Project description:BACKGROUND:The Salton Sea (SS) is the largest inland body of water in California: surface area 980 km2, volume 7.3 million acre-feet, 58 km long, 14-22 km wide, maximum depth 15 m. Located in the southeastern Sonoran desert of California, it is 85 m below sea level at its lowest point. It was formed between 1905 and 1907 from heavy river flows of the Colorado River. Since its formation, it has attracted both people and wildlife, including flocks of migratory birds that have made the Salton Sea a critical stopover on the Pacific flyway. Over the past 15 years wintering populations of eared grebe (Podiceps nigricollis) at the Salton Sea, have experienced over 200,000 mortalities. The cause of these large die-offs remains unknown. The unique environmental conditions of the Salton Sea, including salinities from brackish freshwater at river inlets to hypersaline conditions, extreme daily summer temperatures (>38 degrees C), and high nutrient loading from rivers and agricultural drainage favor eutrophic conditions that encourage algal blooms throughout the year. A significant component of these algal blooms are the prokaryotic group - the Cyanophyta or blue-green algae (also called Cyanobacteria). Since many Cyanobacteria produce toxins (the cyanotoxins) it became important to evaluate their presence and to determine if they are a contributing factor in eared-grebe mortalities at the Salton Sea. RESULTS:From November 1999 to April 2001, 247 water and sediment samples were received for phytoplankton identification and cyanotoxin analyses. Immunoassay (ELISA) screening of these samples found that eighty five percent of all water samples contained low but detectable levels of the potent cyclic peptide liver toxin called microcystins. Isolation and identification of cyanobacteria isolates showed that the picoplanktonic Synechococcus and the benthic filamentous Oscillatoria were dominant. Both organisms were found to produce microcystins dominated by microcystin-LR and YR. A laboratory strain of Synechococcus was identified by PCR as being closest to known marine forms of this genus. Analyses of affected grebe livers found microcystins at levels that may account for some of the acute mortalities. CONCLUSION:The production of microcystins by a marine Synechococcus indicates that microcystins may be a more common occurrence in marine environments - a finding not recognized before this work. Further research should be done to define the distribution of microcystin producing marine cyanobacteria and to determine exposure/response effects of microcystins and possibly other cyanotoxins in the Salton Sea. Future efforts to reduce avian mortalities and remediate the Salton Sea should evaluate vectors by which microcystins enter avian species and ways to control and mitigate toxic cyanobacteria waterblooms at the Salton Sea.

Project description:Atmospheric transport is a major vector for the long-range transport of microbial communities, maintaining connectivity among them and delivering functionally important microbes, such as pathogens. Though the taxonomic diversity of aeolian microorganisms is well characterized, the genomic functional traits underpinning their survival during atmospheric transport are poorly characterized. Here we use functional metagenomics of dust samples collected on the Global Dust Belt to initiate a Gene Catalogue of Aeolian Microbiome (GCAM) and explore microbial genetic traits enabling a successful aeolian lifestyle in Aeolian microbial communities. The GCAM reported here, derived from ten aeolian microbial metagenomes, includes a total of 2,370,956 non-redundant coding DNA sequences, corresponding to a yield of ~31 × 106 predicted genes per Tera base-pair of DNA sequenced for the aeolian samples sequenced. Two-thirds of the cataloged genes were assigned to bacteria, followed by eukaryotes (5.4%), archaea (1.1%), and viruses (0.69%). Genes encoding proteins involved in repairing UV-induced DNA damage and aerosolization of cells were ubiquitous across samples, and appear as fundamental requirements for the aeolian lifestyle, while genes coding for other important functions supporting the aeolian lifestyle (chemotaxis, aerotaxis, germination, thermal resistance, sporulation, and biofilm formation) varied among the communities sampled.

