A composite likelihood approach for spatially correlated survival data.

ABSTRACT: The aim of this paper is to provide a composite likelihood approach to handle spatially correlated survival data using pairwise joint distributions. With e-commerce data, a recent question of interest in marketing research has been to describe spatially clustered purchasing behavior and to assess whether geographic distance is the appropriate metric to describe purchasing dependence. We present a model for the dependence structure of time-to-event data subject to spatial dependence to characterize purchasing behavior from the motivating example from e-commerce data. We assume the Farlie-Gumbel-Morgenstern (FGM) distribution and then model the dependence parameter as a function of geographic and demographic pairwise distances. For estimation of the dependence parameters, we present pairwise composite likelihood equations. We prove that the resulting estimators exhibit key properties of consistency and asymptotic normality under certain regularity conditions in the increasing-domain framework of spatial asymptotic theory.

Fast methods for spatially correlated multilevel functional data.

Project description:We propose a new methodological framework for the analysis of hierarchical functional data when the functions at the lowest level of the hierarchy are correlated. For small data sets, our methodology leads to a computational algorithm that is orders of magnitude more efficient than its closest competitor (seconds versus hours). For large data sets, our algorithm remains fast and has no current competitors. Thus, in contrast to published methods, we can now conduct routine simulations, leave-one-out analyses, and nonparametric bootstrap sampling. Our methods are inspired by and applied to data obtained from a state-of-the-art colon carcinogenesis scientific experiment. However, our models are general and will be relevant to many new data sets where the object of inference are functions or images that remain dependent even after conditioning on the subject on which they are measured. A composite likelihood approach in testing for Hardy Weinberg Equilibrium using family-based genetic survey data.

Project description:In population-based household surveys, for example, the National Health and Nutrition Examination Survey, households are often sampled by stratified multistage cluster sampling, and multiple individuals related by blood are often sampled within households. Therefore, genetic data collected from these population-based household surveys, called National Genetic Household Surveys, can be correlated because of two levels of correlation. One level of correlation is caused by the multistage geographical cluster sampling and the other is caused by biological inheritance among participants within the same sampled family. In this paper, we develop an efficient Hardy Weinberg Equilibrium (HWE) test utilizing pairwise composite likelihood methods that incorporate the sample weighting effect induced by the differential selection probabilities in complex sample designs, as well as the two-level clustering (correlation) effects described above. Monte Carlo simulation studies show that the proposed HWE test maintains the nominal levels, and is more powerful than existing methods (Li et al. 2011) under various (non)informative sample designs that depend on genotypes (explicitly or implicitly), family relationships or both, especially when within-household sampling depends on the genotypes. The developed tests are further evaluated using simulated genetic data based on the Hispanic Health and Nutrition Survey. Copyright © 2016 John Wiley & Sons, Ltd.

Efficient pairwise composite likelihood estimation for spatial-clustered data.

Project description:Spatial-clustered data refer to high-dimensional correlated measurements collected from units or subjects that are spatially clustered. Such data arise frequently from studies in social and health sciences. We propose a unified modeling framework, termed as GeoCopula, to characterize both large-scale variation, and small-scale variation for various data types, including continuous data, binary data, and count data as special cases. To overcome challenges in the estimation and inference for the model parameters, we propose an efficient composite likelihood approach in that the estimation efficiency is resulted from a construction of over-identified joint composite estimating equations. Consequently, the statistical theory for the proposed estimation is developed by extending the classical theory of the generalized method of moments. A clear advantage of the proposed estimation method is the computation feasibility. We conduct several simulation studies to assess the performance of the proposed models and estimation methods for both Gaussian and binary spatial-clustered data. Results show a clear improvement on estimation efficiency over the conventional composite likelihood method. An illustrative data example is included to motivate and demonstrate the proposed method.

Bias correction in the hierarchical likelihood approach to the analysis of multivariate survival data.

Project description:Frailty models are useful for measuring unobserved heterogeneity in risk of failures across clusters, providing cluster-specific risk prediction. In a frailty model, the latent frailties shared by members within a cluster are assumed to act multiplicatively on the hazard function. In order to obtain parameter and frailty variate estimates, we consider the hierarchical likelihood (H-likelihood) approach (Ha, Lee and Song, 2001. Hierarchical-likelihood approach for frailty models. Biometrika 88, 233-243) in which the latent frailties are treated as "parameters" and estimated jointly with other parameters of interest. We find that the H-likelihood estimators perform well when the censoring rate is low, however, they are substantially biased when the censoring rate is moderate to high. In this paper, we propose a simple and easy-to-implement bias correction method for the H-likelihood estimators under a shared frailty model. We also extend the method to a multivariate frailty model, which incorporates complex dependence structure within clusters. We conduct an extensive simulation study and show that the proposed approach performs very well for censoring rates as high as 80%. We also illustrate the method with a breast cancer data set. Since the H-likelihood is the same as the penalized likelihood function, the proposed bias correction method is also applicable to the penalized likelihood estimators.

A composite likelihood approach to latent multivariate Gaussian modeling of SNP data with application to genetic association testing.

