Sperm morphology is an important technique in identifying the health of sperms. In this paper we present a new system and novel approaches to classify different kinds of sperm images in order to assess their health. Our approach mainly relies on a one-dimensional feature which is extracted from the sperm's contour with gray level information. Our approach can handle rotation and scaling of the image. Project description:BackgroundIn Traditional Chinese Medicine (TCM), the lip diagnosis is an important diagnostic method which has a long history and is applied widely. The lip color of a person is considered as a symptom to reflect the physical conditions of organs in the body. However, the traditional diagnostic approach is mainly based on observation by doctor's nude eyes, which is non-quantitative and subjective. The non-quantitative approach largely depends on the doctor's experience and influences accurate the diagnosis and treatment in TCM. Developing new quantification methods to identify the exact syndrome based on the lip diagnosis of TCM becomes urgent and important. In this paper, we design a computer-assisted classification model to provide an automatic and quantitative approach for the diagnosis of TCM based on the lip images.MethodsA computer-assisted classification method is designed and applied for syndrome diagnosis based on the lip images. Our purpose is to classify the lip images into four groups: deep-red, red, purple and pale. The proposed scheme consists of four steps including the lip image preprocessing, image feature extraction, feature selection and classification. The extracted 84 features contain the lip color space component, texture and moment features. Feature subset selection is performed by using SVM-RFE (Support Vector Machine with recursive feature elimination), mRMR (minimum Redundancy Maximum Relevance) and IG (information gain). Classification model is constructed based on the collected lip image features using multi-class SVM and Weighted multi-class SVM (WSVM). In addition, we compare SVM with k-nearest neighbor (kNN) algorithm, Multiple Asymmetric Partial Least Squares Classifier (MAPLSC) and Naïve Bayes for the diagnosis performance comparison. All displayed faces image have obtained consent from the participants.ResultsA total of 257 lip images are collected for the modeling of lip diagnosis in TCM. The feature selection method SVM-RFE selects 9 important features which are composed of 5 color component features, 3 texture features and 1 moment feature. SVM, MAPLSC, Naïve Bayes, kNN showed better classification results based on the 9 selected features than the results obtained from all the 84 features. The total classification accuracy of the five methods is 84%, 81%, 79% and 81%, 77%, respectively. So SVM achieves the best classification accuracy. The classification accuracy of SVM is 81%, 71%, 89% and 86% on Deep-red, Pale Purple, Red and lip image models, respectively. While with the feature selection algorithm mRMR and IG, the total classification accuracy of WSVM achieves the best classification accuracy. Therefore, the results show that the system can achieve best classification accuracy combined with SVM classifiers and SVM-REF feature selection algorithm.ConclusionsA diagnostic system is proposed, which firstly segments the lip from the original facial image based on the Chan-Vese level set model and Otsu method, then extracts three kinds of features (color space features, Haralick co-occurrence features and Zernike moment features) on the lip image. Meanwhile, SVM-REF is adopted to select the optimal features. Finally, SVM is applied to classify the four classes. Besides, we also compare different feature selection algorithms and classifiers to verify our system. So the developed automatic and quantitative diagnosis system of TCM is effective to distinguish four lip image classes: Deep-red, Purple, Red and Pale. This study puts forward a new method and idea for the quantitative examination on lip diagnosis of TCM, as well as provides a template for objective diagnosis in TCM.

Project description:As one of the most vulnerable cancers of women, the incidence rate of breast cancer in China is increasing at an annual rate of 3%, and the incidence is younger. Therefore, it is necessary to conduct research on the risk of breast cancer, including the cause of disease and the prediction of breast cancer risk based on historical data. Data based statistical learning is an important branch of modern computational intelligence technology. Using machine learning method to predict and judge unknown data provides a new idea for breast cancer diagnosis. In this paper, an improved optimization algorithm (GSP_SVM) is proposed by combining genetic algorithm, particle swarm optimization and simulated annealing with support vector machine algorithm. The results show that the classification accuracy, MCC, AUC and other indicators have reached a very high level. By comparing with other optimization algorithms, it can be seen that this method can provide effective support for decision-making of breast cancer auxiliary diagnosis, thus significantly improving the diagnosis efficiency of medical institutions. Finally, this paper also preliminarily explores the effect of applying this algorithm in detecting and classifying breast cancer in different periods, and discusses the application of this algorithm to multiple classifications by comparing it with other algorithms.