Project description:Metagenomics is increasingly used to describe microbial communities in biological specimens. Ideally, the steps involved in the processing of the biological specimens should not change the microbiome composition in a way that it could lead to false interpretations of inferred microbial community composition. Common steps in sample preparation include sample collection, storage, DNA isolation, library preparation, and DNA sequencing. Here, we assess the effect of three library preparation kits and two DNA sequencing platforms. Of the library preparation kits, one involved a PCR step (Nextera), and two were PCR free (NEXTflex and KAPA). We sequenced the libraries on Illumina HiSeq and NextSeq platforms. As example microbiomes, two pig fecal samples and two sewage samples of which aliquots were stored at different storage conditions (immediate processing and storage at -80°C) were assessed. All DNA isolations were performed in duplicate, totaling 80 samples, excluding controls. We found that both library preparation and sequencing platform had systematic effects on the inferred microbial community composition. The different sequencing platforms introduced more variation than library preparation and freezing the samples. The results highlight that all sample processing steps need to be considered when comparing studies. Standardization of sample processing is key to generating comparable data within a study, and comparisons of differently generated data, such as in a meta-analysis, should be performed cautiously. IMPORTANCE Previous research has reported effects of sample storage conditions and DNA isolation procedures on metagenomics-based microbiome composition; however, the effect of library preparation and DNA sequencing in metagenomics has not been thoroughly assessed. Here, we provide evidence that library preparation and sequencing platform introduce systematic biases in the metagenomic-based characterization of microbial communities. These findings suggest that library preparation and sequencing are important parameters to keep consistent when aiming to detect small changes in microbiome community structure. Overall, we recommend that all samples in a microbiome study are processed in the same way to limit unwanted variations that could lead to false conclusions. Furthermore, if we are to obtain a more holistic insight from microbiome data generated around the world, we will need to provide more detailed sample metadata, including information about the different sample processing procedures, together with the DNA sequencing data at the public repositories.

Project description:Community composition within the human microbiome varies across individuals, but it remains unknown if this variation is sufficient to uniquely identify individuals within large populations or stable enough to identify them over time. We investigated this by developing a hitting set-based coding algorithm and applying it to the Human Microbiome Project population. Our approach defined body site-specific metagenomic codes: sets of microbial taxa or genes prioritized to uniquely and stably identify individuals. Codes capturing strain variation in clade-specific marker genes were able to distinguish among 100s of individuals at an initial sampling time point. In comparisons with follow-up samples collected 30-300 d later, ?30% of individuals could still be uniquely pinpointed using metagenomic codes from a typical body site; coincidental (false positive) matches were rare. Codes based on the gut microbiome were exceptionally stable and pinpointed >80% of individuals. The failure of a code to match its owner at a later time point was largely explained by the loss of specific microbial strains (at current limits of detection) and was only weakly associated with the length of the sampling interval. In addition to highlighting patterns of temporal variation in the ecology of the human microbiome, this work demonstrates the feasibility of microbiome-based identifiability-a result with important ethical implications for microbiome study design. Project description:Continuous monitoring of in situ reservoir responses to stress transients provides insights into the evolution of geothermal reservoirs. By exploiting the stress dependence of seismic velocity changes, we investigate the temporal evolution of the reservoir stress state of the Salton Sea geothermal field (SSGF), California. We find that the SSGF experienced a number of sudden velocity reductions (~0.035 to 0.25%) that are most likely caused by openings of fractures due to dynamic stress transients (as small as 0.08 MPa and up to 0.45 MPa) from local and regional earthquakes. Depths of velocity changes are estimated to be about 0.5 to 1.5 km, similar to the depths of the injection and production wells. We derive an empirical in situ stress sensitivity of seismic velocity changes by relating velocity changes to dynamic stresses. We also observe systematic velocity reductions (0.04 to 0.05%) during earthquake swarms in mid-November 2009 and late-December 2010. On the basis of volumetric static and dynamic stress changes, the expected velocity reductions from the largest earthquakes with magnitude ranging from 3 to 4 in these swarms are less than 0.02%, which suggests that these earthquakes are likely not responsible for the velocity changes observed during the swarms. Instead, we argue that velocity reductions may have been induced by poroelastic opening of fractures due to aseismic deformation. We also observe a long-term velocity increase (~0.04%/year) that is most likely due to poroelastic contraction caused by the geothermal production. Our observations demonstrate that seismic interferometry provides insights into in situ reservoir response to stress changes.

