Theoretical insights into the nature of halogen bonding in prereactive complexes.

ABSTRACT: Benchmark quality geometries and interaction energies for the prereactive halogen-bonded complexes of dihalogens and ammonia, including hypothetical astatine containing dihalogens, have been produced via explicitly correlated coupled cluster methods. The application of local electron correlation partitioning reveals dispersion, electrostatics and ionic substitutions all contribute significantly to the interaction energy, with a linear relationship between the ionic substitutions and the degree of charge transfer. Potential energy curves for H3 N⋅⋅⋅ClF show that as the relative orientations of the two subunits are manipulated appreciable interactions can be found at considerably angular displaced geometries, signifying lower directionality in halogen bonding than previously supposed.

Substituent Effects in Multivalent Halogen Bonding Complexes: A Combined Theoretical and Crystallographic Study.

Project description:In this manuscript, we combined ab initio calculations (RI-MP2/def2-TZVPD level of theory) and a search in the CSD (Cambridge Structural Database) to analyze the influence of aromatic substitution in charge-assisted multivalent halogen bonding complexes. We used a series of benzene substituted iodine derivatives C₆H₄(IF₄)Y (Y = H, NH₂, OCH₃, F, CN, and CF₃) as Lewis acids and used Cl- as electron rich interacting atoms. We have represented the Hammett's plot and observed a good regression coefficient (interaction energies vs. Hammett's σ parameter). Additionally, we demonstrated the direct correlation between the Hammett's σ parameter and the value of molecular electrostatic potential measured at the I atom on the extension of the C-I bond. Furthermore, we have carried out AIM (atoms in molecules) and NBO (natural bonding orbital) analyses to further describe and characterize the interactions described herein. Finally, we have carried out a search in the CSD (Cambridge Structural Database) and found several X-ray structures where these interactions are present, thus giving reliability to the results derived from the calculations.

The nature of halogen bonding: insights from interacting quantum atoms and source function studies.

Project description:A detailed study of the X...N (X = I, Br) halogen bonds in complexes formed by an extended set of substituted pyridines with D-X molecules (D = X, CN) is reported here. The nature of these interactions has been investigated at different (MP2 and DFT) levels of theory through Bader's quantum theory of atoms in molecules (QTAIM) and Pendás' interacting quantum atoms (IQA) scheme, focusing on the role of the local environment (i.e. the substituent on the pyridine ring and the halogenated residue) on the halogen bond features. We found that the exchange-correlation energy represents a substantial contribution to the IQA total energy, in some cases comparable to (I2 complexes) or even dominating (ICN complexes) the electrostatic term. Meaningful information is provided by the source function, indicating that the major contribution to the electron density at the bond critical point of the X...N interaction is derived from the halogen atom, while a much lower contribution comes from the nitrogen atom, which acts as either source or sink for electron density. A relevant contribution from distal atoms, including the various electron-donor and electron-withdrawing substituents in different positions of the pyridine ring, is also determined, highlighting the non-local character of the electron density. The existence of possible relationships between binding energies, interaction energies according to IQA, and QTAIM descriptors such as delocalization indices and source function, has been inspected. In general, good correlations are only found when the local environment, external to the directly involved halogen and nitrogen atoms, plays a minor role in the interaction.

Application of Halogen Bonding to Organocatalysis: A Theoretical Perspective.

Project description:The strong, specific, and directional halogen bond (XB) is an ideal supramolecular synthon in crystal engineering, as well as rational catalyst and drug design. These attributes attracted strong growing interest in halogen bonding in the past decade and led to a wide range of applications in materials, biological, and catalysis applications. Recently, various research groups exploited the XB mode of activation in designing halogen-based Lewis acids in effecting organic transformation, and there is continual growth in this promising area. In addition to the rapid advancements in methodology development, computational investigations are well suited for mechanistic understanding, rational XB catalyst design, and the study of intermediates that are unstable when observed experimentally. In this review, we highlight recent computational studies of XB organocatalytic reactions, which provide valuable insights into the XB mode of activation, competing reaction pathways, effects of solvent and counterions, and design of novel XB catalysts.