Project description:The identification of a subset of genes having the ability to capture the necessary information to distinguish classes of patients is crucial in bioinformatics applications. Ensemble and bagging methods have been shown to work effectively in the process of gene selection and classification. Testament to that is random forest which combines random decision trees with bagging to improve overall feature selection and classification accuracy. Surprisingly, the adoption of these methods in support vector machines has only recently received attention but mostly on classification not gene selection. This paper introduces an ensemble SVM-Recursive Feature Elimination (ESVM-RFE) for gene selection that follows the concepts of ensemble and bagging used in random forest but adopts the backward elimination strategy which is the rationale of RFE algorithm. The rationale behind this is, building ensemble SVM models using randomly drawn bootstrap samples from the training set, will produce different feature rankings which will be subsequently aggregated as one feature ranking. As a result, the decision for elimination of features is based upon the ranking of multiple SVM models instead of choosing one particular model. Moreover, this approach will address the problem of imbalanced datasets by constructing a nearly balanced bootstrap sample. Our experiments show that ESVM-RFE for gene selection substantially increased the classification performance on five microarray datasets compared to state-of-the-art methods. Experiments on the childhood leukaemia dataset show that an average 9% better accuracy is achieved by ESVM-RFE over SVM-RFE, and 5% over random forest based approach. The selected genes by the ESVM-RFE algorithm were further explored with Singular Value Decomposition (SVD) which reveals significant clusters with the selected data.

Project description:Edible gelatin has been widely used as a food additive in the food industry, and illegal adulteration with industrial gelatin will cause serious harm to human health. The present work used laser-induced breakdown spectroscopy (LIBS) coupled with the partial least square-support vector machine (PLS-SVM) method for the fast and accurate estimation of edible gelatin adulteration. Gelatin samples with 11 different adulteration ratios were prepared by mixing pure edible gelatin with industrial gelatin, and the LIBS spectra were recorded to analyze their elemental composition differences. The PLS, SVM, and PLS-SVM models were separately built for the prediction of gelatin adulteration ratios, and the hybrid PLS-SVM model yielded a better performance than only the PLS and SVM models. Besides, four different variable selection methods, including competitive adaptive reweighted sampling (CARS), Monte Carlo uninformative variable elimination (MC-UVE), random frog (RF), and principal component analysis (PCA), were adopted to combine with the SVM model for comparative study; the results further demonstrated that the PLS-SVM model was superior to the other SVM models. This study reveals that the hybrid PLS-SVM model, with the advantages of low computational time and high prediction accuracy, can be employed as a preferred method for the accurate estimation of edible gelatin adulteration.

Project description:This paper presents a novel data-driven framework for process monitoring in batch processes, a critical task in industry to attain a safe operability and minimize loss of productivity and profit. We exploit high dimensional process data with nonlinear Support Vector Machine-based feature selection algorithm, where we aim to retrieve the most informative process measurements for accurate and simultaneous fault detection and diagnosis. The proposed framework is applied to an extensive benchmark dataset which includes process data describing 22,200 batches with 15 faults. We train fault and time-specific models on the prealigned batch data trajectories via three distinct time horizon approaches: one-step rolling, two-step rolling, and evolving which varies the amount of data incorporation during modeling. The results show that two-step rolling and evolving time horizon approaches perform superior to the other. Regardless of the approach, proposed framework provides a promising decision support tool for online simultaneous fault detection and diagnosis for batch processes.

Project description:In this article, we present (1) a feature selection algorithm based on nonlinear support vector machine (SVM) for fault detection and diagnosis in continuous processes and (2) results for the Tennessee Eastman benchmark process. The presented feature selection algorithm is derived from the sensitivity analysis of the dual C-SVM objective function. This enables simultaneous modeling and feature selection paving the way for simultaneous fault detection and diagnosis, where feature ranking guides fault diagnosis. We train fault-specific two-class SVM models to detect faulty operations, while using the feature selection algorithm to improve the accuracy and perform the fault diagnosis. Our results show that the developed SVM models outperform the available ones in the literature both in terms of detection accuracy and latency. Moreover, it is shown that the loss of information is minimized with the use of feature selection techniques compared to feature extraction techniques such as principal component analysis (PCA). This further facilitates a more accurate interpretation of the results.

Project description:BACKGROUND: Enzymes are known as the largest class of proteins and their functions are usually annotated by the Enzyme Commission (EC), which uses a hierarchy structure, i.e., four numbers separated by periods, to classify the function of enzymes. Automatically categorizing enzyme into the EC hierarchy is crucial to understand its specific molecular mechanism. RESULTS: In this paper, we introduce two key improvements in predicting enzyme function within the machine learning framework. One is to introduce the efficient sequence encoding methods for representing given proteins. The second one is to develop a structure-based prediction method with low computational complexity. In particular, we propose to use the conjoint triad feature (CTF) to represent the given protein sequences by considering not only the composition of amino acids but also the neighbor relationships in the sequence. Then we develop a support vector machine (SVM)-based method, named as SVMHL (SVM for hierarchy labels), to output enzyme function by fully considering the hierarchical structure of EC. The experimental results show that our SVMHL with the CTF outperforms SVMHL with the amino acid composition (AAC) feature both in predictive accuracy and Matthew's correlation coefficient (MCC). In addition, SVMHL with the CTF obtains the accuracy and MCC ranging from 81% to 98% and 0.82 to 0.98 when predicting the first three EC digits on a low-homologous enzyme dataset. We further demonstrate that our method outperforms the methods which do not take account of hierarchical relationship among enzyme categories and alternative methods which incorporate prior knowledge about inter-class relationships. CONCLUSIONS: Our structure-based prediction model, SVMHL with the CTF, reduces the computational complexity and outperforms the alternative approaches in enzyme function prediction. Therefore our new method will be a useful tool for enzyme function prediction community.