Project description:The area surrounding California's Salton Sea, which lies within Riverside and Imperial counties, has particularly negative health outcomes. Imperial County, a primarily rural region that encompasses the lake, has pediatric asthma-related emergency healthcare visits that double the state average. This paper seeks to assess the level of emergency healthcare access in the Salton Sea region of Imperial County, drawing from spatial science methods. For this study, the "Salton Sea region" is defined as all Imperial County census tracts that include the Salton Sea within its boundaries. To measure "access," this study calculated driving travel times from census tracts to hospitals within Imperial County rather than Euclidean distance to account for geography and urban infrastructures such as road networks and traffic conditions. This study also used the Rational Agent Access Model, or RAAM, to assess access. RAAM scores account for the supply and demand for hospitals in addition to travel times. Results showed that the average travel time for Salton Sea region residents to drive to Imperial County emergency healthcare facilities ranged from 50-61 minutes, compared to 14-20 minutes for other Imperial County tracts. RAAM scores, compared to other Imperial County tracts, were about 30% higher in the Salton Sea region, meaning that healthcare supply is limited in the region. State and county policy should account for spatial inaccessibility to healthcare institutions in order to address emergency healthcare access.

Project description:Gut microbiomes were analyzed by 16S rRNA gene metabarcoding for polar bears (Ursus maritimus) from the southern Beaufort Sea (SB), where sea ice loss has led to increased use of land-based food resources by bears, and from East Greenland (EG), where persistent sea ice has allowed hunting of ice-associated prey nearly year-round. SB polar bears showed a higher number of total (940 vs. 742) and unique (387 vs. 189) amplicon sequence variants and higher inter-individual variation compared to EG polar bears. Gut microbiome composition differed significantly between the two subpopulations and among sex/age classes, likely driven by diet variation and ontogenetic shifts in the gut microbiome. Dietary tracer analysis using fatty acid signatures for SB polar bears showed that diet explained more intrapopulation variation in gut microbiome composition and diversity than other tested variables, i.e., sex/age class, body condition, and capture year. Substantial differences in the SB gut microbiome relative to EG polar bears, and associations between SB gut microbiome and diet, suggest that the shifting foraging habits of SB polar bears tied to sea ice loss may be altering their gut microbiome, with potential consequences for nutrition and physiology.

Project description:BACKGROUND: The most widespread bacteria in oxic zones of carbonate chimneys at the serpentinite-hosted Lost City hydrothermal field, Mid-Atlantic Ridge, belong to the Thiomicrospira group of sulfur-oxidizing chemolithoautotrophs. It is unclear why Thiomicrospira-like organisms thrive in these chimneys considering that Lost City hydrothermal fluids are notably lacking in hydrogen sulfide and carbon dioxide. METHODOLOGY/PRINCIPAL FINDINGS: Here we describe metagenomic sequences obtained from a Lost City carbonate chimney that are highly similar to the genome of Thiomicrospira crunogena XCL-2, an isolate from a basalt-hosted hydrothermal vent in the Pacific Ocean. Even though T. crunogena and Lost City Thiomicrospira inhabit different types of hydrothermal systems in different oceans, their genomic contents are highly similar. For example, sequences encoding the sulfur oxidation and carbon fixation pathways (including a carbon concentration mechanism) of T. crunogena are also present in the Lost City metagenome. Comparative genomic analyses also revealed substantial genomic changes that must have occurred since the divergence of the two lineages, including large genomic rearrangements, gene fusion events, a prophage insertion, and transposase activity. CONCLUSIONS/SIGNIFICANCE: Our results show significant genomic similarity between Thiomicrospira organisms inhabiting different kinds of hydrothermal systems in different oceans, suggesting that these organisms are widespread and highly adaptable. These data also indicate genomic processes potentially associated with the adaptation of these lineages into strikingly different habitats.

Project description:Two new indole alkaloids, metagenetriindole A (1) and metagenebiindole A (2), were identified from deep-sea sediment metagenomic clone derived Escherichia coli fermentation broth. The structures of new compounds were elucidated by spectroscopic methods. The two new indole alkaloids demonstrated moderately cytotoxic activity against CNE2, Bel7402 and HT1080 cancer cell lines in vitro.