Synthesis, structural characterization, and theoretical analysis of novel zinc(ii) schiff base complexes with halogen and hydrogen bonding interactions.

Project description:In this article, we present the synthesis and characterization of three zinc(ii) complexes, [ZnII(HL1)2] (1), [ZnII(HL2)2]·2H2O (2) and [ZnII(HL3)2] (3), with three tridentate Schiff base ligands, H2L1, H2L2, and H2L3. The structures of the complexes were confirmed by single-crystal X-ray diffraction analysis. DFT calculations were performed to gain insights into the self-assembly of the complexes in their solid-state structures. Complex 1 exhibits dual halogen-bonding interactions (Br⋯Br and Br⋯O) in its solid-state structure, which have been thoroughly investigated through molecular electrostatic potential (MEP) surface calculations, alongside QTAIM and NCIPlot analyses. Furthermore, complex 2 features a fascinating hydrogen-bonding network involving lattice water molecules, which serves to link the [ZnII(HL2)2] units into a one-dimensional supramolecular polymer. This network has been meticulously examined using QTAIM and NCIplot analyses, allowing for an estimation of the hydrogen bond strengths. The significance of H-bonds and CH⋯π interactions in complex 3 was investigated, as these interactions are crucial for the formation of infinite 1D chains in the solid state.

What Is the Nature of Supramolecular Bonding? Comprehensive NBO/NRT Picture of Halogen and Pnicogen Bonding in RPH2···IF/FI Complexes (R = CH3, OH, CF3, CN, NO2).

Project description:We employ a variety of natural bond orbital (NBO) and natural resonance theory (NRT) tools to comprehensively investigate the nature of halogen and pnicogen bonding interactions in RPH2···IF/FI binary complexes (R = CH3, OH, CF3, CN, and NO2) and the tuning effects of R-substituents. Though such interactions are commonly attributed to "sigma-hole"-type electrostatic effects, we show that they exhibit profound similarities and analogies to the resonance-type 3-center, 4-electron (3c/4e) donor-acceptor interactions of hydrogen bonding, where classical-type "electrostatics" are known to play only a secondary modulating role. The general 3c/4e resonance perspective corresponds to a continuous range of interatomic A···B bond orders (bAB), spanning both the stronger "covalent" interactions of the molecular domain (say, bAB ≥ ½) and the weaker interactions (bAB ˂ ½, often misleadingly termed "noncovalent") that underlie supramolecular complexation phenomena. We show how a unified NBO/NRT-based description of hydrogen, halogen, pnicogen, and related bonding yields an improved predictive utility and intuitive understanding of empirical trends in binding energies, structural geometry, and other measurable properties that are expected to be manifested in all such supramolecular interaction phenomena.

Revisiting the covalent nature of halogen bonding: a polarized three-center four-electron bond.

Project description:As an important intermolecular interaction, halogen bonding has been studied extensively, but its nature still suffers from controversy without one uniform essence. Electrostatics, charge transfer, polarization and dispersion are emphasized, but the covalent nature is usually overlooked except for the strong halogen bonding species I3 -, which is widely accepted as a result of a three-center four-electron (3c-4e) interaction. In our study, the potential energy surface of I3 - has been evaluated to explore the dissociation from I3 - to I2⋯I-. We found that different from an equivalent 3c-4e bond in I3 -, I2⋯I- can be rationalized by a polarized one. In addition, when the orbitals are polarized, it is exactly what traditional charge transfer or the popular σ-hole picture describes. I3 - can be described by the Lewis theory model with the middle I+ cation serving as the Lewis acid and two terminal I- anions acting as Lewis base. Therefore, we further extended this model to a series of I-containing species with chemical composition of L-I+-L, F--I+-L and H3P-I+-L (L = OH-, F-, Cl-, Br-, I-, PH3, NH3, H2S, HI, H2O, HBr and HCl) to explore the nature of halogen bonding. When the forces of two bases around I+ are the same, it corresponds to an equivalent 3c-4e bond, such as I3 -. Otherwise, it is a polarized multicenter bond, such as I2⋯I-. This work gives a new insight into the nature of halogen bonding compounds: besides the well-known I3 -, the nature of the other species is also a multicenter bond, existing as equivalent and polarized 3c-4e bonds, respectively.

