coronavirus RNA in respiratory droplets. Our results indicate that surgical face masks could prevent transmission of human coronaviruses and influenza viruses from symptomatic individuals.
