GPU-based block-wise nonlocal means denoising for 3D ultrasound images.

ABSTRACT: Speckle suppression plays an important role in improving ultrasound (US) image quality. While lots of algorithms have been proposed for 2D US image denoising with remarkable filtering quality, there is relatively less work done on 3D ultrasound speckle suppression, where the whole volume data rather than just one frame needs to be considered. Then, the most crucial problem with 3D US denoising is that the computational complexity increases tremendously. The nonlocal means (NLM) provides an effective method for speckle suppression in US images. In this paper, a programmable graphic-processor-unit- (GPU-) based fast NLM filter is proposed for 3D ultrasound speckle reduction. A Gamma distribution noise model, which is able to reliably capture image statistics for Log-compressed ultrasound images, was used for the 3D block-wise NLM filter on basis of Bayesian framework. The most significant aspect of our method was the adopting of powerful data-parallel computing capability of GPU to improve the overall efficiency. Experimental results demonstrate that the proposed method can enormously accelerate the algorithm.

Project description:Magnetic resonance (MR) images are often corrupted by Rician noise which degrades the accuracy of image-based diagnosis tasks. The nonlocal means (NLM) method is a representative filter in denoising MR images due to its competitive denoising performance. However, the existing NLM methods usually exploit the gray-level information or hand-crafted features to evaluate the similarity between image patches, which is disadvantageous for preserving the image details while smoothing out noise. In this paper, an improved nonlocal means method is proposed for removing Rician noise in MR images by using the refined similarity measures. The proposed method firstly extracts the intrinsic features from the pre-denoised image using a shallow convolutional neural network named Laplacian eigenmaps network (LEPNet). Then, the extracted features are used for computing the similarity in the NLM method to produce the denoised image. Finally, the method noise of the denoised image is utilized to further improve the denoising performance. Specifically, the LEPNet model is composed of two cascaded convolutional layers and a nonlinear output layer, in which the Laplacian eigenmaps are employed to learn the filter bank in the convolutional layers and the Leaky Rectified Linear Unit activation function is used in the final output layer to output the nonlinear features. Due to the advantage of LEPNet in recovering the geometric structure of the manifold in the low-dimension space, the features extracted by this network can facilitate characterizing the self-similarity better than the existing NLM methods. Experiments have been performed on the BrainWeb phantom and the real images. Experimental results demonstrate that among several compared denoising methods, the proposed method can provide more effective noise removal and better details preservation in terms of human vision and such objective indexes as peak signal-to-noise ratio (PSNR) and structural similarity index measure (SSIM).

Project description:BackgroundAdvancements in hybrid positron emission tomography-magnetic resonance (PET-MR) systems allow for combining the advantages of each modality. Integrating information from MRI and PET can be valuable for diagnosing and treating neurological disorders. However, combining diffusion MRI (dMRI) and PET data, which provide highly complementary information, has rarely been exploited in image post-processing. dMRI has the ability to investigate the white matter pathways of the brain through fibre tractography, which enables comprehensive mapping of the brain connection networks (the "connectome"). Novel methods are required to combine information present in the connectome and PET to increase the full potential of PET-MRI.MethodsWe developed a CONNectome-based Non-Local Means (CONN-NLM) filter to exploit synergies between dMRI-derived structural connectivity and PET intensity information to denoise PET images. PET-MR data are parcelled into a number of regions based on a brain atlas, and the inter-regional structural connectivity is calculated based on dMRI fibre-tracking. The CONN-NLM filter is then implemented as a post-reconstruction filter by combining the nonlocal means filter and a connectivity-based cortical smoothing. The effect of this approach is to weight voxels with similar PET intensity and highly connected voxels higher when computing the weighted-average to perform more informative denoising. The proposed method was first evaluated using a novel computer phantom framework to simulate realistic hybrid PET-MR images with different lesion scenarios. CONN-NLM was further assessed with clinical dMRI and tau PET examples.ResultsThe results showed that CONN-NLM has the capacity to improve the overall PET image quality by reducing noise while preserving lesion contrasts, and it outperformed a range of filters that did not use dMRI information. The simulations demonstrate that CONN-NLM can handle various lesion contrasts consistently, as well as lesions with different levels of inter-connectivity.ConclusionCONN-NLM has unique advantages of providing more informative and accurate PET smoothing by adding complementary structural connectivity information from dMRI, representing a new avenue to exploit synergies between MRI and PET.

Project description:MotivationCryo-electron microscopy (cryo-EM) is a widely used technology for ultrastructure determination, which constructs the 3D structures of protein and macromolecular complex from a set of 2D micrographs. However, limited by the electron beam dose, the micrographs in cryo-EM generally suffer from the extremely low signal-to-noise ratio (SNR), which hampers the efficiency and effectiveness of downstream analysis. Especially, the noise in cryo-EM is not simple additive or multiplicative noise whose statistical characteristics are quite different from the ones in natural image, extremely shackling the performance of conventional denoising methods.ResultsHere, we introduce the Noise-Transfer2Clean (NT2C), a denoising deep neural network (DNN) for cryo-EM to enhance image contrast and restore specimen signal, whose main idea is to improve the denoising performance by correctly learning the noise distribution of cryo-EM images and transferring the statistical nature of noise into the denoiser. Especially, to cope with the complex noise model in cryo-EM, we design a contrast-guided noise and signal re-weighted algorithm to achieve clean-noisy data synthesis and data augmentation, making our method authentically achieve signal restoration based on noise's true properties. Our work verifies the feasibility of denoising based on mining the complex cryo-EM noise patterns directly from the noise patches. Comprehensive experimental results on simulated datasets and real datasets show that NT2C achieved a notable improvement in image denoising, especially in background noise removal, compared with the commonly used methods.