Selenium(IV) Polybromide Complexes: Structural Diversity Driven by Halogen and Chalcogen Bonding.

Project description:Reactions between bromoselenate(IV)-containing solutions, dibromine and salts of pyridinium-family organic cations resulted in structurally diverse, bromine-rich polybromine-bromoselenates(IV): (4-MePyH)5[Se2Br9][SeBr6](Br3)2 (1), (2-MePyH)2{[SeBr6](Br2)} (2), (PyH)2{[SeBr5]Br(Br2)2} (3), (1-MePy)2{[SeBr6](Br2)} (4). The compounds feature halogen and (in the case of 3) chalcogen bonding in solid state, resulting in formation of supramolecular architectures of different dimensionality. DFT calculations allowed estimation of the energies of non-covalent interactions in 1-4; additionally, characterization by Raman spectroscopy was performed.

The Nature of Diamino Linker and Halogen Bonding Define Selectivity of Pyrrolopyrimidine-Based LIMK1 Inhibitors.

Project description:The LIM-domain kinase (LIMK) family consists of two isoforms, LIMK1 and LIMK2, which are highly homologous, making selective inhibitor development challenging. LIMK regulates dynamics of the actin cytoskeleton, thereby impacting many cellular functions including cell morphology and motility. Here, we designed and synthesised analogues of a known pyrrolopyrimidine LIMK inhibitor with moderate selectivity for LIMK1 over LIMK2 to gain insights into which features contribute to both activity and selectivity. We incorporated a different stereochemistry around a cyclohexyl central moiety to achieve better selectivity for different LIMK isoforms. Inhibitory activity was assessed by kinase assays, and biological effects in cells were determined using an in vitro wound closure assay. Interestingly, a slight change in stereochemistry alters LIMK isoform selectivity. Finally, a docking study was performed to predict how the new compounds interact with the target.

Halogen Bonding in Haspin-Halogenated Tubercidin Complexes: Molecular Dynamics and Quantum Chemical Calculations.

Project description:Haspin, an atypical serine/threonine protein kinase, is a potential target for cancer therapy. 5-iodotubercidin (5-iTU), an adenosine derivative, has been identified as a potent Haspin inhibitor in vitro. In this paper, quantum chemical calculations and molecular dynamics (MD) simulations were employed to identify and quantitatively confirm the presence of halogen bonding (XB), specifically halogen∙∙∙π (aromatic) interaction between halogenated tubercidin ligands with Haspin. Consistent with previous theoretical finding, the site specificity of the XB binding over the ortho-carbon is identified in all cases. A systematic increase of the interaction energy down Group 17, based on both quantum chemical and MD results, supports the important role of halogen bonding in this series of inhibitors. The observed trend is consistent with the experimental observation of the trend of activity within the halogenated tubercidin ligands (F < Cl < Br < I). Furthermore, non-covalent interaction (NCI) plots show that cooperative non-covalent interactions, namely, hydrogen and halogen bonds, contribute to the binding of tubercidin ligands toward Haspin. The understanding of the role of halogen bonding interaction in the ligand-protein complexes may shed light on rational design of potent ligands in the future.

Halogen bonding (X-bonding): a biological perspective.

Project description:The concept of the halogen bond (or X-bond) has become recognized as contributing significantly to the specificity in recognition of a large class of halogenated compounds. The interaction is most easily understood as primarily an electrostatically driven molecular interaction, where an electropositive crown, or σ-hole, serves as a Lewis acid to attract a variety of electron-rich Lewis bases, in analogous fashion to a classic hydrogen bonding (H-bond) interaction. We present here a broad overview of X-bonds from the perspective of a biologist who may not be familiar with this recently rediscovered class of interactions and, consequently, may be interested in how they can be applied as a highly directional and specific component of the molecular toolbox. This overview includes a discussion for where X-bonds are found in biomolecular structures, and how their structure-energy relationships are studied experimentally and modeled computationally. In total, our understanding of these basic concepts will allow X-bonds to be incorporated into strategies for the rational design of new halogenated inhibitors against biomolecular targets or toward molecular engineering of new biological-based materials.