Project description:Structural abnormalities in schizophrenia (SZ) patients have been well documented with structural magnetic resonance imaging (MRI) data using voxel-based morphometry (VBM) and region of interest (ROI) analyses. However, these analyses can only detect group-wise differences and thus, have a poor predictive value for individuals. In the present study, we applied a machine learning method that combined support vector machine (SVM) with recursive feature elimination (RFE) to discriminate SZ patients from normal controls (NCs) using their structural MRI data. We first employed both VBM and ROI analyses to compare gray matter volume (GMV) and white matter volume (WMV) between 41 SZ patients and 42 age- and sex-matched NCs. The method of SVM combined with RFE was used to discriminate SZ patients from NCs using significant between-group differences in both GMV and WMV as input features. We found that SZ patients showed GM and WM abnormalities in several brain structures primarily involved in the emotion, memory, and visual systems. An SVM with a RFE classifier using the significant structural abnormalities identified by the VBM analysis as input features achieved the best performance (an accuracy of 88.4%, a sensitivity of 91.9%, and a specificity of 84.4%) in the discriminative analyses of SZ patients. These results suggested that distinct neuroanatomical profiles associated with SZ patients might provide a potential biomarker for disease diagnosis, and machine-learning methods can reveal neurobiological mechanisms in psychiatric diseases.

Project description:?-Hairpins in enzyme, a kind of special protein with catalytic functions, contain many binding sites which are essential for the functions of enzyme. With the increasing number of observed enzyme protein sequences, it is of especial importance to use bioinformatics techniques to quickly and accurately identify the ?-hairpin in enzyme protein for further advanced annotation of structure and function of enzyme. In this work, the proposed method was trained and tested on a non-redundant enzyme ?-hairpin database containing 2818 ?-hairpins and 1098 non-?-hairpins. With 5-fold cross-validation on the training dataset, the overall accuracy of 90.08% and Matthew's correlation coefficient (Mcc) of 0.74 were obtained, while on the independent test dataset, the overall accuracy of 88.93% and Mcc of 0.76 were achieved. Furthermore, the method was validated on 845 ?-hairpins with ligand binding sites. With 5-fold cross-validation on the training dataset and independent test on the test dataset, the overall accuracies were 85.82% (Mcc of 0.71) and 84.78% (Mcc of 0.70), respectively. With an integration of mRMR feature selection and SVM algorithm, a reasonable high accuracy was achieved, indicating the method to be an effective tool for the further studies of ?-hairpins in enzymes structure. Additionally, as a novelty for function prediction of enzymes, ?-hairpins with ligand binding sites were predicted. Based on this work, a web server was constructed to predict ?-hairpin motifs in enzymes (http://202.207.29.251:8080/).

Project description:ObjectiveTo screen the feature genes in estrogen receptor-positive (ER+) breast cancer in comparison with estrogen receptor-negative (ER-) breast cancer.MethodsNine microarray data of ER+ and ER- breast cancer samples were collected from Gene Expression Omnibus database. After preprocessing, data in five training sets were analyzed using significance analysis of microarrays to screen the differentially expressed genes (DEGs). The DEGs were further analyzed via support vector machine (SVM) function in e1071 package of R to construct a SVM classifier, the efficacy of which was verified by four testing sets and its combination with training sets using a leave-one-out cross-validation. Feature genes obtained by SVM classifier were subjected to function- and pathway-enrichment via the Database for Annotation, Visualization and Integrated Discovery and KEGG Orthology Based Annotation System, respectively.ResultsA total of 526 DEGs were screened between ER+ and ER- breast cancer. The SVM classifier demonstrated that these genes could distinguish different subtype samples with high accuracy of larger than 90%, and also showed good sensitivity, specificity, positive/negative predictive value, and area under receiver operating characteristic curve. The inflammatory and hormone biological processes were the common enriched results for two different function analyses, indicating that the inflammatory (ie, IL8) and hormone regulation (ie, CGA) genes may be the involved feature genes to distinguish ER+ and ER- types of breast cancer.ConclusionThe gene-expression profile data can provide feature genes to distinguish ER+ and ER- samples, and the identified genes can be used for biomarkers for ER+ samples.