Project description:Many statistical tests have been proposed for case-control data to detect disease association with multiple single nucleotide polymorphisms (SNPs) in linkage disequilibrium. The main reason for the existence of so many tests is that each test aims to detect one or two aspects of many possible distributional differences between cases and controls, largely due to the lack of a general and yet simple model for discrete genotype data. Here we propose a latent variable model to represent SNP data: the observed SNP data are assumed to be obtained by discretizing a latent multivariate Gaussian variate. Because the latent variate is multivariate Gaussian, its distribution is completely characterized by its mean vector and covariance matrix, in contrast to much more complex forms of a general distribution for discrete multivariate SNP data. We propose a composite likelihood approach for parameter estimation. A direct application of this latent variable model is to association testing with multiple SNPs in a candidate gene or region. In contrast to many existing tests that aim to detect only one or two aspects of many possible distributional differences of discrete SNP data, we can exclusively focus on testing the mean and covariance parameters of the latent Gaussian distributions for cases and controls. Our simulation results demonstrate potential power gains of the proposed approach over some existing methods.

Deep generative model super-resolves spatially correlated multiregional climate data.

Project description:Super-resolving the coarse outputs of global climate simulations, termed downscaling, is crucial in making political and social decisions on systems requiring long-term climate change projections. Existing fast super-resolution techniques, however, have yet to preserve the spatially correlated nature of climatological data, which is particularly important when we address systems with spatial expanse, such as the development of transportation infrastructure. Herein, we show an adversarial network-based machine learning enables us to correctly reconstruct the inter-regional spatial correlations in downscaling with high magnification of up to 50 while maintaining pixel-wise statistical consistency. Direct comparison with the measured meteorological data of temperature and precipitation distributions reveals that integrating climatologically important physical information improves the downscaling performance, which prompts us to call this approach [Formula: see text]SRGAN (Physics Informed Super-Resolution Generative Adversarial Network). The proposed method has a potential application to the inter-regionally consistent assessment of the climate change impact. Additionally, we present the outcomes of another variant of the deep generative model-based downscaling approach in which the low-resolution precipitation field is substituted with the pressure field, referred to as [Formula: see text]SRGAN (Precipitation Source Inaccessible SRGAN). Remarkably, this method demonstrates unexpectedly good downscaling performance for the precipitation field.

Estimated pseudopartial-likelihood method for correlated failure time data with auxiliary covariates.

Project description:As biological studies become more expensive to conduct, statistical methods that take advantage of existing auxiliary information about an expensive exposure variable are desirable in practice. Such methods should improve the study efficiency and increase the statistical power for a given number of assays. In this article, we consider an inference procedure for multivariate failure time with auxiliary covariate information. We propose an estimated pseudopartial likelihood estimator under the marginal hazard model framework and develop the asymptotic properties for the proposed estimator. We conduct simulation studies to evaluate the performance of the proposed method in practical situations and demonstrate the proposed method with a data set from the studies of left ventricular dysfunction (SOLVD Investigators, 1991, New England Journal of Medicine 325, 293-302).

A Likelihood-Based Approach for Missing Genotype Data.

Project description:Missing genotype data in a candidate gene association study can make it difficult to model the effects of multiple genetic variants simultaneously. In particular, when regression models are used to model phenotype as a function of SNP genotypes in several different genes, the most common approach is a complete case analysis, in which only individuals with no missing genotypes are included. But this can lead to substantial reduction in sample size and thus potential bias and loss in efficiency. A number of other methods for handling missing data are applicable, but have rarely been used in this context. The purpose of this paper is to describe how several standard methods for handling missing data can be applied or adapted to this problem, and to compare their performance using a simulation study. We demonstrate these techniques using an Alzheimer's disease association study. We show that the expectation-maximization algorithm and multiple imputation with a bootstrapped expectation-maximization sampling algorithm have the best properties of all the estimators studied.

A likelihood approach to analysis of network data.

Project description:Biological, sociological, and technological network data are often analyzed by using simple summary statistics, such as the observed degree distribution, and nonparametric bootstrap procedures to provide an adequate null distribution for testing hypotheses about the network. In this article we present a full-likelihood approach that allows us to estimate parameters for general models of network growth that can be expressed in terms of recursion relations. To handle larger networks we have developed an importance sampling scheme that allows us to approximate the likelihood and draw inference about the network and how it has been generated, estimate the parameters in the model, and perform parametric bootstrap analysis of network data. We illustrate the power of this approach by estimating growth parameters for the Caenorhabditis elegans protein interaction network.

Bayesian hierarchical spatially correlated functional data analysis with application to colon carcinogenesis.

Project description:In this article, we present new methods to analyze data from an experiment using rodent models to investigate the role of p27, an important cell-cycle mediator, in early colon carcinogenesis. The responses modeled here are essentially functions nested within a two-stage hierarchy. Standard functional data analysis literature focuses on a single stage of hierarchy and conditionally independent functions with near white noise. However, in our experiment, there is substantial biological motivation for the existence of spatial correlation among the functions, which arise from the locations of biological structures called colonic crypts: this possible functional correlation is a phenomenon we term crypt signaling. Thus, as a point of general methodology, we require an analysis that allows for functions to be correlated at the deepest level of the hierarchy. Our approach is fully Bayesian and uses Markov chain Monte Carlo methods for inference and estimation. Analysis of this data set gives new insights into the structure of p27 expression in early colon carcinogenesis and suggests the existence of significant crypt signaling. Our methodology uses regression splines, and because of the hierarchical nature of the data, dimension reduction of the covariance matrix of the spline coefficients is important: we suggest simple methods for overcoming this problem.
